SwiSpot: Modeling riboswitches by spotting out switching sequences
Motivation: Riboswitches are cis-regulatory elements in mRNA, mostly found in Bacteria, which exhibit two main secondary structure conformations. Although one of them prevents the gene from being expressed, the other conformation allows its expression, and this switching process is typically driven by the presence of a specific ligand. Although there are a handful of known riboswitches, our knowledge in this field has been greatly limited due to our inability to identify their alternate structures from their sequences. Indeed, current methods are not able to predict the presence of the two functionally distinct conformations just from the knowledge of the plain RNA nucleotide sequence. Whether this would be possible, for which cases, and what prediction accuracy can be achieved, are currently open questions. Results: Here we show that the two alternate secondary structures of riboswitches can be accurately predicted once the 'switching sequence' of the riboswitch has been properly identified. The proposed SwiSpot approach is capable of identifying the switching sequence inside a putative, complete riboswitch sequence, on the basis of pairing behaviors, which are evaluated on proper sets of configurations. Moreover, it is able to model the switching behavior of riboswitches whose generated ensemble covers both alternate configurations. Die vorliegende Diplomarbeit beschäftigt sich mit den Frauenfiguren in Maria Janitscheks Novellenband 'Die neue Eva'. Das Einführungskapitel ist dem historischen und literarischen Kontext gewidmet und beleuchtet die Stellung der Frau zur Jahrhundertwende, die Frauenrechtsbewegung und die Frauenbilder in der Literatur des Fin de Siècle. Anschließend folgt ein Überblick über Maria Janitscheks Leben und Werk sowie ein der Analyse vorangestelltes Kapitel über die Publikationsgeschichte und Rezeption ihres 1902 erschienenen und sieben Jahre nach Veröffentlichung in Deutschland verbotenen Novellenbands. Zu Lebzeiten machte sich Maria Janitschek durch ihre freizügige Darstellung weiblicher Sexualität einen Namen als wagemutige Schrifstellerin, die sich aber aufgrund ihrer ambivalenten Haltung zur Frauenrechtsbewegung der Einordung als feministische Autorin entzieht. In 'Die neue Eva' entwirft Janitschek Frauenfiguren, die sich zwischen traditionellen Weiblichkeitsentwürfen und neuen Frauenbildern bewegen und die kulturellen, sozialen und wissenschaftlichen Einflüsse ihrer Zeit veranschaulichen. Ziel dieser Arbeit ist es, die dargestellten Frauenfiguren hinsichtlich dieser Einflüsse zu analysieren und zu zeigen, welche Geschlechterstereotype, gesellschaftlichen Normen und Moralvorstellungen ihr Handeln und Denken beeinflussen.This diploma thesis deals with the female characters in Maria Janitschek‘s volume of novellas 'Die neue Eva'. The introductory chapter focuses on the historical and literary context and therefore discusses womens position in society, the womens rights movement and the image of women in literature at the beginning of the 20th century. An overview of Maria Janitschek‘s life and art and an examination of the publication history and reception of her book, which was published in 1902 and forbidden in Germany in 1909, precede the analytical part of the thesis. Due to her unreserved depiction of female sexuality Maria Janitschek made a name for herself as a daring author during her lifetime. Nevertheless, she cannot be classified as a feminist writer due to her ambivalent position on the womens rights movement. In 'Die neue Eva' Maria Janitschek creates female characters who conform to traditional as well as progressive concepts of femininity and illustrate the cultural, social and scientific influences of their time. Does remediation save lives? On the cost of cleaning up arsenic-contaminated sites in Sweden
Swedish environmental policy is based on 16 environmental quality objectives (Gov. Bill 2000/01:130 and Gov.Bill 2004/05:150).1 One of the most challenging objectives,‘A non toxic environment’, has two interim targets that concern remediation of contaminated sites. In sum, they state that the highest priority should be given to sites posing the highest risks to human health and the environment.2 By eliminating pollutants in soil, groundwater and sediment, the interim targets aim to reduce risks to human health and the environment. In Sweden, 83,000 sites are potentially contaminated due to previous industrial activities. According to the Swedish Environmental Protection Agency (EPA), the administrator of the governmental funds for remediation, approximately 1500 of these sites contain contaminant concentrations that could seriously harm human health and the environment (Swedish EPA, 2008a). To reach the interim targets, all these sites need to be remediated by 2050. Remediation of contaminated sites has so far cost more than SEK 3,000 million.3 The approximated cost to mitigate the potential risks at the most harmful sites is estimated at SEK 60,000 million.4 The Swedish government’s funding for remediation presently comes in the form of a directed grant (sakanslag). The directed grant, administrated by the Swedish EPA, subsidises remediation of contaminated sites that were contaminated prior to modern environmental legislation (in 1969) or for which no liable party can be found. The directed grant amounts to approximately 455 millions annually, which corresponds to about 10 percent of the annual national funds for environmental protection (Gov. Bill 2007/08:1). To make it possible to prioritise among contaminated sites, the Swedish EPA has developed a method for risk assessment called the ‘MIFO’ (i.e. the Method for Inventory of Contaminated Sites). The risk assessment does not take into account the actual exposure at a contaminated site. Risk is instead assessed based on divergence from guideline values for acceptable concentrations given a standardised (i.e. worst case) exposure situation on an individual level. This means that a site can be remediated without any individuals actually being exposed. The expected risk reduction is consequently not quantified. This eliminates the possibility of valuing the risk reduction, which should be weighed against the remediation cost. The purpose of this paper is to analyse how health effects, in the form of cancer risks, from sites contaminated by arsenic are valued implicitly in remediation. By using an environmental medicine approach that takes exposure into account, and without underestimating the potential health consequences of arsenic exposure, our purpose is to place arsenic risk management in the overall picture of live-saving interventions. In the case of cancer prevention, it is necessary to recognise that focus on an environmental carcinogen like arsenic may draw public attention – and funding – away from mental health risks like ambient air pollution and indoor radon. Although environmental pollution accounts for less than ten percent of all cancer cases (Harvard Centre for Cancer Prevention, 1996; Saracci and Vineis, 2007), environmental factors are important to recognize since they may be preventable. We emphasise, however, the inefficiency in becoming overly concerned about small risks while, at the same time, losing sight of the large risks. If society’s spending on lifesaving measures with small effects (i.e. a small number of lives saved) crowds out spending on lifesaving measures with large effects, then remediation can, in fact, even be said to waste lives. By using data on 23 arsenic-contaminated sites in Sweden, we estimate the sitespecific cancer risks and calculate the cost per life saved by using the sites’ remediation costs. Our results show that the cost per life saved through remediation is much higher than that associated with other primary prevention measures, indicating that the ambition level of Swedish remediation may be too high.

É por considerar que a obra A Monja de Lisboa de Agustina Bessa Luís tem um lugar seminal para a compreensão do conjunto da produção historiográfica da autora, que proponho desenvolver uma reflexão à volta do género biográfico, atentando, mais precisamente, nas implicações do acto de biografar e no seu impacto na imagem do sujeito biografado. As reflexões à volta da identidade de género trazidas pelo método metabiográfico definido por Dhúill, servirá para mostrar como a autora procura questionar as “narrativas de género” oferecidas pelos textos biográficos que ela reinveste para as desconstruir e dar um novo rosto à personagem histórica, Maria da Visitação. As I consider the work A Monja de Lisboa by Agustina Bessa Luís has a seminal place for the understanding of the whole historiographical production of this author, I propose to develop a reflection around the biographical genre, paying especial attention to the implications of the act of biographing and its impact on the image of the biographee. The reflections related to gender identity brought by the metabiographical method defined by Dhúill, will be used to show how the author seeks to question the “gender narratives” offered by the biographical texts she reinvests in her work to deconstruct them and be able to draw a new face for the historical figure, Maria da Visitação.</p

O presente trabalho tem como objetivo apresentar uma leitura do romance A Costa dos Murmúrios da autora Lídia Jorge, que aborda o lado oculto da guerra portuguesa em África, denunciando os fatos ali ocorridos, destacando os aspectos da narrativa, o universo simbólico e as características de alguns personagens, com finalidade de desconstruir, revelar, rasurar junto com Eva Lopo a História oficial, bem como ler as entrelinhas a fim de desvendar a barbárie da guerra colonial em África por meio desse extraordinário recuo temporal realizado por Lídia Jorge. The following text consists in a spanish translation of the conference L'ottimismo trascendentale di Arturo Schopenhauer by philosopher, writer and translator Eva Kühn Amendola (1880-1961). This paper is the fruit of a philosophical seminar on Arthur Schopenhauer for the University of Zurich. Later, in 1904, it was presented at the Theosophical Society of Rome. Giovanni Amendola transcribed it to paper and published it in the Italian journal Coenobium in 1907. In this essay, the author defends a transcendental optimism based on the young German philosopher's concept of “better consciousness”.El presente trabajo es una traducción al español de la conferencia L'ottimismo trascendentale di Arturo Schopenhauer de la filósofa, escritora y traductora Eva Kühn Amendola (1880-1961). Dissertação de mestrado em Teoria da Literatura e Literaturas LusófonasCom o presente trabalho pretendemos demonstrar a vertente pós-moderna do
romance ficcional Eva, do escritor cabo-verdiano, Germano Almeida, bem como as
posições do narrador sobre a teoria luso-tropicalista, justificadora de um colonialismo
praticado pelos portugueses de forma mais suave que pelos demais países colonizadores
europeus, tópico amplamente parodiado ao longo da diegese.
Através de uma protagonista de nome bíblico, o autor vai explorar o tópico do mito
de Don Juan no feminino, percorrendo diversas dimensões da geografia política e social do
ante e do pós 25 de abril de 1974, com particular incidência na relação da metrópole
portuguesa com as ilhas de Cabo Verde.
A obra é analisada sob o prisma do pós-modernismo, procuramos isolar e identificar
os elementos que a caracterizam como tal, bem como salientar os aspetos mais relevantes
que se contrapõem deliberadamente às teses do luso-tropicalismo que, sem o nomear, o
autor combate.With this work we intend to demonstrate the postmodern strand of the fictional
romance Eva, by Germano Almeida, Cape Verdean writer, as well as the positions of the
narrator on the Luso-tropicalist theory, justifying a more smoothly Portuguese colonialism
than those of other European colonizers, topic which is widely parodied throughout the
narration.
Through a protagonist Biblical name, the author will explore the topic of the myth of
Don Juan in the female version, covering various dimensions of social and political
geography of ante and post April 25, 1974, enhancing the relationship between the
Portuguese metropolis and the islands of Cape Verde.
The novel is analyzed through the prism of postmodernism, seeking to isolate and
identify the elements that characterize it as such, as well as highlighting the most relevant
aspects that deliberately contradict the theses of Luso-tropicalism that, without naming, the
author opposes
Introduction: Rethinking Freedom of Expression and Media Freedom
FROM THE INTRODUCTION: Freedom of expression is an essential part of democracy, and free speech goes hand in hand with a free media. Thomas Jefferson, the principal author of the American Declaration of Independence, wrote in 1816: “Where the press is free and every man able to read, all is safe” (Jefferson 1816/1900). And as emphasized in the UK’s Leveson report earlier this decade, “With these rights, however, come responsibilities to the public interest: to respect the truth, to obey the law and to uphold the rights and liberties of individuals. In short, to honour the very principles proclaimed and articulated by the industry itself ” (Leveson 2012:4). Although the principle of free speech could be said to remain largely the same over time, the conditions for free speech and free media do not; they are certainly not the same as when Jefferson made his statement. Today the conditions are more democratic overall and the level of state censorship is lower (at least in parts of the world), concerns about state surveillance notwithstanding. However, the market pressure on media financing models and market-driven ideas that suggest the state should not ‘interfere’ in the media ecology makes journalism more vulnerable and less independent from commercial interests. It is these changing conditions of state and market that this book explores. We seek to make it at least a little more difficult to discuss free speech without addressing such contemporary conditions. //From a Nordic perspective, the theme is highly topical because it coincides with the 250 th anniversary of the world’s oldest constitutional protection for a free press and free speech, the Swedish Press Act of 1766, passed 50 years before Jefferson made his statement, quoted above.The overall aim of this book is to focus on challenges from the market to free speech and how free speech can be protected, promoted and developed in a time when the lines between journalism and advertising are blurred. Its scope covers both structural and individual levels. It analyses tensions between what can be called democracy-driven and market-driven freedom of expression ..
EpiNano: detection of m6A RNA modifications using Oxford nanopore direct RNA sequencing
RNA modifications play pivotal roles in the RNA life cycle and RNA fate, and are now appreciated as a major posttranscriptional regulatory layer in the cell. In the last few years, direct RNA nanopore sequencing (dRNA-seq) has emerged as a promising technology that can provide single-molecule resolution maps of RNA modifications in their native RNA context. While native RNA can be successfully sequenced using this technology, the detection of RNA modifications is still challenging. Here, we provide an upgraded version of EpiNano (version 1.2), an algorithm to predict m6A RNA modifications from dRNA-seq datasets. The latest version of EpiNano contains models for predicting m6A RNA modifications in dRNA-seq data that has been base-called with Guppy. Moreover, it can now train models with features extracted from both base-called dRNA-seq FASTQ data and raw FAST5 nanopore outputs. Finally, we describe how EpiNano can be used in stand-alone mode to extract base-calling "error" features and current intensity information from dRNA-seq datasets. In this chapter, we provide step-by-step instructions on how to produce in vitro transcribed constructs to train EpiNano, as well as detailed information on how to use EpiNano to train, test, and predict m6A RNA modifications in dRNA-seq data.We thank all members of the Novoa lab for their valuable insights and discussion. O mito Eva Perón, Copi e intertextualidade encenam uma proposta pedagógica
This work aims primarily presenting the biography of Copi, a peculiar Argentine author that is known and worldwide popularized for his eccentric and absurd style of doing theater. It also intends to bring to the light of academic studies one of his most relevant and impactful works, the entitled play Eva Perón (2000), which is characterized by making a singular reference to Argentine first lady, namesake to the play. Composing the goal of this research will be also presented suggestions on how can be conducted the study about the author and his artistic style, through the practice of intertextuality. This study will be sustained under the theoretical assumptions of the classical definitions of myth, here represented by three authors of great reference on the theme: Carl G. Jung (2002), Joseph John Campbell (2004) and Barthes (2001), as well as with the considerations made about Copi, by Jorge Monteleone (2000) and the journalists Maria Moreno (2015) and José Tcherkaski (2015), whose reports compose the publications that involve the vital and intellectual trajectory of this author who was sometimes wronged by the history and that is almost unknown in the Brazilian artistic and literacy scenarios. Through the bibliographic review this work intends to reach as a result, adding to the evolutionary direction of the pedagogical practices which involve the intertextuality supporting the literature.Esse trabalho tem como anseio primário apresentar a biografia de Copi, um peculiar autor argentino, conhecido e mundialmente popularizado por seu estilo excêntrico e absurdo de fazer teatro. Pretende-se também, trazer à luz dos estudos acadêmicos uma de suas obras mais relevantes e impactantes, a peça intitulada Eva Perón, que se caracteriza por fazer uma singular referência a primeira dama argentina, homônima a peça. Compondo o objetivo dessa pesquisa, serão apresentadas ainda, sugestões de como pode ser conduzido o estudo sobre o autor e seu estilo artístico, por meio da prática da intertextualidade. Esse estudo se sustentará sob os pressupostos teóricos das definições clássicas de mito, representadas nesse estudo por três autores de grande referência no tema, sendo eles: Carl G. Jung (2002), Joseph John Campbell (2004) e Barthes (2001), assim como com as considerações feitas sobre Copi, por Jorge Monteleone (2000) e os jornalistas Maria Moreno (2015) e José Tcherkaski (2015), cujos relatos compõem as publicações que envolvem a trajetória vital e intelectual desse autor que por vezes foi injustiçado pela história e que é quase desconhecido no cenário literário brasileiro. Por meio da revisão bibliográfica, esse trabalho pretende alcançar como resultado, somar no direcionamento evolutivo das práticas pedagógicas que envolvam a intertextualidade subsidiando a literatura.
