Gene loss and lineage specific restriction-modification systems associated with niche differentiation in the Campylobacter jejuni Sequence Type 403 clonal complex
No full textCampylobacter jejuni is a highly diverse species of bacteria commonly associated with infectious intestinal disease of humans and zoonotic carriage in poultry, cattle, pigs, and other animals. The species contains a large number of distinct clonal complexes that vary from host generalist lineages commonly found in poultry, livestock, and human disease cases to host-adapted specialized lineages primarily associated with livestock or poultry. Here, we present novel data on the ST403 clonal complex of C. jejuni, a lineage that has not been reported in avian hosts. Our data show that the lineage exhibits a distinctive pattern of intralineage recombination that is accompanied by the presence of lineage-specific restriction-modification systems. Furthermore, we show that the ST403 complex has undergone gene decay at a number of loci. Our data provide a putative link between the lack of association with avian hosts of C. jejuni ST403 and both gene gain and gene loss through nonsense mutations in coding sequences of genes, resulting in pseudogene formation

N‐terminus of hMLH1 confers interaction of hMutLα and hMutLβ with hMutSα
No full textMismatch repair is a highly conserved system that ensures replication fidelity by repairing mispairs after DNA synthesis. In humans, the two protein heterodimers hMutSα (hMSH2‐hMSH6) and hMutLα (hMLH1‐hPMS2) constitute the centre of the repair reaction. After recognising a DNA replication error, hMutSα recruits hMutLα, which then is thought to transduce the repair signal to the excision machinery. We have expressed an ATPase mutant of hMutLα as well as its individual subunits hMLH1 and hPMS2 and fragments of hMLH1, followed by examination of their interaction properties with hMutSα using a novel interaction assay. We show that, although the interaction requires ATP, hMutLα does not need to hydrolyse this nucleotide to join hMutSα on DNA, suggesting that ATP hydrolysis by hMutLα happens downstream of complex formation. The analysis of the individual subunits of hMutLα demonstrated that the hMutSα–hMutLα interaction is predominantly conferred by hMLH1. Further experiments revealed that only the N‐terminus of hMLH1 confers this interaction. In contrast, only the C‐terminus stabilised and co‐immunoprecipitated hPMS2 when both proteins were co‐expressed in 293T cells, indicating that dimerisation and stabilisation are mediated by the C‐terminal part of hMLH1. We also examined another human homologue of bacterial MutL, hMutLβ (hMLH1–hPMS1). We show that hMutLβ interacts as efficiently with hMutSα as hMutLα, and that it predominantly binds to hMutSα via hMLH1 as well

Analysis, interpretation, and the local dimension of economic transformation: What went wrong and why?
No full textTransformation has been put in motion by a variety of both endogenous and exogenous forces. Although not any process was under the control of those countries, their choice of goals and instruments was anyway particularly great, at least theoretically. However, transformation was implemented as a rather narrowly defined and technically circumscribed problem-solving process aiming at applying sound general principles of economics and management to reach well-defined goals. It turned out to generate new problems and resulted in different outcomes in different countries and, within individual countries, in different territories. This paper treats transformation as innovation and considers that it had to deal with different dimensions, including both general principles and local features, opportunities, and constraints, and both analysis based on problem-solving, and interpretation of the new situation. These dimensions should have been managed simultaneously, but failed to do so. No full textDer Beitrag beschäftigt sich mit dem Ansatz des 2011 verstorbenen Erziehungswissenschaftlers Hans-Jochen Gamm. Kern dieses Ansatzes ist die materialistische Lesart der Gesellschaft und der in ihren Grundbedingungen aufgeworfenen Erziehungs- und Bildungsfragen. Rekonstruiert werden neben der spezifischen Materialismus-Interpretation Gamms auch die Anlage einer Erziehungs- und Bildungstheorie, die sich als Folge der Anwendung des materialistischen Erkenntnisverfahrens im pädagogischen Handlungsfeld konstituiert. Aus dieser Skizze ergeben sich Hinweise auf Anschlussmöglichkeiten, Theorieprobleme und Desiderata einer materialistischen Pädagogik. The core of this approach is the materialist reading of society and of the educational issues explored with regard to their basic conditions. In addition to Gamm\u27s specific interpretation of materialism, the author reconstructs the outline of a theory of education which results from the application of a materialist method of cognition to the pedagogical field of action. A new stable splitting for singularly perturbed ODEs
No full textIn this publication, we consider IMEX methods applied to singularly perturbed ordinary differential equations. We introduce a new splitting into stiff and non-stiff parts that has a direct extension to systems of conservation laws and investigate its performance analytically and numerically. We show that this splitting can in some cases improve the order of convergence, demonstrating that the phenomenon of order reduction is not only a consequence of the method but also of the splitting.The authors would like to thank Sebastian Noelle for fruitful discussions. Enhancing Author Information for CERN Document Server: Creating an Author Collection and Using Author Disambiguation Methods
No full textAuthors are a substantial part of queries in digital libraries, where the results are reflecting the service quality and success. Ambiguous author names can confuse users and cause an inaccurate relation between authorships and individual researchers. Providing a set of disambiguated authors is challenging and related to data integration, since this is done in several ways and by different systems, both manually and automatically. Many disambiguation algorithms have been proposed in the literature, where the most solutions are solving the ambiguities by applying machine learning techniques. However, such problems cannot be solved with an accuracy of 100%. Our contributions to the CERN Document Server presented in this work consists of two parts: first, we create and deploy an author knowledge data base (collection) and second, we link authors of bibliographic records back to their authority records. For the latter, we use a library providing machine learning tools for clustering (where we use trained data from INSPIRE---a High-Energy Physics literature database developed at CERN) and construct an algorithm to build the relation, based on authority id and name matching. We could attribute 30% of 9 million authors to almost 9'500 individuals, which is also limited to our current author collection containing more than 41'000 records (and counting), based on people affiliated to the organization

No full textIn this work, we investigate the performance and explore the limits of a novel implicit-explicit splitting [6] for the efficient treatment of singularly perturbed ODEs. We consider a singularly perturbed ODE where, based on the choice of initial conditions, the unperturbed equation does not necessarily describe the behavior of
the perturbed one accurately. For the splitting presented in [6], this has a tremendous influence as it explicitly depends on the solution to the unperturbed equation. That this indeed poses a problem is shown numerically; but also the remedy of using the
