    Deciding on authorship

    No full text
[Extract] Now that you have read the guidelines for authors and decided that your work is ready for submitting to a suitable journal. Yes, the next step is to decide on authorship. I mean to say "whose name will appear in the manuscript and in what order". It is not at all a problem (issue) when you have worked alone where you will be the sole author in the manuscript. If at all there are multiple authors it is the best time to decide who will be the authors for the publication. This will prevent later arguments. Rational colleagues have become bitter enemies because of difference of opinions on the matter that whose names should be included in the paper and in what order

    Preparing to write a paper

[Extract] • Once you are about to start writing a paper you have to first select the journal you intend to send your article • Once you select the journal it is important to determine if there are any special requirements of the journal. Read the instructions to author. It usually differs from journal to journal but there is no much difference. Certain journals may specify the rules of nomenclature or certain style of writing. Do it accordingly. • If your study includes experiments on human beings or animals then ethical committee clearance is a must . You would have got the clearance before you conduct the study. Keep the certificate ready. • Most of the journals prefer the use of international system for units of measurements [SI units]. If it specifies then use the SI units only

Physically interpretable machine learning methods for transcription factor binding site identification using principled energy thresholds and occupancy:

Regulation of gene expression is pivotal to cell behavior. It is achieved predominantly by transcription factor proteins binding to specific DNA sequences (sites) in gene promoters. Identification of these short, degenerate sites is therefore an important problem in biology. The major drawbacks of the probabilistic machine learning methods in vogue are the use of arbitrary thresholds and the lack of biophysical interpretations of statistical quantities. We have developed two machine learning methods and linked them to the biophysics of transcription factor binding by incorporating simple physical interactions. These methods estimate site binding energy, recognizing that it determines a site's function and evolutionary fitness. They use the occupancy probability of a transcription factor on a DNA sequence as the discriminant function because it has a straightforward physical interpretation, forms a bridge between binding energy and evolutionary fitness, and has a natural threshold for classifying sequences into sites that allows establishing the threshold in a principled manner. Our methods incorporate additional characteristics of sites to enhance their identification. The first method, based on a hidden Markov model (HMM), identifies self-overlapping sites by combining the effects of their alternative binding modes. It learns the threshold by training emission probabilities using unaligned sequences containing known sites and estimating transition probabilities to reflect site density in all promoters in a genome. While identifying sites, it adjusts parameters to model site density changing with the distance from the transcription start site. Moreover, it provides guidance for designing padding sequences in experiments involving self-overlapping sites. Our second method, the Phylogeny-based Quadratic Programming Method of Energy Matrix Estimation (PhyloQPMEME), integrates evolutionary conservation to reduce false positives while identifying sites. It learns the threshold by solving an iterative quadratic programming problem to optimize the distribution of correlated binding energies of neutrally evolving orthologous sequences while restricting the values of binding energies of known sites and their orthologs. We have used the NF-κB transcription factor family as a case study for both methods and gained new insights into its biology.Ph.D.Includes bibliographical references (p. 210-226)by Amar Mohan Drawi

Political Party and Senatorial Succession: A Response to Vikram Amar on How Best to Interpret the Seventeenth Amendment

    No full text
This Article explores the author\u27s fundamental disagreement with Vikram Amar\u27s argument as to the meaning of the Seventeenth Amendment. Amar\u27s argument is a brilliant explication of various trees that misses the reality of the surrounding forest. The author contrasts my response to this article to another article that several years ago definitively demonstrated the unconstitutionality of the current Succession in Office Act (the Act) inasmuch as it makes the Speaker of the House (and then the president pro tempore of the Senate) next in line to the vice president to fill any vacancies in the Oval Office. Both that article and the one under discussion here are alike in making skillful use of the methods, including the particular fillip identified as intratextuality. Yet the first article was absolutely convincing, while the one examined here leaves the author decidedly skeptical

Abstrak One of Ulama Nusantara\u27s works, Sheikh Abdussomad al-Palimbani, which until now continues to receive attention from academics, is a book called Sairussalikin Ila Ibadah Robbal ‘Alamin. This monumental work describes aspects of the creed, fiqh and Sufism, and the study of Sufism seems to be more dominant than other aspects. Interestingly in the second volume the Author also explained about the concept of amar ma\u27ruf nahi munkar. This paper will explain Sheikh Abdussomad al-Palimbani\u27s thoughts about amar ma\u27ruf nahi munkar: Its relevance to the implementation of da\u27wah. Abdussomad al-Palimbani believes that in amar ma\u27ruf nahi munkar there must be al-muhtasib, al-muhtasib alayhi, al-muhtasib fihi, and nafs ihtisab. Abdussomad al-Palimbani\u27s thoughts can be applied in the implementation of da\u27wah at this time, especially on the issue of preaching targets which must also be oriented to the authorities or officials. Kata Kunci : Amar ma’ruf , Nahi Munkar, Relevansi , Aktifitas dakwa

Long Live the Bill of Rights! Long Live Akhil Reed Amar\u27s the Bill of Rights!

Akhil Reed Amar\u27s volume, The Bill of Rights: Creation and Reconstruction ( The Bill of Rights ), deserves to sit on every constitutional scholar and lawyer\u27s shelf along with such other contemporary classics as Alexander Bickel\u27s The Least Dangerous Branch, Charles Black\u27s Structure and Relationship in Constitutional Law, John Hart Ely\u27s Democracy and Distrust, and Philip Bobbitt\u27s Constitutional Fate. This book builds on two of the most breathtaking and important law review articles of the past decade-Professor Amar\u27s The Bill of Rights as a Constitution, and The Bill of Rights and the Fourteenth Amendment. Professor Amar\u27s contributions to constitutional scholarship are of the first order. The Bill of Rights is the centerpiece of that contribution but it is scarcely its limit. The author will focus, very briefly, on the following four aspects of The Bill of Rights which he believes help to explain its significance: (1) its place as the cornerstone of a large and seemingly well-integrated scholarly agenda; (2) its analytic methodology; (3) its explanatory power; and (4) its rhetorical elegance

Etika Amar Makruf Nahi Munkar Dalam Perspektif Hadis

Among Muslim communities, Amar Ma'ruf Nahi Munkar is often used in the jargon of Islamic da'wah, which takes the form of religious doctrine, conveying the truth and opposing all forms of religious doctrine, conveying the truth and opposing all forms of tyranny and injustice. This term is also often used as justification for the rejection of all matters related to actions that deviate from religious norms, and justifies actions carried out in the name of religion. The primary data source for the researcher's research is using the six main books of hadith, including Shahih Bukhari Shahih Muslim, Sunan Abu Daud, Sunan At Tirmidhi, Sunan An Nasa'i, Sunan Ibnu Majah, apart from the author will also refer to the Mausu'ah software al-Hadith al-Sharif. The hadith transmitters were traced using the inventory of the Rijal al-Hadith book. In order to make it easier to search for related hadiths and their transmitters, researchers also use the help of Al-Maktabah alSyamilah software. Thus, it can be concluded that the entire range of narrators in the Ḥadiṡ sanad are muttashil. So, here it is clear that the quality of this Ḥadiṡ sanad is Sahih Li Dzatihi. because of all the narrators, not a single one was dropped by Jarh and Ḥadīṡ. This sanad of hadith continues from mukharrij to Rasulullah. Amar Ma'ruf Nahi Munkar's ethics, according to the hadith of Ibn Majah's history, which the author has examined for quality and quantity, consists of three types of methods, namely first, with wisdom which according to Imam Abdullah bin Ahmad Mahmud An-Nasafi is preaching using correct and certain words, namely fair in explaining the truth and eliminating doubts
