    ParticleCall: A particle filter for base calling in next-generation sequencing systems

    Next-generation sequencing systems are capable of rapid and cost-effective DNA sequencing, thus enabling routine sequencing tasks and taking us one step closer to personalized medicine. Accuracy and lengths of their reads, however, are yet to surpass those provided by the conventional Sanger sequencing method. This motivates the search for computationally efficient algorithms capable of reliable and accurate detection of the order of nucleotides in short DNA fragments from the acquired data. Results: In this paper, we consider Illumina's sequencing-by-synthesis platform which relies on reversible terminator chemistry and describe the acquired signal by reformulating its mathematical model as a Hidden Markov Model. Relying on this model and sequential Monte Carlo methods, we develop a parameter estimation and base calling scheme called ParticleCall. ParticleCall is tested on a data set obtained by sequencing phiX174 bacteriophage using Illumina's Genome Analyzer II. The results show that the developed base calling scheme is significantly more computationally efficient than the best performing unsupervised method currently available, while achieving the same accuracy. Conclusions: The proposed ParticleCall provides more accurate calls than the Illumina's base calling algorithm, Bustard. At the same time, ParticleCall is significantly more computationally efficient than other recent schemes with similar performance, rendering it more feasible for high-throughput sequencing data analysis. Improvement of base calling accuracy will have immediate beneficial effects on the performance of downstream applications such as SNP and genotype calling.     Bayesian Optimization For Multi-Objective Mixed-Variable Problems

    Optimizing multiple, non-preferential objectives for mixed-variable, expensive black-box problems is important in many areas of engineering and science. The expensive, noisy, black-box nature of these problems makes them ideal candidates for Bayesian optimization (BO). Mixed-variable and multi-objective problems, however, are a challenge due to BO's underlying smooth Gaussian process surrogate model. Current multi-objective BO algorithms cannot deal with mixed-variable problems. We present MixMOBO, the first mixed-variable, multi-objective Bayesian optimization framework for such problems. Using MixMOBO, optimal Pareto-fronts for multi-objective, mixed-variable design spaces can be found efficiently while ensuring diverse solutions. The method is sufficiently flexible to incorporate different kernels and acquisition functions, including those that were developed for mixed-variable or multi-objective problems by other authors. We also present HedgeMO, a modified Hedge strategy that uses a portfolio of acquisition functions for multi-objective problems. We present a new acquisition function, SMC. Our results show that MixMOBO performs well against other mixed-variable algorithms on synthetic problems. We apply MixMOBO to the real-world design of an architected material and show that our optimal design, which was experimentally fabricated and validated, has a normalized strain energy density 10410^4 times greater than existing structures

    In the period from March to April 2022, Kumparan and Tribunnews presented news regarding thefeud between Haris and Fatia and Luhut Binsar Pandjaitan, regarding the issue of the miningbusiness in Intan Jaya Jaya, Papua. In their dispute, Haris and Fathia alleged that Luhut wasinvolved in the business, while Luhut said that the accusation was baseless and considered it a formof defamation. This study aims to find out how Kumparan and Tribunnews carry out framing,construction, and how the two media take sides, both for Haris and Fatia and for Luhut BinsarPandjaitan. This study uses the Framing analysis method proposed by Zhongdan Pan and Gerald M.Kosicki. The results of the study show that Kumparan constructed the news by giving theimpression that Polda Metro Jaya was on Luhut Binsar Pandjaitan's side. Kumparan also constructs news reports with a tendency to side with Haris and Fatia's camp, which can be seen from the selection of sources, most of whom are in their camp. Meanwhile, Tribunnews tends to be balanced in reporting, as evidenced by the selection and use of statements from sources that are balanced without taking sides with one side

    Diffusive author(s), cohesive author: Analysis of S/N (1994)

    This study indicates the ways in which various aspects of the author(s) are brought forth in Dumb type’s performance art, the S/N production. Previous research has suggested a non-hierarchical organization of Dumb type and the absence of a “privileged author” in Dumb type’s collaborative work, S/N. However, the results that I have investigated from member’s interviews on the creative process of S/N along with my analysis of the recorded images of S/N, indicate a different aspect of the author(s). First, S/N was created through, so to speak, the collective ideas of the members of Dumb type. Further, S/N has at least nine quotations from previous performances, installations, and printed writings, besides the work-in-progress technique. Explicating one of the “author functions” as given by Michel Foucault, each text has plural subjects of the author. However, it has been revealed from members’ interviews that Teiji Furuhashi had a decision-making role in selecting the members’ ideas within the performance. Since then, S/N has had plural subjects of creation; however, Furuhashi is one of the subjects of creation along with the “privileged author.” S/N has plural authors (diffusive authors) yet at the same time, it has a “privileged author,” Teiji Furuhashi (cohesive author)

    Going Beyond Counting First Authors in Author Co-citation Analysis

    The present study examines one of the fundamental aspects of author co-citation analysis (ACA) - the way co-citation counts are defined. Co-citation counting provides the data on which all subsequent statistical analyses and mappings are based, and we compare ACA results based on two different types of co-citation counting - the traditional type that only counts the first one among a cited work's authors on the one hand and a non-traditional type that takes into account the first 5 authors of a cited work on the other hand. Results indicate that the picture produced through this non-traditional author co-citation counting contains more coherent author groups and is therefore considerably clearer. However, this picture represents fewer specialties in the research field being studied than that produced through the traditional first-author co-citation counting when the same number of top-ranked authors is selected and analyzed. Reasons for these effects are discussed

    V središče magistrskega dela postavljamo dve drami, to sta Kraljična Haris in Krvava svatba, ter ju primerjamo med seboj. Najprej predstavimo življenje in delo Antona Leskovca, naštejemo značilnosti njegove dramatike, opišemo kontekst nastanka Kraljične Haris ter predstavimo vsebino omenjene drame. Nato se osredinimo na življenje in delo Federica Garcie Lorce, predstavimo značilnosti njegove dramatike, kontekst nastanka Krvave svatbe ter njeno vsebino. Potem definiramo tragedijo ter naštejemo in opišemo elemente grške tragedije v Krvavi svatbi. V nadaljevanju izpostavimo bistvene značilnosti literarnih smeri, v katerih sta ustvarjala avtorja - ekspresionizma in generacije 27. V drugem delu sledi interpretacija in analiza obeh del s poudarkom na prostoru dogajanja, simbolih, glasbi in plesu, obstoju dveh svetov, jeziku, temah, dramskih osebah ter koncu.Master\u27s degree is based on two plays - Princess Haris and Blood wedding and their comparison. Firstly, we present life and work of Anton Leskovec, we enumerate his dramatic characteristics, describe the context of the origin of Princess Haris and present the summary of his play. Later on, we present life and work of Federico Garcia Lorca, enumerate his dramatic characteristics, present the context of the origin of Blood wedding and the summary of this play. Then we define a tragedy, enumerate and describe elements of Greek tragedy in Blood Wedding. Further, we expose some essential characteristics of literary movements in which both authors wrote their books - Expressionism and Generation 27. In the second part we compare some aspects of both plays - space, symbols, music and dance, the existence of two worlds, language, themes, dramatic characters and the end
