    Theoretical study of intramolecular Heck reactions

    L'ouverture de cycle aromatique catalysée par le palladium a été récemment observée par une équipe de l'ENSTA. Ce type de réactivité du palladium n’a jamais été observé auparavant et entre en compétition avec l’activation C-H classique. Ce travail de thèse a consisté à étudier ces réactions d'un point de vue théorique pour mieux en comprendre les mécanismes.Nous avons tout d'abord cherché la fonctionnelle permettant la meilleure description de la compétition entre la complexation azote/alcène en comparant plus de soixante fonctionnelles à des calculs CCSD(T)/CBS. Nous avons retenu la fonctionnelle GGA BP86.Nous avons ensuite étudié la réaction de Heck intramoléculaire à partir de la N-allyl-2-iodo-aniline. Nous avons justifié que l'indole soit le produit majoritairement obtenu, et montré que l'azote ne joue pas de rôle sur la régiosélectivité. Cependant, dans certains cas, l'azote inhibe la réaction en piégeant le complexe de palladium. Une étude théorique a montré que le facteur prépondérant de cette inhibition est la population électronique de l'azote et non l'hybridation du carbone benzylique.L'ouverture du furane a été ensuite considérée. Parmi tous les mécanismes proposés, notre étude théorique a montré que la voie principale est celle de la β-alkoxyelimination, potentiellement assistée par la trialkylamine présente dans le milieu.Enfin, nous avons étudié l'ouverture du benzylfurfurylaniline. Le mécanisme est similaire à celui observé pour l'ouverture du furane jusqu'à la régénération du complexe de palladium catalytique. En effet, dans le ce cas, la base azotée joue le rôle d'un donneur de proton.Aromatic cyclic compound opening catalyzed by palladium has been recently observed by ENSTA team. That kind of reactivité for palladium has not been shown before and is in competition with the C-H activation. This work studies theses reactions from a theoretical point of view to better understand the mechanisms. We first look for the functional who gives the best description of the competition between the nitrogen/alkene complexation comparing more than sixty functionals with CCSD(T)/CBS calculation. We choose at last the GGA functional BP86.We then study the intramolecular Heck reaction starting from the N-allyl-2-iodo-aniline. We justified that the indole moiety was the major product and showed that the nitrogen plays no rôle in the regioselectivity.However, in some cases, the nitrogen inhibits the reaction by trapping the palladium complex. A theoretical study showed that the main factor for this inhibition was the population of nitrogen lone pair and not the hybridation of the benzylic carbon.Furan opening was then considered. Between all the mechanisms proposed, our theoretical study showed that the main way is the β-alkoxyelimination, potentially assisted by the trialkylamine present in the environment.Finally, we have studied the benzylfurfurylaniline opening. The mechanism is similar to the one observed for the furan opening until the regeneration of the palladium complex. Indeed, in that case, the base plays the rôle of a proton donor

    Les isonitriles sont des espèces connues depuis longtemps, mais étudiées depuis peu. Une approche théorique a permis de s'intéresser en détails aux réactions de Nef et de Ugi. Nous nous sommes tout d'abord focalisés sur la première. Après en avoir élucidé le mécanisme, nous avons étudié l'effet du solvant et nous avons proposé de nouvelles conditions expérimentales. Nous avons ensuite étudié l'influence des groupements de l'acyl, de l'isonitrile et du groupe partant. L'ensemble des variations considérées a pu être rationalisé en reliant l'énergie d'activation au pKa du groupe partant. En parallèle, nous avons étudié la réaction de Ugi. Le mécanisme proposé par Ugi pour cette réaction complexe n'avait toujours pas été vérifié 50 ans après sa découverte. Une étude quasi-exhaustive des différents mécanismes possibles a été menée, en utilisant une approche originale mêlant théorie et expériences. Le mécanisme de cette réaction a ainsi été démontré, tant dans le méthanol que dans le toluène. Les étapes cinétiquement déterminantes et les forces motrices ont été mises en lumière et diffèrent de celles proposées par Ugi. Une variation de la réaction de Ugi est le couplage Ugi-Smiles pour lequel de nombreux résultats expérimentaux n'ont toujours pas trouvé d'explications. Nous nous sommes donc intéressés au réarrangement de Smiles. Nous avons montré l'importance d'une liaison hydrogène intramoléculaire sur la faisabilité de la réaction, et nous avons étendu cette observation aux réactions intermoléculaires. Nous avons également étudié l'influence des substituants des quatre réactifs sur les barrières afin de construire un modèle prédictif.Isocyanides are known for a long time, but have been studied only recently. A theoretical approach allowed us to investigate in details the Nef and the Ugi reactions. We first focused on the former. After elucidating its mechanism, we studied solvent effects and proposed new experimental conditions. We then studied the acyl moiety and isocyanide influences, such as the leaving group one. All the variations were rationalized by linking the activation energy to the leaving group pKa. Simultaneously, we studied the Ugi reaction. The mechanism proposed by Ugi for this complex reaction was still unverified 50 years after its discovery. A thorough and quasi-complete study of all the possible mechanisms were lead, using a mixed theoretical and experimental approach. The mechanism of this reaction was demonstrated, in both methanol and toluene. Rate determining steps and driving forces were highlighted and differ from those proposed by Ugi. A variation of the Ugi reaction is the Ugi-Smiles coupling, for which numerous experimental results are still unexplained. We thus studied the Smiles rearrangement. We showed the key-role of an intramolecular hydrogen bond on the reaction feasibility, and extended this observation to intermolecular reactions. We also studied the four substituent influence on the barrier, aiming to build a predictive model

    Les ligands azotés sont souvent utilisés pour orienter la fonctionnalisation directe de liaisons C–H catalysée par les métaux de transition. Au cours du cycle catalytique, l’atome d’azote se lie au métal qui est alors idéalement placé pour créer une liaison C–Métal en position ortho et ainsi former l’intermédiaire clé du mécanisme : le métallacycle. La formation du métallacycle est généralement l’étape cinétiquement limitante du cycle catalytique.Mon projet de thèse combine des études théoriques et expérimentales pour mieux comprendre le mécanisme de formation de ces métallacycles. Une attention particulière est donnée aux s-aryltétrazines et aux aryloxadiazoles. Les s-tétrazines sont des hétérocycles aromatiques à 6 atomes incorporant quatre atomes d’azote, et les oxadiazoles des hétérocycles à 5 atomes incluant un oxygène et deux azotes. On retrouve ces molécules dans de nombreux domaines d’applications comme la photochimie, les matériaux énergétiques ou le domaine médical.Le premier chapitre est une revue bibliographique consacrée à la formation de métallacycles de trois métaux de transition (Pd, Ir et Rh) avec différents ligands azotés. Il explore les différentes études mécanistiques proposées pour comprendre le processus d'ortho-métallation d’hétéroaryles. Lorsque les ligands possèdent plusieurs atomes d’azote, on peut former un ou plusieurs métallacycles sur un même ligand. De ce fait, nous décrivons d’abord les espèces iridacycles, rhodacycles et palladacycles mono- ou di-métallés. Dans un second temps, nous décrivons des dimères de palladacycles pontés par des ligands chlorés et acétates, avec un accent particulier pour ces derniers.Le deuxième chapitre se consacre à l'étude mécanistique (théorique et expérimentale) de la mono-ortho-métallation et le troisième chapitre à celle de la di-ortho-métallation de plusieurs dérivés de la s-aryltétrazine, en utilisant l’iridium et le rhodium. Nos résultats démontrent que l’activation C–H procède via un mécanisme de type CMD (Concerted Metallation-Deprotonation) avec assistance de l'acétate, impliquant un état de transition à six chaînons, et un contre-ion chloré. De plus, ils indiquent que l'activation C–H est plus efficace avec le précurseur d’iridium qu’avec le précurseur du rhodium. Ensuite, la réactivité de plusieurs ligands est comparée pour mettre en évidence des descripteurs capables de prédire la viabilité d'un ligand N-donneur vis-à-vis de la cyclométallation. Dans le cadre du troisième chapitre, une étude cinétique, à la fois expérimentale et théorique, est menée pour comparer la mono- et la di-métallation. Nous confirmons que la formation du deuxième métallacycle procède aussi via une CMD, et que le rhodium est toujours moins efficace que l’iridium. Les enthalpies libres d’activation ne sont cependant pas totalement en accord avec les résultats expérimentaux : nous avons donc cherché une méthode de calcul permettant de concilier les résultats théoriques et expérimentaux.Le dernier chapitre est consacré à l’étude mécanistique, à nouveau théorique et expérimentale, de la formation des palladacycles pontés par des ligands acétates. Notre étude théorique prend en compte deux voies réactionnelles : l'une conduisant aux complexes avec une configuration trans et l'autre avec une configuration syn, ce qui n'avait jamais été réalisé auparavant. Deux types de ligands sont étudiés : une première famille possédant un seul atome d’azote permettant la fonctionnalisation (les arylpyrazoles) et une seconde famille possédant deux atomes d’azote (les aryloxadiazoles). Cette dernière classe de ligand a une propriété unique : ils peuvent changer la configuration trans/syn du dimère en modifiant l'atome d'azote coordinnant le métal. Ainsi, Nos résultats théoriques et expérimentaux concordent et montrent que l'activation C–H passe toujours par un mécanisme de type CMD, et que le produit trans est plus favorable que le composé syn.Ligands containing nitrogen atoms are often used to direct the direct functionalization of C-H bonds catalyzed by transition metals. During the catalytic cycle, the nitrogen atom binds to the metal, which is then ideally located to bind to the carbon in ortho position, forming the key intermediate of the mechanism: the metallacycle. The formation of the metallacycle is generally the rate-limiting step of the catalytic cycle.My thesis project combines theoretical and experimental studies to better understand the mechanism of metallacycle formation. Special attention is given to s-aryltetrazines and aryloxadiazoles. s-tetrazines are aromatic heterocycles with 6 atoms incorporating four nitrogen atoms, and oxadiazoles are 5-membered heterocycles containing one oxygen and two nitrogen atoms. These molecules are found in various application areas such as photochemistry, energetic materials, or the medical field.The first chapter is a literature review dedicated to the formation of metallacycles with three transition metals (Pd, Ir, and Rh) using different nitrogen-based ligands. It explores various mechanistic studies proposed to understand the ortho-metallation process of heteroaryls. When ligands have multiple nitrogen atoms, one or more metallacycles can be formed on the same ligand. Therefore, we first describe mono- or dimetallic iridacycles, rhodacycles, and palladacycles. In a second part, we describe palladacycle dimers bridged by chloride and acetate ligands, with a special focus on acetate bridges.The second chapter focuses on the mechanistic study (both theoretical and experimental) of mono-ortho-metallation, and the third chapter on di-ortho-metallation of several s-aryltetrazine derivatives, using iridium and rhodium. Our results demonstrate that C-H activation proceeds through a CMD (Concerted Metallation-Deprotonation) mechanism with acetate assistance, involving a six-membered transition state. Furthermore, they indicate that C-H activation is more efficient with the iridium precursor than with the rhodium precursor. Next, the reactivity of various ligands is compared to identify descriptors capable of predicting the viability of an N-donor ligand in cyclometallation. In the the third chapter, a kinetic study, both experimental and theoretical, was conducted to compare mono- and di-metallation. We confirm that the formation of the second metallacycle also proceeds via a CMD mechanism, and that rhodium is consistently less effective than iridium. However, the free activation enthalpies are not entirely in agreement with the experimental results; therefore, we sought a computation level to reconcile the theoretical and experimental results.The final chapter deals with the mechanistic study, once again combining theory and experimentation, of the formation of palladacycles bridged by acetate ligands. Our theoretical study considers two reaction pathways, one leading to products with a trans configuration and the other with a syn configuration, which had never been investigated before. Two types of ligands are considered: a first family with only one directing nitrogen atom (arylpyrazoles) and a second family with two nitrogen atoms (aryloxadiazole). Compared to other ligands, this last family has a unique property: they can change the trans/syn configuration of the dimer by modifying the coordinating nitrogen atom of the metal. Our theoretical and experimental results agree and show that C-H activation still proceeds through a CMD-type mechanism, with the trans product being more favorable than the syn one

    Experimental and theoretical study of Ugi type couplings and new post-condensation reactions

    Les réactions de type Ugi sont connues depuis une cinquantaine d’années. Ces réactions multicomposants mettent en jeu un aldéhyde, une amine, un isonitrile ainsi qu’un dérivé acide (acide carboxylique ou phénol activé). Dans ces travaux, la structure électronique des isonitriles, composé au coeur de ces réactions a été étudiée. La forme carbénique RN=C s’est révélée majoritaire contrairement à toute attente. La linéarité de la molécule a pu être interprétée grâce aux contributions des formes minoritaires. La seconde partie s’est focalisée sur l’étude théorique et expérimentale des couplages de type Ugi. Contrairement à la réaction de Ugi-Smiles, le réarrangement final de la réaction de Ugi, un réarrangement de Mumm, s’est révélé non cinétiquement déterminant. L’importance du rôle de l’environnement a été étudiée par le biais d’une microsolvatation. La compréhension accrue de la réaction de Ugi-Smiles a fait émerger deux nouveaux partenaires acides : les trichlorophenols et les nitrosophenols. Les premiers ont permis d’isoler pour la première fois desaryl-imidates de phénol. Les seconds ont été utilisés pour développer une nouvelle voie de synthèse debenzimidazoles à partir des adduits de Ugi-Smiles correspondants. Enfin, les adduits de type Ugi ont été mis à profit pour développer une nouvelle réaction palladocatalysée d’ouverture d’aminocyclopropanes. Cette ouverture conduit à l’accès rapide de produits hétérocycliques dont des tétracycles complexes suite à une réaction tandem impliquant un couplagede Heck.Ugi type reactions are well known for decades. These multicomponent reactions involve an aldehyde,an amine, an isocyanide and an acid compound (carboxylic acid or activated phenol). Herein, electronicstructure of isocyanides, as key compounds of these reactions, was studied. Surprisingly, thecarbenic form RN=C was found to be the major one. Contribution of minor mesomeric structureexplains the linearity of the molecule. Then, Ugi and Ugi-Smiles couplings were studied theoreticallyand experimentally. Contrary to the Ugi-Smiles reaction, the final rearrangement of the Ugi coupling,a Mumm one, was not found to be a rate determining step. Importance of microsolvation was investigated.The comprehension of the mechanism of Ugi-Smiles reaction prompted us to investigatetheoretically new acidic partners. Trichlorophenols permitted to isolate the aryl-imidate for the firsttime with a phenol. Nitrosophenols were also considered. Confirmed experimentally, these new adductswere used to propose a new synthesis of benzimidazole. Finally, Ugi type adducts have been used todevelop a new palladium-catalyzed ring-opening of aminocyclopropanes. Rapid access to heterocycliccompounds, such as complex tetracycle with a tandem Heck coupling, can be obtained by this strategy

    Low Inhibiting Power of N∙∙∙CO Based Peptidomimetic Compounds against HIV-1 Protease: Insights from a QM/MM Study

    International audienceRecently, Hasserodt et al. proposed new HIV-1 drug candidates based on a weak N···CO interaction, designed to be a close transition state analog (Gautier et al. Bioorg. Med. Chem. 2006, 14, 3835−3847; Waibel et al. J. Bioorg. Med. Chem. 2009, 17, 3671−3679). They suggested that further improvement of these compounds could take advantage of computational approaches. In the present work, we propose an atomistic model based on a QM/MM description of the N···CO core embedded in an amino-aldehyde peptidic inhibitor. We focus on the existence of the N···CO interaction in the aqueous and enzymatic media. We show that the N···CO bond holds in water, while in the protein, there is a competition between the formation of the weak N···CO bond and the conservation of the hydrogen bond network around the structural water molecule W301 that is known to be crucial for the binding of both substrates and inhibitors. This competition hampers the inhibitor to provide strong stabilizing interactions with all the key parts of the protein at the same time. Our calculations indicate that this competition we observed in peptidic compounds might be avoided by the proper design of nonpeptidic ones, following a similar strategy to that for cyclic urea derivatives and the FDA approved drug Tipranavir. Hence, our results encourage further development of the nonpeptidic hydrazino-urea derivatives suggested recently by Hasserodt et al

    Performance of recent density functionals to discriminate between olefin and nitrogen binding to palladium

    International audienceIn the last decades, density functional theory has become unavoidable in theoretical studies of organometallic chemistry. Most of the recent functionals contain many parameters that are adjusted using carefully chosen reaction sets. However, these sets only contain a few entries involving late transition metal reaction, so that choosing a functional for such a study is difficult. In this work, the theoretical description of the oxidative addition of Pd(PH3)2 to 2-iodo-allyl-aniline was chosen as a representative reaction of palladium. The competitive binding of the palladium to the alkene or the nitrogen atom was used to assess the accuracy of ab initio methods (MP2, MP3, MP2.5, SCS-MP2, SCS-MP3) and 56 functionals ranging from local density approximation to the costly double-hybrid approaches (such as B2PLYP), against a CCSD(T)/CBS reference value. Model systems [(PH3)2ClPd(NH3)]+ and [(PH3)2ClPd(H2C=CH2)]+ were first considered: all functionals correctly predict that the azane complex is the most stable. However, some functionals overestimate its stability compared to the alkene complex. This is amplified in the 2-iodo-allyl-aniline study: SCS-MP3, B2PLYP as well as BP86, most of the meta-GGA (generalized gradient approximation), hybrid GGAs and hybrid meta-GGAs are predicting that oxidative addition proceeds directly. On the contrary, many functionals, among which B3LYP, M06-2X and most range-separated methods, wrongly predict that palladium first binds to the nitrogen atom before proceeding to the olefin insertion. Resorting to these functionals to study inorganic reactions with palladium might thus result in predicting wrong mechanisms
