Assessing the Feasibility of Estimating Axon Diameter using Diffusion Models and Machine Learning
International audienceAxon diameter estimation has been a focus of the diffusion MRI community for the past decade. The main argument has been that while diffusion models always overestimate the true axon diameter, their estimation still correlates with changes in true value. Until now, this remains more as a discussion point. The aim of this paper is to clarify this hypothesis using a recently acquired cat spinal cord data set, where the diffusion MRI signal of both a multi-shell and Ax-Caliber acquisition have been registered with the underlying histology values. We find that the axon diameter as estimated by signal models and AxCaliber does not correlate with their true sizes for axon diameters smaller than 3 µm. On the other hand, we also train a random forest machine learning algorithm to map signal-based features to histology values of axon diameter and volume fraction. The results show that, in this dataset, this approach leads to a more reliable estimation of physically relevant axon diameters than using sophisticated diffusion models
Insights into the influence of priors in posterior mapping of discrete morphological characters: a case study in Annonaceae
Background - Posterior mapping is an increasingly popular hierarchical Bayesian based method used to infer character histories and reconstruct ancestral states at nodes of molecular phylogenies, notably of morphological characters. As for all Bayesian analyses specification of prior values is an integrative and important part of the analysis. He we provide an example of how alternative prior choices can seriously influence results and mislead interpretations. Methods/Principal Findings - For two contrasting discrete morphological characters, namely a slow and a fast evolving character found in the plant family Annonaceae, we specified a total of eight different prior distributions per character. We investigated how these prior settings affected important summary statistics. Our analyses showed that the different prior distributions had marked effects on the results in terms of average number of character state changes. These differences arise because priors play a crucial role in determining which areas of parameter space the values of the simulation will be drawn from, independent of the data at hand. However, priors seemed to fit the data better if they would result in a more even sampling of parameter space (normal posterior distribution), in which case alternative standard deviation values had little effect on the results. The most probable character history for each character was affected differently by the prior. For the slower evolving character, the same character history always had the highest posterior probability independent of the priors used. In contrast, the faster evolving character showed different most probable character histories depending on the prior. These differences could be related to the level of homoplasy exhibited by each character. Conclusions - Although our analyses were restricted to two morphological characters within a single family, our results underline the importance of carefully choosing prior values for posterior mapping. Prior specification will be of crucial importance when interpreting the results in a meaningful way. It is hard to suggest a statistically sound method for prior specification without more detailed studies. Meanwhile, we propose that the data could be used to estimate the prior value of the gamma distribution placed on the transformation rate in posterior mappin

Normative position of dictionary register labels
U radu se raščlanjuje normativni status odrednica u različitim rječnicima
hrvatskoga jezika (Anić, hjs, rhj, her). Prikazane su bitne razlike u
obilježavanju istih rječopisnih jedinica te opća normativna neusklađenost
i nesređenost stavova pojedinih subjekata jezične politike. U članku se
također govori o neodgodivoj potrebi za sastavljanjem prvoga hrvatskoga
normativnoga rječnika. The paper discusses normative position of various Croatian words in four
recently published monolingual dictionaries in Croatia: Anić — Rječnik
hrvatskoga jezika (1998) written by late professor Vladimir Anić, published
by Novi liber; HJS — Hrvatski jezični savjetnik (1999) written by scholars
in Croatian institute for language and linguistics (Hrvatski institut za jezik i
jezikoslovlje), HER — Hrvatski enciklopedijski rječnik (2004), published by
Novi liber; RHJ — Rječnik hrvatskoga jezika (2000) published by Croatian
lexicography institute (Hrvatski leksikografski zavod) and Školska knjiga.
Register labels differ between the dictionaries. Some words in one or more
dictionaries have labels such as regional, spoken, literature register, archaic,
historic etc. while other dictionaries do not mark the same words with reg-
ister labels, which implies that those words are used as unmarked ones,
e.g. in harmony with the Croatian norms. The author supposes that the
choices of register labels are sometimes made according to the subjective
opinions of dictionary writers or according to the places of their birth,
which is not a good ground for scientific approach. Some labels are not
in line with actual usage of standard Croatian in the Republic of Croatia
but reflect (proscribed) norms of previous times. There are some differences
between the same Croatian words on various levels: phonology, orthography
phono-morphology, gender, word-formation, semantics etc. As too many
variations in word forms on the one hand, and too many different opinions
regarding the position of the same words on the other are to some extent
caused by various subjects of language policy, the author argues for a uni-
fied position, which would be proposed by the Council for Norms of Croatian
Standard language (Vijeće za normu hrvatskoga standardnoga jezika)
Oubli et refoulement chez l’auteur et la victime. Propos cliniques sur le rapport à la Loi
International audienceThe present article suggests enlightening the psychological bases of the judicial oversight. To do it, we shall attach us to define and to differentiate the notions of oversight, memory and expulsion in a clinical prospect. We shall see then which can be the influence and the importance of these notions with regard to the personal real-life experience of the author of a transgressive act and his (her) victim, and of their relations, during five times of a penal process and an identity resolution. The concept of denial of the reality will serve us finally to question the symbolic and social end of the judicial forgetting as mechanism of functional regulation.
Simultaneous cell tracking and image alignment in 3D CLSM imagery of growing arabidopsis thaliana sepals
In this research we propose a combined cell matching and image alignment method for tracking cells based on their nuclear locations in 3D fluorescent Confocal Laser Scanning Microscopy (CLSM) image sequences. We then apply it to study the cell division pattern in the developing sepal of the
small plant Arabidopsis thaliana. The method is based on geometric hashing and inherits its invariance to rotation, translation and scale. The method consists of three steps. In the first
step the centroids of nuclei are detected using a previously developed cell detection algorithm, reducing the CLSM volumes to 3D point clouds, wherein every point represents a nuclear
centroid with an associated confidence level. In the second step centroids between images are matched in two phases. First geometric hashing is used to find an initial set of centroid
matches, then using the initial matches a dense matching is obtained through a novel iterative point matching algorithm. In the last step centroid matches are used to estimate transformations
and register all input images to a common frame. Our algorithm has successfully aligned 12 volumes encompassing 72 hours data set and matched 258 nuclear lifelines

Neural Correlates of Rumination in Adolescents with Remitted Major Depressive Disorder and Healthy Controls
This is the author accepted manuscript. The final version is available from Springer Verlag via the DOI in this record. The aim of the current study was to use fMRI to examine the neural correlates of engaging in rumination among a sample of remitted depressed adolescents, a population at high risk for future depressive relapse. A rumination induction task was used to assess differences in patterns of neural activation during rumination as compared with a distraction condition among 26 adolescents in remission from major depressive disorder (rMDD) and 15 healthy control adolescents. Self-report depression and rumination as well as clinician-rated depression were also assessed among all participants. All participants recruited regions in the default mode network (DMN), including the posterior cingulate cortex (PCC), medial prefrontal cortex (mPFC), inferior parietal lobe (IPL), and medial temporal gyrus (MTG) during rumination. Increased activation in these regions during rumination was correlated with increased self-report rumination and symptoms of depression across all participants. Adolescents with rMDD also exhibited greater activation in regions involved in visual, somatosensory, and emotion processing when compared to healthy peers. The current findings suggest that during ruminative thought, adolescents with rMDD are characterized by increased recruitment of regions within the DMN and in areas involved in visual, somatosensory, and emotion processing. The current study was funded by UL1TR00050 (PI:Azar for UIC CCTS) Professional Development award, the Klingenstein Third Generation Foundation, The UIC Campus Research Board, and a Varela award from the Mind and Life Institute (awarded to RHJ). Improving Fiber Alignment in HARDI by Combining Contextual PDE Flow with Constrained Spherical Deconvolution
International audienceWe propose two strategies to improve the quality of tractography results computed from diffusion weighted magnetic resonance imaging (DW-MRI) data. Both methods are based on the same PDE framework, defined in the coupled space of positions and orientations, associated with a stochastic process describing the enhancement of elongated structures while preserving crossing structures. In the first method we use the enhancement PDE for contextual regularization of a fiber orientation distribution (FOD) that is obtained on individual voxels from high angular resolution diffusion imaging (HARDI) data via constrained spherical deconvolution (CSD). Thereby we improve the FOD as input for subsequent tractography. Secondly, we introduce the fiber to bundle coherence (FBC), a measure for quantification of fiber alignment. The FBC is computed from a tractography result using the same PDE framework and provides a criterion for removing the spurious fibers. We validate the proposed combination of CSD and enhancement on phantom data and on human data, acquired with different scanning protocols. On the phantom data we find that PDE enhancements improve both local metrics and global metrics of tractography results, compared to CSD without enhancements. On the human data we show that the enhancements allow for a better reconstruction of crossing fiber bundles and they reduce the variability of the tractography output with respect to the acquisition parameters. Finally, we show that both the enhancement of the FODs and the use of the FBC measure on the tractography improve the stability with respect to different stochastic realizations of probabilistic tractography. This is shown in a clinical application: the reconstruction of the optic radiation for epilepsy surgery planning
