Inosine-independent roles of human Endonuclease V
Endonuclease V (EndoV) is a highly conserved enzyme with specificity for inosines in nucleic acids. The bacterial EndoVs are active both on DNA and RNA, whereas the human (h) homolog (hEndoV) cleaves only at inosines in RNA. In DNA, inosine is regarded a damage and the role of hEndoV as a repair enzyme is well acknowledged. In contrast, the biological function of hEndoV upon RNA is still unknown. Non-coding RNAs are involved in many cellular processes, but the biological role and significance of many of them remains uncertain. Y RNAs are a family of non-coding RNAs conserved in vertebrates that are often components of ribonucleoproteins (RNPs) complexed with Ro60 (RoRNP). Ro60 is a conserved RNA-binding protein that was first characterized as an antigen targeted by autoantibodies from patients with systemic lupus erythematosus and Sjögren ́s syndrome. No interaction between hEndoV and Ro60 is known, but both are found to interact with the RNA binding proteins Y-Box protein (YBX) and insulin-like growth factor-2 mRNA-binding protein 1 (IGF2BP1).
The goal for this thesis was to confirm an individual-nucleotide resolution crosslinking immunoprecipitation (IP) assay (iCLIP) where certain tRNAs and Y RNAs were found as possible targets for hEndoV. This was done by biochemical activity assays and electrophoretic mobility shift assays (EMSA) using tRNAs with and without inosine and Y RNA1 and Y RNA4 as substrates. Three variants of recombinant hEndoV were used. The Y RNA transcript levels of hEndoV were also studied in a quantative reverse transcriptase PCR (RT-qPCR) analysis. In addition, hEndoV interactions with YBX1, IGF2BP1 and Ro60 were investigated further by co-immunoprecipitation assay and immunocytochemistry (ICC).
The results show that hEndoV both bind and cleave all tRNAs and Y RNAs tested and this was independent of the presence of inosines. Moreover, interaction of hEndoV with YBX1 and IGF2BP1 but not Ro60, was confirmed. These data suggest that hEndoV may have a broader role in the cells beyond processing inosine-containing RNA. Though, inosine- containing RNA appears to be the best substrate for hEndoV.Endonuklease V er et godt konservert enzym med spesifisitet for inosin i nukleinsyrer. Om Y RNA transkript-nivåer ble påvirket av mengden hEndoV i cellene ble også undersøkt i en RT-qPCR analyse. I tillegg ble hEndoV ́s interaksjoner med YBX1, IGF2BP1 og Ro60 undersøkt videre med co-immunopresipitering og ICC.
Resultatene viser at hEndoV både binder og kutter alle tRNA og Y RNA som ble undersøkt. Binding og aktivitet ble funnet å være uavhengig av tilstedeværelsen av inosin. Interaksjoner av hEndoV med YBX1 og IGF2BP1 ble bekreftet, men ingen interaksjon mellom hEndoV og Ro60 ble funnet. oppgaven var å studere isoformene 282, 308 og 309 for å få en bedre forståelse av in vivo funksjonen til human endo V
ved å studere isoformene i ulike immunceller.
Det relative uttrykket av isoformene ble målt med qPCR. Det ble funnet en generell oppregulering av isoformene i
polariserte makrofager fra THP1 cellelinje, og aktiverte T-celler fra Jurkat cellelinje i forhold til kontrollcellene. I
primære, polariserte makrofager ble det observert en generell nedregulering av isoformene i forhold til kontrollcellene.
Alle isoformene ble påvist i primære T-celler.
Fullengdetranskriptet av 282, 308 og 309 ble amplifisert med PCR. Det ble ikke funnet noen fullengdetranskripter for
282. For 308 og 309 ble det funnet fullengdetranskripter i både de primære cellene og cellelinjene og det gir en
indikasjon på at disse isoformene produseres i cellene. Det ser ut til å være større variasjon i uttrykt endo V i primære
celler enn i cellelinjer.
For å studere endogent endo Vs aktivitet ble det gjort et aktivitetsassay. Det ble for første gang vist aktivitet for endo V i

Inosine in DNA and RNA
Deamination of the nucleobases in DNA and RNA is a result of spontaneous hydrolysis, endogenous or environmental factors as well as deaminase enzymes. Adenosine is deaminated to inosine which is miscoding and preferentially base pairs with cytosine. In the case of DNA, this is a premutagenic event that is counteracted by DNA repair enzymes specifically engaged in recognition and removal of inosine. However, in RNA, inosine is an essential modification introduced by specialized enzymes in a highly regulated manner to generate transcriptome diversity. Defect editing is seen in various human disease including cancer, viral infections and neurological and psychiatric disorders. Enzymes catalyzing the deaminase reaction are well characterized and recently an unexpected function of Endonuclease V in RNA processing was revealed. Whereas bacterial Endonuclease V enzymes are classified as DNA repair enzymes, it appears that the mammalian enzymes are involved in processing of inosine in RNA. This yields an interesting yet unexplored, link between DNA and RNA processing. Further work is needed to gain understanding of the impact of inosine in DNA and RNA under normal physiology and disease progression
Going Beyond Counting First Authors in Author Co-citation Analysis
The present study examines one of the fundamental aspects of author co-citation analysis (ACA) - the way co-citation
counts are defined. Co-citation counting provides the data on which all subsequent statistical analyses and mappings
are based, and we compare ACA results based on two different types of co-citation counting - the traditional type that
only counts the first one among a cited work's authors on the one hand and a non-traditional type that takes into
account the first 5 authors of a cited work on the other hand. Results indicate that the picture produced through this non-traditional author co-citation counting contains more coherent author groups and is therefore considerably clearer. However, this picture represents fewer specialties in the research field being studied than that produced through the traditional first-author co-citation counting when the same number of top-ranked authors is selected and analyzed. Reasons for these effects are discussed
Variations on the Author
“Variations on the Author” discusses two of Eduardo Coutinho’s recent films (Um Dia na Vida, from 2010, and Últimas Conversas, posthumously released in 2015) and their contribution to the general question of documentary authorship. The director’s filmography is characterized by a consistent yet self-effacing form of authorial self-inscription: Coutinho often features as an interviewer that rather than express opinions propels discourses; an interviewer that is good at listening. This mode of self-inscription characterizes him as an author who is not expressive but who is nonetheless markedly present on the screen. In Um Dia na Vida, however, Coutinho is completely absent form the image, while Últimas Conversas, on the contrary, includes a confessional prologue that moves the director from the margins to the center of his films. This article examines the ways in which these works stand out in the filmography of a director who offers new insights into the notion of cinematic authorship
Appropriate Similarity Measures for Author Cocitation Analysis
We provide a number of new insights into the methodological discussion about author cocitation analysis. We first argue that the use of the Pearson correlation for measuring the similarity between authors’ cocitation profiles is not very satisfactory. We then discuss what kind of similarity measures may be used as an alternative to the Pearson correlation. We consider three similarity measures in particular. One is the well-known cosine. The other two similarity measures have not been used before in the bibliometric literature. Dispelling the Myths Behind First-author Citation Counts
We conducted a full-scale evaluative citation analysis study of scholars in the XML research field to explore just how different from each other author rankings resulting from different citation counting methods actually are, and to demonstrate the capability of emerging data and tools on the Web in supporting more realistic citation counting methods. Our results contest some common arguments for the continued
use of first-author citation counts in the evaluation of scholars, such as high correlations between author rankings by first-author citation counts and other citation
counting methods, and high costs of using more realistic citation counting methods that are not well-supported by the ISI databases.
