    Chapter 4 -Fish growth: Patterns and modeling

    International audienceSize matters in many facets of fish ecology and fisheries production. Growth is a fundamental biological process that is closely tied to protein metabolism. Different ways of describing individual fish growth can be identified, requiring careful selection of time scales and measurement of growth currency in relation to other factors. Acquiring biometric data across age points within a population or individual is crucial for accurate growth measurements, requiring careful consideration of essential conditions. Measuring growth can be based on various methods (direct measurements, size-composition data, sclerochronology, biochemical growth proxies, or epigenetic aging) and various growth models can be used to describe the relationship between fish length and age. The von Bertalanffy growth function (VBGF) is the most famous and widely used analytical method. However, while such growth models are mainly empirical and phenomenological, they are based on bioenergetics assumptions, considering growth as a product of the balance between anabolism and catabolism. Several authors have developed bioenergetics theoretical frameworks to better describe physiological processes involved in growth and how factors like diet composition, feeding rates, and metabolic efficiency influence the growth potential of marine fish. These frameworks can also help predict responses to environmental changes, such as shifts in prey availability and climate-induced habitat alterations

Such cohabitation can facilitate the transmission of pathogens between bushpigs and other domestic animals. To assess bushpig-domestic animal interactions and their implications for pathogen transmission, 26 camera-traps were deployed for three months around 10 villages in two separate regions of western Madagascar. The camera-traps were positioned at animal attraction sites: trophic resources, resting areas, and water points, and captured 17,804 images. No direct interactions (simultaneous presence) between bushpigs and domestic species were observed after analysis of 2678 trap nights. However, 44 indirect interactions (non-simultaneous presence) were recorded. The median critical time window (CTW), calculated as the time interval between the consecutive presence of bushpigs and some domestic species, was 646 min [34–1412 min]) for pigs, 672 min for cats [range 44–886 min], and 690 min for cattle [range 584–765 min]. Such CTW estimates are shorter than the average survival rate of several infectious pathogens potentially present in the environment, including African swine fever virus, Mycobacterium bovis, and Toxoplasma gondii. Factors such as proximity to water sources and protected areas statistically increased the chances of these interactions. Our research provided novel information on the level of interaction between bushpigs and other domestic animals in anthropized rural areas and which can be used to design and implement strategies to mitigate the risk of pathogen spread at the wildlife/livestock/human interface

    BeeFunc, a comprehensive trait database for French bees

    International audienceGiven pollinator's reported decline, it is of utmost importance to better understand the vulnerability of wild bees to human pressures. One way to achieve this goal is to explore how their traits are associated with exposure to anthropogenic perturbations. To date, there is no database synthesizing traits of bees at the species level in France, limiting the functional interpretation of inventories. We present BeeFunc 1.0, the first database on traits for the entire fauna of French wild bees. Based on extensive literature research and expert knowledge, the database is structured according to the French taxonomic register (TAXREF) and its associated knowledge base. The base gathers 26,176 trait information from 483 sources, describing 932 species for 20 features related to morphology, ecology, biogeography, and conservation. BeeFunc is intended to be collaborative and regularly updated. Bees can finally be better considered from a functional perspective. We expect this database to be widely used by researchers, conservationists, naturalists, and stakeholders, stimulating future research on wild bees

    Transport sédimentaire d'un apport local de sédiments visant à la restauration de frayères : étude couplée laboratoire/terrain/numérique

    International audienceThis project, supported by le pôle de R&D en écohydraulique OFB-IMFT-Pprime et la région Nouvelle Aquitaine, aims to gain a better understanding of the remobilization of a local input of sediment as part of the restoration of spawning grounds for large salmonids, under unsteady flow conditions, particularly during floods. A methodology combining laboratory studies, field measurements and numerical simulations is used to study a specific site on the Marrone River (Corrèze). This site, located on the short-circuited section downstream of the Hautefage dam, is subject to highly variable hydrographs during dam overflows. These hydrographs are modeled in a laboratory flume using a scaling technique that takes into account sediment properties and hydrodynamic criteria based on Froude and Shields numbers. The data obtained in the laboratory, in addition to providing fundamental knowledge of sediment transport under unsteady conditions, enable transport simulations to be validated without the same conditions. These simulations are then extended to the study site and coupled with field measurements to propose a complete methodology for assessing sediment transport processes and their impact on habitat restoration in a specific case.Ce projet, porté par le pôle de R&D en écohydraulique OFB-IMFT-Pprime et la région Nouvelle Aquitaine, vise à mieux comprendre la remobilisation d’un apport local de sédiments dans le cadre de la restauration de frayères de grands salmonidés, sous des conditions de débits instationnaires, notamment lors de crues. Une méthodologie intégrée combinant études en laboratoire, mesures de terrain et simulations numériques est mise en oeuvre pour étudier un site spécifique de la rivière Marrone (Corrèze). Ce site, situé sur le tronçon court-circuité en aval du barrage d’Hautefage, est soumis à des hydrogrammes fortement variables lors des débordements du barrage. Ces hydrogrammes sont modélisés dans un canal de laboratoire à partir d’une mise à l’échelle respectant les propriétés des sédiments ainsi que les critères hydrodynamiques basés sur les nombres de Froude et de Shields. Les données obtenues en laboratoire permettront non seulement d'apporter des connaissances fondamentales sur le transport de sédiments sous conditions instationnaires, mais aussi de valider des simulations de transport sans les mêmes conditions. Ces simulations seront ensuite étendues au site d’étude et couplées à des mesures de terrain afin de proposer une méthodologie complète pour évaluer les processus de transport sédimentaire et leur impact sur la restauration des habitats dans le cas spécifique étudié

    International audienceIntroduction : As current farming practices are causing damage to both ecosystem and human health, more sustainable agrifood systems are expected. In Europe, since the 50’s, farming areas have become largely specialized in a limited number of species. This specialization disconnected areas of production and consumption, requiring the development of longer distribution channels. And yet, crop diversification is a relevant lever for making agroecosystems more sustainable and increasing food sovereignty with a higher potential to relocate food. Nevertheless, crop diversification comes up against several obstacles, which are particularly tricky in the fruit and vegetable (F&V) sector and in large farms engaged in long channels. These farms have to produce large volumes of homogeneous products to satisfy national or export distributors who have built their organization on economies of scale. This is difficult to reconcile with crop diversification, which reduces the volumes per species produced per farm. Overcoming systemic lock-in on crop diversification requires the design of coupled innovations at agrifood system level. This concept refers to innovations designed in a coordinated way, even though they belong to fields of innovation generally managed by different actors and independently. During a coupled innovation process, technical, organizational, institutional and/or social innovations are coherently combined to solve a complex problem and/or contribute to unlocking socio-technical systems (https://dicoagroecologie.fr/).Literature on the ways to overcome brakes to crop diversification with coupled innovation is scarce in the F&V sector. Our aim was to draw generic learnings on the topic, with a focus on commercial outlets, which are a major brake.Methods: a cross-case analysis of contrasting empirical studies We compared five French F&V case studies that offer complementary ways of supporting crop diversification. We hypothesized that the coupled innovations linking farming and marketing activities in agrifood systems depend on the types of downstream actors involved (cooperatives, local or national private sellers, national distributors, fruit processors, collective catering) and on what is targeted with crop diversification (increasing ecological regulations, reducing economic and climatic risks, securing fruit processing, improving food sovereignty in an isolated territory). We carried out a cross-analysis of the qualitative data collected through surveys and/or workshops (actors’ strategies, brakes to crop diversification, room for manoeuvre to change). We looked for generic lessons by comparing the five case studies.Both conceptual and operational results are provided. (i)Common brakes and lock-in processes have been identified. One of the main difficulties for farmers was that increasing the number of crops grown on a fixed farm area alters the characteristics of production (types of products, marketable volumes per species, harvest dates, qualities, etc.). Farmers involved in long marketing channels indicated that this weakened their bargaining power with downstream actors, and also conflicted with the current commercial standards of distributors or processors. (ii)To cope with these new production characteristics, coupled innovations have been designed, combining new crop diversification patterns with economic, social and organisational innovations: coordination between farmers to transport small quantities of each species and produce larger batches acceptable to distributors or processors, creation of local plants to wash and cut F&V for canteens, adaptation of processing plants to the greater variability due to crop diversification, etc. Discussion : Our results highlight on how crop characteristics, diversification schemes, downstream actors (fresh/processing, local/national, private/public actors) influence innovations to support crop diversification. They all call for collective action and consideration of power games for effective coupled innovation. The main limitations of the study stem from the limited number of case studies, which will require further validation. A comparison with sectors other than F&V would be useful to develop more generic knowledge. However, this study represents a first step in the search for new ways to support crop diversification, the beneficial effects of which no longer need to be demonstrated.Introduction : Les pratiques agricoles actuelles ayant des effets néfastes tant sur les écosystèmes que sur la santé humaine, des systèmes agrialimentaires plus durables sont attendus. En Europe, depuis les années 50, les territoires agricoles se sont largement spécialisés sur la culture d’un nombre limité d'espèces. Cette spécialisation a déconnecté les zones de production et de consommation, nécessitant le développement de circuits de distribution plus longs. Pourtant, la diversification des cultures est un levier pertinent pour rendre les agroécosystèmes plus durables et accroître la souveraineté alimentaire grâce à un potentiel plus élevé de relocalisation des aliments. Néanmoins, la diversification des cultures se heurte à plusieurs freins, particulièrement délicats dans le secteur des fruits et légumes (F&L) et dans les grandes exploitations agricoles engagées dans des circuits longs. Ces exploitations doivent produire de grands volumes de produits homogènes pour satisfaire les distributeurs nationaux ou exportateurs qui ont bâti leur organisation sur des économies d'échelle. Cela est difficile à concilier avec la diversification des cultures, qui réduit les volumes par espèce au niveau de l’exploitation. Pour surmonter le verrouillage systémique de la diversification des cultures, il est nécessaire de concevoir des innovations couplées au niveau du système agrialimentaire. Ce concept fait référence à des innovations conçues de manière coordonnée, même si elles appartiennent à des domaines d'innovation généralement gérés par des acteurs différents et de manière indépendante. Au cours d'un processus d'innovation couplée, des innovations techniques, organisationnelles, institutionnelles et/ou sociales sont combinées de manière cohérente afin de résoudre un problème complexe et/ou de contribuer à débloquer des systèmes socio-techniques (https://dicoagroecologie.fr/). La littérature sur les moyens de surmonter les freins à la diversification des cultures grâce à l'innovation couplée est rare dans le secteur des fruits et légumes. Notre objectif était de tirer des enseignements génériques sur le sujet, en mettant l'accent sur les débouchés commerciaux, qui constituent un frein majeur.Méthodes : analyse croisée d'études empiriques contrastées. Nous avons comparé cinq études de cas françaises sur les fruits et légumes qui proposent des moyens complémentaires de soutenir la diversification des cultures. Nous avons émis l'hypothèse que les innovations couplées reliant les activités agricoles et commerciales dans les systèmes agrialimentaires dépendent des types d'acteurs en aval impliqués (coopératives, expéditeurs privés, distributeurs nationaux, transformateurs, restauration collective) et des objectifs visés par la diversification des cultures (renforcement des réglementations écologiques, réduction des risques économiques et climatiques, sécurisation de la transformation des fruits, amélioration de la souveraineté alimentaire dans un territoire isolé). Nous avons procédé à une analyse croisée des données qualitatives recueillies au moyen d'enquêtes et/ou d'ateliers. Nous avons recherché des enseignements génériques en comparant les cinq études de cas.Des résultats conceptuels et opérationnels sont fournis. (i)Des freins et des processus de verrouillage communs aux différents cas ont été identifiés. L'un des principaux freins pour les agriculteurs est que l'augmentation du nombre de cultures sur une superficie agricole fixe modifie les caractéristiques de la production (types de produits, volumes commercialisables par espèce, dates de récolte, qualités, etc.). Les agriculteurs impliqués dans des circuits de commercialisation longs ont indiqué que cela affaiblissait leur pouvoir de négociation avec les acteurs en aval et entrait également en conflit avec les normes commerciales actuelles des distributeurs ou des transformateurs. (ii)Pour faire face à ces nouvelles caractéristiques de production, des innovations couplées ont été conçues ou sont en cours de conception, combinant de nouveaux modèles de diversification des cultures avec des innovations économiques, sociales et organisationnelles : coordination entre les agriculteurs pour transporter de petites quantités de chaque espèce et produire des lots plus importants intéressant les distributeurs ou les transformateurs, création de légumeries locales pour laver et couper les fruits et légumes destinés aux cantines, adaptation des usines de transformation à la plus grande variabilité due à la diversification des cultures, etc. Discussion : Nos résultats mettent en évidence la manière dont les caractéristiques des cultures, les programmes de diversification et les acteurs en aval (frais/transformation, locaux/nationaux, privés/publics) influencent les innovations visant à soutenir la diversification des cultures. Ils appellent tous à une action collective et à la prise en compte des jeux de pouvoir pour une innovation couplée efficace. Les principales limites de l'étude découlent du nombre limité d'études de cas. De plus, une comparaison avec d'autres secteurs que celui des fruits et légumes serait utile pour développer des connaissances plus génériques. Cependant, cette étude représente une première étape dans la recherche de nouvelles façons de soutenir la diversification des cultures, dont les effets bénéfiques n'ont plus besoin d'être démontrés

    Smaller plants in warmer water could have implications for future Kelp forests

    International audienceGlobal warming is driving contraction of species’ ranges through migration and mortality at their warm edge. However, for most species more subtle, sub-lethal changes in performance will be a more ubiquitous response to the Anthropocene. It has been suggested that reduction in body size will be a universal response to warming for cold-water species. Here we tested this hypothesis for two dominant kelp species in the northern and southern hemispheres, respectively. We tested if populations from cool and warm environments would be morphologically distinct, with warm-water populations displaying structural features indicative of sub-optimal conditions (smaller sizes). We found empirical evidence consistent with size reduction of kelp stipes, blades, and biomass of associated epiphytes from cool to warm water in both hemispheres. These changes are ecologically significant because they affect how kelps engineer their local environment, the three-dimensional habitat they create, and the associated communities they support. Reduced size of cold-water habitat forming species such as kelps may be a sublethal effect of warming that could have widespread but previously overlooked effects on the structure of ecosystems and the services that they provide

    Le RMQS-Biodiversité : une grande avancée pour la connaissance de la biodiversité des sols de France

    International audienceLa biodiversité des sols est fondamentale pour le fonctionnement des écosystèmes, mais reste sous-représentée dans les politiques de conservation et la surveillance à grande échelle. Le RMQS-Biodiversité propose un ensemble de protocoles pour étudier la biodiversité des sols intégré au Réseau de mesures de la qualité des sols (RMQS). Il a déjà été déployé sur une centaine de sites jusqu’en 2024 et les premiers résultats démontrent un potentiel pour la recherche en écologie des sols. L’analyse multi-taxon, des micro-organismes à la macrofaune des sols s’appuie sur la collecte d’échantillons par diverses méthodes : un échantillon composite, des pièges barber laissés 28 jours dans la parcelle, des carottes mésofaune et des test bêches avec aspersion de moutarde.En 2024, l'identification des taxons (autant que possible au niveau de l'espèce et sinon au niveau du genre ou de la famille) sur 69 sites a permis de repérer divers taxons largement distribués ainsi que d'autres plus rares sur le territoire métropolitain.L’analyse plus précise des Carabidae sur cette étude montre que le type d’habitat (fermé ou ouvert) influence le dimorphisme sexuel chez ces insectes, résultat déjà observé dans de précédentes études. L’échantillonnage sur le RMQS-Biodiversité se poursuit pendant les 3 prochaines années, les résultats de ces nouvelles campagnes viendront consolider ces premières approches

    International audienceThe hydro-ecological functioning of river systems is influenced by the physical conditions within their corridors (e.g. topography, land use, geology). A systematic description of the physical functioning has so far been limited due to a lack of data on aspects such as lateral dynamics and floodplain connectivity. The Mapd'O project addresses this by providing datasets and a web interface that allow operators and scientists to analyze these conditions for the entire French river corridor network. Novel datasets such as a national land use map with a resolution of 1 m and the first national valley bottom and lateral continuity maps were created using the Fluvial Corridor Toolbox (FCT), a geographic information system toolbox for network-scale hydromorphic characterisation. Using the Mapd'O app, these datasets can be visualized, analyzed and interpreted to enable hydromorphological diagnosis of river systems at reach to network scales: the entire watershed, but also their sub-catchments and individual river axis level.Le fonctionnement hydro-écologique des systèmes fluviaux est influencé par les conditions physiques au sein de leurs corridors (par exemple, la topographie, l'utilisation des sols, la géologie). Une description systématique du fonctionnement physique a jusqu'à présent été limitée en raison d'un manque de données sur des aspects tels que la dynamique latérale et la connectivité des plaines alluviales. Le projet Mapd'O répond à cette problématique en fournissant des ensembles de données et une interface web qui permettent aux opérateurs et aux scientifiques d'analyser ces conditions pour l'ensemble du réseau fluvial français. De nouveaux jeux des données tels qu'une carte nationale d'occupation des sols avec une résolution de 1 m et les premières cartes nationales de fond de vallée et de continuité latérale ont été créés à l'aide de la Fluvial Corridor Toolbox (FCT), une boîte à outils de système d'information géographique pour l'hydromorphologie à grande échelle. En utilisant l'application Mapd'O, ces données peuvent être visualisées, analysées et interprétées pour faciliter un diagnostic hydromorphologique des rivières à différentes échelles : l'ensemble du bassin versant, mais aussi leur sous-bassin versant et l'échelle de l'axe individuel de la rivière

    On the implementation of stratified two-stage simple random sampling without replacement, with possible collapsed strata

    Two-stage stratified sampling is a complex design that involves nested sampling units and stratification. This complexity increases when the strata have too few sampled units for variance estimation, necessitating the use of collapsed strata, where multiple strata are combined to ensure an adequate sample size. When collapsing strata, two cases can be distinguished depending on whether a size variable associated with the variable of interest is available at the stratum level.We present computer-implementable formulas for total, mean, and ratio estimators, along with their corresponding sampling variance estimators, for stratified two-stage simple random sampling without replacement, and we provide ready-to-use algorithms.We introduce two methods for grouping strata: (1) a deterministic approach that uses stratum codes to define an ordinal variable, which orders the strata, and (2) a stochastic method that aims to minimize within-group inertia, which measures the heterogeneity within the newly formed groups of strata.We emphasize that, unlike the correlation between a size variable and the variable of interest at the stratum level, the bias of the sampling variance estimator for the collapsed strata technique is not invariant to linear transformations. It follows that a high correlation does not ensure a low-bias estimator of the sampling variance
