Discrimination of organisms from the Leishmania genus by High Resolution Melting analysis (HRM)
Leishmanioses são doenças classificadas pela Organização Mundial da Saúde (OMS) como negligenciadas, o que as caracterizam como aquelas que prevalecem em condições de pobreza e representam significativo entrave ao desenvolvimento por contribuírem para desigualdade. Cerca de 350 milhões de pessoas vivem sob o risco de infecção em 98 países da África, Eurásia e Américas. Acometem o homem e outros animais sob um espectro clínico amplo, que varia de discretas lesões, de cura espontânea, a quadros de comprometimento sistêmico, potencialmente fatais. A manutenção do ciclo de transmissão está inserida em um sistema biológico complexo, com a participação de mais de 20 espécies de Leishmania e uma grande variedade de reservatórios e vetores, e o diagnóstico está entre as estratégias empregadas para o controle dessas doenças. A precisa identificação das espécies envolvidas no ciclo de transmissão permite a geração de dados importantes para mapeamentos ecoepidemiológicos e para o delineamento de estratégias terapêuticas e de controle. O material genético do parasita como alvo de detecção e identificação desses organismos é descrito na literatura científica em trabalhos que abordam diversas estratégias metodológicas. Entre as técnicas mais recentes estão as análises de dissociação em alta resolução (HRM- High Resolution Melting), descrita como uma estratégia eficiente para a discriminação de polimorfismos em fragmentos específicos de DNA gerados por PCR (Polymerase Chain Reaction). O presente trabalho teve como principal objetivo padronizar um protocolo de detecção e identificação de Leishmania capaz de discriminar o maior número possível de espécies com base em polimorfismos do gene hsp70, utilizando HRM como ferramenta metodológica. Sequências nucleotídicas de hsp70 disponíveis em banco de dados e obtidas no laboratório foram analisadas in silico e regiões polimórficas foram delimitadas. Das regiões delimitadas, três foram escolhidas por conterem polimorfismos que geraram fragmentos cujas temperaturas de dissociação simuladas são distintas entre espécies ou grupo de espécies. A exploração de perfis de dissociação dos três amplicons de hsp70 obtidos por PCR em tempo real revelou diferenças que permitiram a discriminação das espécies de Leishmania responsáveis por doenças nas Américas, África e Eurásia. Os testes foram padronizados com a utilização de DNA de cepas-referência de Leishmania e então aplicados a amostras de DNA obtidas de amostras clínicas, de campo ou experimentais, como isolados, biópsias humanas frescas ou fixadas, flebotomíneos e cães naturalmente infectados e camundongos experimentalmente infectados. Os resultados obtidos por HRM foram comparados aos obtidos previamente por outras metodologias como PCR convencional, RFLP (Restriction Fragment Length Polymorphism) ou sequenciamento, com confirmação da identidade do parasita nas amostras testadas. O protocolo descrito é relativamente barato, tecnicamente simples, passível de automatização, podendo ser uma alternativa para a detecção e identificação de Leishmania em amostras, em estudos diagnósticos e ecoepidemiológicos.According to the World Health Organization (WHO), the leishmaniases are classified as neglected diseases, since they are related to poverty and contribute to inequality. Approximately 350 million people are at risk of infection in 98 countries in Africa, Eurasia and Americas. They affect humans and other animals that, depending on the species, causes a wide spectrum of clinical manifestations, that range from discrete lesions of spontaneous healing to potentially fatal systemic disease. The maintenance of the transmission cycle is part of a complex biological system, in which there is the participation of more than 20 species of Leishmania and a large variety of reservoirs and vectors. Diagnosis is important for early control of the disease. A precise identification of the species involved in the transmission cycle allows the generation of important data for eco-epidemiological mapping and for therapeutic measures and control strategies. Several genes have been used as diagnostic targets and several molecular strategies have been used in diagnosis. High resolution melting (HRM) analysis is among the most recent techniques and it is described as an efficient strategy for discriminating polymorphisms in specific DNA fragments generated by PCR (Polymerase Chain Reaction). The main objective of this work was to standardize a protocol for detection and identification of Leishmania spp, capable of discriminating the largest possible number of species based on hsp70 gene polymorphisms through HRM methodological tool. Available nucleotide sequences of hsp70 in databases as well as the ones obtained in the laboratory were analyzed in silico and polymorphic regions were delimited. Three regions were chosen since they contained polymorphisms that generated distinct simulated dissociation temperatures among species or group of species. The analysis of dissociation profiles of the three amplicons of hsp70 obtained by real-time PCR revealed differences that allowed the discrimination of Leishmania species responsible for diseases in the Americas, Africa and Eurasia. The tests were standardized using DNA from Leishmania reference strains and then applied to DNA samples obtained from clinical or from field samples, such as isolates, fresh or fixed human biopsies, phlebotomines and dogs naturally infected, and experimentally infected mice. The results obtained by HRM were compared to those obtained previously by other methodologies such as conventional PCR, RFLP (Restriction Fragment Length Polymorphism) or sequencing, confirming the parasite identity in the samples tested. The described protocol is relatively inexpensive, technically simple, potentially automated, and may be an alternative for the detection and identification of Leishmania in biological samples, in diagnostic and eco-epidemiological studies
Role of miRNAs in the regulation of the polyamine/NO production pathways of THP-1 derived macrophages infected by Leishmania amazonensis
Leishmania amazonensis é um protozoário que causa principalmente leishmaniose cutânea em humanos. O aminoácido arginina exerce papel central na sobrevivência do parasita no macrófago e no estabelecimento da infecção ao suprir ornitina, via arginase 1, precursor da via de poliaminas, que são moléculas essenciais para a proliferação do parasita. Por outro lado, arginina pode levar à produção de óxido nítrico (NO) via óxido nítrico sintase 2 (NOS2), principal molécula efetora leishmanicida. Ao contrário do que ocorre em macrófagos murinos, estudos apontam ausência de atividade de NOS2 em macrófagos humanos. Diversos trabalhos demonstraram a importância de microRNAs na regulação da resposta imune na infecção por diferentes espécies de Leishmania e hospedeiros. Neste estudo, investigamos a via de poliaminas/NO e regulações mediadas por miRNAs que alteram a infectividade de L. amazonensis em macrófagos humanos derivados da linhagem monocítica THP-1. Inicialmente, quantificamos o perfil de expressão de miRNAs envolvidos na resposta inflamatória e identificamos a modulação positiva de miRNAs pertencentes à família miR-372/373/520, que compartilham a sequência seed AAGUGCU, responsável pelo reconhecimento do mRNA alvo. Essa sequência é idêntica à seed do miR-294 murino, previamente demonstrado como um importante fator de promoção da infecção ao reduzir o mRNA Nos2. Estudos em colaboração demonstraram a regulação positiva desses miRNAs também em THP-1 infectada com L. braziliensis e L. infantum e em soro de pacientes com leishmaniose visceral. Nossos resultados mostraram que a infecção de L. amazonensis nocaute de arginase é reduzida após 24h e correlaciona com a ausência de regulação dos miRNAs estudados. Para entender a importância desses miRNAs na infecção por L. amazonensis, inibimos os miR-372, miR-373 e miR-520d sozinhos ou combinados e observamos que a inibição de miR-372, mas não miR-373 ou miR-520d sozinhos, foi capaz de reduzir a proporção de macrófagos infectados e o número de amastigotas por macrófagos. A inibição simultânea dos 3 miRNAs reduziu ainda mais a infecção, enquanto o uso de mímicos aumentou a infecção, indicando um mecanismo sinergístico dos miR-372/373/520d na promoção da infectividade. Esses miRNAs compartilham mRNAs-alvo putativos que codificam proteínas envolvidas na tomada de aminoácidos, metabolismo de poliaminas e ciclo da ureia, incluindo o principal transportador de arginina do macrófago CAT2, cujo mRNA é aumentado com a inibição simultânea dos miR-372/373/520d. Por outro lado, o sítio alvo de NOS2 de camundongos não é conservado no 3UTR de humanos. De forma geral, nossos resultados mostraram baixa modulação da via de NO/poliaminas a nível transcricional e, para acessar o fenótipo do macrófago, realizamos quantificação a nível de metabólitos utilizando metabolômica baseada em espectrometria de massas. Nossos dados mostraram que a infecção aumenta a produção de componentes do ciclo da ureia e putrescina, enquanto a inibição dos miR-372/373/520d reduz a produção de putrescina, espermina e tripanotiona. Nossos resultados evidenciam que a corregulação da família miR-372/373/520d na infecção por Leishmania atua na regulação de genes envolvidos no metabolismo de L-arginina, culminando na produção de poliaminas e favorecendo o estabelecimento e a manutenção da infecção. The amino acid arginine exerts a central role in the parasite survival within the macrophages and in the establishment of que infection since it supplies ornithine via arginase 1 as a precursor metabolite of the polyamines pathway, that are essential molecules for the parasite proliferation. On the other hand, arginine can lead to nitric oxide (NO) production via nitric oxide synthase 2 (NOS2), the main effector leishmanicidal molecule. Different from what occurs in murine macrophages, there are studies pointing to the absence of NOS2 activity in human macrophages. Some studies show the importance of microRNAs in the regulation of immune response in the infection by different Leishmania and hosts species. In this study, we investigated the polyamines/NO pathway and miRNA-mediated regulations that change L. amazonensis infectivity in human macrophages derived from the monocytic cell line THP-1. Initially, we quantified the expression profile of miRNAs involved in the inflammatory response and we identified positive modulation of miRNAs from the miR-372/373/520 family, that share the seed sequence AAGUGCU, responsible for the recognition of the target mRNA. This sequence is identical to que murine miR-294s seed, previously demonstrated as an important factor promoting infection by reducing the mRNA Nos2. Studies in collaboration demonstrated positive regulation of those miRNAs also in THP-1 infected with L. braziliensis and L. infantum and in the serum of visceral leishmaniasis patients. Our results show that the infection by arginase knockout-L. amazonensis is reduced after 24h and correlates with the absence of regulation of the studied miRNAs. To understand the importance of those miRNAs in the infection by L. amazonensis, we inhibited the miR-372, miR-373 and the miR-520d either alone or in combination and observed that the inhibition of the miR-372, but not the miR-373 and miR-520d alone, was able to reduce the proportion of infected macrophages and the number of amastigotes per macrophage. The simultaneous inhibition of the 3 miRNAs reduced even further the infection, while the use of mimics increased the proportion of infected macrophages, indicating a synergistic mechanism of the miR-372/373/520d promoting infectivity. These miRNAs share putative target-mRNAs encoding proteins involved in the uptake of amino acids, polyamine metabolism and urea cycle, including the main arginine transporter in macrophages, CAT2, whose mRNA is increased with the simultaneous inhibition of the miR-372/373/520d. On the other hand, the target site of mice NOS2 is not conserved in humans. In general, our results showed low modulation of the NO/polyamines pathway at transcriptional level and, to access the macrophages phenotype, we quantified the metabolites levels using mass spectrometry-based metabolomics. Our data show that the infection increases production of urea cycle components and putrescine, while the inhibition of miR-372/373/520d reduces the production of putrescine, spermine and trypanothione. Our results evidence that the coregulation of the miR-372/373/520d family in the Leishmania infection acts in the regulation of genes involved in the L-arginine metabolism, culminating in the production of polyamines and favoring the establishment and maintaining the infection. The molecular mechanisms described could be the basis to the development of host-directed therapie
Regulation of expression of the amino acid transporter of Leishmania (Leishmania.) amazonensis
Leishmania caracteriza-se por apresentar duas formas morfologicamente distintas em seu ciclo de vida: promastigotas e amastigotas. As formas promastigotas vivem tubo digestório do vetor flebotomíneo, sob as condições de pH 7,0 e temperatura ambiente, ao redor de 25ºC. As formas amastigotas são encontradas no interior dos fagolisossomos de macrófagos infectados onde encontram um ambiente de pH ácido e temperatura ao redor de 34ºC. Leishmania utiliza arginina para a síntese de poliaminas, que desempenham papel fundamental no crescimento, diferenciação celular e sucesso da infecção. A tomada de arginina em L. (L.) amazonensis é feita pela proteína transportadora de aminoácidos - amino acid transporter-like 3 (AAP3), codificada por duas cópias do gene (5.1 aap3 e 4.7 aap3) dispostas em tandem no genoma. Os transcritos de 5.1 aap3 e de 4.7 aap3 apresentam 98% de identidade entre as ORFs, mas diferem nas 5\' e 3\' UTR. O objetivo do presente trabalho foi avaliar se os sinais de temperatura, pH e privação de arginina disparam a regulação da expressão de aap3 em formas promastigotas e amastigotas. Para isso avaliamos o nível dos transcritos e realizamos ensaios de tomada de arginina em células submetidas à privação ou suplementadas com arginina, nas temperaturas de 25°C ou 34°C em pH 7,0 ou 5,0. Constatou-se em formas promastigotas que o transcrito 5.1 aap3 apresentou maior abundância em relação a 4.7 aap3, e que a privação promoveu o aumento da tomada do aminoácido quando os parasitos eram mantidos em pH 7,0 a 25°C, corroborando dados anteriores do nosso grupo. Demonstramos que a mudança de temperatura foi um fator importante para o aumento do número de cópias de 5.1 aap3 em promastigotas privadas, principalmente quando associadas com o pH 5,0. Além disso, o aumento da temperatura favoreceu a tomada de arginina, corroborando com a elevação do número de cópias observada para o transcrito 5.1 aap3. Em amastigotas-like, mantidas a 25°C e pH 7,0 a privação reverteu a expressão de 5.1 aap3 para o mesmo perfil observado para promastigotas. Contudo, não observamos um favorecimento na tomada de arginina. Ainda em amastigotas, o tratamento a 34°C e pH 7,0 favoreceu a tomada de arginina, porém não observamos um aumento correspondente na quantificação do transcrito. O transcrito 4.7 aap3 não apresentou alteração significativa em qualquer tratamento em promastigotas e amastigotas. Os nossos resultados indicam que a variação de temperatura e do pH, além da privação de arginina, podem ser sinais importantes para regulação da expressão diferencial de aap3, principalmente a cópia 5.1 aap3, de forma a assegurar a oferta de arginina em formas promastigotas previamente à entrada no hospedeiro mamífero e em formas amastigotas, na passagem para o vetor, assegurando o sucesso da infecçãoLeishmania presents two morphologically distinct forms in its life cycle: promastigote and amastigote. The promastigotes live in the midgut of the sand fly vector under the conditions of pH 7.0 and room temperature, around 25°C. The amastigote forms are found inside the phagolysosomes of infected macrophages where they encounter an environment of acidic pH and temperature around 34°C. Leishmania uses the arginine to synthesize polyamines which play an important role in cell growth, differentiation and in the successful of infection. The arginine uptake in Leishmania (L.) amazonensis is made by an amino acid porter 3-like protein (AAP3), coded by a two copies gene (5.1 aap3 e 4.7 aap3) arranged in tandem in the genome. The transcripts, 5.1 aap3 and 4.7 aap3, present 98% of ORFs identity, but differ in the 5\' and 3\' UTR. The aim of this work was to evaluate if canges in temperature, pH and arginine deprivation represent signals to trigger the regulation expression of aap3 in promastigotes and amastigotes. For this, we evaluated the transcripts level and performed assays of arginine uptake in parasites subjected to arginine starvation or supplemented with arginine, at temperatures of 25°C or 34°C and pH 7.0 or 5.0. In promastigotes we verified that the transcript 5.1 aap3 showed higher abundance in relation to 4.7 aap3, and that the arginine starvation promoted an increase in the amino acid uptake when the parasites were maintained at pH 7.0 and 25°C, confirming previous data from our group. The change of temperature was an important factor to the increase of 5.1 aap3 transcripts - in starved promastigotes, particularly when associated with pH 5.0. In addition, the increase of the temperature led to an increase of the arginine uptake, correlated to the increase of 5.1 aap3 transcript. The amastigotes-like maintained at 25°C and pH 7.0 and submitted to the amino acid starvation reverted 5.1 aap3 expression profile to the same observed for promastigotes. However, those condictions did not favor an increase in arginine uptake. The treatment of amastigotes at 34°C and pH 7.0 facilitated the increased of arginine uptake, but did not correlated with the transcripts level. The 4.7 aap3 transcript did not change significantly in any promastigotes and amastigotes treatments. Our results indicate that variation in temperature and pH, in addition to arginine starvation may be important signals for regulating the aap3 expression, mainly the copy 5.1 aap3, in order to ensure the correct supply of arginine in the previous period in relation to the entry of the promastigotes into the mammalian host or to the amastigotes transition in the vector, ensuring the success of the infection
Structural and functional caracterization of rDNA promoter region of Leishmania (Viannia) braziliensis and comparative study with the Leishmania (Leishmania) region
Um conjunto de quadros clínicos conhecidos genericamente por Leishmaniose, que representa um sério problema de Saúde Pública, tem como agentes etiológicos protozoários do gênero Leishmania. Em seu ciclo de vida, o parasita apresenta dois hospedeiros, um vertebrado e um invertebrado. O gênero Leishmania é dividido em dois subgêneros: Leishmania (Leishmania) e LeishmaniaViannia), de acordo com a posição ocupada pela forma promastigota no tubo digestivo do hospedeiro invertebrado. Genes que codificam RNA ribossômico são exclusivamente transcritos pela RNA polimerase I. A região promotora dessa polimerase é conhecida como espécie-específica. Estudos anteriores, baseados em ensaios de expressão transiente com construções nas quais a expressão do gene repórter CAT era dirigido por diferentes regiões do promotor mostraram que em Leishmania há um reconhecimento espécie-específico, mas que espécies filogeneticamente relacionadas reconhecem melhor o promotor do que a espécie homóloga. A caracterização estrutural da região promotora de RNA pol I de L. (V.) braziliensis possibilitou mapear o sítio de início de transcrição e definir a provável região promotora de RNA pol I desse organismo. Quando comparamos o 5´ ETS da região estudada, com a região correspondente das demais espécies do subgênero L. (Leishmania), notamos uma alta similaridade tanto no tamanho, quanto na seqüência de nucleotídeos. Já na região IGS os blocos de repetição apresentam tamanho similar, porém seqüências distintas, assim como a seqüência à montante do ETS. Não foi determinado o número de blocos de repetição presente em cada cístron de L.(V.) braziliensis. Os estudos de ligação de fatores nucleares à região central do promotor mostraram que houve um reconhecimento diferencial dessa região entre a espécie homóloga L. (V.) braziliensis e as espécies heterólogas L. (V.) guyanensis, pertencente ao mesmo subgênero e L. (L.) amazonenis. Os complexos protéicos associados a essa região central apresentaram maior afinidade com a espécie heteróloga L. (V.) guyanensis. O fato de ser o ensaio de CAT trabalhoso e demorado levou à busca de outro repórter que evidenciasse a funcionalidade da região promotora ao mesmo tempo em que permitisse a quantificação dessa expressão, de modo a medir a força do promotor. Neste trabalho iniciamos a padronização para utilizar GFP como gene repórter no estudo da funcionalidade de promotores. Foi possível mostrar que a GFP é detectável em microscopia confocal e que as células que expressam GFP podem ser quantificadas em FACS, no entanto, essas detecções só foram possíveis em parasitas selecionados por uma marca de seleção, ou seja, numa transfecção estável. Assim, substituir o gene repórter CAT pelo gene GFP foi inadequado para os ensaios de transfecção transiente, impedindo que fosse medida a atividade da região promotora de L. (V.) braziliensis em diferentes espécies.Leishmaniasis is the generic name of a serious public health problem that is caused by protozoa of the genus Leishmania. In its lifecycle, the parasite has two hosts, a vertebrate and an invertebrate. The genus Leishmania is divided into two subgenera: Leishmania (Leishmania) and Leishmania (Vianna), according to the position occupied by the promastigotes form at the gut of the invertebrate host. Genes that encode ribosomal RNA are exclusively transcribed by RNA polymerase I. The promoter region of the RNA polymerase I is known to present a species-specific recognition. Previous studies, based on transient expression assays with constructions in which the expression of the reporter gene CAT was directed by different regions of the promoter showed that RNA pol I promoter in Leishmania is species-specific, but in phylogenetically related species the expression of the reporter gene is higher than in the homologous species. The structural characterization of the promoter region of RNA pol I of L. (V.) braziliensis enabled to map the site of initiation of transcription and to define the promoter region of RNA pol I. The comparison of the determined 5\' region of the ETS region, with the corresponding region of other species of the subgenus L. (Leishmania), showed a high similarity both in size, as in the sequence of nucleotides. However, the IGS region and the repetitive blocks of nucleotides have similar size but different sequences. The studies of binding of nuclear factors to the central region of the promoter showed that there was a recognition between the species counterpart L. (V.) braziliensis and the heterologous species L. (V.) guyanensis, belonging to the same subgenus and L. (L.) amazonensis, that belongs to another subgenus. The complex protein associated with this central region showed greater affinity with the heterologous species L. (V.) guyanensis. The fact that to quantify the CAT expression represents a laborious and time consuming test lead us to search for another reporter that could identified the functionality of the promoter region and at the same time allowed the quantification of expression in order to measure the strength of the promoter. In the present work, we began the standardization for the use of GFP gene as reporter in the study of the functionality of promoters. It was possible to show that GFP is detectable in confocal microscope and the cells that express GFP can be quantified in FACS, however, these findings were made possible only in parasites selected by the mark, ie in a stable transfection. So, the replacement of CAT by GFP reporter showed to be inadequate for testing promoters in transient transfection. This prevented the measure of the activity of the promoter region of L. (V.) braziliensis in different species
Going Beyond Counting First Authors in Author Co-citation Analysis
The present study examines one of the fundamental aspects of author co-citation analysis (ACA) - the way co-citation
counts are defined. Co-citation counting provides the data on which all subsequent statistical analyses and mappings
are based, and we compare ACA results based on two different types of co-citation counting - the traditional type that
only counts the first one among a cited work's authors on the one hand and a non-traditional type that takes into
account the first 5 authors of a cited work on the other hand. Results indicate that the picture produced through this non-traditional author co-citation counting contains more coherent author groups and is therefore considerably clearer. However, this picture represents fewer specialties in the research field being studied than that produced through the traditional first-author co-citation counting when the same number of top-ranked authors is selected and analyzed. Variations on the Author
“Variations on the Author” discusses two of Eduardo Coutinho’s recent films (Um Dia na Vida, from 2010, and Últimas Conversas, posthumously released in 2015) and their contribution to the general question of documentary authorship. The director’s filmography is characterized by a consistent yet self-effacing form of authorial self-inscription: Coutinho often features as an interviewer that rather than express opinions propels discourses; an interviewer that is good at listening. This mode of self-inscription characterizes him as an author who is not expressive but who is nonetheless markedly present on the screen. In Um Dia na Vida, however, Coutinho is completely absent form the image, while Últimas Conversas, on the contrary, includes a confessional prologue that moves the director from the margins to the center of his films. Functional role of Leishmania (Leishmania) amazonensis phosphatidylserine in macrophage infection.
A caracterização da síntese de fosfatidilserina (PS) em Leishmania (Leishmania) amazonensis mostrou a presença de uma única via de síntese de PS, pela ação da enzima fosfatidilserina sintetase II (PSS II). A seqüência que codifica essa enzima, presente em cópia única no genoma, apresentou uma identidade de 38% e uma similaridade de 55% com seu homólogo humano. Tentativas de se nocautear esse gene não foram bem sucedidas, indicando que o gene é essencial à sobrevivência do parasita. Ensaios de incorporação de fosfolipídios marcados mostraram que o parasita captura do meio fosfatidiletanolamina, substrato da PSS II, mas a incorporação de PS se dá em uma taxa muito baixa. Também foi feita a caracterização do transporte de serina pelo parasita, que mostrou a existência de um único transportador com pH ótimo de 7,5, dependente da aitvidade metabólica da célula, com um Km de 0,826 +/- 0,183 mM e Vmax de 355,37 +/- 19,41 pmol/min * 2 * 107 promastigotas, que se mantém ativo a até 45 oC.The characterization of phosphatidylserine (PS) synthesis in Leishmania (Leishmania) amazonensis revealed a single pathway that presented phosphatidylserine synthase II (PSS II) activity. The single copy gene that encoded this enzyme showed 38% of identity and 55% of homology to the human homolog. Attempts for the gene knockout were not successful, indicating that the gene is essential for the parasite survival. Incorporporation assays of labeled phospholipids showed that the parasite take phosphatidylethanolamine, substract for the PSS II, from the medium, but the rate of incorporation of PS occurred at a very low rate. The biochemical characterization of the serine incorporation by the parasite showed the existence of a single transport system, with an optimum pH of 7.5, which was dependent of metabolic activity of the cell, that showed a Km of 0.826 +/- 0.183 mM and Vmax of 355.37 +/- 19.41 pmol/min *2 * 107 promastigotes, that remained active up to 45oC
Appropriate Similarity Measures for Author Cocitation Analysis
We provide a number of new insights into the methodological discussion about author cocitation analysis. We first argue that the use of the Pearson correlation for measuring the similarity between authors’ cocitation profiles is not very satisfactory. We then discuss what kind of similarity measures may be used as an alternative to the Pearson correlation. We consider three similarity measures in particular. One is the well-known cosine. The other two similarity measures have not been used before in the bibliometric literature. Physiologic and genetic characterization of arginine transport in Leishmania (Leishmania) amazonensis
Protozoários do gênero Leishmania são parasitas digenéticos, com uma fase no tubo digestório de um hospedeiro invertebrado (promastigota), e uma fase parasita intracelular de macrófagos (amastigotas). Estudar a demanda de L-arginina no parasita é interessante, uma vez que o aminoácido é indispensável para a sobrevida do parasita e, ao mesmo tempo, serve de substrato para a produção de óxido nítrico, principal composto microbicida dos macrófagos. O objetivo deste trabalho foi caracterizar o transporte de arginina em Leishmania (Leishmania) amazonensis do ponto de vista fisiológico e caracterizar o gene que codifica o transportador do aminoácido, bem como a regulação da sua expressão em resposta a diferentes condições biológicas. Para medir o influxo de L-arginina em fagolisossomos, utilizamos macrófagos J774 infectados com L. (L.) amazonensis e desenvolvemos uma metodologia com citometria de fluxo com sorting para a purificação da organela. Validamos microscopicamente a presença do parasita na organela por sua fluorescência, e avaliamos a integridade da membrana externa dessa com marcador de pH ácido. Paralelamente, o gene que codifica o transportador de arginina do parasita foi caracterizado. Foram encontradas duas cópias em tandem que produzem dois transcritos (5.1AAP3 e 4.7AAP3), cujas regiões 5\'UTR e 3\'UTR são diferentes. Por meio de PCR quantitativo em tempo real, avaliamos a expressão desses transcritos e verificamos que 5.1AAP3 é mais expressa ao longo do desenvolvimento do parasita, com um máximo em fase estacionária. A determinação da meia-vida dos mRNA das duas cópias indicou uma duração de 32,6±5,0min para o mRNA de 4.7AAP3, enquanto que o de 5.1AAP3 não apresentou decaimento até 180min do estudo, evidenciando que a estabilidade maior pode ser a razão de sua maior abundância. A submissão de parasitas à privação de arginina levou a aumento na tomada do aminoácido concomitante ao aumento do transcrito 5.1AAP3. Mutantes nulos de arginase submetidos à privação de arginina respondem com uma taxa de incorporação mais baixa em relação aos parasitas selvagens, e mantém a resposta à privação mesmo com os parasitas em fase estacionária, diferente do observado nos parasitas selvagens. Esse conjunto de resultados nos levou a sugerir que a expressão do transportador pode ser regulada pela estabilidade do mRNA, e que o pool de arginina interno ao parasita pode controlar, num mecanismo de retroalimentação negativo, a expressão de seu transportador.Protozoan of genus Leishmania are digenetic parasites that present a stage in the life in insect gut (promastigotes) and an intracellular phase (amastigotes) inside vertebrate host macrophages. The study of L-arginine influx consists in an interesting matter, since the amino acid is used on NO production pathway (the main macrophage microbial pathway) but are also important for parasites survival. The aim of this work was to perform a genetic and physiological characterization of the arginine transport in Leishmania (Leishmania) amazonensis. To verify how does the arginine uptake occurs in the phagolisosomes, we used J774 macrophages infected with L. (L.) amazonensis to establish a flow cytometry sorting protocol to purify the organelle. Microscopic validation of organelle integrity was achieved by acidic pH marker treatment and detection of fluorescent parasites. The arginine transporter coding gene was characterized. We found two copies in tandem that produces two transcripts, named 5.1AAP3 and 4.7AAP3, with distinct 5\'UTR and 3\'UTR. By quantitative real time PCR we found that 5.1AAP3 mRNA expression varies along parasite development. This copy was, also, more abundant than 4.7AAP3 mRNA. This last mRNA showed a half-life of 32.6±5.0 min, while the 5.1AAP3 mRNA did not decay until 180min. As response to arginine starvation, wild type parasites increase the uptake of arginine, as well as the abundance of 5.1AAP3 mRNA. Arginase null parasites starvation responses showed lower arginine uptake rates compared to wild type responses. Unlike wild type, the null mutants also respond to starvation in stationary phase. This data set allow us to propose that arginine internal pool can downregulate its transporter expression in a feed-back mechanism
