    NLP in Diagnostic Texts from Nephropathology [Research Data]

    This data set contains all annotated topic word tables from the work "NLP in Diagnostic Texts from Nephropathology", as well as all pre-processed and tf-idf-vectorized text files. The raw texts (i.e., descriptive and diagnostic sections) are explicitly not made available, since it cannot be ruled out here that it is possible to infer the patient or the person making the report. This is in accordance with our local ethics committee. Please note: This data set is not yet complete and will be completed soon. Please refer to chapter 3.1.2 of our paper to learn how to interpret the annotated topic word tables.     Thymoma Associated Myasthenia Gravis (TAMG): Differential Expression of Functional Pathways in Relation to MG Status in Different Thymoma Histotypes

    A unique feature of thymomas is their unrivaled frequency of associated myasthenia gravis (MG). Previous studies reported that MG+ thymomas contain a larger number of mature "pre-emigrant" CD4+ T cells than MG- thymomas and that most thymomas do not contain AIRE expressing cells irrespective of MG status. These findings suggest that CD4+ T cells that mature inside the abnormal microenvironment of thymomas and egress to the blood are critical to the development of thymoma-associated MG (TAMG) irrespective of thymoma histotype. However, underlying mechanisms have remained enigmatic. To get hints to mechanisms underlying TAMG, we pursue three hypotheses: (i) Functional pathways with metabolic and immunological relevance might be differentially expressed in TAMG(+) compared to TAMG(-) thymomas; (ii) differentially enriched pathways might be more evident in immature lymphocyte-poor (i.e., tumor cell/stroma-rich) thymoma subgroups; and (iii) mechanisms leading to TAMG might be different among thymoma histological subtypes. To test these hypotheses, we compared the expression of functional pathways with potential immunological relevance (N = 380) in relation to MG status separately in type AB and B2 thymomas and immature lymphocyte-rich and lymphocyte-poor subgroups of these thymoma types using the TCGA data set. We found that <10% of the investigated pathways were differentially upregulated or downregulated in MG+ compared to MG- thymomas with significant differences between AB and B2 thymomas. The differences were particularly evident, when epithelial cell/stroma-rich subsets of type AB and B2 thymomas were analyzed. Unexpectedly, some MG-associated pathways that were significantly upregulated in AB thymomas were significantly downregulated in B2 thymomas, as exemplified by the oxidative phosphorylation pathway. Conversely, the MG-associated pathway related to macrophage polarization was downregulated in MG+ AB thymoma and upregulated in MG+ B2 thymoma. We conclude that functional pathways are significantly associated with TAMG, and that some mechanisms leading to TAMG might be different among thymoma histological subtypes. Functions related to metabolisms, vascular and macrophage biology are promising new candidate mechanisms potentially involved in the pathogenesis of TAMG. More generally, the results imply that future studies addressing pathomechanisms of TAMG should take the histotype and abundance of tumor cells and non-neoplastic stromal components of thymomas into account

    Thymoma related myasthenia gravis in humans and potential animal models

    Thymoma-associated Myasthenia gravis (TAMG) is one of the anti-acetylcholine receptor MG (AChR-MG) sub-types. The clinico-pathological features of TAMG and its pathogenesis are described here in comparison with pathogenetic models suggested for the more common non-thymoma AChR-MG subtypes, early onset MG and late onset MG. Emphasis is put on the role of abnormal intratumorous T cell selection and activation, lack of intratumorous myoid cells and regulatory T cells as well as deficient expression of the autoimmune regulator (AIRE) by neoplastic thymic epithelial cells. We review spontaneous and genetically engineered thymoma models in a spectrum of animals and the extensive clinical and immunological overlap between canine, feline and human TAMG. Finally, limitations and perspectives of the transplantation of human and murine thymoma tissue into nude mice, as potential models for TAMG, are addressed. (C) 2015 Elsevier Inc.     Thymus and autoimmunity

    The thymus prevents autoimmune diseases through mechanisms that operate in the cortex and medulla, comprising positive and negative selection and the generation of regulatory T-cells (Tregs). Egress from the thymus through the perivascular space (PVS) to the blood is another possible checkpoint, as shown by some autoimmune/immunodeficiency syndromes. In polygenic autoimmune diseases, subtle thymic dysfunctions may compound genetic, hormonal and environmental cues. Here, we cover (a) tolerance-inducing cell types, whether thymic epithelial or tuft cells, or dendritic, B- or thymic myoid cells; (b) tolerance-inducing mechanisms and their failure in relation to thymic anatomic compartments, and with special emphasis on human monogenic and polygenic autoimmune diseases and the related thymic pathologies, if known; (c) polymorphisms and mutations of tolerance-related genes with an impact on positive selection (e.g. the gene encoding the thymoproteasome-specific subunit, PSMB11), promiscuous gene expression (e.g. AIRE, PRKDC, FEZF2, CHD4), Treg development (e.g. SATB1, FOXP3), T-cell migration (e.g. TAGAP) and egress from the thymus (e.g. MTS1, CORO1A); (d) myasthenia gravis as the prototypic outcome of an inflamed or disordered neoplastic 'sick thymus'

    WSI-Babel-Shark: Empty Whole-Slide Images for Slide-Label Metadata Extraction

    This dataset contains 22 whole-slide image (WSI) files in SVS format, digitized using a Leica GT450 scanner. All WSIs were intentionally scanned without tissue; only the physical slide labels are present. The purpose of this dataset is to support the evaluation and benchmarking of the WSI-Babel-Shark metadata-extraction pipeline. Empty slides allow reduced file sizes, preservation of SVS metadata, and controlled conditions for benchmarking label-processing components, including OCR, DataMatrix decoding, stain parsing, SlideID reconstruction, and metadata harmonization. All WSIs retain full TIFF tiling, SVS headers, and Leica metadata. Files were manually inspected to ensure complete de-identification, and all CaseIDs and SlideIDs represent synthetic test cases. A ground-truth CSV file containing validated metadata fields is included for benchmarking. No patient-identifying information is contained in any file

    Image-Based Video Search Engine: Feature Extraction

    One of the main problems with Instance-Level Image Retrieval in video data is that for query videos with multiple objects of the same instance, extracting features from keyframes of this query video is time consuming. This thesis aims to solve this problem by implementing a Convolutional Neural Network based approach, which significantly reduces the extraction time and increases the accuracy. After analysing multiple methods, Second-Order Loss and Attention for image Retrieval (SOLAR) was found to be the most promising method. SOLAR will be tested based on three performance metrics: the mean average precision, the recall and the extraction time per image. The performance will be evaluated based on a selection of videos and images from a dataset provided by Dr. Andrea Nanetti from the Engineering Historical Memory project. For this dataset SOLAR achieved a mean average precision of 83 %, a recall of 85 % and an extraction time of 0.73 seconds per image. To conclude, SOLAR is specialised in detecting and describing landmarks due to its pre-trained model, but for a more general case the backbone model should be trained differently which will increase the accuracy.
