    Investigations into possible Interactionpartners of the DNA Methyltransferase AamA from Acinetobacter baumannii and studies on the influence of Meropenem on the AamA-dependent Methylome and Transcriptome

    Acinetobacter baumannii hat sich aufgrund seiner Virulenz- und Persistenzfaktoren sowie des Erwerbs von Antibiotikaresistenzen in den letzten Jahrzehnten zu einem herausfordernden Keim entwickelt. Die Aufnahme von DNA kann dabei während der Bewegung entlang feuchter Oberflächen erfolgen. Bei Arbeiten zur Motilität von A. baumannii war eine Mutante mitdefektem aamA Gen identifiziert worden, welches für eine DNA (Adenin N6) Methyltransferase (MTase) kodiert. Die aamA- Mutante zeigte im Vergleich zum Wildtyp-Stamm verringerte Motilität, attenuierte Virulenz und gesteigerte Sensitivität gegenüber Tetracyclin. Aufgrund einer ausgeprägten differenziellen Methylierung des Genoms durch AamA, wie es zuvor noch für keine andere solitäre MTase beschrieben wurde und der geringen Aktivität in vitro wurde die Hypothese aufgestellt, dass die differentielle DNA-Methylierung durch Interaktionspartner von AamA ermöglicht wird. Durch Kombination von Pull-down Experimenten und Massenspektrometrie wurde die bifunktionelle Aconitat-Hydratase 2 (AcnB) als möglicher Wechselwirkungspartner identifiziert. Aufgrund der räumlichen Nähe zu aamA wurden zusätzlich noch die Gene nrdR (kodiert ein transkriptionelles Regulatorprotein) und ribD (kodiert eine Pyrimidin-Deaminase/Reduktase) in Betracht gezogen. Alle Gene wurden kloniert und die Proteine rekombinant hergestellt und gereinigt. Strukturanalysen der Proteine erfolgten durch Röntgenkleinwinkelstreuexperimente (SAXS). Nativgelelektrophorese mit und ohne DNA, chemische Quervernetzung und SAXS lieferten für alle drei untersuchten Proteine Hinweise auf eine Interaktion mit AamA. Zusätzlich wurde zur Charakterisierung des AamA Regulons eine Genom- sowie Transkriptomanalyse des Stamms 29D2 und der korrespondierenden aamA- Mutante bei unterschiedlichen Wachstumsbedingungen unter Zugabe von Meropenem durchgeführt. Dabei konnte neben einer sehr guten Reproduzierbarkeit auch die differenzielle Methylierung von AamA bestätigt werden. Sowohl die untersuchten Umweltbedingungen (planktonisch bzw. Motilitätsbedingungen) als auch der Zusatz von Meropenem zeigten einen wesentlichen Einfluss auf die AamA-spezifischen Methylierungsraten. Bei den Transkriptionsergebnissen zeigte die aamA- Mutante im Vergleich zum Wildtyp unter planktonischen Bedingungen und Meropenem-Stress ein ausgeprägtes differentielles Transkriptionsmuster. Mit dieser Arbeit konnte verdeutlicht werden, wie einzigartig die AamA-spezifische Methylierung im Vergleich zu anderen solitären MTasen ist.Acinetobacter baumannii has developed into a challenging pathogen in recent decades due to its virulence and persistence factors as well as acquisition of antibiotic resistences. DNA uptake can occur while moving along wet surfaces. While working on the motility of A. baumannii a mutant showing a malfunction in the aamA gene, which encodes for a DNA (adenine N6) methyltransferase (MTase), was identified. In comparison to the wildtype this aamA- mutant exhibited reduced motility, attenuated virulence and a higher sensitivity to tetracycline. Based on a pronounced AamA-dependent differential methylation of the genome unprecedented for solitary MTases and the low enzymatic activity in vitro, the hypothesis of possible interaction partners of AamA facilitating the differential methylation was put forward. Through combination of pull-down experiments and mass spectrometry the bifunctionell aconitate-hydratase 2 (AcnB) was identified as possible interaction partner. Due to the aamA proximity, genes nrdR (encoding a transcriptional regulatory protein) and ribD (encoding a pyrimidine-deaminase/reductase) were also taken into consideration. All genes were cloned and proteins were recombinantly produced and purified. Structure analyzes of proteins were conducted using small-angle X-ray scattering (SAXS). Native gel electrophoresis with and without DNA, chemical cross-linking and SAXS provided clues of an interaction with AamA for all analysed proteins. For further characterization of the AamA regulon, a genome and transcriptome analysis of strain 29D2 and the associated aamA- mutant comparing different growth conditions and meropenem supplementation was performed. In addition to a very good reproducibility, the differential methylation could also be confirmed. Both, the growth conditions examined (planktonic and motility conditions) and the addition of meropenem had a significant influence on AamA-dependent methylation rates. Transcriptomic analyses revealed a distinct differential gene expression pattern of the aamA mutant compared to the wildtype under planktonic conditions in the presence of meropenem stress.     Surface-associated motility of Acinetobacter baumannii and its epigenetic regulation by AamA-specific DNA methylation

    Trotz des Fehlens von Flagellen sind Bakterien der Gattung Acinetobacter in der Lage sich fortzubewegen. Dies geschieht zum einen durch die Typ IV Pilus-abhängige ‚twitching’-Motilität und zum anderen durch die mechanistisch unverstandene Oberflächen-assoziierte Motilität. So sollte die vorliegende Arbeit zur Aufklärung der Oberflächen-assoziierten Motilität von Acinetobacter baumannii beitragen, eines opportunistischen Krankheitserregers. Zunächst wurde eine A. baumannii ATCC 17978 Transposonmutanten-Bibliothek erstellt, aus welcher 30 Mutanten mit signifikanten Motilitätsdefekten identifiziert werden konnten. Diese betrafen vor allem die Genfunktionskategorien der Purin-/Pyrimidin-/Folat-Biosynthese, des Alarmon/Stress-Stoffwechsels, der RNA-Modifizierung/Regulation, der äußeren Membranproteine und der DNA-Modifikation. Um stamm- und artspezifische Merkmale zu unterscheiden, wurden ausgewählte Mutationen zusätzlich in den Stamm A. baumannii 29D2 eingeführt. Mit Hilfe der Mutantenbibliothek konnte eine DNA-Adenin-(N6)-Methyltransferase (A1S_0222) identifiziert werden, die nach ihrer Charakterisierung als AamA bezeichnet wurde. Die DNA-Methylierung in Bakterien erlaubt epigenetische Regulation und beschreibt einen reversiblen chemischen Prozess, in welchem die DNA durch das Anhängen einer Methylgruppe modifiziert wird. Die biochemische und strukturelle Charakterisierung der neuartigen A. baumannii Methyltransferase (MTase) AamA, sowie die Identifikation der spezifischen Erkennungssequenz lassen AamA als eine solitäre MTase mit distributivem Methylierungsmechanismus erscheinen. Dies steht im Gegensatz zur wohl bekanntesten solitären DNA-Adenin MTase Dam aus E. coli, welche hoch prozessiv ist und nahezu alle Erkennungsstellen methyliert. Darüber hinaus wurde eine vergleichende Multi-Omics Studie des Methyloms, Transkriptoms und Proteoms der aamA-Mutante und des Wildtyps durchgeführt. Es wurden, im Gegensatz zum planktonischen Wachstum, unter Oberflächen-assoziierter Motilität doppelt so viele m6A-methylierte AamA-spezifische Targetmotive detektiert. Auch zeigt sich eine deutliche Verbindung zwischen der Mutantenbibliothek insgesamt und den Genontologie-Gruppen der m6A-methylierten AamA-spezifischen Targetmotiven. Auf Transkriptom- und Proteom-Ebene offenbarten sich ebenfalls deutliche Einflüsse der aamA-Inaktivierung. Im Allgemeinen jedoch scheinen die Regulationsebenen Methylom, Transkriptom und Proteom, kaum miteinander gekoppelt zu sein. Diese Ergebnisse zeigen die Einbettung der Oberflächen-assoziierten Motilität von A. baumannii in ein komplexes Regulationsnetzwerk, bei dem die AamA-vermittelte differentielle DNA-Methylierung eine zentrale Rolle zu spielen scheint.Despite the absence of flagella, bacteria of the genus Acinetobacter are capable of locomotion. This occurs firstly through type IV pilus-dependent 'twitching' motility and secondly through surface-associated motility, which is mechanistically not understood. Thus, the present work was intended to contribute to the elucidation of the surface-associated motility of Acinetobacter baumannii, an opportunistic pathogen. First, an A. baumannii ATCC 17978 transposon mutant library was constructed, from which 30 mutants with significant motility defects were identified. These primarily affected the gene function categories of purine/pyrimidine/folate biosynthesis, alarmone/stress metabolism, RNA modification/regulation, outer membrane proteins, and DNA modification. In order to distinguish strain- and species-specific features, selected mutations were additionally introduced into A. baumannii strain 29D2. The mutant library was used to identify a DNA adenine-(N6)-methyltransferase (A1S_0222), which was named AamA after its characterization. DNA methylation in bacteria allows epigenetic regulation and describes a reversible chemical process in which DNA is modified by the addition of a methyl group. The biochemical and structural characterization of the novel A. baumannii methyltransferase (MTase) AamA, as well as the identification of its specific recognition sequence, suggest AamA to be an orphan MTase with a distributive methylation mechanism. This is in contrast to the well-established orphan DNA adenine MTase Dam of E. coli, which is highly processive and methylates almost all recognition sites. In addition, a comparative multi-omics study of the methylome, transcriptome and proteome of the aamA-mutant and wildtype strain was performed. Twice as many m6A-methylated AamA-specific target motifs were detected under surface-associated motility, in contrast to planktonic growth. Also, a clear link between the mutant library as a whole and the gene ontology groups of m6A-methylated AamA-specific target motifs is evident. At the transcriptome and proteome levels, significant influences of aamA-inactivation were also revealed. In general, however, the regulatory levels of methylome, transcriptome, and proteome, appear to be weakly coupled. These results demonstrate the embedding of the surface-associated motility of A. baumannii in a complex regulatory network in which AamA-mediated differential DNA methylation appears to play a central role

    Going Beyond Counting First Authors in Author Co-citation Analysis

    The present study examines one of the fundamental aspects of author co-citation analysis (ACA) - the way co-citation counts are defined. Co-citation counting provides the data on which all subsequent statistical analyses and mappings are based, and we compare ACA results based on two different types of co-citation counting - the traditional type that only counts the first one among a cited work's authors on the one hand and a non-traditional type that takes into account the first 5 authors of a cited work on the other hand. Results indicate that the picture produced through this non-traditional author co-citation counting contains more coherent author groups and is therefore considerably clearer. However, this picture represents fewer specialties in the research field being studied than that produced through the traditional first-author co-citation counting when the same number of top-ranked authors is selected and analyzed.     “Variations on the Author” discusses two of Eduardo Coutinho’s recent films (Um Dia na Vida, from 2010, and Últimas Conversas, posthumously released in 2015) and their contribution to the general question of documentary authorship. The director’s filmography is characterized by a consistent yet self-effacing form of authorial self-inscription: Coutinho often features as an interviewer that rather than express opinions propels discourses; an interviewer that is good at listening. This mode of self-inscription characterizes him as an author who is not expressive but who is nonetheless markedly present on the screen. In Um Dia na Vida, however, Coutinho is completely absent form the image, while Últimas Conversas, on the contrary, includes a confessional prologue that moves the director from the margins to the center of his films. This article examines the ways in which these works stand out in the filmography of a director who offers new insights into the notion of cinematic authorship

    Appropriate Similarity Measures for Author Cocitation Analysis

    We provide a number of new insights into the methodological discussion about author cocitation analysis. We first argue that the use of the Pearson correlation for measuring the similarity between authors’ cocitation profiles is not very satisfactory. We then discuss what kind of similarity measures may be used as an alternative to the Pearson correlation. We consider three similarity measures in particular. One is the well-known cosine. The other two similarity measures have not been used before in the bibliometric literature.     Dispelling the Myths Behind First-author Citation Counts

    We conducted a full-scale evaluative citation analysis study of scholars in the XML research field to explore just how different from each other author rankings resulting from different citation counting methods actually are, and to demonstrate the capability of emerging data and tools on the Web in supporting more realistic citation counting methods. Our results contest some common arguments for the continued use of first-author citation counts in the evaluation of scholars, such as high correlations between author rankings by first-author citation counts and other citation counting methods, and high costs of using more realistic citation counting methods that are not well-supported by the ISI databases. It is argued that increasingly available digital full text research papers make it possible for citation analysis studies to go beyond what the ISI databases have directly supported and to employ more sophisticated methods
