    Alterations in genes involved in glycolysis in esophageal squamous cell carcinoma

    O carcinoma epidermoide de esôfago (CEE) representa 90% dos casos de câncer de esôfago no Brasil. O CEE tem detecção tardia, um comportamento extremamente agressivo e baixa sobrevida, sendo, portanto, um alvo interessante para o estudo dos mecanismos envolvidos em sua carcinogênese, a fim de se identificar possíveis alvos terapêuticos ou marcadores moleculares que ajudem na prática clínica. Mudanças no metabolismo energético da célula tumoral parecem ter papel de destaque na transformação maligna. Sabe-se que células tumorais consomem glicose avidamente produzindo ácido lático, mesmo em condições de normóxia. Dentre os fatores que podem contribuir para o estímulo da glicólise em células tumorais destacam-se as alterações em enzimas da via glicolítica tais como: as piruvato-cinases M1 e M2 (PKM1 e PKM2), a hexocinase II (HKII), isofoma 1 do transportador de glicose, GLUT-1, e o fator de transcrição induzido por hipóxia (HIF1α), responsável pela transcrição das proteínas citadas. O objetivo do estudo é avaliar a relação entre a expressão de HIF1α, HK2, PKM2, PKM1 e GLUT-1 e dados clínico-patológicos no CEE. Para tal, foram avaliados tumores conservados em parafina de 44 pacientes com CEE matriculados no INCA e no Hospital das Clínicas de Porto Alegre. Além disso, foram coletadas amostras de biópsia de esôfago em 67 pacientes sem doença esofágica, que foram submetidos à endoscopia no Hospital Universitário Pedro Ernesto (HUPE). A expressão das proteínas foi avaliada nos tecidos por imuno-histoquímica, enquanto que a expressão do mRNA de GLUT-1 também foi avaliada nas amostras controle. Foi observado que as amostras controle expressam HK2, PKM1, PKM2, HIF1α nas camadas do epitélio esofágico. Já GLUT-1 e Ki-67 são vistos apenas na camada basal. Além disso, a expressão do mRNA de GLUT-1 não teve correlação com fatores etiológicos da doença. Em CEE a expressão de HK2, PKM2 e GLUT-1 foi vista em todos os tumores, já a expressão de HIF1α e PKM1 foi variável. Além disso, observou-se que maior expressão de HIF-1α apresenta correlação com invasão linfonodal e diferenciação, enquanto que a expressão de HK2 tem relação com sobrevida e PKM1 com diferenciação. As correlações clínicas encontradas sugerem que alterações no metabolismo energético é um alvo de estudo interessante para desenvolvimento de marcadores moleculares que auxiliem a prática clínica.The esophageal squamous cell carcinoma (ESCC) represents 90% of cases of esophageal cancer in Brazil. The ESCC has late diagnosis, highly aggressive behavior and poor survival. ESCC is an interesting target to the study of mechanism involved in its carcinogenesis, in order to identify potential drug targets or biomarkers to help clinical practice. Changes in tumor cell energy metabolism appear to have a prominent role in malignant transformation. Tumor cells consume glucose avidly and produce lactic acid, even under normoxia. Among the factors that may contribute to the stimulation of glycolysis in tumor cells, there are changes in the glycolytic pathway enzymes such as: pyruvate kinase M1 and M2 (PKM2 and PKM1), hexokinase II (HKII), glucose transporter isoform 1, GLUT-1, and transcription factor induced by hypoxia (HIF1α), responsible for the transcription of proteins cited. The goal of the study is to evaluate the relationship between the expression of HIF1α, HK2, PKM2, PKM1 and GLUT-1 and clinicopathological data in ESCC. Biopsy of the esophagus in patients without esophageal disease were collected, who underwent endoscopy at University Hospital Pedro Ernesto (HUPE). Tissue samples were collected from 44 patients with a histologically confirmed diagnosis of ESCC recruted from Hospital Universitário Pedro Ernesto (HUPE-UERJ), and Instituto Nacional de Câncer (INCA). Tissue samples from healthy individuals submitted to endoscopic routine examination, not related to cancer or esophageal disorders, at HUPE-UERJ were also included in this study. The expression of proteins in tissues was evaluated by immunohistochemistry, while mRNA expression of GLUT-1 was also evaluated in the control samples. It was observed that the control samples express HK2, PKM1, PKM2, HIF1α layers of the esophageal epithelium. GLUT-1 and Ki-67 are seen only in the basal layer. Furthermore, expression of GLUT-1 mRNA did not correlate with disease etiological factors. In ESCC expression of HK2, PKM2 and GLUT-1 was seen in all tumors, and the expression of HIF1α and PKM1 was variable. We found that increased expression of HIF-1α correlates with lymph node invasion and differentiation, whereas the expression of HK2 is related to survival, and differentiation with PKM1. The clinical correlations found suggest that alterations in energy metabolism are an interesting subject of study for development of biomarkers that help clinical practice

    Burkholderia cepacia complex in patients with cystic fibrosis: characterization of species, evaluation of antimicrobial susceptibility profile and genetic diversity

    O Complexo Burkholderia cepacia (CBc) é um grupo de 17 espécies intimamente relacionadas que estão associadas à deterioração pulmonar e aumento da mortalidade em pacientes com Fibrose Cística (FC). Essas espécies variam entre si em relação à prevalência, quadros clínicos e virulência. Pouco é conhecido em relação ao perfil de resistência aos antimicrobianos. Uma vez estabelecida a infecção, a abordagem terapêutica e as medidas de controle atualmente adotadas são baseadas no CBc, sem considerar cada espécie em particular. O objetivo deste estudo foi determinar a prevalência das espécies do CBc em pacientes atendidos em dois centros de referência no Rio de Janeiro, bem como estabelecer perfis de resistência a antimicrobianos e avaliar a diversidade molecular entre as espécies. Cem amostras do CBc isoladas de 38 pacientes com FC no período de janeiro de 2010 a fevereiro de 2012 foram identificadas por métodos fenotípicos e pelo sequenciamento do gene recA. As CIMs para amicacina, aztreonam, ceftazidima, trimetoprim/sulfametoxazol e tobramicina foram determinadas por microdiluição e a genotipagem das espécies foi realizada por PFGE com a enzima SpeI. B. vietnamiensis (44%) foi a espécie mais prevalente, seguida de B. cenocepacia IIIA (36%), B. multivorans (10%), B. cenocepacia IIIB (1%) e B. stabilis (1%). Cinco por cento das amostras não foram identificadas. B. vietnamiensis foi identificada em mais da metade dos pacientes (58,3%). Foram observadas diferenças no perfil de susceptibilidade entre as espécies do CBc. B. cenocepacia IIIA foi a espécie que apresentou as maiores taxas de resistência aos antimicrobianos, sobretudo para trimetoprim/ sulfametoxazol (80,5%), principal antimicrobiano utilizado no tratamento de infecções causadas pelo CBc. Amostras com perfis MDR ocorreram em todas as espécies, destacando-se o perfil A, resistente simultaneamente aos cinco antimicrobianos, observado em 58,8% das amostras de B.cenocepacia IIIA. A análise do polimorfismo genético mostrou que, apesar de B. vietnamiensis ter sido a espécie mais prevalente, a ocorrência de nove grupos clonais sugere que a aquisição dessas cepas tenha se dado a partir de uma fonte ambiental comum. Para B. cenocepacia IIIA, 52,9% das amostras foram atribuídas a um mesmo grupo clonal (BcA), compartilhado entre nove pacientes atendidos em um mesmo centro de referência. Oitenta por cento dessas amostras apresentaram ainda resistência a todos os antimicrobianos testados. Os dados mostram que, mesmo com o emprego de técnicas moleculares, é difícil a identificação do CBc em nível de espécie; que B. cenocepacia IIIA é caracterizada por índices de resistência superiores às outras espécies e que a transmissão cruzada entre os indivíduos aponta para a necessidade do estabelecimento de medidas de vigilância do CBc nos centros de referência.The Burkholderia cepacia complex (BCC) is a group of 17 closely related species that are associated with pulmonary deterioration and increased mortality in patients with Cystic Fibrosis (CF). These species differ from each other in prevalence, clinical status and virulence. Little is known about the profile of antimicrobial resistance. Once the infection, the therapeutic approach and the control measures currently adopted are based on BcC, without considering each particular species. The aim of this study was to determine the prevalence of BcC species in patients from two reference centers in Rio de Janeiro, as well as establishing antimicrobial resistance profiles and assess the molecular diversity among them. One hundred samples of BcC isolates from 38 CF patients from January 2010 to February 2012 were identified by phenotypic methods and by sequencing the recA gene. The MIC for amikacin, aztreonam, ceftazidime, trimethoprim /sulfamethoxazole and tobramycin were determined by microdilution species and genotyping was carried out by PFGE with the enzyme SpeI. B. vietnamiensis (44%) was the most prevalent species, followed by B. cenocepacia IIIA (36%), B. multivorans (10%), B. cenocepacia IIIB (1%) and B. stabilis (1%). Five percent of the samples were not identified. B. vietnamiensis was identified in over half of patients (58.3%). There were differences in susceptibility profiles among BcC species. B. cenocepacia IIIA showed the highest rates of antimicrobial resistance, particularly to trimethoprim/ sulfamethoxazole (80.5%), primary antimicrobial used to treat infections caused by BcC. Samples with MDR profiles were observed for all species, highlighting the profile A, simultaneously resistant to five antibiotics, observed in 58.8% of B.cenocepacia IIIA samples. The analysis of genetic polymorphism showed that despite B. vietnamiensis was the most prevalent species, the occurrence of nine clonal groups suggests that these strains acquisition has taken place from a common environmental source. For B. cenocepacia IIIA, 52.9% of the samples were assigned to the same clonal group (BcA), shared among nine patients treated at a single referral center. Eighty percent of these samples also showed resistance to all antimicrobials tested. The data show that, even with the use of molecular techniques, the identification of BcC on species level is difficult; that B. cenocepacia IIIA is characterized by higher levels of resistance to other species and that the cross transmission between individuals points to the need for the establishment of BcC surveillance in reference centers

    Application of the high resolution melting (HRM) methodology to determine genetic profiles with forensic interest

    A genética forense tem grande importância na geração de provas em casos de violência sexual, paternidade criminal, identificação de cadáveres e investigação de evidências de locais de crime. A análise de STRs apresenta grande poder de discriminação, mas é uma metodologia multi-etapas, trabalhosa, cara e em muitos casos a análise genética é prejudicada pela baixa quantidade e qualidade das evidências coletadas. Este estudo teve como objetivo desenvolver e caracterizar uma metodologia de triagem de amostras forenses através da análise de perfis de dissociação em alta resolução (HRM) de regiões do DNA mitocondrial, o qual está presente em maior número de cópias e mais resistente a degradação. Para tanto, foram extraídos DNAs de 68 doadores. Estas amostras foram sequenciadas e analisadas por HRM para sete alvos no DNA mitocondrial. Também foram realizados ensaios para determinar a influência do método de extração, da concentração e nível de degradação do DNA no perfil de HRM obtido para uma amostra. Os resultados demonstraram a capacidade da técnica de excluir indivíduos com sequências diferentes da referência comparativa em cinco regiões amplificadas. Podem ser analisadas em conjunto, amostras de DNA com variação de concentração de até a ordem de 100 vezes e extraídas por diferentes metodologias. Condições de degradação de material genético não prejudicaram a obtenção de perfis de dissociação em alta resolução. A sensibilidade da técnica foi aprimorada com a análise de produtos de amplificação de tamanho reduzido. A fim de otimizar o ensaio foi testada a análise de HRM em reações de PCR duplex. Um dos pares de amplificação forneceu perfis de HRM compatíveis com resultados obtidos de reações com amplificação de apenas um dos alvos. Através da análise conjunta das cinco regiões, esta metodologia visa a identificação de indivíduos não relacionados com as referências comparativas, diminuindo o número de amostras a serem analisadas por STRs, reduzindo gastos e aumentando a eficiência da rotina de laboratórios de genética forense.The forensic genetics has an important role in the generation of evidence in cases of sexual assault, criminal paternity, identification of corpses and crime scenes investigation. The analysis of STRs has great power of discrimination, but it is a multi-stage methodology, complex, expensive and in many cases the genetic analysis is hampered by the low quantity and quality of evidence collected. This study aimed to develop and characterize a forensic samples screening methodology to examine high resolution melting profiles (HRM) of regions of the mitochondrial DNA, which is present in more copies and more resistant to degradation. Thus, we extracted DNA from 68 donors. These samples were sequenced and analyzed by HRM to seven mitochondrial DNA targets. Tests were also conducted to determine the influence of extraction method, concentration and DNA degradation level of HRM profile obtained for a sample. The results demonstrated the technical ability to exclude individuals with different sequences of comparative reference amplified in five regions. Can be analyzed together samples with varying concentration to the order of 100 times and extracted by different methods. Genetic material degradation conditions did not prevent obtaining high resolution melting profiles. The sensitivity of the technique was improved with the analysis of reduced size amplification products. In order to optimize the assay HRM analysis was tested in duplex PCR reactions. A pair of amplification provided HRM profiles consistent with results from amplification in reactions with only one of the targets. Through the joint analysis of the five regions, this approach aims to identify individuals not related to comparative references, reducing the number of samples to be analyzed by STRs, reducing costs and increasing the efficiency of the routine of forensic genetics laboratories

    Genetic variability analysis of T. cruzi antigens with application for serological diagnosis of Chagas disease

    A doença de Chagas é uma zoonose causada pelo protozoário flagelado Trypanosoma cruzi. Estima-se que 8 milhões de pessoas estão infectadas com o T. cruzi em todo o mundo, principalmente na América Latina. Testes tradicionais de diagnóstico estão sendo gradualmente substituídos por métodos inovadores. A utilização de antígenos recombinantes foi proposta nos anos 90, e várias combinações foram testadas com soros de pacientes com diferentes formas clínicas de diferentes regiões da América Latina. Apesar do ganho em especificidade, estes testes apresentaram menor sensibilidade, frustrando expectativas. Este estudo objetivou analisar a variabilidade genética dos genes KMP11 e 1F8 que codificam antígenos comumente utilizados em diagnóstico experimental. Cepas de T. cruzi pertencentes a diferentes sub-grupos taxonômicos e de diferentes regiões foram analisadas para avaliar o impacto da variação antigênica em testes de diagnóstico. Maximizando a sensibilidade, evitar reatividade cruzada com epítopos de outros agentes patogênicos deve permitir a concepção de melhores testes rápidos. Num primeiro passo, DNA genômico foi extraído das seguintes cepas: Dm28c, Colombiana, Y, 3663, 4167, LL014 e CL Brener e foi realizada a amplificação dos genes 1F8 e KMP11 que codificam antígenos a partir destas cepas. Em seguida foram realizadas a clonagem, sequenciamento, expressão e detecção dos antígenos recombinantes. Na etapa final, análises de estruturas secundárias e terciárias, a última apenas para o antígeno 1F8, visualizaram as diferenças nas sequências de aminoácidos obtidas a partir de sequenciamento de DNA. Os resultados apresentados neste estudo mostram que o antígeno KMP11 de T. cruzi possui uma similaridade na sequência de aminoácidos muito elevada com o T. rangeli, mostrando a necessidade de um mapeamento antigênico desta proteína em todos os tripanosomatídeos que apresentaram alta similaridade com o antígeno de T. cruzi, como o T. rangeli, para verificar a presença de epítopos específicos de T. cruzi. O antígeno 1F8 pode ser uma ferramenta útil no diagnóstico da doença de Chagas e que será necessário aprofundar os conhecimentos sobre os determinantes antigênicos para futuramente elaborar poli-epítopos sintéticos adaptados de um maior número possível de antígenos, obtendo a maior especificidade e sensibilidade nos testes de diagnóstico sorológico e de teste rápido da doença de Chagas. Este estudo representa um passo crucial para a otimização de antígenos recombinantes para o diagnóstico da doença de Chagas.Chagas disease is a zoonosis caused by the flagellate protozoan Trypanosoma cruzi. An estimated 8 million people are infected with T. cruzi worldwide, mostly in Latin America. Traditional diagnostic tests are gradually being replaced by more innovative methods, such as rapid tests and Real Time PCR. The use of recombinant antigens in serology or rapid tests has been proposed in the 90s, and several combinations were tested with sera from patients with different clinical forms in different regions in Latin America. Despite the gain in specificity, these tests showed lower sensitivity, frustrating expectations. This study aims to analyze the genetic variability of KMP11 and 1F8 genes coding for antigens commonly used in such experimental diagnostic. T. cruzi strains belonging to different taxonomic sub-groups and different regions were analyzed in order to assess the impact of antigenic variation in diagnostic tests. Maximizing sensitivity and avoiding cross-reactive epitopes for other pathogens should allow for the design of better rapid tests. In a first step, genomic DNA was extracted from the following strains: DM28c, Colombiana, Y, 3663, 4167, LL014 and CL Brener and we performed amplification of the 1F8 and KMP11 antigen encoding genes from these strains. Gene fragments were cloned, sequenced, and subcloned in expression vectors, followed by detection of the recombinant antigens. Using structural prediction and modeling, secondary and tertiary structures were analyzed the latter only for the 1F8 antigen, to visualize the differences in the amino acid sequences revealed from DNA sequencing. The results presented in this study show that the KMP11 T. cruzi antigen, has a very high similarity in amino acid sequence with T. rangeli, showing the need for antigenic mapping of this protein in all trypanosomatids that showed high similarity with the T. cruzi and T. rangeli, for the presence of specific epitopes of T. cruzi. The 1F8 antigen may be a useful tool in the diagnosis of Chagas disease and will need to know more about the antigenic determinants to further develop poly-epitope synthetic adapted from a larger number of possible antigens, obtaining the highest specificity and sensitivity in tests serological diagnosis and rapid test for Chagas disease.This study represents a crucial step for the optimization of recombinant antigens for the diagnosis of Chagas disease

    Going Beyond Counting First Authors in Author Co-citation Analysis

    The present study examines one of the fundamental aspects of author co-citation analysis (ACA) - the way co-citation counts are defined. Co-citation counting provides the data on which all subsequent statistical analyses and mappings are based, and we compare ACA results based on two different types of co-citation counting - the traditional type that only counts the first one among a cited work's authors on the one hand and a non-traditional type that takes into account the first 5 authors of a cited work on the other hand. Results indicate that the picture produced through this non-traditional author co-citation counting contains more coherent author groups and is therefore considerably clearer. However, this picture represents fewer specialties in the research field being studied than that produced through the traditional first-author co-citation counting when the same number of top-ranked authors is selected and analyzed.     “Variations on the Author” discusses two of Eduardo Coutinho’s recent films (Um Dia na Vida, from 2010, and Últimas Conversas, posthumously released in 2015) and their contribution to the general question of documentary authorship. The director’s filmography is characterized by a consistent yet self-effacing form of authorial self-inscription: Coutinho often features as an interviewer that rather than express opinions propels discourses; an interviewer that is good at listening. This mode of self-inscription characterizes him as an author who is not expressive but who is nonetheless markedly present on the screen. In Um Dia na Vida, however, Coutinho is completely absent form the image, while Últimas Conversas, on the contrary, includes a confessional prologue that moves the director from the margins to the center of his films. This article examines the ways in which these works stand out in the filmography of a director who offers new insights into the notion of cinematic authorship

    Appropriate Similarity Measures for Author Cocitation Analysis

    We provide a number of new insights into the methodological discussion about author cocitation analysis. We first argue that the use of the Pearson correlation for measuring the similarity between authors’ cocitation profiles is not very satisfactory. We then discuss what kind of similarity measures may be used as an alternative to the Pearson correlation. We consider three similarity measures in particular. One is the well-known cosine. The other two similarity measures have not been used before in the bibliometric literature.     Dispelling the Myths Behind First-author Citation Counts

    We conducted a full-scale evaluative citation analysis study of scholars in the XML research field to explore just how different from each other author rankings resulting from different citation counting methods actually are, and to demonstrate the capability of emerging data and tools on the Web in supporting more realistic citation counting methods. Our results contest some common arguments for the continued use of first-author citation counts in the evaluation of scholars, such as high correlations between author rankings by first-author citation counts and other citation counting methods, and high costs of using more realistic citation counting methods that are not well-supported by the ISI databases. It is argued that increasingly available digital full text research papers make it possible for citation analysis studies to go beyond what the ISI databases have directly supported and to employ more sophisticated methods
