Establishing a proteomics-based monocyte assay to assess differential innate immune responses
The innate immune system represents the first line of organism defense. Monocytes and their derivatives, the macrophages, play a central role in this response. The monocyte response to various stimuli is complex and includes simultaneous activation in a variety of ways. The common methods currently used to estimate this response usually focus on one of the modes of activation. The aim of this thesis was to assess the possibility of designing an assay based on unbiased proteome analysis that would be capable of predicting the monocyte response to various challenges. The underlying hypothesis of the project was that the cell proteome response to different activating molecules would reflect the immunogenicity of these molecules. The assay is based on comparison between the proteomes of human monocytic THP-1 cells treated with a stimulus of interest and the ‘reference’ proteomes obtained from THP-1 cells treated with positive and negative controls. The study described in Paper I (Project 1) revealed two main types of monocyte responses and features of monocyte separation into adherent and non-adherent subpopulations. The first subpopulation differentiated into macrophages, while the second one was activated by cytokines according to the changes in their proteomes compared to the control cells. The Pam3CSK4 and PMA stimuli were concluded to be the best positive controls for pro-inflammatory activation and differentiation, respectively, among the tested nine treatments (Paper II, Project 2). Anti- cancer drugs with known mechanisms of action were chosen as positive controls for cell death (Paper III). The workflow of the assay was optimized and validated in Paper II (Project 2). The established assay was applied to identify the response of monocytes to peptide containing isoaspartate (Paper II, Project 3) and nanoparticles (Paper III, Project 3). The epidermal growth factor (EGF) peptide containing isoaspartate primed monocytes for differentiation but not for pro-inflammatory activation. The three studied nanoparticles induced distinct proteome signatures despite equivalent overall toxicity effect (induction of 50±10% cell death). The CdTe-NH2 nanoparticles induced the strongest response characterized by down-regulation of topoisomerases and similar to the effect of Camptothecin. The response to CuO nanoparticles included up-regulation of proteins involved in heat response. The gold nanoparticles showed the weakest response among the studied three nanoparticles and induced up-regulation of NF-κB and a number of proteins related to energy metabolism consistent with pro-inflammatory activation. The established and validated assay has several possibilities for extension as well as optimization for particular aims of the experiment. For instance, the identification of induced post- translational modifications upon stimulation can be performed (Paper IV, Project 4). Because of its versatility, robustness and specificity, this new assay is likely to find a niche among the more established immunological methods.List of scientific papersI. Tarasova N. и этапы работы одаренных студентов с художественным текстом. В качестве примера
представлена совместная работа преподавателя и студента по лингвистическому анализу
рассказа О. Генри «The Count and the Wedding Guest» («Черное платье»). В содержание
образования включены композиционные элементы короткого рассказа, стилистические
средства с их определениями и примерами на языке оригинала и в переводе на русский
язык, а также интерпретация текста, помогающая понять психологические и социальные
моменты рассказа. The article describes the individual work with the linguistically gifted first year students that
are philologists while studying a foreign language at Elabuga Institute of Kazan Federal University.
It provides the educational aims, stages of work with gifted students. The results of teacherstudent
cooperative work in linguistic analysis of O. Henry’s short story “The Count and the
Wedding Guest” was presented. The main compositional elements of a story (exposition, starting
point, rising action, climax, denouement) as well as the main stylistic devices used by the author
with their definitions, proved by the examples from the original English text and its Russian
translation have been included into the content. Some interpretation helping to understand sociological

Automated Extraction of Information From Texts of Scientific Publications: Insights Into HIV Treatment Strategies
Text analysis can help to identify named entities (NEs) of small molecules, proteins, and genes. Such data are very important for the analysis of molecular mechanisms of disease progression and development of new strategies for the treatment of various diseases and pathological conditions. The texts of publications represent a primary source of information, which is especially important to collect the data of the highest quality due to the immediate obtaining information, in comparison with databases. In our study, we aimed at the development and testing of an approach to the named entity recognition in the abstracts of publications. More specifically, we have developed and tested an algorithm based on the conditional random fields, which provides recognition of NEs of (i) genes and proteins and (ii) chemicals. Careful selection of abstracts strictly related to the subject of interest leads to the possibility of extracting the NEs strongly associated with the subject. To test the applicability of our approach, we have applied it for the extraction of (i) potential HIV inhibitors and (ii) a set of proteins and genes potentially responsible for viremic control in HIV-positive patients. The computational experiments performed provide the estimations of evaluating the accuracy of recognition of chemical NEs and proteins (genes). The precision of the chemical NEs recognition is over 0.91; recall is 0.86, and the F1-score (harmonic mean of precision and recall) is 0.89; the precision of recognition of proteins and genes names is over 0.86; recall is 0.83; while F1-score is above 0.85. Evaluation of the algorithm on two case studies related to HIV treatment confirms our suggestion about the possibility of extracting the NEs strongly relevant to (i) HIV inhibitors and (ii) a group of patients i.e., the group of HIV-positive individuals with an ability to maintain an undetectable HIV-1 viral load overtime in the absence of antiretroviral therapy. Analysis of the results obtained provides insights into the function of proteins that can be responsible for viremic control. The paper consists of the 7 chapters: Models of Mass Communication, Social Formation of Media Reality, Images and Stereotypes, Audience of Magazines, Woman’s Image in Men’s Magazines, Analysis of Men’s Magazines KLUBS and PATRON, Focal Groups.
The goal of the research is to clarify the peculiarities of a woman’s image formation in magazines KLUBS and PATRON that are published in Latvian and Russian, to find common and different features.
The enabling objectives of the paper are:
To characterize KLUBS and PATRON magazines;
To define the notion of “sex stereotype”;
To investigate if the sex stereotypes appear in the content of men’s magazines;
To analyze, to summarize the results of focal group’s interviews and to clarify audience’s opinion about sex stereotypes;
The methods of research are semiotic analysis of content and the method of focal groups.
In the theoretical part the author uses academic literature as a basis, and the analysis of a magazine as a means of media, in order to define the sex stereotypes in theory. Use of qualitative methods in present paper helps to acquire attitude and opinion of persons and a group, discovers the attitude of contemporary audience toward the investigated matter

Initial observation and re-observation were made after the performed experimental activity of the children. A survey was also conducted among preschool teachers regarding the issue of the research.
