Computational genomics methods to probe cellular and microbial heterogeneity and interactions in cancer
Cancer is the result of genomic alterations that drive malignant cell growth in an environment that permits their flourishing and immune evasion. It is a disease in multicellular organism in which individual cells successively devolve into selfish cells with abnormal phenotypes and interactions with their environments. The heterogeneity in tumor microenvironments, which includes varying local physical properties, arrangements of normal and immune cells, and resident or colonizing microbiome, coupled with the diversity of genomic drivers and the co-evolution of this entire system, makes cancer a highly personalized and complex disease. A better understanding of the components in tumors and their interactions is critical to the design of new treatments and could aid in the clinical management of cancer patients. Next-generation sequencing technologies have enabled the widespread profiling of tumors at various scales. In this dissertation, I develop and apply three main computational methods to analyze heterogeneities and interactions in cancer primarily using single-cell RNA-sequencing (scRNA-seq) data.
I developed Census, a biologically intuitive and fully automated cell-type identification method for scRNA-seq data that can deeply annotate normal cells in mammalian tissues and identify malignant cells and their likely cell of origin. Motivated by the inherently stratified developmental programs of cellular differentiation, Census infers hierarchical cell-type relationships and uses gradient-boosted decision trees that capitalize on nodal cell-type relationships to achieve high prediction speed and accuracy. When benchmarked on 44 atlas-scale normal and cancer, human and mouse tissues, Census significantly outperforms state-of-the-art methods across multiple metrics and naturally predicts the cell-of-origin of different cancers. I use Census to identify disseminated pancreatic tumors cells in liver samples without evidence of metastasis and we characterize this rare cell-type.
Cell-cell interactions are the fundamental building blocks of tissue organization and multicellular life. I developed Neighbor-seq, a method to identify the architecture of direct cell-cell interactions and relevant ligand-receptor signaling from the undissociated cell fractions in scRNA-seq data. Neighbor-seq accurately identifies microanatomical features of diverse tissue types such as the small intestinal epithelium, terminal respiratory tract, and splenic white pulp. It also captures the differing topologies of cancer-immune-stromal cell communications in pancreatic and skin tumors, which are consistent with the patterns observed in spatial transcriptomic data. Neighbor-seq provides a framework to study the organ-level cellular interactome in health and disease, bridging the gap between single-cell and spatial transcriptomics.
Lastly, I developed SAHMI, a computational resource to identify truly present microbial nucleic acids and filter contaminants and spurious false-positive taxonomic assignments from standard transcriptomic sequencing of mammalian tissues. In benchmark studies, SAHMI correctly identifies known microbial infections present in diverse tissues. I then use SAHMI to interrogate tumor-microbiome interactions in two human pancreatic cancer cohorts. I identify somatic-cell associated bacteria in a subset of tumors and their near absence in nonmalignant tissues. These bacteria predominantly pair with tumor cells, and their presence associates with cell-type specific gene expression and pathway activities, including cell motility and immune signaling. Modeling results indicate that tumor-infiltrating lymphocytes closely resemble T-cells from infected tissues. Finally, using multiple independent datasets, a signature of cell-associated bacteria predicts clinical prognosis.
Collectively, the algorithms I developed shed light on cancer as a multicellular disease with complex cell-cell and cell-microbe interactions. These tools probe single-cell genomic data at three levels: the identity of individual cells, direct cell-cell interactions, and the recovery of microbial content and its association with host cells. I apply these to find subsets of pancreatic cancer with varying immune subtypes, microorganisms, and survival statistics. My work deepens our understanding of pancreatic cancer specifically, and my studies more generally advance methods to extract signal from complex and noisy biological datasets.Ph.D.Includes bibliographical reference
Effect of extraction temperature on antimicrobial and antioxidant properties of Assam tea
Tea is traditionally prepared by boiling dry leaves in water. This study was taken to evaluate the effect of extraction temperature on antimicrobial and antioxidant properties of Assam tea (Camellia sinensis var. assamica). Dry tea leaves were extracted in water at 4°C, 37°C and by boiling at 100°C, and antimicrobial as well as antioxidant activities of the extracts were compared. Antibacterial activity was determined by agar cup diffusion assay against two important pathogens; Staphylococcus aureus and Vibrio cholerae. Antioxidant property was monitored by total reducing power (TRP) assay, ferric reducing antioxidant power (FRAP) assay and 2,2\u27-azino-bis(3-ethylbenzothiazoline-6-sulphonic acid) (ABTS) assay. Our results show that maximum antibiotic activities of the extracts are obtained by boiling tea leaves. We also show that boiling of tea leaves does not lead to loss of antioxidant properties
Tunable biclustering algorithm for analyzing large gene expression data sets
Traditional clustering approaches for gene expression data are not well adapted to address the complexity and heterogeneity of tumors, where small sets of genes may be aberrantly co-expressed in specific subsets of tumors. Biclustering algorithms that perform local clustering on subsets of genes and conditions help address this problem. We have proposed a graph-based Tunable Biclustering Algorithm (TuBA) (Chapter 2) based on a novel pairwise proximity measure that leverages the size of the data sets to identify subsets of tumor samples that co-express subsets of genes at their highest or lowest levels relative to other samples.
We applied TuBA to three large gene expression datasets encompassing a total of 3,940 breast invasive carcinoma (BRCA) patients (Chapter 3). We demonstrated that there was significant agreement between the results obtained for each data set, and discovered that about 50% of the altered co-expression signatures were associated with a subtype of the disease that exhibits low levels of expression of the estrogen hormone receptor 1 (ER) and the human epidermal growth factor receptor 2 (HER2) genes. Tumors belonging to this subtype are labelled as ER-/HER2-. Since only 15% of all BRCA patients are estimated to have tumors that belong to this subtype, our algorithm was able to highlight the tremendous heterogeneity in alterations within tumors of this subtype. Quite significantly, more than 50% of these signatures were associated with alterations in the DNA that results in amplification (or deletion) of genes’ copies, which subsequently result in higher (or lower) level of gene expression. Thus, TuBA was especially effective in identifying transcriptionally active copy number variations in tumor samples. Finally, TuBA identified biclusters that were associated with the tumor microenvironment, which included biclusters associated with infiltrating immune and stromal cells. These can improve our understanding about the role played by the microenvironment in modulating tumor progression.
We showed that TuBA outperforms other algorithms in identification of co-expressed genes located in transcriptionally active copy number altered sites (Chapter 4). Moreover, from a differential co-expression perspective, TuBA offers an advantage over other methods since no prior specification of subsets of samples (conditions) is necessary; the nature of our proximity measure ensures that such differential co-expression signatures are preferentially identified.
In summary, our method identified a multitude of altered transcriptional profiles associated with the tremendous heterogeneity of diseased states in breast cancer. Exploring the diversity of these aberrant signatures can help identify potential biomarkers of clinical relevance that can further improve treatment outcomes, especially for ER-/HER2- breast cancers. Although transcriptomic alterations are not the ultimate determinants of progression of disease, our algorithm holds the promise to improve therapeutic selection and design by identifying significantly altered transcriptional patterns associated with tumors.Ph.D.Includes bibliographical reference
Rencontres improvisées entre New York et Kolkata : analyse collaborative d’une étude transculturelle
International audienceFollowing a cross-disciplinary approach, we will explore two different musical improvisation cultures, one issuing from the jazz tradition in the United States, the other from Northern Indian classical named Hindustani music. At the crossroads of ethnomusicology, anthropology, and cognitive linguistics, this trans-cultural study stems from an ethnographic project lead within the New York free improvisation scene, carried out through the analysis of interviews and listening sessions following studio and public performance recordings (Cance & Cloiseau, 2015 ; Pras, in revision). In January 2015, two of the most active musicians taking part in the ethnographic study, Jim Black, (drums), and Mickaël Attias (saxophone), improvised for the first time with two Indian masters, Subhajyoti Guha (tabla), and Sougata Roy Choudhurym (sarod), both accustomed to improvising in musical contexts outside the Hindustani tradition. The gatherings mainly aim at bringing under scrutiny how these outstanding improvisers adapt to a totally novel situation.The idea of bringing into contact both these improvisation cultures came from a personal observation of the first author—listening to 60s’ Afro-American free jazz and traditional Hindustani music provided her with a similar type of energy, which is part and parcel of both musical genres. Both genres have met several times in the past, with the famous example of John Coltrane who went to study in India towards the end of his life in order to stretch out the limits of his improvisations (Turner, 1975), and that of the sitar player Ravi Shankar who might have described jazz as a child’s game (quoted by Farrell, 2000, p.189), but whose collaborations with American musicians significantly influenced Hindustani musical traditions (Slawek, 1993). Our transcultural study was conducted in close collaboration with Jonathan and Andrew Kay, two Toronto born jazz saxophone players who have been living for eight years in Kolkota where they are the students of a Hindustani music guru. In the wake of John Coltrane, J. and A. Kay are searching for an improvised music that transcends tradition and culture.Before the joint improvised sessions, the first author carried out individual interviews with the two Indian masters to investigate their personal improvisation processes. Our interview guide was made up of questions quite similar to those used for the New York study, which enablesus to compare the answers on both musicological and linguistic grounds. However, on consulting J. and A. Kay, some terms were adapted so that our questions might take into account the specificity of local improvisation tradition. The questions go over the earliest improvisation experiences, the current motivations of the musicians to keep on playing, and how their improvisation might be tied to their personal lives. « Improvised meetings » consisted of four duos each of which brought together an Indian and a New York musician, followed by a quatuor session and a quatuor concert. The experimental procedure for duos—an alternation of improvisation, listening and individual and collective interview phases was elaborated from Jacques Theureau’s (2010) self-assessment interview approach, from the meeting of two instigators of free jazz with a young artist from the NewYork noise scene (Pras & Lavergne, en révision), and from two psychology case studies about understanding and misunderstanding between improvisers who play together for the first time (Pras et al., 2015 ; Schober & Spiro, 2014).Our collaborative analysis of verbal descriptions is carried out simultaneously along three axes. The first author looks into the contents of the data, mainly for musicological and cultural aspects linked with the musical excerpts selected by the musicians. The second author focuses her linguistic and cognitive analysis on expression modes used in the discourse about musical improvisation as a practice and a synesthetic experience, and on how the musicians position themselves in relation with their discourses so as to identify their individual and/or collective conceptualisations of musical improvisation. The third author analyses the verbal data with a prosodic-semantic outlook, using prosody analysis tools developed by usingcontrastive oral corpora. Reusing the cross-disciplinary approach designed within the framework of the New York study makes it possible to shed light on different facets of the improvised meetings and to compare our results between the different studies.The four musicians showed remarkable open-mindedness all along the meetings during which unexpected musical moments took place. Notions of language and vocabulary kept cropping up in individual interviews and listening sessions as tools the improvisers could use to communicate with another culture. Differences in the relationship with the audience and the way to go about concentration also emerged from the data.Thanks to the mixity of verbal and musical data collected through different complementary protocols, our transcultural study fits in the theoretical framework of musical practice and creative process analysis according to Nicolas Donin and Jacques Theureau’s approach. It is part of a larger scale research project aiming mainly at analysing the improvisation practices of outstanding musicians from different cultures. We take note of how these personal practices and culture-dependent learning practices are related, without going into detailing these traditions. On the contrary, we aim at charting the state of affairs in a current musical context where the boundaries between musical genres are thinning out. This transculturalstudy will therefore be followed by other improvised meetings, the next one being scheduled in Argentina next year

Evaluation of results of “Trochanteric Femoral Nailing (TFN) “ in comminuted unstable trochanteric fractures
ABSTRACT: Background: In recent years, intramedullary nails for the treatment of comminuted and unstable intertrochanteric hip fractures have gained prominence relative to conventional, sliding hip screws. The purpose of our study was to evaluate the result of Trochanteric femoral nailing in comminuted, unstable Trochanteric fracture femur in terms of anatomical restoration and functional outcome.Materials & Methods : It is a prospective and without control study. Trochanteric femoral nailing has been done in selected 25 patients and they are followed up postoperatively for at least 12 months. Pre-operative and post-operative clinical and radiological parameters are compared accordingly.Results: Union in all cases. Overall complication rate 12% including some implant related complications. Functional outcome on Harris Hip Score is comparable with standard literature.Conclusions: For treatment of intertrochanteric hip fractures, particularly with comminuted fracture fragments, an intramedullary devices offer beneficial features in comparison with the extramedullary devices. Further biomechanical and clinical studies are necessary to validate the efficacy of the trochanteric femoral nail, but in our experience this is an improvement over the currently available devices. She received her Ph.D. from the University of California, Los Angeles. She has been an advisor for the Centers of Disease Control in Taiwan on epidemiology and health policies of severe acute respiratory syndrome and pandemic influenza preparedness. Giuseppe (Joe) Labianca (“ IS Avoidance in Health-Care Groups: A Multilevel Investigation ”) earned his Ph.D. in Business Administration at Penn State. He is a Gatton Endowed Associate Professor of Management at the University of Kentucky's Gatton College of Business and Economics. He was previously on faculty at Emory's Goizueta Business School and Tulane's Freeman School of Business. His main research stream involves examining organizational behavior from a social network perspective, including recent work on network approaches to groups, interpersonal conflict, gossip, organizational justice, job satisfaction, and interpersonal control.
