Implication of replication/transcription interference in cancer development
L’instabilité génomique est une caractéristique majeure des cellules cancéreuses. Dans les premières étapes du développement du cancer, l’activation des oncogènes induit du stress réplicatif à l’origine de cette instabilité. Le mécanisme par lequel la dérégulation des oncogènes induit un blocage des fourches de réplication et du gammaH2AX sur la chromatine reste peu compris. Ainsi déterminer l'origine de ce stress réplicatif dans les cellules précancéreuses est donc essentiel afin de mieux comprendre les premières étapes de la tumorigenèse. Il a été montré dans notre laboratoire que la déplétion dans des cellules humaines de la topoisomérase 1 ou du facteur d’épissage ASF/SF2 perturbe la progression des fourches de réplication, active le checkpoint de phase S et induit des cassures chromosomiques (Tuduri et al., 2009). Puisque les dommages à l’ADN et les défauts de réplication sont corrigés par la RNase H1, il est possible que ce stress réplicatif soit dû à la formation de R-loops. Ces hybrides ADN/ARN se forment au cours de la transcription lorsque l’ARN naissant revient s’hybrider avec sa matrice d’ADN laissant le brin non-transcrit sous forme simple brin. Les R-loops se formant dans des sites spécifiques du génome, nous avons alors cartographié leurs distributions et l’avons comparé à celle de marqueurs de stress réplicatif et de cassure double brin (CDB) de l’ADN dans nos cellules shASF et shTop1. Nous avons donc combiné différentes approches génomiques comme le DRIP-seq (R-loops), le ChIP-seq (pRPA et gammaH2AX) et le BLESS (CDB ; Crosetto et al., Nature Methods, 2013). Nos données montrent une corrélation importante entre les régions formant du stress réplicatif et la formation de R-loops appuyant l’idée que l’interférence entre réplication et transcription augmente l’instabilité génomique dans les cellules humaines. Toutefois puisque les R-loops ont de multiples rôles physiologiques, toutes régions qui en forment ne corrèlent pas avec l’induction de stress réplicatif. Ce projet devrait nous aider à déterminer dans quelles conditions les R-loops représentent une menace pour l’intégrité du génome. Par microscopie confocale à fluorescence, nous avons confirmé que les R-loops s’accumulaient dans nos lignées HeLa déplétées pour ASF et Top1. A noter que les R-loops s’accumulent également dans des fibroblastes immortalisées exprimant la forme oncogénique de Ras et dans des préplasmablastes, une étape du développement plasmocytaire particulièrement à risque pour le développement de myélome multiple. Ensemble, ces données indiquent que les R-loops pourraient être une source du stress réplicatif induit par les oncogènes.Genome instability is a hallmark of cancer cells. It has been proposed that at early stages of the cancer process, genomic instability is caused by oncogene-induced replication stress, a poorly-understood process characterized with the accumulation of stalled replication forks and gammaH2AX on chromatin. Understanding the origin of chronic replication stress represents a major challenge in cancer biology. We have previously shown that depletion of DNA Topoisomerase 1 or the splicing factor ASF/SF2 in mammalian cells interferes with replication fork progression, activating the DNA damage response and inducing chromosome breaks (Tuduri et al., 2009). Since DNA damage and replication fork stalling are relieved by RNaseH1, an attractive hypothesis could be that replication stress is caused by R-loops. These RNA-DNA hybrid structures form when nascent RNA re-anneals to the template DNA strand, leaving the non-template strand unpaired. Using immunofluorescence confocal microscopy with the S9.6 antibody that recognizes RNA-DNA hybrids, we confirmed that R-loops accumulate in ASF/SF2 and Top1-depleted HeLa cells. Since R-loops are enriched at specific sites in the human genome, wecombined different genomic approaches, including DRIP-seq (R-loops), ChIP-seq (gammaH2AX, pRPA) and BLESS (DSBs; Crosetto et al., Nature Methods, 2013) to monitor their distribution relative to replication stress markers and DNA double-strand breaks (DSBs) in the absence of Top1 or ASF/SF2. . Our data reveal a significant correlation between replication stress and cotranscriptional R-loops, supporting the view that the interference between replication and transcription promotes genomic instability in human cells. However, not all R-loops forming regions colocalize with replication stress since these structures have multiple physiological roles. This approach allowed us to determine the conditions in which R-loops may represent a threat to genome integrity. Moreover, we also observed the accumulation of R-loops in immortalized fibroblasts expressing an oncogenic form of Ras and in preplasmablast during plasma cell differentiation, a crucial process during which multiple myeloma may evolve. In clonclusion, our data indicate that R-loops may represent an important source of oncogene-induced replication stress
Targeting DNA repair mechanisms and iron metabolism to overcome drug resistance in Diffuse Large B Cell Lymphoma
Le lymphome B diffus à grandes cellules (DLBCL) représente 40% des lymphomes non hodgkiniens de l’adulte, ce qui en fait le lymphome le plus fréquent. Un tiers des patients rechutent après l’immuno-chimiothérapie basée sur le protocole R-CHOP (rituximab, cyclophosphamide, doxorubicine, vincristine, prednisone), suggérant le développement de résistances aux traitements par les cellules tumorales. En recherchant des biomarqueurs pronostiques, nous avons mis en évidence par des approches de profil d’expression génique (GEP), que les patients présentant un DLBCL de mauvais pronostic surexprimaient des gènes codant pour des protéines impliquées dans la réparation de l’ADN et dans le métabolisme du fer. Ces dérégulations pourraient être impliquées dans la résistance au traitement CHOP. Nous avons construit des scores pronostiques basés sur le GEP, DNA repair score et Iron-score, capables de prédire la survie dans des cohortes indépendantes de patients et indépendamment des facteurs pronostiques standards. Dans le but de vaincre la résistance aux traitements génotoxiques du CHOP, nous avons évalué l’intérêt thérapeutique de petites molécules inhibitrices de la réparation de l'ADN ou du métabolisme du fer. Dans ces travaux de thèse, nous avons proposé des approches de létalité synthétique associant un inhibiteur de la réparation de l’ADN avec un agent génotoxique, dans le but d’en vaincre la résistance. Trois combinaisons synthétiques létales ont été identifiées : Le cyclophosphamide avec l’inhibiteur d’ATR ou l’inhibiteur de CHK1 et la doxorubicine avec l’inhibiteur de DNA-PK. Nous avons également montré que l’ironomycine, un inhibiteur du métabolisme du fer induisant la ferroptose inhibait la prolifération des cellules de DLBCL à des concentrations de l’ordre du nM, soit 1000x inférieures aux chélateurs utilisés en clinique, sans effets toxiques significatif sur les progéniteurs hématopoïétiques. L’ambition clinique de ces travaux est d’identifier les patients « non-répondeurs » (en raison de la résistance aux traitements) et de leur fournir des options de traitements efficaces. Ces travaux ont pour but d’accélérer le transfert des résultats issus de recherches fondamentales vers la clinique.Diffuse large B-cell lymphoma (DLBCL) is the most common non-Hodgkin lymphoma. Most of patients achieve long-term remission after Rituximab-based chemotherapy regimens, like R-CHOP (cyclophosphamide, doxorubicin, vincristine and prednisone), but third of them relapse or develop a refractory disease, suggesting an evolvement of drug resistance. With the aim to discover new prognostic biomarkers, we demonstrated that patients with poor prognosis in DLBCL over-expressed genes involved in DNA repair and iron metabolism, using gene expression profile (GEP). To question whether these gene-expression anomalies could be involved in development of drug resistance, we constructed GEP-based risk scores, DNA repair score and Iron-score, which allowed us to predict the outcome in independent cohorts of patients, and independently of standard prognosis factors. In this thesis work, we also speculated that inhibiting DNA repair mechanisms or iron metabolism using small molecules might represent a promising strategy to overcome drug resistance to genotoxic agents in DLBCL. We proposed synthetic lethality approaches combining a DNA repair inhibitor with a genotoxic agent to evaluate their effect in drug-resistant DLBCL. Three synthetic lethal combinations have been identified: cyclophosphamide with an ATR inhibitor or a CHK1 inhibitor and doxorubicin with a DNA-PK inhibitor. We also found that Ironomycin, an inhibitor of iron metabolism inducing ferroptosis, inhibited cell proliferation at the concentrations of nanomolar range without significant toxic effect on hematopoietic progenitors, which is 1000x lower than the concentrations of iron chelators used in clinical application. The clinical goal of this work is to identify patients who may potentially present drug resistance and to provide them effective therapeutic options. Moreover, this translational work also aims at bridging the knowledge obtained from fundamental mechanistic studies to the clinical application
Role of SAMHD1 in the replication stress response and in the production of type I IFNs
La réplication de l’ADN est un processus extrêmement complexe, impliquant des milliers de fourches de réplication progressant le long des chromosomes. Ces fourches sont fréquemment ralenties ou arrêtées par différents obstacles, tels que des structures secondaires de l’ADN, des protéines agissant sur la chromatine ou encore un manque de nucléotides. Ce ralentissement, qualifié de stress réplicatif, joue un rôle central dans le développement tumoral. Des processus complexes, qui ne sont pas encore totalement connus, sont mis en place pour répondre à ce stress. Certaines nucléases, comme MRE11 et DNA2, dégradent l’ADN néorépliqué au niveau des fourches bloquées, ce qui permet le redémarrage des réplisomes.La voie interféron est un mécanisme de défense contre les agents pathogènes qui détecte la présence d’acides nucléiques étrangers dans le cytoplasme et active la réponse immunitaire innée. Des fragments d’ADN issus du métabolisme de l’ADN génomique (réparation, rétrotransposition) peuvent diffuser dans le cytoplasme et activer cette voie. Une manifestation pathologique de ce processus est le syndrome d’Aicardi-Goutières, une maladie rare caractérisée par une inflammation chronique générant des problèmes neurodégénératifs et développementaux. Dans le cadre de cette encéphalopathie, il a été suggéré que la réplication de l’ADN pouvait générer des fragments d’ADN cytosoliques, mais les mécanismes impliqués n'avaient pas été caractérisés.SAMHD1 est fréquemment muté dans le syndrome d’Aicardi-Goutières ainsi que dans certains cancers, mais son rôle dans l’étiologie de ces maladies était jusqu’à présent largement inconnu. Ce facteur de restriction du VIH possède une activité dNTPase impliquée dans la régulation des pools de nucléotides en G1, ainsi qu’une activité 3’-5’ exonucléase qui est, encore aujourd’hui, controversée.Le but de mon projet de thèse était de comprendre les mécanismes moléculaires responsables de l’inflammation dans les cellules déficientes pour SAMHD1.Nous montrons que de l’ADN cytosolique s’accumule dans les cellules déficientes pour SAMHD1, particulièrement en présence de stress réplicatif, activant la réponse interféron. Par ailleurs, SAMHD1 est important pour la réplication de l’ADN en conditions normales et pour le processing des fourches arrêtées, indépendamment de son activité dNTPase. De plus, SAMHD1 stimule l’activité exonucléase de MRE11 in vitro. Lorsque SAMHD1 est absent, la dégradation de l’ADN néosynthétisé est inhibée, ce qui empêche l’activation du checkpoint de réplication et entraine un défaut de redémarrage des fourches de réplication. De plus, la résection des fourches de réplication est réalisée par un mécanisme alternatif qui libère des fragments d’ADN dans le cytosol, activant la réponse interféron.Les résultats obtenus pendant ma thèse montrent, pour la première fois, un lien direct entre la réponse au stress réplicatif et la production d’interférons. Ces résultats ont des conséquences importantes dans notre compréhension du syndrome d’Aicardi Goutières et des cancers liés à SAMHD1. Par exemple, nous avons démontré que MRE11 et RECQ1 sont responsables de la production des fragments d’ADN qui déclenchent la réponse inflammatoire dans les cellules déficientes pour SAMHD1. Nous pouvons donc imaginer que bloquer l’activité de ces enzymes pourrait diminuer la production des fragments d’ADN et, in fine, l’activation de l’immunité innée dans ces cellules. Par ailleurs, la voie interférons joue un rôle essentiel dans l’efficacité thérapeutique de l’irradiation et de certains agents chimiothérapiques comme l’oxaliplatine. Moduler cette réponse pourrait donc avoir un intérêt beaucoup plus large en thérapie anti-tumorale.DNA replication is an utterly complex process, implicating thousands of replication forks that progress along chromosomes. These forks frequently slow-down or stall when they encounter obstacles such as DNA secondary structures, proteins acting on chromatin or a lack of dNTPs. Such impediment on the progression of replication forks, termed replication stress, plays a major role in tumorigenesis. Intricate processes, still not entirely understood, are established to respond to this stress. For instance, nucleases such as DNA2 and MRE11 degrade nascent DNA at arrested forks to allow their restart.The interferon pathway is a defense mechanism against pathogens that detects non-self-nucleic acids in the cytosol to activate the innate immune response. However, DNA fragments originating from the metabolism of genomic DNA, such as DNA repair and retrotransposition, may also diffuse into the cytosol to activate this pathway. The Aicardi-Goutières Syndrome (AGS), a rare genetic disorder characterized by neurological and developmental defects is caused by chronic inflammation due to the over-production of type I IFNs. It has been proposed that DNA replication may generate cytosolic DNA fragments triggering this encephalopathy. However, the mechanisms involved have remained unexplored.SAMHD1 is frequently mutated in the Aicardi-Goutières Syndrome as well as in some cancers. However, its role in the etiology of these diseases remains poorly understood. This HIV-1 restriction factor has a dNTPase activity involved in the regulation of dNTP pools and a putative 3’-5’ exonuclease activity.The goal of my PhD thesis was to understand the molecular mechanisms responsible for inflammation induced by SAMHD1 deficiency.We show that cytosolic DNA accumulates in SAMHD1-deficient cells, especially in conditions of replication stress, activating the interferon response. In addition, we demonstrate that SAMHD1 is necessary for DNA replication and for the processing of arrested forks, independently of its dNTPase activity. SAMHD1 stimulates the exonuclease activity of MRE11 in vitro. In the absence of SAMHD1, nascent DNA degradation is inhibited, preventing replication checkpoint activation and fork restart. Besides, forks are aberrantly processed by an alternative pathway that generates cytosolic DNA fragments, thereby activating the interferon response.Altogether, we demonstrate for the first time a direct link between the DNA replication stress response and interferon production. This result has important consequences regarding our understanding of the Aicardi-Goutières Syndrome and cancers caused by SAMHD1 mutations, which could be translated into new therapeutic opportunities. For instance, we have shown that MRE11 and RECQ1 are responsible for the production of DNA fragments triggering the pro-inflammatory response in SAMHD1-deficient cells. Inhibiting these enzymes decreases the production of cytosolic nucleic acids and, consequently, reduces the activation of cell-autonomous innate immunity in SAMHD1-depleted cells. Accordingly, inhibiting these enzymes may as well decrease IFN production in AGS in vivo models caused by SAMHD1 mutations. The interferon pathway also plays a major role in tumorigenesis as well as in the clinical efficacy of irradiation and some chemotherapeutic agents such as oxaliplatin. Modulating this response may therefore have much broader implications in anti-cancer therapy

Going Beyond Counting First Authors in Author Co-citation Analysis
The present study examines one of the fundamental aspects of author co-citation analysis (ACA) - the way co-citation
counts are defined. Co-citation counting provides the data on which all subsequent statistical analyses and mappings
are based, and we compare ACA results based on two different types of co-citation counting - the traditional type that
only counts the first one among a cited work's authors on the one hand and a non-traditional type that takes into
account the first 5 authors of a cited work on the other hand. Results indicate that the picture produced through this non-traditional author co-citation counting contains more coherent author groups and is therefore considerably clearer. However, this picture represents fewer specialties in the research field being studied than that produced through the traditional first-author co-citation counting when the same number of top-ranked authors is selected and analyzed. Reasons for these effects are discussed
Variations on the Author
“Variations on the Author” discusses two of Eduardo Coutinho’s recent films (Um Dia na Vida, from 2010, and Últimas Conversas, posthumously released in 2015) and their contribution to the general question of documentary authorship. The director’s filmography is characterized by a consistent yet self-effacing form of authorial self-inscription: Coutinho often features as an interviewer that rather than express opinions propels discourses; an interviewer that is good at listening. This mode of self-inscription characterizes him as an author who is not expressive but who is nonetheless markedly present on the screen. In Um Dia na Vida, however, Coutinho is completely absent form the image, while Últimas Conversas, on the contrary, includes a confessional prologue that moves the director from the margins to the center of his films. This article examines the ways in which these works stand out in the filmography of a director who offers new insights into the notion of cinematic authorship
Appropriate Similarity Measures for Author Cocitation Analysis
We provide a number of new insights into the methodological discussion about author cocitation analysis. We first argue that the use of the Pearson correlation for measuring the similarity between authors’ cocitation profiles is not very satisfactory. We then discuss what kind of similarity measures may be used as an alternative to the Pearson correlation. We consider three similarity measures in particular. One is the well-known cosine. The other two similarity measures have not been used before in the bibliometric literature. Dispelling the Myths Behind First-author Citation Counts
We conducted a full-scale evaluative citation analysis study of scholars in the XML research field to explore just how different from each other author rankings resulting from different citation counting methods actually are, and to demonstrate the capability of emerging data and tools on the Web in supporting more realistic citation counting methods. Our results contest some common arguments for the continued
use of first-author citation counts in the evaluation of scholars, such as high correlations between author rankings by first-author citation counts and other citation
counting methods, and high costs of using more realistic citation counting methods that are not well-supported by the ISI databases.
