    De novo assembly of a 40 Mb eukaryotic genome from short sequence reads: Sordaria macrospora, a model organism for fungal morphogenesis

    Filamentous fungi are of great importance in ecology, agriculture, medicine, and biotechnology. Thus, it is not surprising that genomes for more than 100 filamentous fungi have been sequenced, most of them by Sanger sequencing. While next-generation sequencing techniques have revolutionized genome resequencing, e.g. for strain comparisons, genetic mapping, or transcriptome and ChIP analyses, de novo assembly of eukaryotic genomes still presents significant hurdles, because of their large size and stretches of repetitive sequences. Filamentous fungi contain few repetitive regions in their 30–90 Mb genomes and thus are suitable candidates to test de novo genome assembly from short sequence reads. Here, we present a high-quality draft sequence of the Sordaria macrospora genome that was obtained by a combination of Illumina/Solexa and Roche/454 sequencing. Paired-end Solexa sequencing of genomic DNA to 85-fold coverage and an additional 10-fold coverage by single-end 454 sequencing resulted in ~4 Gb of DNA sequence. Reads were assembled to a 40 Mb draft version (N50 of 117 kb) with the Velvet assembler. Comparative analysis with Neurospora genomes increased the N50 to 498 kb. The S. macrospora genome contains even fewer repeat regions than its closest sequenced relative, Neurospora crassa. Comparison with genomes of other fungi showed that S. macrospora, a model organism for morphogenesis and meiosis, harbors duplications of several genes involved in self/nonself-recognition. Furthermore, S. macrospora contains more polyketide biosynthesis genes than N. crassa. Phylogenetic analyses suggest that some of these genes may have been acquired by horizontal gene transfer from a distantly related ascomycete group. Our study shows that, for typical filamentous fungi, de novo assembly of genomes from short sequence reads alone is feasible, that a mixture of Solexa and 454 sequencing substantially improves the assembly, and that the resulting data can be used for comparative studies to address basic questions of fungal biology

    Komponenten und Regulationsmechanismen der pilzlichen Fruchtkörperbildung

    Die Bildung komplexer Fruchtkörper bei Pilzen kann als Modell der eukaryotischen Zelldifferenzierung angesehen werden. In dieser Arbeit sollte mit der Charakterisierung des PRO40-Proteins sowie der Aufklärung des Melanin-Biosyntheseweges in dem Ascomyceten Sordaria macrospora\textit {Sordaria macrospora} die Analyse weiterer Komponenten der Fruchtkörperbildung erfolgen. Die pro40-Mutante ist steril und kann nur einen Teil des PRO40-Proteins bilden. Fluoreszenzmikroskopische Untersuchungen zeigten, dass das für die Fruchtkörperbildung und die Hyphenfusion erforderliche PRO40-Protein mit dem Woronin body-Protein HEX-1 kolokalisiert. In den Fruchtkörpern akkumuliert das schwarze Pigment Melanin. Die 4 identifizierten Biosynthesegene werden in Abhängigkeit von der sexuellen Entwicklung exprimiert. Es konnten putative Regulatoren gefunden werden, die auch an der Fruchtkörperentwicklung beteiligt sind. Insgesamt tragen diese Daten zu einem besseren Verständnis des regulatorischen Netzwerks der Fruchtkörperentwicklung bei

    Pilot Year for Propagation of the Purplish Copper Butterfly (Lycaena helloides)

    v, 27 p.The author attempted the pilot propagation of the Purple Copper Butterfly (Lycaena helloides; PCB) at the Kalamazoo Nature Center (KNC) Heronwood Field Station (HFS) greenhouse in Kalamazoo. The PCB is an endangered species of butterfly within Michigan, United States of America and Ohio, United States of America (Toledo Zoo, 2015). The purpose of the study was to propagate the endangered species of butterfly to hopefully increase the PCB population within Michigan (Daniels, 2015). PCB eggs were placed in Bug Dorms, which contained two species of plant from the genus Polygonum that they could feed off of during the caterpillar stage. Propagation occurred during the second brooding period of the PCB, between June and September. Only two caterpillar of46 PCB eggs hatched during the propagation. Literature indicates that the conditions within the greenhouse were too humid for the PCB too survive, which we believe was augmented primarily because of global warming. To improve the PCB propagation for the coming years, techniques to reduce humidity and better monitor heat and humidity within the greenhouse needs to be implemented

    Norwegian examples in international linguistics literature : an inventory of defective documentation

    This is an inventory of examples of incorrect Norwegian used by foreign linguists in international theoretical linguistics literature. It is the result of a search of several volumes of 18 journals and some 1500 printed books. It consists of approximately 346 excerpts, each containing at least one case of deficient documentation, made by 139 linguists under 167 titles. The excerpts contain a rich variety of errors, ranging from character representation errors and mere misspellings to sheer nonsense. The extent of the deficient documentation is astonishing as well: More than two thirds of all the articles, books etc. with Norwegian material written by foreign theoretical linguists contained errors (even when the less offensive ones are not taken into consideration). In most cases, the excerpts contain many errors, frequently errors pertaining to various levels of description (characters, morphology, syntax etc.). Moreover, identical errors may appear in subsequent versions of the same text or in other texts by the same author. Although most of these errors seem trivial considered separately, their negative importance increases as a consequence of their quantity both for the individual linguist and for linguistics on the whole, thus highlighting the problematic relationship between current theoretical linguistics and its empirical base. This inevitably raises doubts as to the validity of the theoretical arguments that the examples are meant to support - and the standards of linguistics’ publishing

    Abstract : This thesis develops an ideological critique of selected works by Oliver Lange, Orson Scott Card, Mary Jane Engh, Paul Chamberland, Hubert Aquin, and Claude Jasmin in order to uncover how they use the politico-literary discourse of the paranoid style and its Manichean binary of Us versus Them within the contexts of the United States during the Cold War (and its on-going repercussions into the early 1970’s) and Québec during the Révolution tranquille (Quiet Revolution). The consequent ideologemes manifest narratives describing the fight of an oppressed group (Us) against a demonized hegemonic enemy (Them.) This comparative literature project includes political and historical analyses in order to situate the works in the socio-historical contexts of their production, and since the ideologies of a period may be imbedded (knowingly or not) by an author in a text. The United States and Québec were extremely different culturally, as well as politically, during the decades in question and the issues their populations had to face were often quite dissimilar. Yet it is precisely the interrogation of their dissimilarities that is central to my project of demonstrating, through the selected texts, how two different societies narrativise key predominant ideological anxieties and struggles using the same rhetoric and similar tropes of the paranoid syle and its Manichean ideologemes.Résumé : Ce mémoire réalise une critique idéologique de textes littéraires produits par différents auteurs : Oliver Lange, Orson Scott Card, Mary Jane Engh, Paul Chamberland, Hubert Aquin et Claude Jasmin. Cette critique a pour but d'étudier comment ces textes utilisent le discours politico-littéraire du paranoid style (style paranoïaque) et le manichéanisme ( Us versus Them ou Eux ou Nous) qui lui est associé à l'intérieur du contexte sociohistorique des États-Unis au plus fort de la Guerre froide (et durant sa période plus chaude des années 1970) et du Québec au plus fort de la Révolution tranquille.
