Comparison of three microarray probe annotation pipelines: differences in strategies and their effect on downstream analysis
BACKGROUND: Reliable annotation linking oligonucleotide probes to target genes is essential for functional biological analysis of microarray experiments. We used the IMAD, OligoRAP and sigReannot pipelines to update the annotation for the ARK-Genomics Chicken 20 K array as part of a joined EADGENE/SABRE workshop. In this manuscript we compare their annotation strategies and results. Furthermore, we analyse the effect of differences in updated annotation on functional analysis for an experiment involving Eimeria infected chickens and finally we propose guidelines for optimal annotation strategies. RESULTS: IMAD, OligoRAP and sigReannot update both annotation and estimated target specificity. The 3 pipelines can assign oligos to target specificity categories although with varying degrees of resolution. Target specificity is judged based on the amount and type of oligo versus target-gene alignments (hits), which are determined by filter thresholds that users can adjust based on their experimental conditions. Linking oligos to annotation on the other hand is based on rigid rules, which differ between pipelines.For 52.7% of the oligos from a subset selected for in depth comparison all pipelines linked to one or more Ensembl genes with consensus on 44.0%. In 31.0% of the cases none of the pipelines could assign an Ensembl gene to an oligo and for the remaining 16.3% the coverage differed between pipelines. Differences in updated annotation were mainly due to different thresholds for hybridisation potential filtering of oligo versus target-gene alignments and different policies for expanding annotation using indirect links. The differences in updated annotation packages had a significant effect on GO term enrichment analysis with consensus on only 67.2% of the enriched terms. CONCLUSION: In addition to flexible thresholds to determine target specificity, annotation tools should provide metadata describing the relationships between oligos and the annotation assigned to them. These relationships can then be used to judge the varying degrees of reliability allowing users to fine-tune the balance between reliability and coverage. This is important as it can have a significant effect on functional microarray analysis as exemplified by the lack of consensus on almost one third of the terms found with GO term enrichment analysis based on updated IMAD, OligoRAP or sigReannot annotation

Hyperfine splitting of [Al VI] 3.66 mu m and the Al isotopic ratio in NGC 6302
The core of planetary nebula NGC 6302 is filled with high-excitation photoionized gas at low expansion velocities. It represents a unique astrophysical situation in which to search for hyperfine structure (HFS) in coronal emission lines from highly ionized species. HFS is otherwise blended by thermal or velocity broadening. Spectra containing [Al vr] 3.66 mu m P-3(2) <- P-3(1), obtained with Phoenix on Gemini South at resolving powers of up to 75000, resolve the line into five hyperfine components separated by 20-60 km s(-1) as a result of the coupling of the I = 5/2 nuclear spin of Al-27 with the total electronic angular momentum J. The isotope Al-26 has a different nuclear spin of I = 5, and a different HFS, which allows us to place a 3 sigma upper limit on the Al-26/Al-27 abundance ratio of 1/33. We measure the HFS magnetic dipole coupling constants for [Al vr], and provide the first estimates of the electric quadrupole HFS coupling constants obtained through astronomical observations of an atomic transition

Cracking response and service life prediction of flexible and semi-rigid road pavements implementing M-E PDG 2002 code
This study investigates the effectiveness of different construction approaches in relation to the major distress modes affecting flexible and semi-rigid pavement overlay system. Cracking predicting and its control are key components in design of new and exiting pavements. From this point of view the possibility of evaluating the damage by an incremental calculation over the entire target of design life is very interesting. The M-E PDG 2002 (Mechanistic-Empirical Pavement Design Guide v.1.003) software allows to assess the effectiveness of a trial design relating to performance criteria defined by the designer, predicting the service life of the considered pavement system. In particular, it shows the evolvement of structural distresses, as bottom-up fatigue (or alligator) cracking, surface-down fatigue (longitudinal) cracking, permanent deformations (rutting) and thermal cracking, through the design life, evaluating the influence of materials characteristics, thickness of layers, climate and traffic on pavement service life. In this paper the Authors show the results obtained using the above-mentioned software, adopting different pavements typologies (conventional, full-depth, semi-rigid, inverted-section), in order to determinate design solutions which are suitable for inhibiting or limiting the cracking phenomenon and the rutting, evaluating the influence of design parameters. In such way, the study offers useful suggestions that can be used by asphalt pavement designers to reduce in particular the possibility of premature cracking, so as to increase the service life of pavement system

This paper is a summary of a book entitled Until Summer Comes, written by F M Al-Akl and published in 1945 by the Pond-Ekberg Company. Only two copies of this book are known, one in the Library of the American University of Beirut and the other belongs to the author. This paper brings knowledge of the subject's life to a wider audience
VTEC map generation to support ionospheric error models for satellite-based navigation
<p>These are the associated Matlab files corresponding to the ionospheric model proposed in M. Imad et al., "Ionospheric error models for satellite-based navigation-paving the road towards LEO-PNT solutions", submitted to MDPI Computers.</p><p>The main code in this file is a simplified version of the code used in the simulations that were discusses in the paper, but it uses the Y matrix that was presented in M. Imad et al. (2023) to generate TEC values corresponding to random users.</p><p>The Vertical Total Electron Content (VTEC) map has been saved in TEC_HourMap.mat. The Main.m function shows an example with 10 users uniformly distributed on Earth and the VTEC values corresponding to them (i.e., VTEC values from the user position on the ground until 450km above the Earth). The actual ionopsheric delays depend on the Slant TEC (STEC), which can be derived from VTEC and from the actual satellite constellation (STEC tells us how many electrons 'collide' with the satellite signal when the signal crosses the ionopsheric layer). The VTEC however is independent on the satellite constellation as it only shows how many electrons are present above a certain location (lat,long).</p><p>The files are distributed under CC4_BY license.</p>
Mix design of grouted porous asphalt concrete for wearing course layers
A road is a multi-layer load-bearing structure, whose mechanical behavior depends on the design and arrangement of the layers. Asphalt surfaced pavements require resurfacing every 10 to 15 years and traditional repairs don’t last at long.
Recent advances in pavement design suggest the use of a combi-layer (grouted porous asphalt) instead of the traditional asphalt concrete for the wearing-course in case of heavy or low-speed channellized traffic. With the aim to provide a guidance pertaining to combi-layers design, the Authors developed a research program for evaluating the performance of mixtures of asphalt concrete filled with cement mortar, produced using a soft modified bitumen and calcareous aggregates, adopting different particle size distributions.
Traditional tests (Marshall and Indirect Tensile Strength tests) were executed on the grouted mixtures in order to evaluate the performance varying different parameters, referring to the curing of the samples (1, 7, 28 days) and to the testing temperature (25, 45, 60, 70°C).
Moreover, the mechanical characterization was assessed by triaxial tests performed with an original apparatus (UNIBAS-M.P.T.), patented in Italy, achieving interesting results. In particular, the usefulness of the device for the evaluation of the structural response of the road pavements was shown on the basis of the rupture domains obtained analyzing the mixtures
