    Going Beyond Counting First Authors in Author Co-citation Analysis

    The present study examines one of the fundamental aspects of author co-citation analysis (ACA) - the way co-citation counts are defined. Co-citation counting provides the data on which all subsequent statistical analyses and mappings are based, and we compare ACA results based on two different types of co-citation counting - the traditional type that only counts the first one among a cited work's authors on the one hand and a non-traditional type that takes into account the first 5 authors of a cited work on the other hand. Results indicate that the picture produced through this non-traditional author co-citation counting contains more coherent author groups and is therefore considerably clearer. However, this picture represents fewer specialties in the research field being studied than that produced through the traditional first-author co-citation counting when the same number of top-ranked authors is selected and analyzed.     “Variations on the Author” discusses two of Eduardo Coutinho’s recent films (Um Dia na Vida, from 2010, and Últimas Conversas, posthumously released in 2015) and their contribution to the general question of documentary authorship. The director’s filmography is characterized by a consistent yet self-effacing form of authorial self-inscription: Coutinho often features as an interviewer that rather than express opinions propels discourses; an interviewer that is good at listening. This mode of self-inscription characterizes him as an author who is not expressive but who is nonetheless markedly present on the screen. In Um Dia na Vida, however, Coutinho is completely absent form the image, while Últimas Conversas, on the contrary, includes a confessional prologue that moves the director from the margins to the center of his films. This article examines the ways in which these works stand out in the filmography of a director who offers new insights into the notion of cinematic authorship

    Appropriate Similarity Measures for Author Cocitation Analysis

    We provide a number of new insights into the methodological discussion about author cocitation analysis. We first argue that the use of the Pearson correlation for measuring the similarity between authors’ cocitation profiles is not very satisfactory. We then discuss what kind of similarity measures may be used as an alternative to the Pearson correlation. We consider three similarity measures in particular. One is the well-known cosine. The other two similarity measures have not been used before in the bibliometric literature.     Caracterização molecular da enzima heparinase II de flavobacterium heparinum através de simulações de dinâmica molecular

    A hemostasia envolve diversos eventos fisiológicos desencadeados após a ruptura da integridade vascular. Durante estes processos, os glicosaminoglicanos, incluindo a heparina e o heparan sulfato, desempenham funções fisiológicas fundamentais. Particularmente a heparina, isolada no início do século XX, permanece até os dias atuais como um dos mais eficientes agentes terapêuticos de ação antitrombótica. As cadeias polissacarídicas destes glicosaminoglicanos são clivadas por liases, denominadas heparinases, através de um mecanismo de eliminação. As heparinases, identificadas inicialmente na bactéria do solo Flavobacterium heparinum (sinonímia: Pedobacter heparinus), diferem em tamanho, carga e grau de especificidade pela sequência dissacarídica do substrato. Possuem importantes aplicações na terapêutica, diagnóstico e também na produção de heparinas de baixo peso molecular (HBPM). Dentre as heparinases já descritas para F. heparinum a enzima do tipo II é a menos específica, sendo capaz de clivar ligações glicosídicas do tipo 1-4 entre a glicosamina e ácido urônico (idurônico ou glicurônico), presentes na heparina e no heparan sulfato. Entretanto, o processo de reconhecimento enzima-substrato neste sistema é ainda pouco conhecido. Particularmente com relação à dependência por metais, esta enzima tem sua atividade inibida pela presença do íon cálcio que, em contrapartida, é importante para a atividade das heparinases dos tipos I e III. A heparinase II é uma glicoproteína e apresenta um sítio de ligação ao íon zinco, o qual exerce uma importante função de manutenção da integridade da estrutura protéica. Desta forma, o presente trabalho tem por objetivo a caracterização estrutural e conformacional da enzima heparinase II e, a partir destas informações, subsidiar o entendimento do reconhecimento e especificidade da interação enzima-substrato, fundamentando um planejamento racional de novos ligantes. Empregando-se a Dinâmica Molecular (MD), quatro sistemas envolvendo a enzima foram estudados, considerando-se a presença ou ausência de íons Ca+² e Zn+² e da estrutura de glicosilação. Os dados obtidos indicam que a presença do íon Zn+² pode estar envolvida no controle da flexibilidade da estrutura protéica em regiões específicas da heparinase II. Em contrapartida, a presença do íon Ca+² promove um acréscimo significativo na flexibilidade em regiões equivalentes àquelas do Zn+², relacionada à influência do íon no sítio catalítico da enzima. Adicionalmente, a presença da O-glicosilação parece ser capaz de promover uma estabilização adicional da estrutura secundária da proteína, sugerindo um papel na estabilidade conformacional da mesma. Globalmente, os resultados indicam que simulações de MD podem ser utilizadas para representar adequadamente a conformação de glicoproteínas como a heparinase II, permitindo a caracterização de diversas propriedades, como a quantificação de suas interações com cofatores metálicos e o papel de seu sítio de glicosilação. Cria-se, portanto, uma sólida base para o estudo das demais heparinases, de suas respectivas especificidades e, por fim, para o planejamento racional de novos candidatos a agentes moduladores dos processos hemostáticos.The hemostasis comprises important physiologic events following the rupture of vascular integrity. During these processes, heparin and heparan sulfate glycosaminoglycans (HSGAG) presents important physiological functions. In particular heparin, isolated in the beginning of the XX century, remains until today as one of the most efficient antithrombotic therapeutic agents. The polysaccharide chains of these HSGAGs are cleaved by lyases, named heparinases, through an elimination mechanism. The heparinases, first identified in the soil bacterium Flavobacterium heparinum (also named Pedobacter heparinus), differ in size, charge and substrate specificity. They have important applications, such as therapeutic, diagnostic and production of low molecular weight heparins (LMWH). Within the heparinases from F. heparinum, the type II enzyme has the broadest substrate specificity, being capable of cleavage upon the (1-4) glycosidic linkages between glucosamine and uronic acid (either glucuronic or iduronic) residues contained by heparin and heparan sulfate. However, the enzyme-substrate recognition process is poorly structurally described. Mainly in relation of the metals dependence, this enzyme has its activity inhibited by the presence of the calcium ion which, in opposite, is important for heparinanses I and III activities. The heparinase II is a glycoprotein and shows a zinc ion binding site, which plays an important role in the protein structure maintenance. Thus, the current work aims to characterize the structure and conformation of heparinase II enzyme and, based on this information, support the understanding of the recognition and specificity of the enzyme-substrate interaction, and further the rational design of new ligands of the enzyme. Using molecular dynamics (MD) calculations, four systems were studied, considering the presence or absence of Ca+² and Zn+² ions and the glycosylation structure. The obtained data indicates that the presence of a Zn+² ion may be involved in the control of the protein flexibility at some specific regions of the heparinase II. In opposite, the Ca+² presence promotes a significant increase of the flexibility on the same regions, related to the influence of this ion in the enzyme active site. Additionally, the O-glycosylation seems to be capable to promote an additional stabilization of the protein secondary structure, what may indicate its role as an element that contributes to the conformational stability of the protein. Altogether the results show that MD simulations can be used to correctly represent the glycoprotein conformations, such as heparinase II, allowing characterizing its properties, as well as quantifying its interactions with metallic cofators and the role of the glycosylation site. Thus, is generated a solid basis to the study of the other heparinases, their respective specificities, and finally to the design of new candidates to hemostatic process modulating agents

    Caracterização estrutural e conformacional de prostaglandina endoperóxido sintases

    Prostaglandina Endoperóxido Sintases (PGHSs) são enzimas homodiméricas integrais de membrana, N-glicosiladas, localizadas no lúmen do retículo endoplasmático, onde catalisam o primeiro passo na síntese de prostanóides, produzindo prostaglandina H2 a partir do ácido araquidônico (AA). Constituem-se, assim, em um dos principais alvos terapêuticos no tratamento de doenças inflamatórias. PGHSs apresentam duas isoformas: PGHS-1, expressa constitutivamente em diversos tipos celulares, e PGHS-2, usualmente expressa por indução. Ambas isoformas são glicosiladas nos resíduos Asn68, Asn144 e Asn410, modificações necessárias para a atividade e função adequadas destas enzimas. A reação ciclooxigenase necessita que o AA esteja numa orientação catalítica. Adicionalmente a esta orientação, o banco de dados Protein Data Bank contém estruturas cristalográficas que apresentam uma orientação alternativa para o AA, proposta como não-catalítica. Considerando a importância da glicosilação para a função da enzima, o presente trabalho tem como objetivo a caracterização estrutural e conformacional de PGHSs em suas formas glicosiladas, bem como analisar as diferentes orientações adotadas pelo AA em dados cristalográficos prévios. Assim, modelos de PGHS-1 e PGHS-2 glicosiladas foram construídos combinando diferentes fontes de dados experimentais (bioquímicos, cristalográficos e espectrométricos) e foram submetidos a simulações de dinâmica molecular (DM) usando o pacote de simulação do GROMACS e campo de força GROMOS9643a1. Parâmetros desenvolvidos pelo grupo foram empregados para descrever a porção sacarídica dos sistemas. Os dados obtidos indicam uma diminuição na flexibilidade da proteína na presença de glicosilação no domínio EGF em ambas as isoformas. Além disso, PGHS-1 e PGHS-2 ligadas às duas diferentes orientações do AA foram submetidas a estudos de DM, indicando que a orientação alternativa não é estável, possivelmente sendo uma conformação minoritária em solução. Tal orientação alternativa, contudo, pode sugerir novas abordagens para o planejamento de novos agentes anti-inflamatórios baseado na complementaridade à enzima-alvo.Prostaglandin Endoperoxide Synthases (PGHSs) are homodimeric integral membrane enzymes, N-glycosylated, located in the endoplasmic reticulum lumen, where they catalyze the first step in the prostanoids synthesis, generating prostaglandin H2 from arachidonic acid (AA), so constituting one of the main therapeutic targets for treating inflammatory diseases. PGHSs present two isoforms: PGHS-1, constitutively expressed in several cell types, and PGHS-2, usually expressed by induction. Both isoforms are glycosylated at residues Asn68, Asn144 and Asn410, modifications necessary for adequate PGHSs enzymatic activities and function. The cyclooxygenase reaction requires AA to be in a catalytic orientation. Additionally to this orientation, the Protein Data Bank contains crystallographic structures presenting an alternative orientation for AA, proposed as non-catalytic. Considering the importance of glycosylation for the enzyme`s function, the current work intents to structurally and conformationally characterize the role of the sacharidic moiety of PGHSs, as well as to analyze the different orientations adopted by AA found in previous crystallographic data. Thus, glycosylated models for PGHS-1 and PGHS-2 were built combining different sources of experimental data (biochemical, crystallographic and spectrometric) and submitted to molecular dynamics (MD) using the GROMACS simulation suite and GROMOS9643a1 force field. Parameters developed by the group were employed in order to describe the carbohydrate moiety. The obtained data indicate a decrease in protein flexibility in the presence of glycosylation on the EGF domain of both isoforms. Also, PGHS-1 and PGHS-2 bound to the two different orientations of AA were submitted to MD studies indicating that the alternative orientation is not stable, possibly being a minority orientation in solution. This orientation, however, may suggest new approaches for structure-based design of new anti-inflammatory agents

    Caracterização conformacional de carboidratos e glicoproteinas : efeitos da glicosilação na glicoproteína α1-ácida humana

    O conhecimento da glicobiologia estrutural se mantém como a parte menos explorada do estudo de estrutras tridimensionais. Considerando que a glicosilação pode estar envolvida em processos biológicos como crescimento celular e inflamação o descrever das bases moleculares da interação proteína-carboidrato pode auxiliar na compreensão destes eventos. Neste sentido considerando o pequeno número de trabalhos avaliando o perfil conformacional de glicoproteínas por simulação de dinâmica molecular e RMN este trabalho demonstrou que o campo de força GROMOS43a1 é capaz de representar adequadamente um conjunto de glicoproteínas tendo como conformação inicial as estrutras determinadas por RMN. O próximo desafio foi simular dissacarídeos isolados em solução e comparar o seu perfil aos estudos anteriores, o que demonstrou que o conjunto de conformações de cada dissacarídeo representa as conformações obtidas em ambos os métodos. Para validar o uso de conformações de dissacarídeos como unidades de construção de glicanas em glicoproteínas foi descrita a forma glicosilada das enzimas Cox-1 e Cox-2, que não possuíam a estrutura da glicosilação, e as conformações das glicanas nestas simulações foram similares as dos dissacarídeos, comprovando que as conformações de dissacarídeos podem ser extrapoláveis para construção de glicoproteínas. Finalmente foi construída a forma glicosilada da AGP humana, uma proteína que possui diferenças funcionais associadas ao perfil das glicanas ligadas. Sabe-se que em casos de resposta inflamatória a concentração plasmática da AGP pode ser aumentada em até cinco vezes a concentração normal e durante este aumento há uma diferença no número de ramificações das glicanas e presença de resíduos de fucose. Foram simuladas três estrutras AGP, sem glicosilação e glicosilada com a presença e ausência de fucoses,. A flexibilidade da estrutura não glicosilada é muito maior que das glicoproteínas, mostrando o papel estrutural da glicosilação. Adicionalmente foi estudada a interação que a AGP com selectinas, proteínas envolvidas nos processos inflamatórios, fornecendo dados preeliminares do papel molecular da interação AGP-selectina.The knowning of strucutural glycobiology still the less explored area in threedimensional structures. Considering the envolviment of glycosylation in biological process such cellular grown and inflammation describe the molecular basis interactions of protein-carbohidrate may facilitate understanding of these events. In this way considering the small number of works evaluated the conformational profile of glycoproteins by molecular dynamics simulations and NMR this work demonstrate that the GROMOS96 43a1 force field adequately represent a glycoprotein’s conformational ensemble taking as the starting geometries, the NMR determined structures. The next step is simulate isolated disaccharides in solution and compare these proflite with previous work, which demonstrate that the conformational ensamble of disaccharides represents the conformations obtain in both methods. To validate the use of disaccharides conformations such construct units of glycans in glycoproteins, the glycosylated form of Cox-1 and Cox-2 with no previous structure were simulated, and the conformations of glycans were similar to disaccharides, proving that disaccharides conformations can be extrapolated to construct glycoproteins. Finaly it was construct the glycosylated form of human AGP, a protein with functional differentces associated to glycan linked profile. In cases of inflammatory response the the plasma concentration can rise up to fivefold and in this case the glycans differ in the branching and presence of fucose residues. Three structures of AGP were construct, unglycosylated and glycosylated with and without fucoses. The structural flexibility of unglycosylated form was higher than the glycosylated forms, demonstrated the structural role of glycans. Additionally it was study the interaction of AGP with selectins, proteins envolved in inflammatory process, supply preliminary data to molecular role of AGP-selectin interaction

    Caracterização estrutural e conformacional de toxinas da família das actionoporinas

    Proteínas citolíticas são produzidas por uma grande diversidade de organismos, dentre os quais destacam-se os cnidários. Estes organismos podem produzir uma série de toxinas que auxiliam na sua sobrevivência, liberadas por nematocistos. A maioria dos cnidários são considerados tóxicos, e mais de 32 espécies de anêmonas já foram relatadas como fonte de proteínas e peptídeos citolíticos letais. Dentre essas proteínas, o grupo mais amplo é formado pelas citolisinas conhecidas como actinoporinas, proteínas formadoras de poro em membranas que possuem potente atividade hemolítica. As bases estruturais para essa atividade mostram-se dependentes do correto enovelamento protéico, principalmente em regiões específicas que, portanto, apresentam importância funcional: o segmento N-terminal, a região rica em resíduos de triptofano e o sítio de ligação à fosfocolina. Diferentes condições em solução são capazes de influenciar a capacidade das actinoporinas de formar poro em modelos de membrana e na superficie de hemácias. Contudo, embora dados de ressonância magnética nuclear (RMN) e cristalografia tenham sido relatados para esta família de proteínas, dados estruturais e conformacionais adicionais se fazem necessários para a compreenção das razões moleculares desta atividade e, por conseguinte, para sua posterior exploração biotecnológica e terapêutica. Neste contexto, o presente trabalho tem por objetivo caracterizar a influência de diferentes fatores físico-químicos sobre o enovelamento das duas actinoporinas mais estudadas, esticolisina II (StnII) e equinatoxina II (EqtxII), empregando para tal simulações de dinâmica molecular (DM). Os resultados obtidos oferecem um melhor entendimento do efeito de altas concentrações de ureia sobre a perda de atividade hemolítica da StnII, assim como fornecem possíveis evidências para a influência de soluções ácidas sobre o enovelamento da hélice C-terminal (parte do sítio de ligação à fosfocolina). Considerando o papel dessa região no reconhecimento de fosfolipídeos de membrana, as transições conformacionais observadas podem estar relacionadas às ações biológicas desta classe de toxinas.Cytolytic toxins are produced by many organisms, mainly including the cnidarians. These organisms are able to produce a variety of toxins that are important for their survival, delivered by nematocysts. The majority of cnidarians are considered toxic organisms and more than 32 species of sea anemones have been already reported to produce lethal cytolytic peptides and proteins. Among these toxic polypeptides, the most numerous are the cytolysins, collectively called actinoporins, potent pore-forming proteins that present hemolytic activity. The structural basis for such activity was related to their correct folding, mainly around specific regions that, however, present functional importance: the proteins N-terminal segment, a region rich in tryptophan residues and the phosphocholine-binding-site. Different solution conditions influence the pore formation capacity of the actinoporins in model lipid membranes and on the surface of red blood cells. In this way, althought nuclear magnetic resonance (NMR) spectroscopy and X-ray crystallography data had been reported to this protein family, additional structural and conformational information might be necessary to understand the molecular reasons for such activity and also to improve their biotecnological and terapeutical exploration. In this context, the current work intends to characterize the influence of different physical-chemical factors in the folding of the two most studied actinoporins, Sticholysin II (StnII) and Equinatoxin II (EqtxII), applying to this molecular dynamics (MD). The obtained results provide a better understanding for the lack of StnII hemolytic activity when it is submitted to a high urea concentration, as well as possible evidences of the influence of acid solutions in the folding of the C-terminal helix (present at the phosphocholine-binding-site). Considering the role of this region in the recognition of membrane phospholipids, the observed conformational transitions may be related with the biological action of this class of toxins

    Caracterização da dinâmica de modulação da trombina por inibidores covalentes e alostéricos

    A trombina é uma serino protease da família das quimotripsinas envolvida na digestão e processos degradativos que possui um importante papel na ativação dos fatores da coagulação e nas vias fibrinolíticas apresentando-se, portanto, como um potencial alvo para o desenvolvimento de novos agentes anticoagulantes. Uma estratégia moderna empregada na busca por tais compostos envolve a elucidação dos aspectos estruturais e dinâmicos associados ao reconhecimento molecular entre enzima e seus moduladores sejam por estratégias ditas experimentais quanto computacionais. Sendo assim, este trabalho apresenta a caracterização de sistemas envolvendo inibidores de trombina, tanto covalentes (PPACK) quanto alostéricos (suramina), através de simulações de dinâmica molecular como meio de estudar a dinâmica e, assim, entender o processo de inativação da trombina para o desenvolvimento de novos agentes antitrombóticos. Os resultados obtidos possibilitaram a caracterização da dinâmica de interação dos referidos inibidores com a trombina, permitindo-nos identificar: 1) o papel do solvente no reconhecimento enzima-inibidores; 2) a modulação conformacional da enzima-alvo na presença de seus moduladores; e 3) o efeito de forças associadas ao empacotamento cristalino sobre a formação de complexos enzima-inibidor. A partir da validação dos protocolos e resultados obtidos, da interação direta com outras metodologias experimentais e da extrapolação de observações funcionais, espera-se, portanto, que os resultados obtidos venham a contribuir no desenvolvimento de uma linha de pesquisas visando o planejamento, a síntese e a obtenção de novos candidatos a protótipos de agentes antitrombóticos.Thrombin is a serine protease of the chymotrypsin family, involved in digestion and degradative processes playing an important role in the both coagulation factors activation and fibrinolitic pathways. These aspects turn this enzyme a potencial target to development of new anticoagulants agents. A modern approach employed in the search of such compounds involves the elucidation of structural and dynamics aspects associated to molecular recognition between enzyme and modulators through experimental and computational strategies. In this sense, this work presents the characterization of systems concerning thrombin inhibitors, both covalent (PPACK) and allosteric (suramin), through molecular dynamics simulations in order to elucidate and understand the dynamics of thrombin inactivation aiming the development of new antithrombotic agents. The results obtained enabled the characterization of interaction dynamics with these inhibitors to thrombin, allowing us to identify: 1) the role of solvent in enzyme-inhibitors recognition; 2) the conformational modulation of target-enzyme with modulators presence; and 3) the effect of forces associated to crystal packing in the generation of enzyme-inhibitor complexes. From the protocols validation and results obtained, associated to direct interacation with others experimental methodologies and extrapolation of functional observations, it is expected that the results obtained contribute in the promotion of a research line aiming the development, synthesis and the achievement of new candidates to prototypes of antithrombotic agents

    Dispelling the Myths Behind First-author Citation Counts

    We conducted a full-scale evaluative citation analysis study of scholars in the XML research field to explore just how different from each other author rankings resulting from different citation counting methods actually are, and to demonstrate the capability of emerging data and tools on the Web in supporting more realistic citation counting methods. Our results contest some common arguments for the continued use of first-author citation counts in the evaluation of scholars, such as high correlations between author rankings by first-author citation counts and other citation counting methods, and high costs of using more realistic citation counting methods that are not well-supported by the ISI databases. It is argued that increasingly available digital full text research papers make it possible for citation analysis studies to go beyond what the ISI databases have directly supported and to employ more sophisticated methods
