    Druggabilité des protéines spécifiques aux kinétoplastides liées à la traduction des ARNm : Etude par cryo-Microscopie Électronique

    Les kinétoplastides sont un groupe d'eucaryotes unicellulaires flagellés, qui comprend des espèces infectieuses pour les mammifères telles que Trypanosoma cruzi, Trypanosoma brucei et Leishmania spp. Ils sont respectivement les parasites responsables des maladies de Chagas et de sommeil, et des les Leishmanioses. Les traitements actuels contre ces parasites sont basés sur des médicaments non spécifiques avec des effets secondaires agressifs, en plus des problèmes de résistance aux médicaments croissante. Le ribosome est une cible de choix pour un large éventail de molécules thérapeutiques (antibiotique). Le ribosome d’eucaryotes (appelé aussi le 80S) est composé d'une petite sous-unité (40S) et d'une grande sous-unité (60S). La traduction des ARNm est effectuée par le ribosome et est divisée en 4 étapes : l’initiation, l’élongation, la terminaison et le recyclage. L'initiation est une des étapes clé de la régulation du niveau de traduction des ARNm. Elle met en jeu une douzaine de facteurs initiateurs connus et passe par l'assemblage et le désassemblage de nombreux complexes intermédiaires. Comparé à celui des mammifères, le ribosome des kinétoplastides présente de nombreuses différences structurelles qui suggèrent des variations dans leur processus de traduction des ARNm. Parmi lesquels il y a une bona fide protéine ribosomique spécifique aux kinétoplastides qui a été découverte dans notre équipe et appelée ‘KSRP’ (« kinetoplastids-specific ribosomal protein »). KSRP interagit fortement avec le 40S via des régions spécifiques aux kinétoplastides, notamment les segments d'expansion d'ARNr (ES 3S et 6S) et la protéine ribosomique eS6 via sa queue C-terminale. Cependant, le rôle exact de KSRP reste inconnu. La spécificité et l'essentialité de KSRP (sa délétion est létale pour les parasites) en font une cible thérapeutique potentielle.Une autre protéine spécifique aux kinétoplastides impliquée dans la traduction a été devant rapportée par notre équipe. En effet, notre équipe a déterminé la structure du CPI (complexe de pré-initiation) 43S de T. cruzi par cryo-ME à une résolution de 3,33Å. L'analyse a révélé la présence de nombreux aspects spécifiques aux kinétoplastides, y compris la présence de une hélicase que nous avons appelée k-DDX60. k-DDX60 interagit avec le CPI formé sur le 40S au niveau de l’interface entre les sous-unité, et entraîne une stabilisation accrue du CPI et l'obstruction du canal d’interaction de l'ARNm dans le 40S. Bien que la fonction de k-DDX60 ne soit pas encore claire, son expression est essentielle pour ces organismes. En plus, il a été possible de démontrer que le CPI présente des différences structurelles importants par rapport à les mammifères, notamment au niveau de facteur d'initiation eucaryote eIF3 et de ses interactions avec les segments d’expansion 9S, 7S et 6S de l’ARNr.Au cours de ce travail, j'ai étudié ces deux protéines. 1- D’une part, j'ai établi un protocole efficace et reproductible pour la purification du CPI de L. tarentolae en conditions natives, ce qui a permis d'obtenir une structure de haute résolution de ce complexe apportant des données supplémentaires sur les interactions de k-DDX60 ainsi que son possible rôle. 2- D’autre part, j'ai créé des lignées de L. tarentolae avec des mutations ponctuelles sur KSRP (his-tagged) ainsi qu'un protocole de purification fiable basé sur un gradient de saccharose et une chromatographie d'affinité, ce qui m'a permis de purifier le ribosome portant différents mutants de KSRP dont les structures ont été résolues par cryo-ME. Il a permis l'identification de résidus cruciaux pour la liaison de KSRP sur 40S et en particulier, une poche d’interaction essentielle constituée de 3 résidus aromatiques.Ces découvertes ont remarquablement amélioré nos connaissances de la régulation du processus de traduction des ARNm chez ces parasites et ont le potentiel d'être exploitées pour le développement de nouvelles stratégies thérapeutiquesKinetoplastids are a group of flagellated unicellular eukaryotes, which includes species infectious to mammals such as Trypanosoma cruzi, Trypanosoma brucei and Leishmania spp, the causative agents of Chagas disease, Sleeping sickness and Leishmaniasis, respectively. Current treatments against these parasites are based on non-specific drugs with aggressive side effects in addition to increasing drug resistance issues. The ribosome is a choice target for a wide range of therapeutic molecules (antibiotic). The ribosome (often referred to as the 80S) is composed of a small (SSU or 40S) and a large (LSU or 60S) subunits. mRNA translation is carried out by the ribosome and it is divided into 4 major steps: initiation, elongation, termination and recycling. Translation initiation is one of the most regulated steps counting a dozen known initiation factors and encompassing the assembly and disassembly of numerous intermediate complexes. When compared to mammals, the kinetoplastids ribosome presents numerous structural differences that suggest a level of variability in the regulation of their mRNA translation process.Among these structural differences figures a bona fide kinetoplastid-specific ribosomal protein discovered in our team, which was termed “KSRP”. KSRP interacts strongly with the 40S via kinetoplastids-specific regions; rRNA expansion segments (ES3S and ES6S) and the ribosomal protein eS6 through its C-terminal tail. However, the exact role of KSRP remains unknown. The species specificity and the essentiality of KSRP (its deletion is lethal for kinetoplastids) point it out as a potential therapeutic target.Another kinetoplastid-specific translation-related protein was discovered by our team and corresponds to a helicase (that we have termed k-DDX60). Indeed, our team has determined the structure of the PIC (pre-initiation complex) 43S from T. cruzi by cryo-EM at a resolution of 3.33Å. It revealed the presence of numerous kinetoplastid-specific aspects including the presence of the species-specific k-DDX60 helicase. It interacts with the PIC at the intersubunit face, which results in the increased stabilization of the PIC and the obstruction of the 40S mRNA binding channel. Although its function is still unclear, k-DDX60 expression is essential for these organisms. In addition to k-DDX60, it was possible to demonstrate that the PIC presents significant structural differences compared to its counterpart in mammals, in particular at the level of eIF3 (eukaryotic initiation factor 3) and its interactions with the rRNA ESs 9S, 7S and 6S.During my thesis I have studied these two proteins and 1- first established an efficient and reproducible protocol for the purification of the PIC from Leishmania tarentolae under native conditions, which allowed to obtain a high-resolution structure of this complex providing additional data on the interaction sites of k-DDX60 and hinted on its possible role. 2- Secondly, I created lines of L. tarentolae with point mutations of KSRP (his-tagged) along with a reliable purification protocol based on a sucrose gradient and affinity chromatography, which allowed me to purify the ribosome harbouring different mutants of KSRP whose structures were solved by cryo-EM. This strategy allowed the identification of crucial residues for the binding of KSRP on 40S and in particular an essential binding pocket consisting of 3 aromatic residues.These discoveries have substantially advanced our knowledge in mRNA translation regulation pathways in these parasites and have the potential to be exploited for rational drug desig

    Die Proteinsynthese auf der Grundlage der mRNA, die so genannte Translation, ist ein entscheidender Prozess, der in allen sich teilenden Zellen stattfindet. Im Allgemeinen ist der Prozess der Translation, der auf dem Ribosom stattfindet, im Laufe der Evolution konserviert worden. Verschiedene Störungen können die Translation beeinträchtigen, so dass die Zellen Strategien entwickelt haben, um mit den daraus resultierenden fehlerhaften Zwischenstufen umzugehen. In dieser Dissertation werden zwei solcher Prozesse in Gram-positiven Bakterien untersucht: die Antibiotikaresistenz, die durch die ABCF-Proteinfamilie vermittelt wird, und das Alanin-Tailing von blockierten Translationsintermediaten, das durch Proteine der NEMF-Familie vermittelt wird. Es wird über die Strukturen von Vertretern beider Proteinfamilien im Komplex mit dem Ribosom berichtet. Die ABCF-Proteine, die Antibiotikaresistenz vermitteln, wirken offenbar über einen indirekten Mechanismus, indem sie die Antibiotika-Bindungsstelle modulieren, um die Freisetzung des Wirkstoffs auszulösen. Das Protein der NEMF-Familie, RqcH, vermittelt im Zusammenspiel mit einem neu beschriebenen Protein das Alanin-Tailing durch Zwischenstufen, die denen der kanonischen Translation verblüffend ähnlich sind. In general, the process of translation, which occurs on the ribosome, has been conserved throughout evolution. Various insults may perturb translation, and cells have consequently evolved strategies to address the resulting defective intermediates. This dissertation examines two such processes found in Gram-positive bacteria: antibiotic resistance mediated by the ABCF family of proteins, and alanine tailing of stalled translation intermediates mediated by NEMF-family proteins. Structures of representatives of both protein families in complex with the ribosome are reported. The ABCF antibiotic-resistance proteins apparently act through an indirect mechanism, modulating the antibiotic binding site to trigger drug release. The NEMF-family protein RqcH, in concert with a newly described protein, mediates alanine tailing through intermediates that strikingly resemble those observed in canonical translation. Through the reported structures, a general model of each process is proposed

    Going Beyond Counting First Authors in Author Co-citation Analysis

    The present study examines one of the fundamental aspects of author co-citation analysis (ACA) - the way co-citation counts are defined. Co-citation counting provides the data on which all subsequent statistical analyses and mappings are based, and we compare ACA results based on two different types of co-citation counting - the traditional type that only counts the first one among a cited work's authors on the one hand and a non-traditional type that takes into account the first 5 authors of a cited work on the other hand. Results indicate that the picture produced through this non-traditional author co-citation counting contains more coherent author groups and is therefore considerably clearer. However, this picture represents fewer specialties in the research field being studied than that produced through the traditional first-author co-citation counting when the same number of top-ranked authors is selected and analyzed. Reasons for these effects are discussed

    “Variations on the Author” discusses two of Eduardo Coutinho’s recent films (Um Dia na Vida, from 2010, and Últimas Conversas, posthumously released in 2015) and their contribution to the general question of documentary authorship. The director’s filmography is characterized by a consistent yet self-effacing form of authorial self-inscription: Coutinho often features as an interviewer that rather than express opinions propels discourses; an interviewer that is good at listening. This mode of self-inscription characterizes him as an author who is not expressive but who is nonetheless markedly present on the screen. In Um Dia na Vida, however, Coutinho is completely absent form the image, while Últimas Conversas, on the contrary, includes a confessional prologue that moves the director from the margins to the center of his films. This article examines the ways in which these works stand out in the filmography of a director who offers new insights into the notion of cinematic authorship

    Appropriate Similarity Measures for Author Cocitation Analysis

    We provide a number of new insights into the methodological discussion about author cocitation analysis. We first argue that the use of the Pearson correlation for measuring the similarity between authors’ cocitation profiles is not very satisfactory. We then discuss what kind of similarity measures may be used as an alternative to the Pearson correlation. We consider three similarity measures in particular. One is the well-known cosine. The other two similarity measures have not been used before in the bibliometric literature.     Dispelling the Myths Behind First-author Citation Counts

    We conducted a full-scale evaluative citation analysis study of scholars in the XML research field to explore just how different from each other author rankings resulting from different citation counting methods actually are, and to demonstrate the capability of emerging data and tools on the Web in supporting more realistic citation counting methods. Our results contest some common arguments for the continued use of first-author citation counts in the evaluation of scholars, such as high correlations between author rankings by first-author citation counts and other citation counting methods, and high costs of using more realistic citation counting methods that are not well-supported by the ISI databases. It is argued that increasingly available digital full text research papers make it possible for citation analysis studies to go beyond what the ISI databases have directly supported and to employ more sophisticated methods

    We have done our best to complete the author checklist relating to the use of animals in the hut study. Note that the objective for the hut study was to evaluate the IRS treatment applications for residual efficacy against Anopheles mosquitoes, including the local An. coluzzii mosquito population. Cows were only used to attract mosquitoes into the huts and no tests were carried out directly on the cows. The author checklist is intended for use with studies where experiments are carried out on animals, which is why we have had such difficulty in completing this for the hut study, as many of the questions do not relate to how the cows were used
