Tools from statistical physics for systems biology and for genomics
My graduate studies involved three broad classes of problems, each of which are presented in different chapters of this thesis. The first two parts of my work were related to studying dynamics of biochemical networks. I studied a mean-field/stochastic model of epigenetic chromatin silencing in yeast. The model gives rise to different dynamical behaviors possible within the same molecular model and provides qualitative predictions that are being investigated experimentally. In another part of my work, I studied a model of segment polarity network in Drosophila and analyzed the parameter space of the system. I particularly studied the relation between the geometry of parameter space and the robustness of the network. I will show that, in addition to the volume, the geometry of this region has important consequences for the robustness and the fragility of a network. A major part of my PhD work involved applications of high-throughput sequencing technologies for extracting information at the genomic level. I present SOPRA, a new algorithm for exploiting the mate pair information for assembly of short reads. I have successfully applied SOPRA to real data and were able to assemble scaffolds of significant length with very few errors introduced in the process.Ph.D.Includes bibliographical referencesIncludes vitaby Adel Dayaria

Araştırma ProjesiAraştırma Projesi elektronik ortamda bulunmaktadır.Bu çalışmada, farklı kaynaklardan izole edilmiş 95 maya izolatının probiyotik özellikleri araştırılmıştır. Tüm izolatların bakteriyel ve fungal patojenlere karşı antimikrobiyal aktiviteye sahip olup olmadığı araştırılmıştır. Geniş spektrumlu antimikrobiyal aktiviteye sahip maya izolatları kullanılarak (AS11, ASZ 21, BPK 11, BPK 12, BPK 13, Çis 12, Çis 16, Et 11, Kefir 12, Kefir 22) gastrointestinal koşulların toleransları test edilmiştir. Yüksek antimikrobiyal aktivite, simüle edilmiş mide suyuna direnç ve safra tuzuna direnç gösteren maya izolatların (ASZ21, BPK11, BPK12, BPK 13, ET11, KEF 12 ve KEF 22) antioksidan aktiviteye sahip olup olmadıkları araştırılmış ve son olarak otoagregasyon ve hidrofobiklik testleri yapılmıştır. Data-driven design of fault diagnosis systems: nonlinear multimode processes
In many industrial applications early detection and diagnosis of abnormal behavior of the plant is of great importance. During the last decades, the complexity of process plants has been drastically increased, which imposes great challenges in development of model-based monitoring approaches and it sometimes becomes unrealistic for modern large-scale processes. The main objective of Adel Haghani Abandan Sari is to study efficient fault diagnosis techniques for complex industrial systems using process historical data and considering the nonlinear behavior of the process. To this end, different methods are presented to solve the fault diagnosis problem based on the overall behavior of the process and its dynamics. Moreover, a novel technique is proposed for fault isolation and determination of the root-cause of the faults in the system, based on the fault impacts on the process measurements. Atomic-Level Regulated Two-Dimensional ReSe2 : A Universal Platform Boosting Photocatalysis
Published May 2023Solar hydrogen (H2 ) generation via photocatalytic water splitting is practically promising, environmentally-benign and sustainably carbon-neutral. It is important therefore to understand how to controllably engineer photocatalysts at the atomic level. In this work we report atomic-level engineering of defected ReSe2 nanosheets (NSs) to significantly boost photocatalytic H2 evolution on various semiconductor photocatalysts including TiO2 , CdS, ZnIn2 S4 and C3 N4 . Advanced characterizations, such as atomic-resolution aberration-corrected scanning transmission electron microscopy (AC-STEM), synchrotron-based X-ray absorption near edge structure (XANES), in-situ X-ray photoelectron spectroscopy (XPS), transient-state surface photovoltage (SPV) spectroscopy and transient-state photoluminescence (PL) spectroscopy, together with theoretical computations confirm that the strongly coupled ReSe2 /TiO2 interface and substantial atomic-level active sites of defected ReSe2 NSs result in the significantly raised activity of ReSe2 /TiO2 . Dissertation for the degree of candidate of technical sciences in specialty 05.05.03 – engines and power plants. – National Technical University "Kharkiv Polytechnic Institute". – Kharkiv, 2017. The dissertation is devoted to the choice and substantiation of parameters of a diesel power plant with heat recovery system of recycling the secondary heat from diesel engine using the Rankin cycle, which uses the heat of exhaust gases and cooling water systems. As a result of the analysis of the features of a promising power plant with a Hyundai 25/33 engine for the production of electric power at a plant in Iraq, a technological scheme of a comprehensive system for recycling diesel fuel from an electric power station with the additional generation of electricity, heat for heating heavy fuel, condensing technical water from exhaust gases. As a working fluid in the Rankin cycle, it is advisable to use the hot water from the engine cooling system. Using the developed mathematical model of the distillation circuit of the diesel power plant, the design-experimental study of the influence of the ambient temperature on the indicators of the efficiency of heat recovery was performed. When the ambient temperature changes from 0 ° C to 40 ° C, the amount of electric energy generated by the Rankin cycle for the Hyundai H25 / 33 engine increases to 10%. With a single cogeneration unit with a Hyundai H25 / 33 engine and a recycling complex developed, it is possible to get up to 2300 kg of water vapor condensate per day, which is very valuable in Iraq. Based on the results of the study, two variants of the technological scheme (projects A and B) were developed for the modernization of Hyundai diesel power plants. The feasibility study for the NPV method has shown that after the full recovery equipment is put into operation, the maximum achievable profit will be about 1 406 219 $ /year.Дисертація на здобуття наукового ступеня кандидата технічних наук за спеціальністю 05.05.03 – двигуни та енергетичні установки. – Національний технічний університет "Харківський політехнічний інститут". – Харків, 2017. В результаті аналізу особливостей перспективної енергетичної установки з двигуном Hyundai 25/33 для виробництва електричної енергії на заводі в Іраку розроблена технологічна схема комплексної системи утилізації вторинної теплоти дизель-електричної станції з додатковим отриманням електроенергії, теплоти для підігріву важкого палива, конденсації технічної води з відпрацьованих газів двигуна. Для утилізації вторинної теплоти двигуна Hyundai H25/33 запропоновано утилізаційний контур установки, який працює за органічним циклом Ренкіна (ОЦР). В якості робочого тіла в циклі Ренкіна доцільно використовувати воду системи охолодження двигуна. З використанням розробленої математичної моделі утилізаційного контуру дизель-електростанції виконане розрахунково-експериментальне дослідження впливу температури навколишнього середовища на показники ефективності утилізаційного контуру. При зміні температури навколишнього середовища від 0 ° С до 40 ° С кількість електроенергії, виробленої за циклом Ренкіна для двигуна Hyundai H25/33 збільшується до 10%. При роботі однієї когенераційної установки з двигуном Hyundai H25/33 та розробленим утилізаційним комплексом можна отримати на добу до 2300 кг конденсату водяної пари, що є дуже цінною в Іраку. На основі результатів дослідження було розроблено два варіанта технологічної схеми (проекти "А" та "Б") модернізації дизельних електростанцій компанії Hyundai Heavy Industries. Виконана техніко-економічна оцінка проектів за метод NPV показала, що після того, як обладнання утилізаційного контуру в повному обсязі буде введено у експлуатацію, максимально досяжний прибуток складе близько 1 406 219 дол. Semiconductor Nanoporous Anodic Alumina Photonic Crystals as a Model Photoelectrocatalytic Platform for Solar Light‐Driven Reactions
Published online: October 7, 2024In this study, nanoporous anodic alumina distributed-Bragg reflectors (NAA–DBRs) functionalized with tungsten trioxide (WO₃) are used as prototype photoelectrocatalysts (PEC) for harnessing the slow photon effect to maximize photon-to-electron conversion efficiency under UV–visible–NIR illumination. NAA–DBR structures are structurally engineered by anodization, where their characteristic photonic stopband is precisely tuned along specific positions of the UV–visible spectrum. Subsequent atomic layer deposition is employed to coat the inner surface of these porous structures with WO3 semiconductor layers. Upon the application of overpotential bias, these platforms reveal excellent electron–hole pair separation to boost photoelectrocatalytic reactions. Photoelectrochemical degradation of methylene blue is used as a model reaction to elucidate enhancements associated with structural and optoelectronic arrangements. Notably, precise spectral alignment between the photonic stopband's red edge and the absorbance band of methylene blue enhances the degradation performance through the slow photon effect. Applying an overpotential bias further improves the photodegradation performance through efficient charge separation. These systems outperform comparable structures in this model reaction, achieving a maximum kinetic rate of 13.7 ± 2.0 h⁻¹.
