Dynamics of DNA double-strand break repair in Bacillus subtilis
All organisms have developed a variety of DNA repair mechanisms to cope with DNA double strands breaks (DSBs). In replicating cells, homologous recombination (HR), which uses an intact homologous template to restore lost information at the break site, is the main pathway for error-free repair of one- or two-ended DSBs and for promoting the re-establishment of replication forks during vegetative growth. Genetic, cytological and biochemical approaches were used to analyse the requirements of exponentially growing Bacillus subtilis cells to survive broken ended and to visualize the choreography of DSB repair. The damage-induced multi-protein complex (recombinosome), organised into focal assemblies, has been confirmed by biochemical approaches. HR is coordinated with other essential processes, such as DNA replication, transcription and chromosomal segregation. When DSB recognition or end resection are severely impaired or when an intact homologous template is simply not available, the ends should be reconnected by template-independent mechanisms using minimal (single-strand annealing) or no-sequence-homology (non-homologous end joining). These effective repair mechanisms lead to loss of genetic information (if the DNA ends are altered before re-ligation), and to chromosomal rearrangements (if incorrect ends are rejoined)
In vivo und in vitro Analysen von RNases in Bacillus subtilis
RNA degradation is a key process in the control of gene expression in bacteria and is
essential for the cell’s homeostasis of nucleotide pools. A key player is the so-called RNA
degradosome, proposed to be a membrane-associated complex containing endo- and
exoribunucleases, as well as glycolytic enzymes and a DEAD-box RNA helicase. It is
believed that endonuclease RNase Y is central to the formation of the RNA degradosome
in Bacillus subtilis, leading to recruitment of RNases PnpA, RNase J1, and RNase J2, RNA
helicase CshA, as well as glycolytic enzymes enolase and phosphofructokinase occurs.
RNase Y has a transmembrane helix, and is "quasi“ essential; it is also required for mRNA
processing following transcription.
RNase Y also interacts with the so-called Y‑complex, consisting of YaaT, YlbF, and, YmcA
(RicT, RicF, RicA), which is important for RNase Y-mediated processing of mRNA. How
RNase Y can operate in two different protein complexes and acts in RNA decay as well as
transcription-associated processes, is unclear.
In this work, I show that the RNA degradosome is quite dynamic, having RNase Y, the
glycolytic enzyme enolase, and the RNA helicase CshA and PnpA as central parts strongly
reacting to a block in transcription, and thus to loss of mRNA substrate, while RNase J1 and
J2 as well as the glycolytic enzyme phosphofructokinase show a much weaker response
and are thus likely more peripheral components. The Y-complex clearly shows diffusion
within the cytosol, but also the formation of membrane-associated accumulations,
dissociating when transcription is blocked. Single molecule tracking (SMT) shows that the
loss of one component of the Y-complex does not strongly affect the dynamics of the other
proteins, suggesting that the complex forms a flexible association rather than a 1:1:1
stoichiometry. Biochemical analyses suggest that YaaT forms a membrane-anchor for the
Y-complex, although it also has a cytosolic, freely diffusing fraction. A model will be
presented that the Y-complex could function as an adaptor between nucleoid-associated
mRNA synthesis and membrane-associated processing and degradation.

My thesis also presents a protocol for the successful purification of membrane-associated
RNase Y, as a basis for further biochemical characterization of the protein, and interaction
studies.
Another essential process in which RNases play a crucial role is DNA replication. In addition
to the RNA primers, which are necessary for the placement of Okazaki fragments, DNA/RNA
hybrids must be processed and RNA must be removed to ensure the stability of the DNA. A
part of the thesis work shows that B. subtilis replication forks intimately employ two RNases
of the „H“ family, DNA polymerase A and exonuclease ExoR in vivo. Recruitment appears
to be based on substrate availability rather than on specific protein/protein interactions,
involving redundant enzymatic activities.Der RNA-Abbau ist ein Schlüsselprozess bei der Steuerung der Genexpression in Bakterien
und wesentlich für die Homöostase der Nukleotidpools in der Zelle. Eine Schlüsselrolle spielt
das so genannte RNA-Degradosom, bei dem es sich um einen membranassoziierten
Komplex handelt, der Endo- und Exoribunukleasen sowie glykolytische Enzyme und eine
DEAD-Box-RNA-Helikase enthält. Es wird angenommen, dass die Endonuklease RNase Y
eine zentrale Rolle bei der Bildung des RNA-Degradosoms in Bacillus subtilis spielt, was
zur Rekrutierung der RNasen PnpA, RNase J1 und RNase J2, der RNA-Helikase CshA
sowie der glykolytischen Enzyme Enolase und Phosphofructokinase führt. RNase Y hat eine
Transmembranhelix und ist "quasi" essentiell; sie ist auch für die mRNA-Verarbeitung nach
der Transkription erforderlich.
RNase Y interagiert auch mit dem so genannten Y-Komplex, bestehend aus YaaT, YlbF
und YmcA (RicT, RicF, RicA), der für die RNase Y-vermittelte Verarbeitung von mRNA
wichtig ist. Wie RNase Y in zwei verschiedenen Proteinkomplexen arbeiten kann und
sowohl beim RNA-Zerfall als auch bei transkriptionsassoziierten Prozessen wirkt, ist unklar.
In dieser Arbeit zeige ich, dass das RNA-Degradosom recht dynamisch ist, mit RNase Y,
dem glykolytischen Enzym Enolase und den RNA-Helikasen CshA und PnpA als zentralem
Teil, der stark auf eine Blockade der Transkription und damit auf den Verlust von mRNA�Substrat reagiert, während RNase J1 und J2 sowie das glykolytische Enzym
Phosphofructokinase eine viel schwächere Reaktion zeigen und daher wahrscheinlich eher
periphere Komponenten sind. Der Y-Komplex zeigt eindeutig eine Diffusion innerhalb des
Zytosols, aber auch die Bildung von membranassoziierten Ansammlungen, die dissoziieren,
wenn die Transkription blockiert wird. Das “Single-molecule tracking” (SMT) zeigt, dass der
Verlust einer Komponente des Y-Komplexes die Dynamik der anderen Proteine nicht stark
beeinträchtigt, was darauf hindeutet, dass der Komplex eher eine flexible Assoziation als
eine 1:1:1-Stöchiometrie bildet. Biochemische Analysen deuten darauf hin, dass YaaT eine
Membranverankerung für den Y-Komplex bildet, obwohl es auch eine zytosolische, frei
diffundierende Fraktion hat. Es wird ein Modell vorgestellt, wonach der Y-Komplex als
Adaptor zwischen der nukleoid-assoziierten mRNA-Synthese und der membran�assoziierten Verarbeitung und Degradation fungieren könnte.

In meiner Dissertation wird auch ein Protokoll für die erfolgreiche Reinigung der
membranassoziierten RNase Y vorgestellt, das die Grundlage für die weitere biochemische
Charakterisierung des Proteins und für Interaktionsstudien bildet.
Ein weiterer wichtiger Prozess, bei dem RNasen eine entscheidende Rolle spielen, ist die
DNA-Replikation. Zusätzlich zu den RNA-Primern, die für die Platzierung von Okazaki�Fragmenten notwendig sind, müssen DNA/RNA-Hybride prozessiert und RNA entfernt
werden, um die Stabilität der DNA zu gewährleisten. Ein Teil der Arbeit zeigt, dass die
Replikationsgabeln von B. subtilis zwei RNasen der "H"-Familie, die DNA-Polymerase A und
die Exonuklease ExoR, in vivo eng miteinander verbinden. Die Rekrutierung scheint eher
auf der Substratverfügbarkeit als auf spezifischen Protein/Protein-Interaktionen zu beruhen,
wobei redundante enzymatische Aktivitäten beteiligt sind

Summary
Protein secretion involves several important sequential steps. First, proteins to be secreted must be
recognized and their translocation-competent conformation must be ensured. This is followed by the
overcoming of two barriers, the cell membrane and the cell wall. The active transport across the
membrane can occur by several well-studied mechanisms, the most notably of them are known as
"general secretory" (Sec) and "twin-arginine translocation" (Tat). For the passage through the cell
wall, on the other hand, understanding is still almost completely lacking.
In this work, I investigated this process, using super-resolution fluorescence microscopy to visualize
AmyE-mCherry during secretion in Bacillus subtilis and Bacillus licheniformis. The overexpressed
fusion protein localized as distinct foci in the cell envelope, which were mostly lost upon degradation
of the bacterial cell wall through treatment with lysozyme. I could also show that AmyE is released
from the cells at discrete zones, similar to the localization of fluorescently labeled AmyE as foci
inside the envelope. High-level protein secretion peaked at the transition from exponential growth
to the stationary phase and appears to be restricted to a subpopulation of cells, which presumably is
also the case for general protein secretion. Time lapse experiments revealed the AmyE-mCherry foci
to be statically positioned throughout several minutes, in contrast to the lateral mobility of Secmachinery
associated membrane proteins SecA and SecDF, labeled with mNeonGreen.
Interestingly, the AmyE-mCherry foci displayed considerable fluctuations of fluorescence
intensities within a minutes-time-scale, suggesting visualized diffusion of proteins along the passage
through the cell walls meshwork. This idea of diffusion is supported by recent AFM Imaging results
of B. subtilis, revealing a heterologous cell wall structure with deep pores its peptidoglycan surface.
For large parts of industrial biotechnology, the secretion of microbially produced enzymes and
proteins into the culture supernatant is of enormous relevance, due to the lower costs for subsequent
processing associated with this method as compared to the disruption of the producing cells. Studies
investigating secretion efficiency in Bacillus species, have revealed numerous influencing factors.
Since the bacterial cell wall is often overlooked in the search for secretion bottlenecks, I targeted
autolysins that can affect cell wall thickness and the density of the meshwork. While absence of
LytD had little effect on secretion, deletion of lytC and lytF significantly impaired AmyE transport
to the outside of the cell. By introducing additional genes encoding the autolysins LytC and LytF or
the cell wall hydrolase PBP5 (dacA), I was able to improve secretion by up to 200%. These findings
suggest that cell wall permeability for secreted proteins is modulated by autolysin activity.
Flotillins, which are thought to form functional membrane microdomains (FMM) in B. subtilis, are
often linked with secretion, although the nature of this connection is not exactly clear. To approach
this subject, I used a ΔyuaG (FloT) deletion strain with reduced AmyE secretion and showed that
the addition of the membrane fluidizer benzyl alcohol could recover the AmyE secretion level of the
wild type. This result indicates, that flotillins affect protein secretion in B. subtilis through the ability
to improve membrane fluidity. Furthermore, I was able to double the efficiency of AmyE secretion
of B. subtilis by introducing an additional gene encoding FloT.Zusammenfassung
Die Proteinsekretion umfasst mehrere wichtige aufeinander folgende Schritte. Zunächst müssen die
zu sekretierenden Proteine erkannt und ihre translokations-kompetente Konformation gewährleistet
werden. Danach müssen zwei Barrieren überwunden werden, die Zellmembran und die Zellwand.
Der aktive Transport durch die Membran kann durch mehrere gut untersuchte Mechanismen
erfolgen, insbesondere durch den sogenannten "general secretory" (Sec) und den "twin-arginine
translocation" (Tat). Für die Passage durch die Zellwand hingegen fehlt das Verständnis noch fast
vollständig.
In dieser Arbeit untersuchte ich diesen Prozess in Bacillus subtilis und Bacillus licheniformis, indem
ich AmyE-mCherry während der Sekretion, mittels superhochauflösender Fluoreszenzmikroskopie,
sichtbar machte. Das überproduzierte Fusionsprotein lokalisierte als deutliche Foci in
der Zellhülle, welche beim Abbau der bakteriellen Zellwand, durch Behandlung mit Lysozym,
größtenteils verloren gingen. Ich konnte zeigen, dass AmyE an bestimmten Zonen aus den Zellen
freigesetzt wird, die Ähnlichkeit zu den Foci von fluoreszenzmarkiertem AmyE in der Hülle
aufweisen. Die hochperformante Proteinsekretion erreichte ihren Höhepunkt beim Übergang vom
exponentiellen Wachstum zur stationären Phase und scheint auf eine Teilpopulation von Zellen
beschränkt zu sein, was vermutlich auch für die native Proteinsekretion zutrifft.
Zeitrafferexperimente zeigten, dass die AmyE-mCherry-Foci über mehrere Minuten hinweg statisch
fixiert blieben, im Gegensatz zur hohen lateralen Mobilität der Sec-Maschinen-assoziierten
Membranproteine SecA und SecDF, die mit mNeonGreen markierten wurden. Interessanterweise
zeigten die AmyE-mCherry-Foci erhebliche Fluoreszenzintensitätsschwankungen innerhalb von
Minuten, was auf eine sichtbare Diffusion des Proteins entlang der Passage durch die
Zellwandmatrix hindurch schließen lässt. Diese Annahme von Diffusion wird durch jüngste AFMImaging-
Ergebnisse von B. subtilis unterstützt, die eine heterologe Zellwandstruktur mit tiefen
Poren in der Oberfläche des Peptidoglykans zeigen.
Für weite Teile der industriellen Biotechnologie ist die Sekretion von mikrobiell produzierten
Enzymen und Proteinen in den Kulturüberstand von enormer Bedeutung, da diese Methode im
Gegensatz zum Aufschluss der produzierenden Zellen, mit geringeren Kosten für die
Weiterverarbeitung verbunden ist. Untersuchungen zur Sekretionseffizienz bei Bacillus-Vertretern
haben zahlreiche Einflussfaktoren enthüllt.
Da die bakterielle Zellwand bei der Suche nach Sekretionsengpässen oft übersehen wird, habe ich
mich auf Autolysine konzentriert, welche die Zellwanddicke und die Dichte des Maschenwerks
beeinflussen können. Während das Fehlen von LytD nur geringe Auswirkungen auf die Sekretion
hatte, beeinträchtigte die Deletion von LytC und LytF den Transport von AmyE in die Umgebung
der Zelle erheblich. Durch die Einführung zusätzlicher Gene, die für die Autolysine LytC und LytF
oder die Zellwandhydrolase PBP5 (dacA) kodieren, konnte ich die Sekretion um bis zu 200%
verbessern. Diese Ergebnisse deuten darauf hin, dass die Durchlässigkeit der Zellwand für
sekretierte Proteine durch die Autolysin-Aktivität moduliert wird.
Flotilline, von denen man annimmt, dass sie in B. subtilis funktionelle Membranmikrodomänen
(FMM) bilden, werden oft mit der Sekretion in Verbindung gebracht, obwohl die Art dieser
Verbindung noch unklar ist. Um sich diesem Thema zu nähern, habe ich einen ΔyuaG (FloT)-
Deletionsstamm mit verminderter AmyE-Sekretion verwendet und konnte zeigen, dass die Zugabe
des Membranfluidisators Benzylalkohol, das Wildtyp-Sekretionsniveau wiederherstellen kann.
Dieses Ergebnis deutet darauf hin, dass Flotilline die Proteinsekretion in B. subtilis durch ihre
Fähigkeit zur Verbesserung der Membranfluidität beeinflussen. Außerdem konnte ich die Effizienz
der AmyE-Sekretion von B. subtilis verdoppeln, indem ich ein zusätzliches Gen einführte, das für
FloT kodiert
Going Beyond Counting First Authors in Author Co-citation Analysis
The present study examines one of the fundamental aspects of author co-citation analysis (ACA) - the way co-citation
counts are defined. Co-citation counting provides the data on which all subsequent statistical analyses and mappings
are based, and we compare ACA results based on two different types of co-citation counting - the traditional type that
only counts the first one among a cited work's authors on the one hand and a non-traditional type that takes into
account the first 5 authors of a cited work on the other hand. Results indicate that the picture produced through this non-traditional author co-citation counting contains more coherent author groups and is therefore considerably clearer. However, this picture represents fewer specialties in the research field being studied than that produced through the traditional first-author co-citation counting when the same number of top-ranked authors is selected and analyzed. Einzelmoleküldynamik in Proteinwechselwirkungen: Charakterisierung von RarA und RecD2 von Bacillus subtilis
Maintenance of genome integrity is one of the crucial functions in life, to preserve the appropriate genetic information, being homologous recombination a key process in the DNA repair. I have used a novel technique, using slim-field microscopy to obtain single-molecule dynamics of two poorly described proteins, RarA and RecD2, in different recombination deficient mutants and conditions to characterize them. Single-molecule microscopy has been shown as a powerful method for in vivo characterization of proteins and its interactions. Together with genetics, I have added a new level of complexity in the regulation of homologous recombination as a multiway process in which many factors are involved in different avenues with partially overlapping functions depending on the kind of DNA damage generated.
I have characterized RarA and RecD2 as factors involved in recombination, but also in replication of the DNA, being part of both RecA-independent and RecA-dependent replication progression, and antagonistic regulators of RecA filamentation. RarA plays its role in replication through interactions with DnaB, and in recombination as a RecA positive regulator through its interactions with RecA, RecO, RecR, RecD2 and RecU. RarA is regulated by the RecQ-like helicases RecQ and RecS. RecD2 plays a role in chromosomal segregation that becomes essential in the absence of RecG or RuvAB, and is a negative regulator in homologous recombination that interacts with RecA, RarA, RecX, RecF and PcrA.Die Erhaltung der Genomintegrität ist eine sehr bedeutende Funktion des Lebens, um genetische Information zu bewahren. Die homologe Rekombination nimmt in diesem Zusammenhang eine Schlüsselfunktionen ein, da diese der Reparatur von DNA dient. Ich verwendete eine neue Technik, die es ermöglicht Einzelmolekül-Dynamiken über slim-field Mikroskopie von zwei bisher kaum verstandenen Proteinen, RarA und RecD2, zu beobachten. Zur Analyse ihrer Funktion wurden verschiedene rekombination-defiziente Mutanten getestet. Einzelmolekül-Mikroskopie erwies sich als eine gute Methode um in vivo Proteine und deren Interaktionen zu untersuchen. Unter Verwendung von genetischen Methoden konnte ich zu der Aufklärung eines komplexen Prozesses, der Regulation von homologer Rekombination, in welchem mehrere Faktoren auf verschiedene Art beteiligt sind, beitragen. Hierfür wurden teilweise überlappende Funktionen von Proteinen abhängig von der Art der DNA-Schädigung analysiert.
RarA und RecD2 wurden als zwei Faktoren charakterisiert, welche in die Rekombination und Replikation von DNA involviert sind. Es zeigte sich, dass die Proteine am Verlauf der RecA-unabhängigen und RecA-abhängigen Replikation beteiligt sind und als antagonistische Regulatoren der RecA-Filamentierung wirken. RarA interagiert während der Replikation mit DnaB. Desweiteren fungiert es durch die Interaktion mit RecA, RecO, RecR, RecD2 und RecU bei der Rekombination als positiver Regulator von RecA. RarA wird durch die RecQ-ähnlichen Helikasen RecQ und RecS reguliert. RecD2 spielt eine Rolle bei der chromosomalen Segregation, die unter Abwesenheit von RecG oder RuvAB essentiell ist. Als negativer Regulator interagiert RecD2 mit RecA, RarA, RecX, RecF und PcrA
Die Role des sekundären Botenstoffes zyklisches di-GMP in Bacillus subtilis
The bacterial second messenger c-di-GMP represents an integral key regulator in the control of bacterial motility and biofilm formation. In this context, an increase in intracellular c-di-GMP production correlates with a sessile lifestyle, whereas low c-di-GMP levels favor planktonic cell behavior. Intracellular c-di-GMP levels are controlled by the antagonistic activity of c-di-GMP specific synthetases (diguanylate cyclases, DGCs) and hydrolases (phosphodiesterases, PDEs). Bacteria contain diverse c-di-GMP binding receptors/effectors, which exert the regulatory functions of this signaling molecule.
A given bacterial genome typically encodes several paralogous copies of DGCs and PDEs. This lead to the question of how cells cope with such a multiplicity of signaling components and guarantee that specificity within certain signaling modules is mediated. Two general models for signal specificity through functional sequestration are currently discussed: the so-called local and global pool signaling hypotheses. Spatially sequestering the signal (pool) in multi-protein complexes at distinct cellular site may result in highly specific signaling pathways. Temporal and/ or conditional separation through differential expression and activation of DGCs/ PDEs/ output systems respectively, could have a distinct impact on the global c-di-GMP pool.
This work investigates the role of c-di-GMP and its players in the Gram-positive model organism B. subtilis, which possesses a relatively small c-di-GMP signaling equipment. In particular, the obtained findings define a novel c-di-GMP signaling pathway regulating the production of an unknown exopolysaccharide (EPS) and furthermore imply that local and global signaling pools potentially operate in B. subtilis to regulate motility and exopolysaccharide production.
The proposed c-di-GMP receptor YdaK resides in the putative EPS synthesis operon ydaJKLMN. Artificial YdaJ-N induction results in strongly altered colony biofilms, increased Congo Red staining and provokes furthermore cell clumping, which provides indirect evidence of EPS production. The putative EPS synthase components YdaM/ YdaN and YdaK co-localize to clusters predominantly at the cell poles and are statically positioned at this subcellular site, suggesting that exopolysaccharide production takes place at distinct sites of the membrane. The potential glycosyl hydrolase YdaJ is not essential for the generation of the above-described phenotypes, whereas the presence of YdaK is required, implying an involvement of the second messenger c-di-GMP.
To approach the potential regulation of exopolysaccharide production through c-di-GMP via YdaK, different combinations of overexpression and deletion mutants of the operon and of dgc genes, respectively, were generated. Importantly, the presence of dgcK was shown to be indispensable for the production of the unknown EPS, thereby revealing a new function for one of the three known DGC enzymes. DgcK and YdaK partially co-localize to the same subcellular positions at the cell membrane implying close proximity of these players, which strongly suggests that YdaK receives its activation signal directly from the spatially close DgcK in agreement with the local pool hypothesis.
The cytoplasmic DgcP synthetase can complement for DgcK only upon overproduction, while the third c-di-GMP synthetase, DgcW, seems not to be part of the signaling pathway. Removal of the regulatory EAL domain from DgcW reveals a distinct function in biofilm formation. Therefore, our study is compatible with the local pool signaling hypothesis, but shows that in case of the yda operon, this can easily be overcome by overproduction of non-cognate DGCs, indicating that global pools can also confer signals to this regulatory circuit. Furthermore, indications are provided within this study that all three DGCs might cooperate in inhibition of motility via the c-di-GMP receptor DgrA indicating that DgrA depends on globally elevated c-di-GMP levels.Der bakterielle sekundäre Botenstoff c-di-GMP repräsentiert einen integralen Schlüsselregler in der Kontrolle der bakteriellen Motilität und der Biofilmbildung. Dies führt zu der Frage, wie Zellen mit einer solchen Vielzahl von Signalkomponenten zurechtkommen und garantieren, dass Spezifität innerhalb bestimmter Signalmodule vermittelt wird. Zwei allgemeine Modelle für die Signalspezifität durch funktionelle Sequestrierung werden derzeit diskutiert: die sogenannten lokalen und globalen Pool-Signal-Hypothesen. Die räumliche Sequestrierung des Signals (Pool) in Multi-Protein-Komplexe an einer bestimmten zellulären Stelle kann zu hochspezifischen Signalwegen führen. Die zeitliche und/ oder konditionale Trennung durch differentielle Expression und Aktivierung von DGCs/PDEs/ Output-Systemen könnte einen deutlicheren Einfluss auf den globalen c-di-GMP-Pool haben.
Die vorliegende Arbeit untersucht die Rolle von c-di-GMP und seinen Spielern im Gram-positiven Modellorganismus B. subtilis, welcher eine relativ kleine c-di-GMP-Signalausrüstung aufweist. Insbesondere definieren die erhaltenen Erkenntnisse einen neuen c-di-GMP-Signalweg, der die Produktion eines unbekannten Exopolysaccharids (EPSs) reguliert. Darüber hinaus implizieren die erhaltenen Ergebnisse, dass lokale und globale Signalpools potentiell in B. subtilis operieren, um Motilität und EPS-Produktion zu regulieren.
Der vorgeschlagene c-di-GMP-Rezeptor YdaK ist in dem putativen EPS-Operon ydaJKLMN kodiert. Eine künstliche YdaJ-N Induktion führt zu stark veränderten Kolonie-Biofilmen, einer erhöhten Kongo-Rot-Färbung und provoziert darüber hinaus Zellverklumpungen. Diese Beobachtungen liefern indirekte Beweise für die Produktion eines EPSs. Die mutmaßlichen EPS-Synthasekomponenten YdaM/ YdaN und YdaK co-lokalisieren vorwiegend an den Zellpolen als Cluster und sind an diesen subzellulären Stellen statisch positioniert. Dies deutet darauf hin, dass die EPS-Produktion an bestimmten Positionen der Membran stattfindet. Die potentielle Glykosylhydrolase YdaJ ist für die Erzeugung der oben beschriebenen Phänotypen nicht essentiell, während die Anwesenheit von YdaK erforderlich ist, was auf eine Beteiligung des sekundären Botenstoffs c-di-GMP hindeutet.
Um die potenzielle Regulierung der EPS-Produktion durch c-di-GMP über YdaK zu untersuchen, wurden unterschiedliche Kombinationen von Überexpressions- und Deletionsmutanten des Operons bzw. von dgc Genen erzeugt. Wichtig ist, dass die Anwesenheit von dgcK für die Herstellung des unbekannten EPSs unentbehrlich war und damit eine neue Funktion für eines der drei bekannten DGC-Enzyme enthüllt wurde. DgcK und YdaK co-lokalisieren partiell an den gleichen subzellulären Positionen der Zellmembran. Dies impliziert eine direkte Nähe der Spieler und deutet in Übereinstimmung mit der lokalen Poolhypothese darauf hin, dass YdaK sein Aktivierungssignal direkt von der räumlich nahen DgcK erhält.
Die zytoplasmatische DgcP-Synthetase kann DgcK durch Überproduktion komplementieren, während die dritte c-di-GMP-Synthetase, DgcW, nicht Teil des Signalweges zu sein scheint. Eine Entfernung der regulatorischen EAL-Domäne von DgcW zeigt eine andere Funktion im Bezug auf Biofilmbildung auf. Daher ist diese Studie kompatibel mit der lokalen Pool-Signal-Hypothese, zeigt aber, dass im Falle des Yda-Operons dies leicht durch Überproduktion von nicht-verwandten DGCs überwunden werden kann, sodass globale Pools vermutlich auch Signale an diese regulatorische Schaltung vermitteln können. Darüber hinaus werden in dieser Studie Hinweise vorgelegt, dass alle drei DGCs an der Hemmung der Motilität über den c-di-GMP-Rezeptor DgrA beteiligt sein könnten, was darauf hinweist, dass DgrA von global erhöhten c-di-GMP Konzentrationen abhängt
Spatiotemporal analysis of cell wall synthesis related enzymes and the influence of cell wall stress factors
Bacteria have a highly varied appearance and shape, which is primarily affected by the cell wall and other components that give shape to the cells. Despite decades of research in the field of cell wall synthesis there are still many open questions regarding the organisation of the bacterial peptidoglycan sacculus, but also regarding the spatiotemporal distribution of proteins that are involved in peptidoglycan synthesis. An essential class of these, the so-called Penicillin Binding Proteins, or PBPs for short, are all performing the last steps and some additional steps of the peptidoglycan synthesis. The Bacillus subtilis genome codes for a large number of different PBPs, which have different enzymatic properties, and it is not yet clear for all of these proteins, when – or under which conditions – they become active. Some of the PBPs are known to interact with cell wall synthesis machineries, the so called elongasome or divisome, both being partly organised by cytoskeletal elements like MreB or FtsZ.
To better understand their localisation and function, different PBPs and MreB were used in this thesis as indicators for the location of cell wall synthesis. They were investigated under different conditions, where the main focus was the spatiotemporal distribution of these proteins. Five different PBPs from different classes were selected, and n-terminally tagged with an mVenus fluorophore. These were then investigated with the help of a high-resolution microscopy method called single-molecule tracking, and the diffusion coefficients of the molecules were determined. Two different dynamic molecular populations could be discovered, one a slow-diffusing, likely enzymatically active population, and the other a fast-moving inactive population. Most PBPs demonstrate a 50% slow diffusing population, which means that roughly half of the molecules are bound to their substrate. Additionally, the reactions involving the PBPs were tested in the presence of different environmental conditions – to achieve this, the cells were treated with osmotic stressors (NaCl and sorbitol), as well as antibiotics (vancomycin, penicillin G, nisin, fosfomycin, bacitracin). Through these experiments, changes in the diffusion coefficients of the proteins were observed. Particularly the availability of peptidoglycan building blocks was altered by the presence of antibiotics. MreB also reacts to the available amounts of peptidoglycan building blocks through a change in its dynamic populations, but not as strongly as most studied PBPs.
Additionally, this thesis builds on the results of a previous doctoral thesis from the same research group (written by Dr. Simon Dersch). Therefore, this thesis (written by Lisa Stuckenschneider) also investigated the elongasome components PbpH, Pbp2a and MreB through corresponding deletion (∆pbpA and ∆pbpH) and depletion genetic backgrounds (MreB levels were strongly reduced in the cell by a Cas9 system), with the same antibiotics. The dynamics of both of the redundant transpeptidases PbpH and Pbp2a change strongly in the corresponding deletion strains and under the influence of antibiotics. Although the decreased MreB levels in the cell had only a minor effect on the diffusion constants of PbpH or Pbp2a. The absence of MreB made the diffusion of PbpH more susceptible to antibiotic treatment, and to a similar degree as in the ∆pbpA background.Bakterien haben ein vielseitiges Erscheinungsbild, welches größtenteils durch die Zellwand und andere formgebende Komponenten beeinflusst wird. Trotz jahrzehntelanger Forschung auf dem Gebiet der Zellwandsynthese gibt es immer noch viele offene und ungeklärte Fragen zur Organisation des bakteriellen Peptidoglykan Sacculus, aber auch zur räumlichen und zeitlichen Verteilung der an der Peptidoglykan Synthese beteiligten Proteinen, die sogenannten Penicillin Binde Proteine oder kurz PBPs, welche die letzten Reaktionen der Peptidoglykansynthese katalysieren. Das Bacillus subtilis Genom kodiert für eine große Anzahl von verschiedenen PBPs mit verschiedenen enzymatischen Eigenschaften bei denen jedoch nicht immer bekannt ist, wann oder unter welchen Bedingungen diese aktiviert werden. Einige PBPs sind dafür bekannt mit Proteinkomplexen, Elongasom and Divisom genannt, zu interagieren, welche für die Zellwandsynthese zuständig sind und meiste durch Zytoskelettelemente wie MreB und FtsZ organisiert werden.
Um die Lokalisation und Funktion besser zu verstehen, wurden in dieser Arbeit verschiedene PBPs und MreB, als Indikatoren für den Ort der Zellwandsynthese, unter verschiedenen Bedingungen untersucht, wobei der Fokus auf der zeitlichen und räumlichen Verteilung dieser Proteine lag. Fünf PBPs wurden exemplarisch aus den verschiedenen Klassen ausgewählt und n-Terminal mit einem mVenus-Fluorophor fusioniert. Diese wurden mit Hilfe einer hochauflösende zeitliche und räumliche Mikroskopie Technik die Einzel-Molekül Verfolgung („Single-molecule-tracking“ genannt) untersucht und der Diffusionskoeffizient der Moleküle wurde bestimmt. Zwei verschiedene dynamische Populationen wurden entdeckt und nachgewiesen: eine langsam diffundierende, wahrscheinlich enzymatisch aktive, und eine schnelle, frei bewegliche inaktive Molekül-Population. Wobei die meisten PBPs 50% langsame Moleküle aufweisen und damit ungefähr die Hälfte der Moleküle an Substrat gebunden ist. Darüber hinaus sollte die Reaktion der PBPs auf verschiedene Umweltfaktoren getestet werden, dazu wurden die Zellen mit osmotischen Stressoren (NaCl und Sorbitol) sowie mit Antibiotika (Vancomycin, Penicillin G, Nisin, Fosfomycin und Bacitracin) behandelt. Hierbei konnten Veränderungen des Diffusionskoeffizienten der Proteine festgestellt werden. Vor allem wenn die Verfügbarkeit der Peptidoglykanbausteine durch die Anwesenheit der Antibiotika abweicht. Auch MreB reagiert auf die verfügbare Menge von Peptidoglykanbausteinen mit einer Veränderung der dynamischen Populationen, allerdings nicht so stark wie die meisten untersuchten PBPs.
Des Weiteren wurde an die Ergebnisse einer vorherigen Doktorarbeit der Arbeitsgruppe angeknüpft (geschrieben von Dr. Simon Dersch). Die Reaktionen von am Elongasom beteiligten Proteinen (PbpH, Pbp2a und MreB) und jeweiligen Deletionen (∆pbpA und ∆pbpH) bzw. Depletion (MreB wurde durch ein Cas9 System in der Zelle auf ein niedriges Niveau gebracht) wurden im genetischen Hintergrund mit denselben Antibiotika untersucht. Die Dynamiken der beiden redundanten Transpeptidasen PbpH und Pbp2a veränderten sich merkbar im korrespondierenden Deletionsstamm unter dem Einfluss der Antibiotika. Während das niedrige Niveau von MreB in der Zelle nur einen geringen Einfluss auf die Diffusionskonstanten von PbpH oder Pbp2a hat, verändert sich das Verhalten von PbpH doch stark unter dem Einfluss von Antibiotika
Dynamik von DNA-Reparaturenzymen und Kompetenzproteinen in Bacillus subtilis
DNA double strand breaks (DSBs) are a severe threat to genome integrity and thus a variety of proteins are dedicated to repair such threats. The major repair route in bacteria is that of homologous recombination (HR), with the ATPase RecA as a key player. In HR, a broken DNA strand is repaired using a second intact DNA copy present on a homologous chromosome. This process involves the exchange of DNA strands, mediated by RecA, which forms filamentous polymers on ssDNA and initiates strand exchange. Prior to RecA, a plethora of Rec-proteins (Rec NJORFX) act to initiate HR. In Bacillus subtilis this process starts with RecN forming foci 15 minutes after DSB induction and is finished when RecA filaments disassemble and cell growth resumes after three hours. I wished to obtain a more detailed view on the dynamics of these proteins, and therefore employed single molecule fluorescence microscopy in live cells. Using 40 ms stream acquisition, I detected the movement of single Rec proteins and analyzed these trajectories mathematically. In exponentially growing cells I observed that RecN, RecO and, partially, RecJ continuously scan the nucleoid, supporting a distributive search model of individual molecules. In contrast to RecN and RecO, a fraction of the exonuclease RecJ is retained at the replication machinery. Upon induction of DSBs, RecNJO arrest at several sites on the nucleoid. RecN does not form static repair centers as proposed for eukaryotes, but short-lived (~2.5 s) clusters that act as repair enzyme recruitment platforms. Thus the local concentration of Rec-proteins increases to trap interaction partners out of a pool of diffusive enzymes. A majority of the RecNJO molecules keep on scanning for lesions or interaction partners, even in the presence of DSBs. In toto, my work indicates that the initial detection of a DSB, processing of free DNA ends, and loading of RecA on the generated ssDNA site takes place in a very short time frame, performed by a minority of the protein population.DNA Doppelstrangbrüche (DSBs) sind eine schwere Bedrohung der Integrität des Genoms, deshalb gibt es seine Vielzahl von Proteinen, die solche Schäden reparieren. Der in Bakterien wichtigste Signalweg ist die homologe Rekombination (HR), mit der ATPase RecA als zentrales Enzym. RecA bildet dabei Filamente, die die Distanz zwischen den beiden Schwesterchromatiden überbrückt. Aber bereits vor RecA gibt es eine Vielzahl von Proteinen (RecNJORFX), die aktiv bei HR werden. In Bacillus subtilis startet dieser Prozess damit, dass RecN Fokusse bildet, 15 Minuten nachdem DSBs induziert werden. Beendet wird der Vorgang 3 Stunden später durch den Abbau der RecA-Filamente und der Wiederaufnahme des Wachstums. Ich wollte einen detailreicheren Einblick in die Dynamik der beteiligten Proteine haben und habe deshalb die Methode der Einzelmolekülmikroskopie (single molecule microscopy) in lebenden Zellen angewandt. Dabei habe ich Videos mit 40 ms Belichtungszeit erstellt, die Bewegung der Rec-Proteine gemessen und die resultierenden Trajektorien mathematisch analysiert. In exponentiell wachenden Zellen konnte ich beobachten, dass RecN, RecO und viele RecJ-Moleküle kontinuierlich das Chromosom abrastern, was ein Model für die Einzelmoleküle der distributiven Suche unterstützt. Im Gegensatz zu RecN und RecO verbleibt ein Anteil der RecJ-Moleküle an der Replikationmaschine. Sobald DSBs induziert werden, verharren RecNOJ an mehreren Stellen auf dem Nukleoid. RecN bildet keine statischen Reparaturzentren, wie man in Eukaryoten beobachten konnte, sondern kurzlebige (~2,5 s) Cluster die als Rekrutierungsplattform für Reparaturenzym dienen. So wird die lokale Konzentration von Rec-Proteinen erhöht und das Einfangen von Interaktionspartnern aus einem diffusen Reservoir ermöglicht. Der Großteil der RecNJO-Moleküle sucht, selbst in Gegenwart von DSBs, weiterhin das Chromosom nach Schäden bzw. Interaktionspartnern ab. In toto zeigt meine Arbeit, dass die initiale Detektion von DSBs, das Prozessieren der freien DNA-Enden und das Beladen der hergestellten ssDNA mit RecA in sehr kurzen Zeiträumen abläuft und nur von einer Minderheit der Proteinpopulation bewerkstelligt wird
Variations on the Author
“Variations on the Author” discusses two of Eduardo Coutinho’s recent films (Um Dia na Vida, from 2010, and Últimas Conversas, posthumously released in 2015) and their contribution to the general question of documentary authorship. The director’s filmography is characterized by a consistent yet self-effacing form of authorial self-inscription: Coutinho often features as an interviewer that rather than express opinions propels discourses; an interviewer that is good at listening. This mode of self-inscription characterizes him as an author who is not expressive but who is nonetheless markedly present on the screen. In Um Dia na Vida, however, Coutinho is completely absent form the image, while Últimas Conversas, on the contrary, includes a confessional prologue that moves the director from the margins to the center of his films. This article examines the ways in which these works stand out in the filmography of a director who offers new insights into the notion of cinematic authorship
