Structure and dynamic of mobile carbone in soil
Le taux de matière organique (MO) d'un sol influence ses propriétés physico-chimiques et son activité biologique. La dynamique de cette MO, particulaire ou dissoute, influence également la concentration de CO2 atmosphérique et joue ainsi un rôle sur les changements climatiques. Une des réponses à la diminution du stock de carbone dans les sols est l'apport de matière organique exogène. Le carbone organique dissous, intervenant dans les principaux mécanismes de préservation et/ou dégradation de la matière organique du sol (MOS), n'est cependant que peu pris en compte lors de l'étude de ces apports exogènes. Le principal objectif de cette étude est de mieux caractériser les MOD présentes dans les horizons de surface d'un sol. Les eaux collectées par bougies poreuses sur quatre profondeurs (15 à 100 cm) proviennent de parcelles amendées en 2006 (150 t/ha de compost de déchets verts et bio-déchets) et de parcelles témoins sous prairie. Les eaux ont été caractérisées par l'intermédiaire des techniques analytiques globales et moléculaires (spectrofluorimétrie, chromatographie d'exclusion de taille, thermochimiolyse, CG/SM). Les résultats de cette étude ont mis en évidence pour les deux types de parcelles une variabilité de la MOD (taille et polarité) suivant la profondeur et la saison. Le suivi de la MOS/MOD, et plus particulièrement des composés lipidiques, a permis de confirmer la séquestration du carbone organique exogène. La caractérisation de la MOD s'avère ainsi être un indicateur de la qualité des sols.Organic matter (OM) content influences soil physical and chemical properties and its microbial activity. The percolating waters collected from 2006 amended plots (150 t/ha of green waste and bio-waste compost) and reference plots are characterized by global and molecular techniques (fluorescence spectroscopy, size exclusion chromatography, themochemolysis, GC/MS). Size and polarity of DOM molecules change depending on seasons and depths. These analyses reveal exogenous organic carbon sequestration. DOM study is thus part of the quality soil indexes
Development of strategies for the detection of cancer protein markers
Cibler des biomarqueurs pour améliorer le diagnostic et les traitements des cancers est devenu un véritable défi médical, voire un challenge sociétal. En effet, le cancer est la seconde cause de mortalité dans le monde, avec des disparités en termes d'incidence et de nombre de décès, fortes selon les pays. Il y a un besoin urgent de développer des outils de diagnostic clinique non-invasif, simple, précis et surtout accessible au plus grand nombre. Dans ce contexte, nous avons proposé une nouvelle stratégie de diagnostic, appelée la volatolomique induite. Elle repose sur l'utilisation de sondes isotopiques non-toxiques, libérant des Composés Organiques Volatils (COVs). Ces sondes activables par des enzymes, peuvent mettre en évidence des marqueurs enzymatiques associés à des pathologies, telles que le cancer.Dans une précédente étude, nous avons démontré l'efficacité d'une première sonde, i.e. ethylglucuronide-D5, activée par la β-glucuronidase, pour diagnostiquer des tumeurs solides in vivo et suivre leur évolution au cours d'un traitement chimio-thérapeutique. Afin d'améliorer la robustesse de cette stratégie et limiter le nombre de faux-positifs qui peuvent être induit par le ciblage d'une seule et unique enzyme, j'ai développé un cocktail de sondes activables chacune par une glycosidase, marqueur des cancers.Cette stratégie a alors été validée sur modèles murins, et permet la discrimination entre des souris saines et des souris cancéreuses après injection du cocktail. Afin de faciliter le transfert de ce nouvel outil diagnostic en clinique, j'ai également participé au développement d'un protocole clinique basé sur l'ajout de cocktail de sondes dans un prélèvement sanguin. Bien que l'essai clinique n'ait pas encore débuté, les phases de développement et d'optimisation ont, elles, été achevées.En parallèle, afin de confirmer la présence des glycosidases dans le microenvironnement tumoral, j'ai mis au point une stratégie de protéomique chimique afin de séparer les protéines abondantes (albumine, fibronectine) des glycosidases, présentes en très petite quantité dans les tissus malins. De ce fait, une approche de protéomique middle-down avec un agent chimique (NTCB) a été développée afin d'obtenir des peptides protéotypiques pour chacune des glycosidases. Cette approche transversale devrait permettre de certifier la présence des protéines ciblées dans la matrice extracellulaire des tumeurs solides.Targeting biomarkers to improve cancer diagnosis and treatment has become a true medical, even societal challenge today. Indeed, cancer is the second cause of death worldwide, with large disparities in terms of incidence and number of deaths depending on the country. There is an urgent need to develop clinical non-invasive, simple, and accurate diagnosis tools, especially available to a greater number. In this context, we have proposed a new diagnosis strategy, called induced volatolomics. It is based on the use of non-toxic isotopic probes, releasing Volatile Organic Compounds (VOCs). These probes, which can be activated by enzymes, can highlight enzymatic markers associated with pathologies, such as cancer. In a previous study, we showed the efficiency of the first VOC-based probe, i.e. ethylglucuronide-D5 activated by β-glucuronidase,b to diagnose solid tumours in vivo and monitor tumour growth during a chemotherapy treatment. In order to improve this strategy's robustness and limit the false-positives number that can be induced by only one enzyme screening, I developed a cocktail made of probes, each activable by one glycosidase, a cancer marker. This strategy validated on a murine model allows discrimination between healthy and cancerous mice after cocktail injection. To facilitate the transfer of this new diagnosis tool to the clinic, I also got involved in the development of a clinical protocol based on adding the probe cocktail to a blood sample. While clinical trials didn't start yet, development and optimization phases were achieved.In parallel, to confirm the presence of glycosidases in the tumour microenvironment, I implemented a strategy of chemical proteomics that aims to separate abundant protein (albumin, fibronectin) from glycosidases, present in very small quantities in malignant tissue. In this way, a middle-down proteomic approach with a chemical (NTCB) was developed to obtain proteotypic peptides for each glycosidase. Présence et évolution des antibiotiques et des marqueurs de résistance dans les biofilms des rivières : y a-t-il des liens ?
L’absence de règlementation et de traitements adaptés en stations d'épuration des eaux usées (STEP) conduit aux rejets de nombreux produits pharmaceutiques dans l'environnement. Les antibiotiques sont désormais largement retrouvés dans les milieux aquatiques à travers le monde, ce qui en fait des contaminants émergents très préoccupants. Outre leurs effets toxiques, c’est le possible développement de bactéries antibiorésistantes qui suscite l’attention. En 2014, on estimait déjà que 700 000 personnes mouraient chaque année à cause d'agents pathogènes résistants. Malgré leurs faibles concentrations, l'exposition constante des microorganismes à ces composés semble conduire au développement/maintien de la résistance aux antimicrobiens (RAM). De nombreux marqueurs de la résistance aux antibiotiques (éléments génétiques mobiles, bactéries résistantes, gènes, etc.) sont retrouvés dans les écosystèmes d'eau douce. Ainsi, les bactéries d'origine hydrique, qui vivent naturellement dans des communautés structurées appelées biofilms, sont devenues un réservoir potentiel de gènes de résistance aux antibiotiques.L'objectif de ce travail était d'étudier l'évolution temporelle des concentrations d'antibiotiques et des gènes de résistance aux antibiotiques dans les communautés microbiennes des rivières. Des expériences de terrain ont été réalisées sur deux rivières françaises : le Clain (en amont et en aval de la STEP) et la Vienne (en amont de la STEP). La relation entre les concentrations d'antibiotiques, la composition taxonomique et l'occurrence des gènes de résistance aux antibiotiques dans les communautés de biofilms exposées à une contamination par antibiotiques a été analysée et l'influence d'autres paramètres, tels que les variations saisonnières, les paramètres hydroclimatiques et la prescription d'antibiotiques a également été évaluée.Les résultats montrent que dix-huit à vingt composés ont été détectés dans les biofilms, collectés dans les deux rivières. La comparaison des concentrations mesurées dans les biofilms avec les concentrations prédites sans effets (PNECENV et PNECMIC), montre que la quantité d’antibiotique peut inhiber la croissance bactérienne et contribuer au maintien et à l'enrichissement des souches résistantes ainsi qu'à la sélection de nouveaux mutants résistants. En outre, les résultats ont montré que les biofilms collectés en aval de la STEP présentaient une quantité d'antibiotiques et un nombre de gènes de résistance significativement plus élevés que ceux collectés en amont. Cependant, l'analyse statistique n'a pas confirmé une corrélation entre la présence d'antibiotiques (et leurs concentrations) et l'émergence de gènes de résistance aux antibiotiques. L'absence d'un effet direct des antibiotiques sur la sélection des gènes de résistance suggère que l'émergence de la RAM n'est probablement pas seulement due à la présence d'antibiotiques mais qu'il s'agit d'un processus plus complexe impliquant l'effet cumulatif de l'interaction entre les communautés bactériennes (biotiques) et la matrice abiotique.Bien que de nombreuses recherches aient été menées sur ce sujet, de nombreuses questions assez fondamentales sur l'écologie et les facteurs de la RAM dans l'environnement sont encore sans réponse. Par conséquent, des études plus approfondies sur la métagénomique et la communication inter-espèces ainsi que sur l'occurrence et l'expression des gènes de résistance aux antibiotiques à l'aide de l'analyse du métatranscriptome sont nécessaires pour identifier les principaux moteurs du maintien de la RAM dans l'environnement.Cette étude souligne que les STEP constituent un réservoir important de divers gènes de résistance aux antibiotiques. Des efforts supplémentaires et une législation prévoyant des limites de concentration clairement définies pour les antibiotiques et les déterminants de la résistance dans les effluents des STEP sont nécessaires pour prévenir leur propagation et leur persistance dans l'environnement.The fact that most wastewater treatment plants (WWTPs) are not designed to remove pharmaceuticals (including antibiotics), and that their discharge is not yet regulated, has led to their accumulation in the aquatic environment. Antibiotics have already been found in various environmental matrices around the world, making them contaminants of emerging concern. In addition to toxic effects, the development of antibiotic-resistant bacteria is a growing concern. Back in 2014, it was estimated that 700,000 people die each year from resistant pathogens. Despite their low concentrations, continued exposure of microorganisms to antibiotics leads to the development/maintenance of antimicrobial resistance (AMR). Many determinants of antibiotic resistance (mobile genetic elements, resistant bacteria, genes, etc.) are already consistently found in freshwater ecosystems. Thus, water-borne bacteria, which naturally lives in structured communities called biofilms, have become a potential reservoir of antibiotic resistance genes.The aim of this work was to study the time-evolution of antibiotic concentrations and antibiotic resistance genes in river microbial communities. Field experiments were performed on two French rivers: the Clain (upstream and downstream of the WWTP) and the Vienne (upstream of the WWTP). In addition, the relationship between antibiotic concentrations, taxonomic composition and the occurrence of antibiotic resistance genes in biofilm communities exposed to antibiotic contamination was analyzed. The influence of other parameters, such as seasonal variations, hydroclimatic parameters and antibiotic prescription, was also evaluated.The results show that from eighteen to twenty compounds were detected in the biofilms, collected from both rivers. A comparison of concentrations measured in biofilm with the predicted no-effect concentrations (PNECENV and PNECMIC) showed that the amounts of antibiotics can inhibit bacterial growth and contribute to the maintenance and enrichment of resistant strains as well as to the selection of new resistant mutants. In addition, the results showed that biofilms collected downstream of the WWTP had a significantly greater amount of antibiotics and number of resistance genes compared to the upstream ones. However, statistical analysis did not confirm a correlation between the presence of antibiotics (and their concentrations) and the emergence of antibiotic resistance genes. The absence of a direct effect of antibiotics on the selection resistance genes suggests that the emergence of AMR is probably not only due to the presence of antibiotics but is a more complex process involving the cumulative effect of the interaction between the bacterial communities (biotic) and the abiotic matrix.Although much research has been done on this topic, many rather fundamental questions about the ecology and drivers of AMR in the environment are still unanswered. Therefore, further studies of metagenomic and interspecies communication as well as the occurrence and expression of antibiotic resistance genes using metatranscriptome analysis are needed to identify the main drivers of AMR maintenance in the environment.This study highlights that WWTP is an important reservoir of various antibiotic resistance genes, and additional efforts and legislation with clearly defined concentration limits for antibiotics and resistance determinants in WWTP effluents are needed to prevent their spread and persistence in the environment
Development of an untargeted analytical approach for the identification and quantification of proteins in complex biological and environmental matrices
Grâce aux récents progrès en terme d'instrumentation analytique, la protéomique, en tant que science qui étudie le protéome d'un organisme ou d'un milieu, a connu un véritable tournant et a permis d'étendre le champ des connaissances sur le fonctionnement du vivant dans son ensemble (structure, fonction, métabolisme, dynamisme). Néanmoins, l'étude des protéomes représente un challenge pour de nombreux biologistes, chimistes et biochimistes, en raison notamment de la complexité des échantillons étudiés. De nombreux protocoles analytiques ont d'ores et déjà été développés. Cependant, dans leur ensemble, ces stratégies sont relativement longues et multi-étapes et le plus souvent ciblées sur une protéine donnée.Dans ce contexte, ce travail de thèse a pour objectif de simplifier les protocoles expérimentaux existants afin de limiter les pertes en protéines et ainsi amplifier leurs signaux au cours d'une analyse « Bottom-up » par LC-HRMS (analyse « hors gel »). Chaque étape du processus a été décortiquée et optimisée. Dans un premier temps, les paramètres UPLC-HRMS/MS ont été optimisés afin d'améliorer la détection et la quantification des protéines présentes à des concentrations très variables dans les milieux étudiés. Ensuite, une approche de purification simplifiée qui repose sur une seule et unique étape de lavage et solubilisation des protéines a été mise au point. La démonstration de son efficacité « chimique » et « biologique » a ensuite été réalisée via une étude mécanistique au cours de laquelle les changements de conformation des protéines ont été étudiés à chacune des étapes de purification proposées. Enfin, certains paramètres influençant l'extraction des protéines à partir de ces mêmes matrices ont été étudiés afin de proposer à terme un protocole d'extraction à la carte compatible avec une analyse directe par LC-HRMS/MS.Recent advances in proteomics have been spurred by the rapid development of hybrid and/or high-resolution mass analysers (HRMS/MS). These powerful instrumentations have led to significant improvements in « Bottom-up » approach and have enabled to deepen our knowledge on the functionality of biological systems (structure, function, metabolism, dynamic, etc).Despite their high sensibilities, the potential of such instruments could be significantly lessened by an imperfect sample pre-treatment. In this context, current sample pretreatments follow multi-steps experimental workflows, which alternatively lead to low recoveries of proteins. In this line, this study aims at developing a simple and versatile strategy in order to reduce protein losses and enhance their detection in gel-free LC-MS analysis. First, an analytical method based on liquid chromatography and tandem mass spectrometry was developed to detect and quantify complex peptides mixture. Secondly, a universal, simple and fast purification approach was designed with the aim to purify protein extracts in only one-step. For this purpose, the molecular reactivity, dynamics and conformational changes of proteins at each development step were comprehensively investigated with a set of spectroscopic techniques, in order to select the best strategy. Finally, different factors influencing extraction of proteins were investigated with the goal in the long term to propose an on-demand extraction protocol for direct analysis of proteins by LC-HRMS/MS

Going Beyond Counting First Authors in Author Co-citation Analysis
The present study examines one of the fundamental aspects of author co-citation analysis (ACA) - the way co-citation
counts are defined. Co-citation counting provides the data on which all subsequent statistical analyses and mappings
are based, and we compare ACA results based on two different types of co-citation counting - the traditional type that
only counts the first one among a cited work's authors on the one hand and a non-traditional type that takes into
account the first 5 authors of a cited work on the other hand. Results indicate that the picture produced through this non-traditional author co-citation counting contains more coherent author groups and is therefore considerably clearer. However, this picture represents fewer specialties in the research field being studied than that produced through the traditional first-author co-citation counting when the same number of top-ranked authors is selected and analyzed. Variations on the Author
“Variations on the Author” discusses two of Eduardo Coutinho’s recent films (Um Dia na Vida, from 2010, and Últimas Conversas, posthumously released in 2015) and their contribution to the general question of documentary authorship. The director’s filmography is characterized by a consistent yet self-effacing form of authorial self-inscription: Coutinho often features as an interviewer that rather than express opinions propels discourses; an interviewer that is good at listening. This mode of self-inscription characterizes him as an author who is not expressive but who is nonetheless markedly present on the screen. In Um Dia na Vida, however, Coutinho is completely absent form the image, while Últimas Conversas, on the contrary, includes a confessional prologue that moves the director from the margins to the center of his films. This article examines the ways in which these works stand out in the filmography of a director who offers new insights into the notion of cinematic authorship
Paleconditions and redox evolution of the Mesoproterozoic : Taoudeni Basin (1.1 Ga - Mauritania)
L'augmentation spectaculaire de la teneur en oxygène il y a environ 2,3 Ga, l'évolution de la vie et l'instabilité tectonique ont entraîné plusieurs changements dans les conditions géologiques et géochimiques du système atmosphère-océan de la Terre primitive. Après une chute vers 1,8 Ga, la teneur en oxygène est restée relativement stable pendant le milliard d'années suivant, au cours de la période dite du "Boring billion". Par conséquent, la compréhension des processus sédimentaires et post-dépôt enregistrés dans les strates au cours de cette période géologique est vitale pour les reconstitutions paléo-environnementales de l'histoire de la Terre. Cette période cruciale est bien représentée dans les roches sédimentaires non métamorphisées du bassin de Taoudeni. Dans ce travail, des approches minéralogiques, pétrographiques et géochimiques sur quatre forages carottés ont permis de : (i)déterminer les effets des processus post-dépositionnels, y compris la diagenèse et l'impact des intrusions magmatiques observées dans une des carottes de forage,(ii) retracer la provenance des sédiments,(iii) reconstruire l'environnement de sédimentation et les conditions paléoredox pendant et après le dépôt des sédiments du groupe d’Atar et d’El Mreiti du bassin de Taoudeni. Les résultats montrent que les caractéristiques sédimentaires et géochimiques primaires de la plupart des roches de S2, S3 et S4 ont été préservées. Ces sédiments sont peu matures et très peu altérés chimiquement, ce qui témoigne de processus post-dépôt limités. Les principaux minéraux argileux sont la chlorite, kaolinite, l'illite et des interstratifiés illite/smectite. Cependant, les roches du forage S1, recoupées par une intrusion doléritique, ont subi une série de transformations texturales, minéralogiques et chimiques en lien avec l’augmentation de la thermicité relative aux intrusions elles-mêmes et à la circulation de fluides associés. Les signatures des éléments traces, considérés comme relativement immobiles, suggèrent un mélange probable de sédiments de différentes sources avec une dominance de roches sources felsiques. Ainsi, les sédiments du groupe d’El Mreiti présentent des contributions plus importantes de composants mafiques et intermédiaires par rapport aux sédiments du groupe d’Atar. La composition isotopique Sm/Nd montre que les roches sédimentaires du groupe d’Atar sont principalement issues de roches mères felsiques archéennes du bouclier de Reguibat. En revanche, les sédiments du groupe d'El Mreiti proviennent de manière significative du terrane paléoprotérozoïque juvénile mis en place au cours de l'orogenèse éburnéenne. Ces résultats, et plus particulièrement la comparaison entre les roches impactées par le métamorphisme de contact (S1) et l'équivalent paléoenvironnemental non métamorphisé (S2) révèlent une forte augmentation de la concentration en éléments traces sensibles au redox et à une teneur significative en Fe. Les roches du forage S1 présentent des compositions isotopiques du Fe (δ56Fe) hétérogènes, avec des gammes de valeurs de δ56Fe, négatives et positives, élevées ; en accord avec la précipitation de minéraux secondaires contenant du fer sous l’effet de processus liés au métamorphisme et au métasomatisme. La composition isotopique de Fe montre des variations intenses dans les protolithes carbonatés altérés hydrothermalement, suggérant un fractionnement intense pendant l'interaction du fluide chaud circulant dans ces roches carbonatées. Par conséquent, les résultats montrent que le fer est mobile et réactif pendant les processus post-dépôt (diagenèse et métamorphisme), ce qui modifie le signal isotopique du fer et peut engendrer une mésinterprétation du signal redox primaire. Par conséquent, les approches pétrographiques, minéralogiques et géochimiques doivent être combinées avec les données δ56Fe pour mettre en évidence les effets des processus post-dépôts et reconstruire correctement les conditions redox et paléoenvironnementales originalesThe dramatic rise in the Earth’s oxygen about ~2.3 billion years ago, evolution of life, and tectonic instability resulted in several changes in geological andgeochemical conditions of the early Earth’s atmosphere-ocean system. Theoxygen dropped around ~1.8 Ga and was relatively stable for the next ~1 billionyears during the so-called “boring period”, characterized by steadied climaticconditions, delay in complex life evolution, and relative tectonic stability. Therefore, understanding the prevailing depositional and post-deposition events recorded in sediments deposited during this geologic age are vital in paleo-environmental reconstructions of early Earth history. This crucial period is well represented in the non-metamorphosed sedimentary rocks from the Taoudeni basin. Here, we used mineralogical, petrological, and geochemical approaches on four different drill cores to (i) determine the effects of post-depositional processes, including diagenesis and impact of magmatic intrusions observed in only one of the drill cores, (ii) trace the provenance of the sediments, and (iii) reconstruct the sedimentation environment and the paleoredox conditions during and after the deposition of Atar and El Mreiti group sediments in the Taoudeni Basin. The sedimentological, mineralogical, and geochemical data show that the primary sedimentary and geochemical features from most of the drill cores (S2, S3, and S4) are preserved. These sediments are poorly matured and show a low degree of chemical alteration, demonstrating limited post-depositional processes. The clay minerals are mainly chlorite, kaolinite, illite, and illite/smectite mixed-layer minerals.However, the drill core with sill intrusion (S1) experienced a series of textural, mineralogical, and chemical transformations induced by brittle deformation, thermal overheating, and fluid circulation. Consequently, the original sedimentary characteristics were obliterated, especially for the sediments adjacent to the dolerite sill. The signatures of the relatively immobile trace elements suggest likely sediment mixing of different sources with a dominance of felsic source rocks. Specifically, the El Mreiti Group sediments display greater contributions of mafic and intermediate components compared to the Atar Group sediments. The Sm/Nd isotope systematics suggest that the Atar Group sedimentary rocks were dominantly derived from moderately differentiated Archean felsic source rocks of the Reguibat shield. In contrast, the El Mreiti Group sediments were significantly sourced from the juvenile Paleoproterozoic terrane that are linked to the emplacement of mafic magmatic events during the Eburnean orogeny.Furthermore, our results and specifically the comparison between metamorphosed rocks (S1) and the unmetamorphed paleoenvironmental equivalent (S2) — reveal a strong increase in the concentration of redox-sensitive trace elements (RSTEs), and with a significant Fe content in contact aureole. The S1 rocks show heterogeneous Fe isotope compositions, with high light and heavyFe generations in agreement with the secondary Fe-bearing minerals precipitation due to metamorphism and metasomatism overprints. The δ56Fe composition shows intense variations in the hydrothermally altered carbonate-bearing protoliths, suggesting intense iron Fe fractionation during the interaction of the hot circulating fluid with impure carbonate and carbonated rocks. Hence, our results show that Fe is mobile and reactive during the post-depositional processes (diagenesis and metamorphism), which can readily overprint the iron isotope signal and engendering false primary redox interpretation. Therefore, additional petrographic, mineralogical, and geochemical approaches can be combined with the δ56Fe data to help untangle the post-depositional overprints and arrive at an accurate reconstruction of the original paleoenvironmental and redox conditions
