    Identification of amino acid residues important for the Arsenic resistance function of Arabidopsis ABCC1

    The Arabidopsis ATP-Binding Cassette (ABC) transporter ABCC1 sequesters arsenic (As)-phytochelatin conjugates into the vacuole, thereby conferring As resistance. Here, we report the results of a screen for phosphorylation-dependent regulation sites of AtABCC1. Variants of AtABCC1 harboring mutations that replaced amino acid residues Tyr(682), Tyr(709), Tyr(822), Ser(846), Ser(1278), or Thr(1408) with alanine confer reduced resistance and decrease the intracellular As content relative to wild-type AtABCC1 when heterologously expressed in the SM7 yeast strain. This suggests that these mutations compromise the vacuolar sequestration of As by AtABCC1. Furthermore, through a phosphomimic mutant study, we found that phosphorylation of Ser(846) is required for the As resistance function of AtABCC1.     Linking entries in protein interaction database to structured text: The FEBS Letters experiment

    The corpus of the scientific literature has reached such size that a lot of useful data, dispersed throughout millions different articles, are now hard to recover. For instance, many articles in the biological domain describe relationships between entities (gene, proteins, small molecules, etc.) yet this crucial information cannot be efficiently used because of the difficulties in retrieving it automatically from unstructured text. Databases are striving to capture this valuable information and to organize it in a structured format ready for automatic analysis. However, the current database model, based on manual curation, is not sustainable because the limited support is not compatible with complete and accurate coverage of published information. Several proposals have been put forward to increase the efficiency and accuracy of the curation process. Here we present an experiment, designed by the editorial board of FEBS Letters, aimed at integrating each manuscript with a structured summary precisely reporting, with database identifiers and predefined controlled vocabularies, the protein interactions reported in the manuscript. The authors play an important role in this process as they are requested to provide structured information to be appended, in the form of human-readable paragraphs, at the end of traditional summaries. It is envisaged that the structured text will become an integral part of Medline abstracts. In 6 months time the experience gained with this experiment will form the basis for a community discussion to propose a widely accepted strategy for information storage and retrieval. © 2008 Federation of European Biochemical Societies

    Seabream antiquitin: Molecular cloning, tissue distribution, subcellular localization and functional expression

    Subsequent to our earlier report on the first purification of antiquitin protein from seabream liver and demonstration of its enzymatic activity [FEBS Letters 516 (2002) 183-186], we report herein the cloning of its full-length cDNA sequence. The open reading frame encodes a protein of 511 amino acids. Results of RT-PCR indicate that antiquitin is highly expressed in both the seabream liver and kidney. Transfection studies in cultured eukaryotic cells provided further evidence that it is a cytosolic protein. Bacterial expression of the enzyme was also performed. The purified recombinant protein was demonstrated to exhibit similar kinetic properties as the native enzyme. © 2005 Federation of European Biochemical Societies. Published by Elsevier B.V.     Going Beyond Counting First Authors in Author Co-citation Analysis

    The present study examines one of the fundamental aspects of author co-citation analysis (ACA) - the way co-citation counts are defined. Co-citation counting provides the data on which all subsequent statistical analyses and mappings are based, and we compare ACA results based on two different types of co-citation counting - the traditional type that only counts the first one among a cited work's authors on the one hand and a non-traditional type that takes into account the first 5 authors of a cited work on the other hand. Results indicate that the picture produced through this non-traditional author co-citation counting contains more coherent author groups and is therefore considerably clearer. However, this picture represents fewer specialties in the research field being studied than that produced through the traditional first-author co-citation counting when the same number of top-ranked authors is selected and analyzed.
