Analysis of chromatin structure reveals the connection between sQTLs and the splicing of distant genes
Gene expression and regulation with or without alternative splicing are key factors for cells to properly function. Distant splicing quantitative trait loci (distant sQTLs) are genomic mutations that impact the alternative splicing patterns of far-away genes. Nevertheless, the procedures causing a distant sQTL to regulate the alternative splicing of genes are not well defined. Higher resolution chromosome conformation capture experiments like Micro-C or Hi-C together with an expanding number of sQTL datasets on humans help us in understanding the spatial processes governing distant sQTL relationships at a genome-wide scale. In this study, we focus on analyzing whether spatial closeness helps in regulating sQTL-gene interactions over high-order chromatin topological domain structure, which is inferred from chromosome conformation experiments. We discover larger-scale chromatin shape to be in line with sQTL associations. In detail, sQTLs are generally spatially near their splicing genes in 3D, they frequently appear near topologically associating domain (TAD) and frequently interacting region (FIRE) boundaries, and are favorably related to genes over TADs and FIREs. Additionally, we discover that inside-domain sQTLs accompanied by functional regulatory elements, including enhancers and promoters, are spatially closer than all inside-domain sQTLs. This result suggests that spatial closeness between sQTLs and their distant splicing genes obtained from chromatin’s TAD structure has major importance in regulating alternative splicing and thus in gene regulation. Our results are robust across different experiments such as Hi-C and Micro-C, different TAD inference methods, different Hi-C binning resolutions, different alternative splicing events, and once we control for eQTLs, which are shown to be spatially close to their genes. © The Author(s) 2025.TÜBİTAKPublisher versio
A performance evaluation study of thin-wall tube design in the front bumper uses the altered TOPSIS-rank order clustering algorithm-integrated approach
The rising growth of the economy in developing countries led to a significant increase in the number of vehicles on the roads. The number of vehicles in road transport is also increasing significantly due to the increase in automobile ownership due to the increase in city populations. As a result of this increase, there is an increase in traffic accidents. For this reason, automobile manufacturers make significant efforts to develop lighter and more robust bumpers. Also, they used performance measurement studies for the thin-walled bumpers. The motivation of the study is based on the examines the dynamic performance of thin-walled bumpers within the impact of both oblique and axial compression. The crash performance of thin-wall tubes is analyzed based on factors such as speed, mass, and cross-section geometries. We developed a new rank order clustering (ROC) algorithm that integrated altered technique for order preferences by similarity to ideal solution (A-TOPSIS) method-based comparative analysis to determine the best thin-wall tube among the alternatives. For the first time in the literature, the A-TOPSIS results-integrated ROC algorithm is proposed to obtain the best tube profiles considering different expectations from their performance according to the determined criteria. Please check and confirm the edi t in the article title.OK.Please confirm if the author names are presented accurately and in the correct sequence (given name, middle name/initial, family name). An alternative to the European customs union for Turkey in the framework of economic integration theory: Eurasian Customs Union
The liberalization policies begun after 1980 and globalization process bring with new economic associations and trade blocs among countries. The European Customs Union which established to improve economic relations and to make the political integration possible after World War II, reached large trade capacity today. On the other hand, the Post-Soviet countries that followed similar way like European ones established Eurasian Customs Union under the leadership of Kazakhstan, Belarus and Russia. The advantage of European Customs Union for Turkey which became a member of it in 1995 is still discussed. From this viewpoint the study aims to answer a question that Eurasian Customs Union can be an alternative to European Customs Union for Turkey in point of trade capacity. The aim of the study is to discuss the possibility of the Eurasian Customs Union and to compare it with the European Customs Union in which Turkey is involved. In this context, at first, the conceptual framework about the subject will be discussed and European Customs Union and Turkey relations will be examined. After, the current situation of the Eurasian region will be analyzed and the possibility of the Eurasian Customs Union will be discussed. And, which customs union will be more advantageous in terms of Turkey will be examined by VAR analysis

Scour hole formation for lateral non-uniform flow in non-cohesive sediments
For a project in the province of Zeeland, The Netherlands, a culvert was installed trough a dike to restore the tidal flow. Shortly after commissioning of the facility a scour hole at the end of the bottom protection developed. Although the scour hole was anticipated in the design, the scour hole was developing more rapidly than predicted. Furthermore, the hydrodynamics of the tidal jet flow from the culvert were different than what was expected in the design. It is expected that the uncertainties in predicting the scour hole process lies probably the most in a lack of understanding of the flow conditions in the vicinity of scour holes. The scour hole depths can be predicted by the Breusers empirical relations. The development of the scour process entirely depends on the flow velocity and the relative turbulence intensity at the transition of the fixed to the erodible bed. The empirical equations do not account for all the hydrodynamic processes in a scour hole. Furthermore, the scour studies are predominantly considering a two-dimensional vertical situation in which lateral uniform flow is assumed. However, in practice lateral non-uniform flow is the rule rather than the exception. The objective of this master thesis is to research the scour development under laterally nonuniform flow and to obtain more fundamental understanding of the scour process. Physical experiments were conducted in order to investigate the influence of lateral non-uniformities in the flow field on the scour process. In the scale experiments, the lateral velocity differences originated from two parallel streams with different streamwise velocities. The scour pattern under laterally nonuniform flow is different than the scour pattern under laterally uniform flow. The scour hole in laterally nonuniform flow is deeper and it develops faster compared to the scour hole development in laterally uniform flow under the same hydraulic conditions. Furthermore, the scour pattern under lateral non-uniform flow shows spatial variations in lateral direction. The larger maximum scour depths are not observed in the zone with high flow velocities, but in the mixing layers.A horizontal contraction of the flow at the scour hole is observed for lateral non-uniform incoming flow, whereas the presence of the scour hole does not affect the horizontal structure of the flow for lateral uniform incoming flow. The vertical structure of the flow showed relatively high near-bed velocities in the scour hole indicating flow attachment to the bed for laterally nonuniform flow. In addition, the vertical structure of the flow appears to become more depth uniform in the scour hole. The vertical structure of the flow is important of the sediment transport in the scour hole. For vertically attached flow, it was indicated that sediment could not be transported from the scour hole in the direction of the bed protection
Inter-firm networks and glocalization in realizing a circular economy in the construction sector: A case study on the Dutch concrete industry
In recent years, more and more attention has been paid to the wasteful use of raw materials, which leads to major nature and environmental problems. To address these issues, initiatives have been shown by all kinds of stakeholders, in the form of agreements, legislation and action plans, for a transition to a circular economy (CE). This transition is crucial, especially in the construction sector, due to the high level of waste and the use of raw materials. Literature review shows that localization can create local jobs and economic incentives, but also non-economic motives, such as inclusion and engagement. On the other hand, supply chains, business relationships and sales markets have actually been scaled up to a global level in recent decades. Therefore, a shift to a local approach is needed as well as a shift to a supra-national approach to facilitate the CE. Although this may seem paradoxical at first, this process is also known in the literature as 'glocalization'. Much research has been done on CE on multiple scales, however there is insufficient knowledge about the various components addressed by the concept of 'glocalization’, especially on inter-firm networks and how they deal with the paradox of glocalization in realizing a CE in the construction sector. The aim of this research is to shed light on how inter-firm networks, which consist of multiple types of business relationships, deal with shifts that take place in the field of institutional and regulatory arrangements and economic activities both to the supra-national and local scale. The research is done through literature research, which provides qualitative, and a case study on the concrete industry, which also provides qualitative data. The case study was investigated through semi-structured interviews, after which these were analyzed using coding tools. On this basis, the paradoxes of glocalization have been formulated and it has been analyzed how the companies and organizations within the inter-firm networks deal with these paradoxes. Although the research shows several limitations with regard to the data and synthesis, it can be concluded that the inter-firm networks exhibit different attitudes, which can be categorized as proactive, reactive and inert, towards the paradoxes of glocalization. Furthermore, the research shows that different attitudes to the paradoxes of glocalization can drive changes in the inter-firm networks, such as business expansions, new partnerships between companies that have similar activities, and new partnerships between companies that have different activities but are working on one resulting product.Architecture, Urbanism and Building Sciences | Management in the Built Environmen
Correlates of Patient Satisfaction in Psychiatric Inpatient Care: A Survey Study from a Tertiary Hospital in Turkey
In the current study, a questionnaire to evaluate satisfaction levels and related factors upon discharge was completed by 100 patients receiving care for mental illness in a tertiary care hospital in Turkey. The relationships among sociodemographic variables, nonpharmacological interventions, and participants' views about the treatment course and quality of care they received were investigated. Overall satisfaction levels of participants were good. Older participants reported more positive opinions. Involuntary hospitalization, use of restraints/seclusion, or electroconvulsive therapy did not change overall satisfaction. Participants who were hospitalized for the first time were more afraid of other patients, which may imply that this population needs special care from the treatment team. Spending an adequate amount of time and providing necessary information about their treatment plan impact patients' treatment experience positively
Measuring players' performance efficiency index using Fuzzy logic in multiplayer sports: A basketball study
In multi-player sports, measuring a player's performance according to position precisely and accurately is one of the topics worth researching. A player's efficiency scores show how well the player meets the requirements of the position she plays and at what level she contributes to the basketball team. The Performance Index Rating (PIR) is one of the most fundamental scoring and mathematical system used by the Euroleague Basketball Company's first and second tier competitions. This research aims to
construct a fuzzy performance index system using fuzzy logic in basketball sports to increase players' awareness of their own performance and to evaluate their performance more sensitively and efficiently. The proposed system is presented seperately for three different positions in basketball: Guard, Forward, Center. Three different fuzzy inference systems are formed for each position: offensive action, defensive action and negative action systems. In these inference action systems, parameters used are point, assist, total successful throw, offensive rebound, steal, block, defensive rebound, total missed throw, turnover, faul, block against. For each position, the fuzzy performance index is generated through an upper fuzzy inference system where the results of the action systems are taken as input. For the proposed approach, detailed professional basketball data from the 2017-2018 to 2022-2023 seasons are used, taking into account that players must average at least 20 minutes of playing time per game. By comparing the obtained new fuzzy index values and the famous PIR values, it is observed that the proposed system is better, more sensitive and more effective both in position evaluation and in general. In future studies, applying this method to other multiplayer team sports is aimed. No sponso
