    Identification of Potential Bacteria on Several Lakes in East Java, Indonesia Based on 16S rRNA Sequence Analysis

    Four bacterial isolates from Ranu Pani and Ranu Grati in east java had been revealed to be potentials to produce IAA (PIS isolate), phosphate solubilizer (GPS isolate), cellulose hydrolysis (PSS isolate) and, amylum hydrolysis (PAS), two dominant bacterial isolates from Rani Pani (PØD isolate) and Ranu Grati (GØD isolate) which were co-cultured with microalgae promoted microalgae growth, yet its taxonomical position has not been clearly known. The aim of this study was to identify those bacterial isolates using 16S rRNA barcode. This research conducted by gDNA isolation, the 16S rRNA sequence was amplified using 27F and 1492R primers. Reconstructed phylogenetic trees and genetic distance analysis showed that the isolate PIS and PSS identified as Bacillus cereus Group closely related to Bacillus paramycoides. PAS isolate identified as Bacillus subtilis Group closely related to Bacillus amyloliquefaciens, GPS isolate identified as novel species in genus Enterobacter, and two dominant isolates (PØD and GØD) identified as Enterobacter cloacae complex closely related to Enterobacter cloacae. The genomic approach and additional phenotypes-examination are required to clarify its taxonomical position

    Detection of Mulatexin in Local Mulberry Plants (Morus spp.) from Bogor, West Java, Indonesia

    The mlx56 gene family is found exclusively in the mulberry (Morus spp.) plant, and its role is to defend against insect herbivores, yet it had never been discovered from Indonesia, which has been cultivating mulberry silkworm\u27s (Bombyx mori) feed in order to produce silks. This research focused on studying the expression of mlx56 gene family in local mulberry plants from Bogor, West Java, using different plant organs which were leaf, stem, and root. Each sample was collected from four species of mulberry; Morus alba var. kanva-2, M. alba var. multicaulis, M. bombycis var. lembang, and M. cathayana. Genomic RNA samples were collected and synthesized into cDNA, amplification was done using eight primers of the mlx56 gene family and the products were sequenced. Sequences were then analyzed by BLAST. Results showed diverse mlx56 gene family expression among species of mulberry and plant organs. The mlx56-2, mlx56-4, and mlx56-7, were mostly expressed in all species and organs. The gene mlx56-3, which was not discovered in the previous study, was expressed in M. cathayana leaf and root also in the roots of other species. It was identified as chitinase-like protein LA along with mlx56-5, while other genes were identified as mlx56 based on BLAST

    Profiling Skin Microbiome in Healthy Young Adult Representing Javanese, Papuans, and Chinese Descent in Indonesia

    Skin serves as the first physical barrier and biological barrier by the colonization of commensal bacteria to prevent pathogen invasion. It was known that the disruption on normal commensal microbiota composition or dysbiosis causes skin diseases, while the skin microbiota diversity itself is influenced by several factors, one of them is ethnicity. This study shows the influence of ethnicity factor in Papuans, Javanese, and Chinese descent young adults living in Jakarta on skin microbiome profiles. The microbiota genomic DNA are extracted from the face skin samples and sequenced with Next Generation Sequencing method to be further analyzed. The result shows that individuals with the same ethnic background share similar skin microbiome characteristics. The greatest skin microbiome alpha diversity is shown by the Papuans and the Chinese descent the smallest. Ethnicity factor that shows statistically significant differences in interindividual dissimilarities are independent of other intriguing factors such as age, geographical location, etc. Therefore the ethnic origin of individuals especially from three ethnics above is a factor to be considered in skin microbiome research and the skin microbiota composition can be used for potential future applications

    GC-MS Analysis of Active and Applicable Compounds in Methanol Extract of Sweet Star Fruit (Averrhoa carambola L.) Leaves

    The leaves of star fruit plants (Averrhoa carambola) have been traditionally used to cure many diseases, such as hypertension and fever. Besides, the leaves of this plant have also widely been used as the main raw material in lawar (a Balinese traditional food) making. In this research, the methanol extract of this plant leaves was analyzed and identified for active compound contents. The main objective of this research was to investigate types of possible active and applicable compounds contained in such leaves, previously extracted/macerated in methanol solution. Analysis was conducted by applying GC-MS instrumentation using methanol solution. The results showed that 10 possible active and applicable compounds (Butane, 1,1-diethoxy-3 methyl-(CAS)1.1-DII, Dodecanoic acid, methyk ester(CAS) methyl, Dodecanoic acid, methyl ester (CAS) Ethyl Laun, Pentadecanoic acid ethyl ester, Hexadecanoic acid methyl ester (CAS) Methyl pa, OCTADECA 9.12 DIENOIC ACID METHYL, 9-Octadecenoic acid methyl ester (E)-(CAS), Octadecanoic acid methyl ester, and (E) 9-Octadecanoic acid ethyl ester) were identified in methanol extract of such leaves. Among those compounds, Butane, 1,1-diethoxy-3-methyl and Hexadecanoic acid, methyl ester was two most abundance constituents with percentage of peak areas of 35.67% and 26.93%, respectively

    Gold Mine Wastewater Induced Morpho-physiological Alteration of Four Biodiesel Producing Species

    This experiment aimed to determine the adaptability of four biodiesel-producing plants to gold mine wastewater based on morpho-physiological properties. Four species namely jatropha (Jatropha curcas), castor bean (Ricinus communis), wild candlenut (Reutealis trisperma) and bead tree (Melia azedarach) were grown in water culture using Hoagland solution for 2 weeks and then treated with gold mining wastewater at 0% (control), 25%, 50%, and 75% (v/v) for 3 weeks. Growth, anatomical and physiological characteristics were observed during the treatment. The results showed that gold mine wastewater significantly decreased growth of the four species despite varied among the species. Wastewater had significant effect on leaves anatomy of Jatropha but not on others. It also significantly induced the increase of malondialdehyde (MDA) content in Jatropha and castor bean, but not in wild candlenut and bead-tree. Meanwhile, the treatment significantly decreased chlorophyll content of all species with the most in bead-tree plant, and leaves relative water content (RWC) particularly in castor bean and bead-tree plants. There was strong negative correlation between the increase of MDA content and the decrease of chlorophyll content and leaf RWC. Among the four species, wild candlenut (R. trisperma) was the most resistant to gold mine wastewater based on morphological and physiological properties

    Tempe and Soybean var. Grobogan-Indonesia Increased The Number of Osteoblasts and Osteocytes, Inhibited Osteoclast Damage in The Tibia Bone of Rats

    Tempe, an Indonesian traditional food, is a product of processed soybeans by fermentation. Both tempe and soybeans contain a variety of nutrients, such as isoflavone, Ca, P, and Mg that are important for bone health. This study aimed to observe the influence of Indonesian var. Grobogan tempe flour and soybean flour on the profile of osteoblasts, osteocytes, and osteoclasts in the tibia bone of rats. The rats were divided into five groups; casein, tempe flour 10%, tempe flour 20%, boiled soybean flour 10%, and boiled soybean flour 20% groups. The treatment was conducted for 90 days. The results showed that the treatment using tempe flour and soybean flour increased the number of osteoblasts and osteocytes significantly compared to the casein group. Tempe flour 20% showed the best result. In addition, the number of osteoclasts in the tibia bone of rats that were treated with tempe flour and soybean flour were smaller than that of negative control group. The treatment using soybean flour (10% and 20%) or tempe flour (10% and 20%) decreased the number of osteoclasts in the tibia bone of rats. It is suggested that both tempe and soybeans can be utilized for osteoporosis prevention

    Biodegradation of DDT by Co-cultures of Pleurotus eryngii and Pseudomonas aeruginosa

    Dichloro-diphenyl-trichloroethane (DDT) is a synthetic insecticide that widely used around the world, which has a negative effect on human health and the environment. The objective of this research was to investigate the ability of bacterium Pseudomonas aeruginosa in co-culturing with white-rot fungus Pleurotus eryngii to degrade DDT. The various volume of P. aeruginosa (1 ml ≈ 1.5 x 109 CFU) were added into 10 ml of P. eryngii culture for a 7-days of incubation. Approximately 82% of degradation of DDT were obtained from co-cultures with the adjunct of 10 ml of P. aeruginosa during the 7-day incubation period, which had the best ratio of optimization of 0.57. The confrontational assay showed that P. aeruginosa gave no effect on the growth of P. eryngii (0.39 cm/day). DDD (1,1-dichloro-2,2-bis(4-chlorophenyl) ethane), DDE (1,1-dichloro-2,2-bis(4-chlorophenyl) ethylene) were detected as metabolic products from the DDT degradation by co-cultures bacterium P. aeruginosa and fungus P. eryngii. This study indicated that bacterium P. aeruginosa can be used to enhance DDT degradation by whire-rot fungus P. eryngii

    Effect of Ethylene Glycol on Structural Integrity at Each Stage of Preantral Follicle Development Post Vitrification of Rat Ovary-Histological Analysis

    The structure of follicular tissue affects the ability to maintain the structural integrity of follicles against cryoinjury post-vitrification. Histological analysis was conducted on the structural integrity of each stage of preantral follicles post-vitrification using 7.5% and 15.0% doses of ethylene glycol (EG), and ovarian sections with HE staining were observed using an Olympus CX21 microscope connected to Optilab 3.0 lens and Image Raster software. Analysis was conducted on the ovarian cortex in the tracing line area using polygon measure tools to obtain follicle density (follicles/mm2) and follicle index (%) data. The result showed that the EG group 7.5% (KP1) increased follicle density compared to the vitrified group (KKV) in primordial (15.83±1.77) and primary (22.94±8.51) stages. Meanwhile, KP2 (EG 15%) was in primordial (41.92±6.45), primary (11.69±1.95), secondary (33.48±3.63), and tertiary (5.93±0.69) stages. KP1 increased grade 3 follicle index compared to KKV in primary (27.66±2.34), secondary (32.41±6.99), and tertiary (25.00±5.00) stages. Meanwhile, KP2 was in primary (26.87±6.68) and tertiary (25.00±5.00) stages. Both doses of 7.5% and 15.0% EG were able to maintain structural integrity at certain stages of preantral follicles. Secondary and tertiary follicles are the best stages in maintaining grade 3 follicular integrity with the addition of 7.5% EG

    First Phylogenetic Treatment of Apple Cucumber (Family Cucurbitaceae) from Indonesia Utilizing DNA Variation of Internal Transcibed Spacer Region

    Cucurbitaceae is one of the largest family in Angiosperm in which the most member of this family is important fruit crops in Indonesia such as Cucumber, Melon, Watermelon, and Apple Cucumber. In particular, Apple Cucumber, currently attracts attention to many researchers due to its phylogeneticand taxonomic problem. In term of its appearance, the fruit looks like an apple but the taste is melon. The purpose of this study was to elucidatephylogenetic relationship between Apple Cucumber and other species of Cucurbitaceae based on variation of DNA sequences derived from internal transcribed spacer (ITS) region. As many as six individuals of Apple Cucumber collected from Karawang, Jember, and Aceh were examined. The ITS sequences of some species of family Cucurbitaceae were retrieved from GenBank, and put them in the analysis. Phylogenetic analysis based on parsimony method with using Begoniaas outgroup reveals that Apple Cucumber are nested in the same clade as Melon (Cucumis melo) with high bootstrap value (100%), suggesting that Apple Cucumber is under the same species as Melon. However, on the basis of morphological characters of fruit, apple cucumber is different with that of Melon. This considerably first phylogenetics treatment provides fundamental knowledge for establishing a subspecies of Melon

    In-Silico Design of Novel Glucagon-Like Peptide 1 Mutants as Candidate for New Peptide Agonist Drugs

    The binding of glucagon-like peptide 1 (GLP-1) incretin hormone and its receptor GLP-1R plays an important role in the human body. The GLP-1 acts as the insulin secretion stimulator through a GLP-1R agonist activation to avoid the type 2 diabetes mellitus problem. A recent development in computational sciences has enabled us to design a new GLP-1 mutant which has a better binding stability to GLP-1R. In this paper, we have conducted an in-depth analysis of protein-protein docking of GLP-1 and GLP-1R receptor to determine the responsible factors affecting the binding stability. The protein-protein binding stability was analyzed by performing the point mutations on the GLP-1 structure and running the molecular dynamics simulation of the docked structures. Five mutants, Lys20Arg, Lys20His, Lys20Ser, Lys20Gly, and Lys20Ala, has been created computationally and docked with GLP-1R and tested via a molecular dynamics simulation and the free energy perturbation calculation to search for the best-binding mutant. Our results have shown that the Lys20His mutant design has the best potential to be developed as a new peptide agonist drug based on its binding affinity and structural integrity as compared to other mutants and the peptide agonist drugs available in the market exenatide, and liraglutide
