    In Silico Study of Haematococcus pluvialis Biomarker Compound as Supplement to Fish Bone Remodelling

    This study aims to determine the docking predictions for RAR, RXR, and ROR in the bone remodeling pathway using Haematococcus, which is the highest carotenoid-producing microalgae. Furthermore, it determines the projection of using this carotenoid-producing alga in bone development. Carotenoids include provitamin A and non-provitamin A, which are predicted to replace vitamin A in bone control. It is also required in silico proof of carotenoids\u27 function of bone remodeling control. Furthermore, molecular and visualization docking validation was conducted using PyRx and Discovery Studio Visualizer software respectively. According to binding affinity and RMSD value, each biomarker compound had particular binding sites on RARα, RARβ, RORβ, and RORγ. Astaxanthin was the only compound with binding sites on all four receptors. Through enzymatic action, provitamin A carotenoids can serve as a precursor to retinol, allowing them to act as a native RXR ligand. Therefore, the biomarker compound used in Haematococcus pluvialis can replace the role of vitamin A in the regulation of fish bones. The prediction of bone regulation in biomarker compounds through the RAR-RXR pathways inhibited osteoblast and osteclast. Otherwise, VDR-RXR pathways regulated osteoclast maturation and osteoblast mineralization

    Effect of Chronic Toxicity Studies of Sappan Wood Extract on The Kupffer Cells Number in Rats (Rattus novergicus)

    Sappan wood (Caesalpinia sappan L.) is a plant used by the community to mix drinking. The antioxidant index of Sappan wood extract has a higher value than commercial antioxidants to counteract oxidative free radicals and improve the body\u27s defense system. The use of Sappan wood drinking in society is often used in daily so it is necessary to do a chronic toxicity test to observe the response to prolonged use of the system in the body. Kupffer cells are an important part of the innate immune system, acting as “scavengers” and phagocytes. A study that aims to see the chronic toxicity studies of the ethanolic extract of Sappan wood on the number of Kuffer cells in the liver has been carried out on 60 Wistar rats divided into 12 groups. The group was the negative control group, doses 100 mg/kgBW, 200 mg/kgBW, 300 mg/kgBW, 400 mg/kgBW and 500 mg/kgBW of extract Sappan wood which were divided into male and female groups. Each group was given ethanol extract of Sappan wood for one year orally. The results showed a significant increase in Kupffer cells in the female group at a dose of 100 mg/kgBW and the male group at 200 mg/kgBW with significant values, respectively, p<0.001 p = 0.004

    Reef Fish in the Mudflats of Kaledupa Island in Wakatobi National Park, Indonesia

    Although frequently described as low-fertility or low-productivity habitat, coastal mudflats serve as important feeding grounds for fish. Many fish species from adjacent coral reefs, seagrass beds, or mangroves foraging periodically in mudflats. Because of this foraging behaviour, some local fishermen are known to utilize the mudflats to catch fish. However, the impact of this catching activities to the ecosystem has not been fully discovered. An examination of the fish community structure and levels of environmental stress had carried out in the mudflat ecosystem of the coast of Kaledupa Island in Wakatobi National Park (WNP), Indonesia. Two mudflat study sites were selected from the shore of Balasuna and Tampara villages located between mangroves and coral reefs. Data were sampled from the fish catch of local fishermen using fish fences (sero) installed in each mudflat area. Fish community structure was analyzed using diversity index and index of relative importance (IRI). ABC curves and species exploitation rate were used to assess the local environmental pressure. A total of 74 fish species were recorded from the mudflats of Kaledupa, which was found to be dominated by reef-associated fish species, comprising 63 species and accounting for 85% of the total catch. Additionally, although both sites had relatively high reef fish diversity, the obtained Clarke’s W-statistic values were approximately 0, indicating that the local fish communities presented moderate levels of disturbance. Three out of five fish species with the highest IRI values were found to be over-exploited, namely Siganus canaliculatus, Lethrinus ornatus, and Lethrinus variegatus

    Diversity and Population Structure of Local Rice Varieties from Indonesia Revealed by SSR Markers

    Indonesia\u27s local rice varieties (Oryza sativa L.) have a wide range of diversity that can be valuable sources for crop improvement with molecular markers. This study investigated local rice varieties\u27 genetic diversity and population structure using simple sequence repeat (SSR) markers. The SSR markers demonstrated their informativeness for genotypic characterization as represented by the gene diversity indices and polymorphic information content. The UPGMA dendrogram divided 63 varieties into two distinct clusters with different levels of sub-grouping and the tendency according to their origins, as supported by PCoA. In contrast, PCA of these varieties according to agro-morphological traits was scattered in all quadrants. Thus, DNA level variation analyzed by SSR seems to complement the phenotypic traits, which were not well structured and revealed significant genetic diversity among varieties, within, and among populations (P<0.01). The pattern of grouping structure analysis of total varieties into two subpopulations is similar to the dendrogram according to SSR markers but better resembles the pedigree information of the set local varieties. These findings have implied their importance in rice breeding for genetic improvement, maintenance, and management of local genetic resources in Indonesia

    Determination of Complete Sequence Mutation of Myostatin Gene in Fast- and Slow-Growing Chicken

    Myostatin plays a role in inhibiting skeletal muscle growth in vertebrates. This study aimed to investigate the full sequence of the myostatin gene in fast-growing and slow-growing chickens. Fast- and slow-growing chicken models were produced from F2 Kampung x broiler. The full sequence of the myostatin gene was identified using 24 pairs of primers covering about 8,000 bp. mRNA expression analysis of muscle tissue was performed to examine whether the expression levels of myostatin are affected by chicken lines, sex, or muscle type. The results showed 170 mutations in fast- and slow-growing chickens. One hundred and sixty-one of them are novel mutations. A total of five and twenty-two alleles were specific alleles found only in the fast-growing and slow-growing groups of chickens, respectively. There were no differences in amino acids and gene expression levels of myostatin between the fast- and slow-growing chickens. In summary, the results of this study showed that specific alleles for the fast-growing or slow-growing chicken groups were found, suggesting that these specific alleles potentially be used as genetic markers for muscle growth in chickens

    First Record of The Thecate Marine Dinoflagellate Protoperidinium abei (Peridiniales, Dinophyceae) in Indonesia

    Two identical dinoflagellate cell specimens were found in a seawater sample collected from Tanjung Pasir Beach (TPB; 6.01 S, 106.8 N), Banten, Indonesia and subjected to morphological characterization light microscopy (LM). The cells measured 71.97–72.86 µm long and 52.55–52.76 µm wide, fusiform or biconical-shaped, with tapered apical and antapical horns. A sharp and pointy spine was present at the antapex. The Kofoidean thecal plates arrangement pattern of the specimens was formulated as Po, 4\u27, 2a, 7\u27\u27, 3(?)c, 4s, 5\u27\u27\u27, 2\u27\u27\u27\u27. Based on this thecal plate tabulation formula combined with the cell morphologies, the specimens conformed to the original description of, and therefore identified as, Protoperidinium abei (Paulsen) Balech. This study constitutes the first record of P. abei in Indonesia and the first to illustrate and describe its detailed morphology using LM

    Genipin Crosslinked Blended Collagen-Chondroitin: A Promising Biomaterial Scaffold Candidate for Cartilage Reconstruction

    Tissue engineering offers a solution to the shortage of materials for cartilage reconstruction surgery by providing various potential biomaterial scaffolds. Tissue engineering utilizes biological or synthetic biomaterials as a scaffold for the host cells to repopulate and regenerate the tissue. The natural biomaterials such collagen and chondroitin imitates native cartilage matrix composition. Genipin as one of natural crosslinkers was added to improve the matrix biomechanical properties. This study was done to investigate biocomposition of blended collagen type 1, collagen type 2, chondroitin sulphate (Col1-Col2-CS) and genipin for its cytotoxicity using human umbilical mesenchymal stem cells (hUCMSCs), surface morphology, and biochemical composition. Genipin-crosslinked collagen-chondroitin biocomposite showed a homogeneous shape while uncrosslinked biocomposite had rough surface and fibrillar folds size. Spectroscopy demonstrated both biocomposites had similar peak resemble to no alternation of the biocomposition by crosslinking. Both types of biocomposites were biocompatible and had no toxic effects, as compared to the cell colony only (p value = 0.26). The conclusion are blended composite of collagen chondroitin crosslinked with genipin had generated a fine microstructure scaffold with smaller pore size, had similar biomolecular component spectrum absorption, and no exhibition of residual toxicity

    The Potential Roles of Gut Microbiome in Modulating the Immune Response of Asian Redtail Catfish (Hemibagrus nemurus) Vaccinated with Aeromonas hydrophila

    The research aims are to observe the effect of vaccination in microbial profiles and gut microbiome composition. The treatments were as follows: the fishes were injected with PBS and challenged (A); the fishes were injected with freeze–dried vaccine dissolved in 100 ml 0.85% NaCl and challenged (B); the fishes were injected with freeze–dried vaccine dissolved in 50 ml 0.85% NaCl and challenged (C), and the fishes were injected with liquid vaccine and challenged (D). Microbiome composition measurements were carried out on the 21st–day post–vaccination and the 7th day after the challenge test. Fish intestine samples from three replications were tested by Next Generation Sequencing (NGS). Two significant phyla were identified from all treatments, namely Proteobacteria and Firmicutes. Cetobacterium, Candidatus Bacilloplasma, and Clostridium sensu stricto were the genera classified as good bacteria in vaccinated fish. It can be concluded that vaccination can increase the diversity of the gut microbiome, especially bacteria beneficial to the fish host. Chitosan as a coating antigen in freeze–dried vaccine increases gut microbiome\u27s number and diversity better than a liquid vaccine

    The Inhibition of 15-Lipoxygenase by Blechnum orientale Leaves and its Glycoside-flavonoid Isolates: In Vitro and In Silico Studies

    Fern is one of the groups of primitive plants rich in secondary metabolites that are commonly used to treat various diseases, including antioxidant, anti-hyaluronidase, anti-inflammation, and respiratory disease but less investigated. Flavonoid is one of the secondary metabolites abundantly present in ferns. This study aims to isolate major compounds found in Blechnum orientale act as 15-lipoxygenase (15-LOX) inhibitors. Inhibition of lipoxygenase decrease the production of leukotriene that induces bronchoconstriction in asthma. Isoquercitrin (Quercetin-3-O-β-glucopyranoside) and trifolin (kaempferol-3-O-β-D-galactoside) have been successfully isolated from Blechnum orientale. Further in silico study was performed to explain the binding mode between flavonoid pyranoside or galactoside and flavonoid aglycone in the 15-LOX cavity and their amino acid residues interaction. Isoquercitrin binds with Ile663, Ile400, Leu408, Leu597, Ala404, and Arg403 in the 15-LOX cavity as a lipoxygenase inhibitor. Trifolin binds the same amino acids as isoquercetin with addition His366, Gln596, and Phe175. Both isoquercitrin and trifolin act as competitive inhibitors against lipoxygenase enzymes

    Molecular Characterization and Pathogenesis of Newcastle Disease Virus Isolated from Brontok Eagle in West Java, Indonesia

    Newcastle disease (ND) is a contagious disease in poultry and numerous birds of various ages. Eagle is considered a potential reservoir for ND transmission as a wild  bird. This  research  was  conducted  to  molecularly  characterize  Newcastle disease virus (NDV) isolated from ND cases in Brontok Eagle and analyze the pathogenesis  in  chicken  embryos.  qRT-PCR  was  conducted  as  confirmation of  NDV  without  mixing  Avian  Influenza  (AI).  Sequencing  the  fusion  (F)  and haemagglutinin-neuraminidase (HN) genes from the three NDVs was performed with  a  specific  primer. Amino  acid  sequence  compared  with  other  NDV  from Genbank.  Pathogenicity,  genetic  variation,  distance,  and  phylogenetic  studies were  analyzed  using  bioinformatics  software  (MEGA-X).  This  study  analyzed pathogenesis  based  on  lesions  and  distribution  of  viral  antigens  in  chicken embryos  infected  with  NDV.  Observations  were  based  on  tissue  lesions  with HE and IHC staining. NDV isolated from three Brontok Eagles is classified as velogenic  strain,  virulent  NDV  (KRQKRF),  and  belonging  to  Genotype  VII subgenotype VII.2. The NDV was detected in various organ lesions, more severe in  the  pulmo,  trachea,  proventriculus,  and  intestine  of  chicken  embryos. That is still similar to the previous case reports in the field. These results show that NDV, which infected Brontok Eagle, has similar molecular characteristics and pathogenesis in chickens. These cases could be a threat to the poultry industry. Further research, surveillance, and monitoring of wild birds are needed to obtain more NDV epidemiological information in wild birds
