    What is the impact of amino acid mutations in the primary structure of caseins on the composition and functionality of milk and dairy products?

    peer-reviewedThe impact of amino acid mutations within the peptide structure of bovine milk protein is important to understand as it can effect processability and subsequently effect its physiological properties. Genetic polymorphisms of bovine caseins can influence the chemical, structural, and technological properties, including casein micelle morphology, calcium distribution, network creation upon gelation, and surface activity. The A1 and A2 genetic variants of β-casein have recently acquired growing attention from both academia and industry, prompting new developments in the area. The difference between these two genetic variants is the inclusion of either proline in β-casein A2 or histidine in β-casein A1 at position 67 in the peptide chain. The aim of this review was to examine the extent to which milk and ingredient functionality is influenced by β-casein phenotype. One of the main findings of this review was although β-casein A1 was found to be the dominant variant in milks with superior acid gelation and rennet coagulation properties, milks comprised of β-casein A2 possessed greater emulsion and foam formation capabilities. The difference in the casein micelle assembly, hydrophobicity, and chaperone activity of caseins may explain the contrast in the functionality of milks containing β-casein from either A1 or A2 families. This review provides new insights into the subtle variations in the physicochemical properties of bovine milks, which could potentially support dairy producers in the development of new dairy products with different functional properties

    Modulation, microbiota and inflammation in the adult CF gut: A prospective study

    peer-reviewedBackground Cystic Fibrosis (CF) has prominent gastrointestinal and pancreatic manifestations. The aim of this study was to determine the effect of Cystic fibrosis transmembrane conductance regulator (CFTR) modulation on, gastrointestinal inflammation, pancreatic function and gut microbiota composition in people with cystic fibrosis (CF) and the G551D-CFTR mutation. Methods Fourteen adult patients with the G551D-CFTR mutation were assessed clinically at baseline and for up to 1 year after treatment with ivacaftor. The change in gut inflammatory markers (calprotectin and lactoferrin), exocrine pancreatic status and gut microbiota composition and structure were assessed in stool samples. Results There was no significant change in faecal calprotectin nor lactoferrin in patients with treatment while all patients remained severely pancreatic insufficient. There was no significant change in gut microbiota diversity and richness following treatment. Conclusion There was no significant change in gut inflammation after partial restoration of CFTR function with ivacaftor, suggesting that excess gut inflammation in CF is multi-factorial in aetiology. In this adult cohort, exocrine pancreatic function was irreversibly lost. Longer term follow-up may reveal more dynamic changes in the gut microbiota and possible restoration of CFTR function.Seventh Framework Programm

    Internal teat sealants alone or in combination with antibiotics at dry-off – the effect on udder health in dairy cows in five commercial herds

    peer-reviewedIn the dairy industry, the dry period has been identified as an area for potential reduction in antibiotic use, as part of a one health approach to preserve antibiotic medicines for human health. The objective of this study was to assess the impact of dry cow treatment on somatic cell count (SCC), intramammary infection (IMI) and milk yield on five commercial Irish dairy herds. A total of 842 cows across five spring calving dairy herds with a monthly bulk tank SCC of < 200 000 cells/mL were recruited for this study. At dry-off, cows which had not exceeded 200 000 cells/mL in the previous lactation were assigned one of two dry-off treatments: internal teat seal (ITS) alone (Lo_TS) or antibiotic plus ITS (Lo_AB + TS). Cows which exceeded 200 000 cells/mL in the previous lactation were treated with antibiotic plus ITS and included in the analysis as a separate group (Hi_AB + TS). Test-day SCC and lactation milk yield records were provided by the herd owners. Quarter milk samples were collected at dry-off, after calving and at mid-lactation for bacteriological culture and quarter SCC analysis. Cow level SCC was available for 789 cows and was log-transformed for the purpose of analysis. Overall, the log SCC of the cows in the Lo_TS group was significantly higher than the cows in Lo_AB + TS group and not statistically different to the cows in the Hi_AB + TS group in the subsequent lactation. However, the response to treatment differed according to the herd studied; the log SCC of the cows in the Lo_TS group in Herds 3, 4 and 5 was not statistically different to the cows in Lo_AB + TS group, whereas in the other two herds, the log SCC was significantly higher in the Lo_TS when compared to the Lo_AB + TS group. There was a significant interaction between dry-off group and herds on SCC and odds of infection in the subsequent lactation. The results of this study suggest that the herd prevalence of IMI may be useful in decision-making regarding the treatment of cows with ITS alone at dry-off to mitigate its impact on udder health

    Grassland legacy effects on yield of a follow-on crop in rotation strongly influenced by legume proportion and moderately by drought

    peer-reviewedWe investigated the degree to which plant species diversity, drought and fertiliser level in a grassland ley can affect performance of a follow-on crop in a rotation. Grassland species and functional group diversity (grasses, legumes and herbs) were manipulated from monocultures to six-species mixtures in the grassland ley phase. A simulated two-month summer drought treatment was compared to a ‘rainfed’ control. Plots received 150 kg ha−1 yr−1 of nitrogen (N) fertiliser; additional replicates of L. perenne monoculture received 300 kg ha−1 yr−1 of N fertiliser. After two years, grassland communities were terminated, and each plot reseeded with an Italian ryegrass (Lolium multiflorum) model crop; its yield indicated the relative legacy effect of the preceding treatments (plant diversity, drought, N input). There was a modest but constant negative effect of drought on dry matter (−0.36 ± 0.091 t ha−1) and nitrogen yield (DMY and NY respectively) of the subsequent crop of L. multiflorum, across all plant communities. There were strong differences among the identity effects of the six former grassland species on DMY and NY of L. multiflorum. Legume species had the strongest effects on DMY of L. multiflorum (6.09 t ha−1 for the former T. pratense monoculture and 6.54 t ha−1 for T. repens). The lowest crop yield was from the former low-diversity high-input replicates (4.16 t ha−1 for former L. perenne monoculture with 300 kg ha−1 yr−1). There was no evidence that interspecific interactions in the grassland phase affected yield of the follow-on crop. Thus, the legacy effect of grassland mixtures was estimated by the identities and proportions of the species sown in the mixture. Similar patterns were obtained for NY. High-diversity, low-input grassland yielded more DMY and NY than low-diversity, high-input grassland (across both ley and follow-on crop phases). However, a legume proportion in the grassland ley of at least 33% is required to achieve high forage and crop performance in a grassland-crop rotation

    Modelling the production, profit, and greenhouse gas emissions of Irish sheep flocks divergent in genetic merit

    peer-reviewedCONTEXTSheep production industries face the challenge of increasing farm production and profit while reducing environmental impacts. OBJECTIVESGenetic selection using multi-trait breeding indices can be used to improve flock productivity, profitability, and greenhouse gas (GHG) emissions intensities (kg CO2-eq /kg of product), however validation of the improved performance of animals ranked higher on breeding indices at a flock level is required. METHODSPhenotypic data from 387,580 production records of animals born between 2018 and 2020 of known genetic merit in commercial flocks were inputted to an established bio-economic model. Two contrasting flocks were compared, a flock of ewes ranked High (top 20%) on the Irish replacement Index bred with rams ranked High on the replacement and terminal indices, and a flock of ewes ranked Low (bottom 20%) on the Irish replacement Index bred with rams ranked Low on the replacement and terminal indices. The two flocks were then simulated using life cycle assessment to estimate the GHG emissions profile for both systems. RESULTS AND CONCLUSIONFlock weaning rates were 1.70 and 1.53 lambs weaned per ewe presented for breeding for the High and Low genetic merit flocks, respectively. The flock of High genetic merit ewes sold 0.17 more lambs per ewe, equating to 3.29 kg more lamb carcass per ewe, than the flock of Low genetic merit ewes; lambs from the High genetic merit flock were also sold at an earlier age. The greater production of the High genetic merit flocks resulted in an additional €18/ewe net profit than the Low genetic merit flock. Although total flock GHG emissions were higher for the High genetic merit flock, GHG emissions intensities were lower at 21.7 and 23.3 kg CO2-eq /kg lamb carcass sold for the High and Low genetic merit flocks, respectively. The lower emissions intensity of the High genetic merit flock was due to the dilution effect of higher lamb production and lambs being drafted for slaughter ealier. SIGNIFICANCEThe results suggest Irish sheep producers can make substantial profit gains through selection according to the national breeding indices while also reducing their environmental impact, and farmers should consider genetic merit when purchasing their rams, particularly sires of replacement ewe lambs

    Field margin botanical diversity, composition and quality on intensively managed farming systems

    peer-reviewedRemaining semi-natural habitats are important refuges for farmland biodiversity, and field margins are one such habitat. Field margins consist of strips of herbaceous vegetation that are located between field boundary features such as hedgerows and the main grassland or arable field. However, little is known about their extent or ecological quality on intensively managed farmlands in Ireland. This lack of knowledge can only be addressed through the application of a standardised assessment methodology, which we developed and implemented in this study. A survey of field margins was conducted on 92 intensively managed farms, across three enterprise types (arable, beef and dairy farms) in Ireland. We describe the botanical composition and assess the ecological quality of field margins based on threshold levels of the percentage cover of positive, neutral and negative botanical indicator species that are predominantly informed by existing European Union (EU)-accepted methods for vegetation classification. Positive indicator species occurred in 77% of margins and had a mean cover of 10%. There was a high incidence of negative indicator species, occurring in 93% of margins with a mean cover of 55%. Using our quality appraisal system, 16% of field margins were of high or very high quality, and the majority (55%) were of low or very low quality. Compared to either arable or dairy farms, beef farms had a greater percentage of higher-quality margins, higher species richness and greater percentage of positive indicator species. Retaining areas of high-quality farmland habitat and enhancing those areas that have become ecologically degraded will be key to achieving the Common Agricultural Policy (CAP) objective of protecting landscapes and biodiversity. However, the implementation of appropriate management decisions requires effective evaluation of the current ecological condition of these habitats. Field margins are ubiquitous habitats in Irish farmlands and comprise a significant proportion of overall farmland habitat area. However, our results show that the majority in more intensively managed systems are in a botanically impoverished condition. Our standardised field margin quality assessment technique may offer an appropriate method of tracking change in habitat quality in response to conservation actions to improve habitat quality

    Analysis of the effect of Bacillus velezensis culture filtrate on the growth and proteome of Cladobotryum mycophilum

    peer-reviewedCladobotryum mycophilum, the causative agent of cobweb disease on Agaricus bisporus results in significant crop losses for mushroom growers worldwide. Cobweb disease is treated through strict hygiene control methods and the application of chemical fungicides but an increase in fungicide resistant Cladobotryum strains has resulted in a need to develop alternative biocontrol treatment methods. The aim of the work presented here was to evaluate the response of C. mycophilum to a Bacillus velezensis isolate to assess its potential as a novel biocontrol agent. Exposure of 48 hr C. mycophilum cultures to 25% v/v 96 hr B. velezensis culture filtrate resulted in a 57% reduction in biomass (P < 0.0002), a disruption in hyphal structure and morphology, and the appearance of aurofusarin, a secondary metabolite which is a known indicator of oxidative stress, in culture medium. Proteomic analysis of B. velezensis culture filtrate revealed the presence of peptidase 8 (subtilisin), peptide deformylase and probable cytosol aminopeptidase which are known to induce catalytic activity. Characterisation of the proteomic response of C. mycophilum following exposure to B. velezensis culture filtrate revealed an increase in the abundance of a variety of proteins associated with stress response (ISWI chromatin-remodelling complex ATPase ISW2 (+24 fold), carboxypeptidase Y precursor (+3 fold) and calmodulin (+2 fold). There was also a decrease in the abundance of proteins associated with transcription (40 S ribosomal protein S30 (−26 fold), 40 S ribosomal protein S21 (−3 fold) and carbohydrate metabolism (l-xylulose reductase (−10 fold). The results presented here indicate that B. velezensis culture filtrate is capable of inhibiting the growth of C. mycophilum and inducing a stress response, thus indicating its potential to control this important pathogen of mushrooms

    An examination of maximum legal application rates of dairy processing and associated STRUBIAS fertilising products in agriculture

    peer-reviewedThe dairy industry produces vast quantities of dairy processing sludge (DPS), which can be processed further to develop second generation products such as struvite, biochars and ashes (collectively known as STRUBIAS). These bio-based fertilizers have heterogeneous nutrient and metal contents, resulting in a range of possible application rates. To avoid nutrient losses to water or bioaccumulation of metals in soil or crops, it is important that rates applied to land are safe and adhere to the maximum legal application rates similar to inorganic fertilizers. This study collected and analysed nutrient and metal content of all major DPS (n = 84) and DPS-derived STRUBIAS products (n = 10), and created an application calculator in MS Excel™ to provide guidance on maximum legal application rates for ryegrass and spring wheat across plant available phosphorus (P) deficient soil to P-excess soil. The sample analysis showed that raw DPS and DPS-derived STRUBIAS have high P contents ranging from 10.1 to 122 g kg−1. Nitrogen (N) in DPS was high, whereas N concentrations decreased in thermo-chemical STRUBIAS products (chars and ash) due to the high temperatures used in their formation. The heavy metal content of DPS and DPS-derived STRUBIAS was significantly lower than the EU imposed limits. Using the calculator, application rates of DPS and DPS-derived STRUBIAS materials (dry weight) ranged from 0 to 4.0 tonnes ha−1 y−1 for ryegrass and 0–4.5 tonnes ha−1 y−1 for spring wheat. The estimated heavy metal ingestion to soil annually by the application of the DPS and DPS-derived STRUBIAS products was lower than the EU guideline on soil metal accumulation. The calculator is adaptable for any bio-based fertilizer, soil and crop type, and future work should continue to characterise and incorporate new DPS and DPS-derived STRUBIAS products into the database presented in this paper. In addition, safe application rates pertaining to other regulated pollutants or emerging contaminants that may be identified in these products should be included. The fertilizer replacement value of these products, taken from long-term field studies, should be factored into application rates

    Altered stress responses in adults born by Caesarean section

    peer-reviewedBirth by Caesarean-section (C-section), which increases the risk for metabolic and immune disorders, disrupts the normal initial microbial colonisation of the gut, in addition to preventing early priming of the stress and immune-systems.. Animal studies have shown there are enduring psychological processes in C-section born mice. However, the long-term impact of microbiota-gut-brain axis disruptions due to birth by C-section on psychological processes in humans is unknown. Forty age matched healthy young male university students born vaginally and 36 C-section delivered male students were recruited. Participants underwent an acute stressor, the Trier social stress test (TSST), during a term-time study visit. A subset of participants also completed a study visit during the university exam period, representing a naturalistic stressor. Participants completed a battery of cognitive tests and self-report measures assessing mood, anxiety, and perceived stress. Saliva, blood, and stool samples were collected for analysis of cortisol, peripheral immune profile, and the gut microbiota. Young adults born by C-section exhibit increased psychological vulnerability to acute stress and a prolonged period of exam-related stress. They did not exhibit an altered salivary cortisol awakening response to the TSST, but their measures of positive affect were significantly lower than controls throughout the procedure. Both C-section and vaginally-delivered participants performed equally well on cognitive assessments. Most of the initial effects of delivery mode on the gut microbiome did not persist into adulthood as the gut microbiota profile showed modest changes in composition in adult vaginally-delivered and C-sectioned delivered subjects. From an immune perspective, concentrations of IL-1β and 1L-10 were higher in C-section participants. These data confirm that there is a potential enduring effect of delivery mode on the psychological responses to acute stress during early adulthood. The mental health implications of these observations require further study regarding policies on C-section use

    Sex, pain, and the microbiome: The relationship between baseline gut microbiota composition, gender and somatic pain in healthy individuals

    peer-reviewedBackground and AimRelative to men, women present with pain conditions more commonly. Although consistent differences exist between men and women in terms of physiological pain sensitivity, the underlying mechanisms are incompletely understood and yet could inform the development of effective sex specific treatments for pain. The gut microbiota can modulate nervous system functioning, including pain signaling pathways. We hypothesized that the gut microbiota and critical components of the gut-brain axis might influence electrical pain thresholds. Further, we hypothesized that sex, menstrual cycle, and hormonal contraceptive use might account for inter-sex differences in pain perception. MethodsHealthy, non-obese males (N = 15) and females (N = 16), (nine of whom were using hormonal contraceptives), were recruited. Male subjects were invited to undergo testing once, whereas females were invited three times across the menstrual cycle, based on self-reported early follicular (EF), late follicular (LF), or mid-luteal (ML) phase. On test days, electrical stimulation on the right ankle was performed; salivary cortisol levels were measured in the morning; levels of lipopolysaccharide-binding protein (LBP), soluble CD14 (sCD14), pro-inflammatory cytokines were assessed in plasma, and microbiota composition and short-chain fatty acids (SCFAs) levels were determined in fecal samples. ResultsWe observed that the pain tolerance threshold/pain sensation threshold (PTT/PST) ratio was significantly lesser in women than men, but not PST or PTT alone. Further, hormonal contraceptive use was associated with increased LBP levels (LF & ML phase), whilst sCD14 levels or inflammatory cytokines were not affected. Interestingly, in women, hormonal contraceptive use was associated with an increase in the relative abundance of Erysipelatoclostridium, and the relative abundances of certain bacterial genera correlated positively with pain sensation thresholds (Prevotella and Megasphera) during the LF phase and cortisol awakening response (Anaerofustis) during the ML phase. In comparison with men, women displayed overall stronger associations between i) SCFAs data, ii) cortisol data, iii) inflammatory cytokines and PTT and PST. Discussion and conclusionOur findings support the hypothesis that the gut microbiota may be one of the factors determining the physiological inter-sex differences in pain perception. Further research is needed to investigate the molecular mechanisms by which specific sex hormones and gut microbes modulate pain signaling pathways, but this study highlights the possibilities for innovative individual targeted therapies for pain management
