Integrated modelling of microbial-plant interactions in multi-species agroecosystems: the project MODIMIV
International audienceThe MODIMIV (“Modeling relationships between microbial and plant diversity in multi-species agroecosystems”) exploratory project (2024-2025) within the INRAE Biosefair meta-programme (https://biosefair.hub.inrae.fr) sets out to redefine our understanding of the intricate dynamics within multi-species vegetation covers (https://biosefair.hub.inrae.fr/rubriques-verticales/nos-actions/projets-exploratoires/modimiv-projet-exploratoire-2024-2026). Recognising the pivotal role played by soil microbial diversity and plant diversity in governing carbon and nutrient cycles, MODIMIV is committed to unravelling these complex interactions, with grasslands serving as revealing case studies for broader multi-species ecosystems.Conventional modelling approaches often compartmentalise plant and microbial components, overlooking their dynamic interplays. In contrast, MODIMIV challenges this view by integrating the dynamics of microbial and plant diversity into simulation tools, thereby offering key insights for sustainable agricultural management practices. Microbial diversity significantly shapes processes such as nitrification, denitrification and carbon sequestration, while plant diversity holds promise of optimising microbial carbon and nitrogen use by harmonising nutrient supply and demand.At the core of MODIMIV lies the ambition to develop integrated simulators capable of capturing the material flows within and between microorganisms and plants. By aligning the availability of nutrients with the needs of plants and microbes, this approach seeks to shed light on the nuanced interplay within ecosystems.The main objectives of MODIMIV include:- Investigating how biodiversity shapes carbon and nutrient cycling across diverse, multi-species vegetation cover to deepen our understanding of ecosystem dynamics.- Developing advanced simulation tools that seamlessly integrate plant and microbial diversity to enrich the modelling of ecological processes associated with herbaceous covers.- Assessing the effects of plant and microbial diversity on nutrient cycling and carbon sequestration, highlighting their central role in supporting ecosystem sustainability.- Providing long-term prediction models: Equipping stakeholders with robust predictive models to strengthen sustainable agricultural practices by offering foresight for sustainable management strategies.Taking a comprehensive approach, MODIMIV leverages data from multi-year mesocosm studies and replicated field experiments on grassland and agro-grassland treatments in Clermont-Ferrand (France) to refine prototypes. Moreover, the project actively welcomes collaboration with other initiatives, including the EJP Soil AGROECOSeqC project. With grasslands as its primary focus, MODIMIV aims to show the effectiveness of its simulators, particularly in low-input agroecosystems. These ecosystems serve as compelling examples of how plant communities adeptly modulate nutrient availability to soil microbiota, thereby promoting plant growth. Through these collaborative efforts, MODIMIV seeks to transcend conventional modelling paradigms and advocate for the adoption of sustainable agricultural practices across a diverse array of multi-species vegetation covers
Méthodes statistiques et outils logiciels pour l'analyse et l'inférence de réseaux écologiques et le traitement de données multi-espèces
Interactions between species in ecological communities are complex: many species can interact with each other in a variety of ways and at different spatial and temporal scales. Moreover, these interaction networks are the result of multiple causes, generate multiple processes and can have indirect effects transmitted through the structure of the network. This complexity calls for a variety of approaches to understand the determinants of interactions and predict their effects in ecological systems. This thesis studies several aspects of ecological interaction networks using a methodological approach that focuses on the description, evaluation and development of statistical methods and software tools. In a first part, I study causes of the structure of interaction networks, focusing on interaction niches and using the notion of trait matching between species. To this end, I use methods from the correspondence analysis family and apply and extend reciprocal scaling methods to the analysis of bipartite networks. I apply these methods to the analysis of a plant-frugivore interaction network in a Peruvian montane forest, and show that species traits can be related to their niche width. In a second part, I study the consequences of interactions through their influence on the spatio-temporal distribution of species. To this end, I use multivariate Hawkes processes to analyze camera trap data. I illustrate these models on five mammals from the South African savanna, showing attraction and avoidance between several of these species at a short spatio-temporal scale. In a third part, I consider camera trap data analysis. I develop a R package to clean and standardize camera trap data intended for the Snapshot Safari program, as well as a Shiny application intended for a more general use to visualize data in an interactive and reproducible way. This thesis presents statistical methods and software tools to analyze complex ecological data and improve our understanding of interaction networks. These results open new perspectives on ecological data analysis and methodological development in ecology.Les interactions entre espèces dans les communautés écologiques sont complexes : de nombreuses espèces peuvent interagir les unes avec les autres de façons variées et à différentes échelles spatiales et temporelles. De plus, ces réseaux d'interactions sont la résultante de multiples causes, engendrent de multiples processus et ont des conséquences parfois indirectes transmises au travers de la structure du réseau. Cette complexité nécessite une diversité d'approches pour comprendre les déterminants des interactions et prédire leurs effets dans les systèmes écologiques. Cette thèse étudie plusieurs aspects des réseaux d'interactions écologiques par une approche méthodologique qui se concentre sur la description, l'évaluation et le développement de méthodes statistiques et d'outils logiciels. Dans une première partie, j'étudie les causes de la structure des réseaux d'interactions en me concentrant sur les niches d'interactions et en utilisant la notion de concordance des traits entre espèces. Pour cela, j'utilise des méthodes de la famille de l'analyse des correspondances et j'applique et j'étends des méthodes de mise à l'échelle réciproque à l'analyse de réseaux bipartites. J'applique ces méthodes à l'analyse d'un réseau d'interactions plantes-frugivores d'une forêt de montagne péruvienne et je montre que les traits des espèces peuvent être reliés à leur largeur de niche. Dans une deuxième partie, j'étudie les conséquences des interactions au travers de leur influence sur la répartition spatio-temporelle des espèces. Pour cela, j'utilise des processus de Hawkes multivariés pour analyser des données de pièges photographiques. J'illustre ces modèles sur cinq mammifères de la savane sud-africaine et je montre des attractions et évitements entre plusieurs de ces espèces à courte échelle spatio-temporelle. Dans une troisième partie, je me penche sur l'analyse de données collectées par pièges photographiques. Je développe un package R pour nettoyer et standardiser ces données à l'usage du programme Snapshot Safari, ainsi qu'une application Shiny destinée à un usage plus général pour visualiser de données de façon interactive et reproductible. Cette thèse présente des méthodes statistiques et outils logiciels pour analyser des données écologiques complexes et améliorer la compréhension des réseaux d'interactions. Ces résultats ouvrent des perspectives nouvelles concernant l'analyse de données écologiques ainsi que les développement méthodologique en écologie
The low-density lipoprotein receptor and apolipoprotein E associated with CCHFV particles mediate CCHFV entry into cells
2/3International audienceThe Crimean-Congo hemorrhagic fever virus (CCHFV) is an emerging pathogen of the Orthonairovirus genus that can cause severe and often lethal hemorrhagic diseases in humans. CCHFV has a broad tropism and can infect a variety of species and tissues. Here, by using gene silencing, blocking antibodies or soluble receptor fragments, we identify the low-density lipoprotein receptor (LDL-R) as a CCHFV entry factor. The LDL-R facilitates binding of CCHFV particles but does not allow entry of Hazara virus (HAZV), another member of the genus. In addition, we show that apolipoprotein E (apoE), an exchangeable protein that mediates LDL/LDL-R interaction, is incorporated on CCHFV particles, though not on HAZV particles, and enhances their specific infectivity by promoting an LDL-R dependent entry. Finally, we show that molecules that decrease LDL-R from the surface of target cells could inhibit CCHFV infection. Our study highlights that CCHFV takes advantage of a lipoprotein receptor and recruits its natural ligand to promote entry into cells.The Crimean-Congo hemorrhagic fever virus (CCHFV) is a tick-born zoonotic virus, responsible for severe hemorrhagic fever outbreaks in humans, with a case fatality rate of 10-40%, while being asymptomatic in non-human hosts 1 . CCHFV is endemic in Asia, the Middle East, Eastern Europe, Africa, and more recently, Southern Europe 2,3 , which corresponds to the geographic distribution of its vector and/or reservoir, mainly Hyalomma ticks 4 .CCHFV is an enveloped virus that belongs to the Nairoviridae family of the Bunyavirales order. The viral genome consists of three single-stranded RNA segments (L, M, and S) of negative or ambisense polarity. The RNA segments exclusively replicate in the cytosol and encode up to five non-structural proteins and four structural proteins, which are the RNA-dependent RNA polymerase L, the nucleoprotein NP, and two envelope glycoproteins (GP) Gc and Gn. The NP protein binds to genomic RNA to form, together with the viral polymerase, the pseudo-helical ribonucleoproteins (RNPs) inside the virions. Inserted on the viral envelope, the Gn and Gc GPs are responsible for the attachment of viral particles to the surface of host cells and their subsequent penetration into the cytosol (reviewed in 5 ).</div
Faire le lien entre l'occupation des sols et l'évolution des rivières : présentation de travaux de recherche sur le bassin versant du Ratier: Enquêtes de terrain, suivis de qualité des eaux et modélisation hydrologique
National audienceUne présentation publique a été organisée pour présenter les résultats obtenus dans le cadre des projets IDESOC et CHYPSTER, sur le bassin versant du Ratier, sous-bassin de l'Yzeron. Une plaquette d'information a été réalisée pour cette occasion et distribuée aux participants. Une méthodologie d’analyse spatiale, combinant géomatique et enquêtes sur les usages et pratiques, a été élaborée et mise en œuvre sur deux bassins versants (rural vs péri-urbain) de méso-échelle, afin d’identifier les sources potentielles de contaminants et leur localisation. En complément, la variabilité spatiale de la qualité de l’eau sur les cours d’eau de l’ensemble des deux bassins versants étudiés a été évaluée avec des techniques analytiques dites « low-cost » (analyse des caractéristiques de la matière organique dissoute - MOD - par spectrophotométrie UV-visible, paramètres microbiens par qPCR). Des sources potentielles ont été échantillonnées et analysées (ions majeurs, métaux, indicateurs UV-visibles pour la MOD et indicateurs microbien) afin de définir des empreintes biogéochimiques (ou signatures) sur les sites sélectionnés. Nous avons, tout d’abord, défini des empreintes biogéochimiques (ou signatures) spécifiques des différentes sources sur chaque bassin étudié. Un modèle de mélange biogéochimique a ensuite été appliqué sur des données issues de suivis d’évènements hydrologiques à l’exutoire de sous-bassins emboîtés, afin d’estimer les contributions des sources aux exutoires de ces bassins versants. Les résultats acquis à cette date sur le bassin du Ratier ont été présentés, de même que les résultats de la contamination bactérienne observée sur ce bassin versant. Le projet IDESOC s'est terminé fin juin et le projet CHYPSTER se terminera fin 2025
Développement et assemblage de ferments autochtones d'intérêt technologique en mobilisant la diversité microbienne locale
Autochthonous starter cultures are interesting substitutes for commercial starters, enabling the typical characteristics of cheeses to be maintained and promoting food sovereignty. The aim of this thesis was to construct an approach for characterizing, selecting and assembling microorganisms of interest in order to develop indigenous starters on a large scale. The study model used to develop the approach was the Saint-Nectaire cheese. Initially, the genomic and technological diversity of Streptococcus thermophilus and Lactobacillus delbrueckii isolates isolated from the Saint-Nectaire PDO production area was studied. The whole genomes of the isolates were sequenced and a comparative analysis based on their pan-genome was carried out. The results obtained were very different for the two species. S. thermophilus isolates showed high genomic variability and were differentiated into five groups on the basis of the pan-genome, with a clear difference in accessory gene content. A functional annotation of the accessory genes based on the Kyoto Encyclopedia of Genes and Genomes (KEGG) database indicated that the genes from the different groups were involved in various functional categories, each with a potential interest in cheese processing. A high degree of variability in acidifying activity was also found within the isolates. In contrast, the Saint-Nectaire Lactobacillus delbrueckii subsp. lactis isolates showed a high degree of genomic homogeneity, while significant variability within the species as a whole was observed. However, the accessory genes of the L. delbrueckii isolates were involved in important functional categories of potential interest in cheese-making. The local strains differed from the reference genomes of the same subspecies included in the study, indicating significant typicity linked to the terroir of isolation. The production of volatile aromatic compounds varied somewhat between the local strains, which produced important compounds known to have a positive impact on cheese flavor. Secondly, the safety of the strains was studied to ensure risk-free development of the starter. Genetic and phenotypic research was carried out into acquired antimicrobial resistance. The research led to the identification of three strains with resistance genes or phenotypic resistance, which were not retained when the strains of interest were selected. However, no virulence factors directly linked to pathogenicity were identified. The impact of combinations of Streptococcus thermophilus and Lactobacillus delbrueckii strains on fermentation characteristics (acidification, proteolysis) was then assessed in model cheese curds. Three combinations of Streptococcus thermophilus resulted in acidification defects. Finally, four consortia, each consisting of two strains of Streptococcus thermophilus and one strain of Lactobacillus delbrueckii, were assembled and tested in experimental productions. Two consortia showed acidification kinetics similar to the commercial reference ferment. Finally, to the best of our knowledge, this study was the first to use the pan-genome study to investigate and exploit the diversity of strains isolated from a production territory and their deployment as indigenous starters. The use of these genomic methods has proved effective in identifying and selecting strains of interest for starter development, and can easily be extended to a larger scale and for other cheese technologies.Les ferments autochtones sont des substituts intéressants des ferments commerciaux permettant le maintien des caractéristiques typiques des fromages et promouvant la souveraineté alimentaire. Cette thèse avait pour objectif de construite une démarche de caractérisation, de sélection et d'assemblages de microorganismes d'intérêt pour développer des ferments autochtones à large échelle. Le modèle d'étude pour mettre au point la démarche était le Saint-Nectaire. Dans un premier temps, la diversité génomique et technologique d'isolats de Streptococcus thermophilus et Lactobacillus delbrueckii échantillonnés dans la zone de production AOP Saint-Nectaire a été étudiée. Les génomes entiers des isolats ont été séquencés et une analyse comparative basée sur leur pan-génome a été effectuée. Les résultats obtenus étaient très différents pour les deux espèces. Les isolats S. thermophilus présentaient une forte variabilité génomique et se différenciaient en cinq groupes sur la base du pan-génome, avec une différence évidente de contenu en gènes accessoires. Une annotation fonctionnelle des gènes accessoires basée sur la base de donnée Kyoto Encyclopedia of Genes and Genomes (KEGG) a indiqué que les gènes des différents groupes étaient impliqués dans diverses catégories fonctionnelles, chacune possédant un intérêt potentiel en transformation fromagère. Une forte variabilité d'activités acidifiantes a également été retrouvée au sein des isolats. Pour leur part, les isolats Saint-Nectaire Lactobacillus delbrueckii subsp. lactis présentaient une forte homogénéité génomique, alors qu'une importante variabilité au sein de l'espèce dans sa globalité a été observée. Toutefois, les gènes accessoires des isolats L. delbrueckii étaient impliqués dans d'importantes catégories fonctionnelles portant un intérêt potentiel en fromagerie. Les souches locales se différenciaient des génomes de référence de la même sous-espèce inclus dans l'étude, indiquant une typicité importante liée au terroir d'isolement. La production de composés aromatiques volatils variait quelque peu entre les souches locales, qui produisaient d'importants composés connus pour impacter positivement l'arôme des fromages. Dans un second temps, la sécurité des souches a été étudiée pour assurer un développement de ferment sans risques. Une recherche des résistances acquises aux antibiotiques a été réalisée génétiquement et phénotypiquement. Les recherches ont abouti à l'identification de trois souches possédant des gènes de résistance ou des résistances phénotypiques, et n'ont donc pas été conservées lors de la sélection de souches d'intérêt. En revanche, aucun facteur de virulence directement lié à une pathogénicité n'a été identifié. L'impact d'associations de souches de Streptococcus thermophilus et Lactobacillus delbrueckii sur les caractéristiques de fermentation (acidification, protéolyse) a ensuite été évalué en caillés modèles. Trois associations de Streptococcus thermophilus ont abouti à des défauts d'acidification. Quatre consortia constitués pour chacun de deux souches de Streptococcus thermophilus et une souche de Lactobacillus delbrueckii ont été constitués et testés en fabrications expérimentales. Parmi eux, deux présentaient des cinétiques d'acidification similaires au ferment commercial de référence. Finalement, d'après nos connaissances, cette étude était la première à utiliser l'étude du pan-génome pour étudier et valoriser la diversité de souches isolées d'un territoire de production et leur déploiement en ferments autochtones. L'utilisation de ces méthodes génomiques s'est avéré efficace dans l'identification et la sélection de souches d'intérêt pour le développement de ferments, et peut facilement être étendue à plus large échelle et pour d'autres technologies fromagères

Éviter les pièges dans l'interprétation des anesthésies sémiologiques
National audienceDiagnostic local anaesthesia is an essential tehcnique in the assessment of lameness as it provides the only means of localising the origin of the pain causing the lameness. However, multiple errors of execution can occur, leading to misinterpretation of the outcome. These include inaccuracy of the injection siate, inadequate quantity of insufficient potency of the local anaesthetic used. It is therefor important to be aware of these potential causes of mistakes to avoid them or take them into consideration during the interpretation of the results. Moreover, intra-articular local anaesthetics have become controversial, as they appear to be chondrotoxic. Intra-articular anaesthesia should therefore be performed with caution using the least toxic local anaesthetics, such as mepivacaine and ropivacaine.L'anesthésie sémiologique est un outil indispensable dans l'évaluation des boiteries puisqu'elle offre le seul moyen de localiser l'origine de la douleur qui entraîne la boiterie. Cependant, différentes erreurs peuvent survenir et entraîner une mauvaise interprétation. Parmi elles se trouvent une imprécision concernant le site d'injection ainsi que l'administration d'un anesthésique local en quantité insuffisante ou pas assez puissante. Il est donc important de connaître les causes spécifiques des potentielles erreurs afin de les éviter ou de les prendre en compte dans l'interprétation. Par ailleurs, de nos jours, les injections intra-articulaires sont controversées puisqu'il semble qu'elles soient délétères pour le cartilage. Dès lors, les anesthésies intra-articulaires devraient être réalisées avec les anesthésiques locaux les moins toxiques comme la mepivacaïne ou la ropivacaïne
Intérêt et interprétation de la coproscopie chez le chien et le chat
National audienceFecal examination procedure aims to detect parasite elements in feces. It is a diagnostic test that should be used systematically for diagnostic confirmation in association with risk analysis. Current knowledge allows us to interpret its results, which are positive or negative. Therefore, interpretation of results could take into account the characteristics of the parasites, the samples technique and the method. Such step is important for the risk analysis.La coproscopie vise à détecter les éléments parasitaires dans les matières fécales. Il s'agit d'un examen complémentaire qu'il faut associer à l'analyse de risque, en vue de mettre en œuvre un traitement adapté. Les connaissances actuelles permettent l'interprétation des résultats obtenus, positifs comme négatifs. Cette interprétation doit alors prendre en compte les caractéristiques des parasites, la qualité des prélèvements et la méthode utilisée. Cette étape est importante pour mettre en lien ce résultat avec l'analyse de risque réalisée par le praticien
Descriptive analysis and prognostic factors in cats with myeloma‐related disorders: A multicenter retrospective study of 50 cases
3International audienceBackground: Myeloma‐related disorders (MRDs) are rare and poorly documented neoplasms of cats. Hypothesis/Objectives: To describe clinical, clinicopathologic, and imaging findings, response to treatment, and survival time and to identify factors associated with shorter outcomes in cats with MRD. Animals: Fifty cats with a diagnosis of MRD. Methods: Cats with paraproteinemia confirmed by serum protein electrophoresis (SPE) and either intramedullary plasmacytosis >10%, marked cytonuclear atypia with intramedullary plasmacytosis that ranged between 5% and 10%, or cytologically or histologically confirmed visceral infiltration were retrospectively included from several veterinary referral centers. Results: Bone marrow plasmacytosis and splenic or hepatic involvement were present in 17/27 cats (63%), 36/42 cats (86%), and 27/38 cats (71%), respectively. Anemia was reported in 33/49 cats (67%) and thrombocytopenia in 16/47 cats (34%). Some of the treatments that the cats received included melphalan and prednisolone (n = 19), cyclophosphamide and prednisolone (n = 10), chlorambucil and prednisolone (n = 4), prednisolone (n = 4), or other (n = 4). The overall response rates to melphalan, cyclophosphamide, and chlorambucil in combination with prednisolone were 87%, 90%, and 100%, respectively. Adverse events to melphalan or cyclophosphamide occurred in 65% and 23% of cats, respectively. Median survival time was 122 days (range, 0‐1403) and was not significantly associated with chemotherapy protocol. Anemia (hazard ratio [HR], 3.1; 95% confidence interval [CI], 1.0‐9.8) and thrombocytopenia (HR, 2.7; 95% CI, 1.2‐6.0) were risk factors for shorter survival. Conclusions and Clinical Importance Our study confirmed the guarded prognosis of MRD in cats and identified risk factors for shorter survival times
La diphtérie zoonotique à Corynebacterium ulcerans à l'interface des santés humaine et animale
National audienceDiphtheria is a mandatory notofoable bacterial infection in human medicine. Two major etiological agents are responsible for this human disease, including the zoonotic bacterium Corynebacterium ulcerans, which has been responsible for most human cases reported in France in recent years. C. ulcerans can infect domestic carnivores (dogs and cats), sometimes with symptomatic infections. This article discusses the role of veterinarians in teh management of zoonotic diptheria when a human case is investigated or upon clinical management of an animal case.La diphtérie est une maladie bactérienne à déclaration obligatoire en médecine humaine. Deux agents majeurs sont responsables de la maladie humaine, dont la bactérie zoonotique Corynebacterium ulcerans à l'origine de la majorité des cas de diphtérie humaine déclarés en France ces dernières années. C. ulcerans peut infecter les carnivores domestiques (chiens et chats), entraînant occasionnellement des signes cliniques. Cet article traite du rôle des vétérinaires dans la gestion de la diphtérie zoonotique lors d'investigations autour d'un cas humain ou de la prise en charge d'un cas chez l'animal
