    Get PDF

Combining genetic and single-cell expression data to expand the understanding of orofacial clefting

Molecular malfunctions during craniofacial development can lead to non-syndromic cleft lip with or without cleft palate (nsCL/P), a congenital malformation that affects the upper lip and palate. Treatment involves multidisciplinary approaches, including surgery and speech therapy. In addition to an increased risk of morbidities such as cancer, neurological and cardiovascular diseases, these interventions can represent a burden for those affected. NsCL/P occurs between the fourth and tenth week of embryonic development and is one of the most common birth defects with a prevalence of about 1 in 1,000 live births. The etiology is described as multifactorial and polygenic, including environmental and numerous genetic factors. To date, various genetic studies have identified over 45 genomic loci that are associated with a risk for nsCL/P. However, most of the genetic risk variants map to non-coding regions of the genome, and the target genes and affected cell types are mostly unknown. The aim of the present thesis was to examine gene expression patterns of nsCL/P candidate genes to identify cell types that are potentially involved in the development of nsCL/P. For this purpose, published single-cell RNA sequencing (scRNA-seq) data from embryonic mice were re-analyzed. These data were then used to study the expression patterns of candidate genes that were identified by genome-wide association studies (GWAS) and whole-genome sequencing data. In addition to confirming gene expression patterns that were described in previous functional studies, this revealed that most candidate genes are specifically expressed in either one of two groups of cell types, epithelial or mesenchymal cells. After scRNA-seq data from the heads of human embryos became first available, a systematic analysis of the joint gene expression of nsCL/P GWAS candidate genes in these data showed that epithelial cells and HAND2+ pharyngeal arches are associated with nsCL/P candidate genes, complementing the previous research in murine scRNA-seq data. Co-expression network analysis in these cell types was then used to identify potential interactions between candidate genes and to prioritize candidate genes by combining the results with the initial GWAS data. The results were consistent with previously described gene-gene interactions and revealed potential new interactions and candidate genes. Together, these analyses determined nsCL/P-associated cell types and demonstrated a novel strategy for the prioritization of candidate genes based on a combination of GWAS and scRNA-seq data

    BMI-1 - A novel Epigenetic Regulator of CD8+ T Cell Differentiation

    No full text
CD8+ T cells are important for the elimination of intracellular pathogens and tumours. Activation of naive CD8+ T cells triggers their differentiation and clonal expansion, resulting in the formation of effector cells which can eliminate the pathogens via direct killing of infected host cells. Importantly, once the infection is cleared, a long-lived pool of memory T cells remains, which can respond more rapidly to secondary infection without the need for further differentiation, often providing immunity. However, our understanding of gene regulatory mechanisms that control the process of differentiation are largely unknown. Posttranslational modification of histone proteins regulates gene transcription by directly affecting chromatin compaction, or by serving as substrates for binding of chromatin remodelling complexes that influence gene regulation by various mechanisms. Here we identify a well-known chromatin remodelling histone modifier, canonical Polycomb Repressive Complex 1 (cPRC1) as a major regulator of CD8+ T cell differentiation. The core complex of cPRC1 in CD8+ T cells contains RING1B – a ubiquitin ligase that catalyses ubiquitination of Lysine 119 on H2A, one of the Polycomb group Ring Finger (PCGF) proteins BMI-1 which regulates enzymatic activity, Chromobox proteins CBX4 and CBX7 which are responsible for targeting the complex to the chromatin and Polyhomeotic-like protein 3 (PHC3) which is believed to assist forming higher order chromatin structure. Our results identify that CBX7/4, and BMI-1 are differentially regulated between naïve and activated CD8+ T cells. Their expression was found to be regulated in accordance with TCR signal strength and pMHC-TCR affinity. We found that the deletion of BMI-1 from T cells resulted in an exaggerated effector response and skewing to terminal differentiation during primary infection with Influenza A Virus. This was accompanied by a failure to establish CD8 T cell memory. Upon secondary infection, the number and frequency of effector cells were reduced along with reduced polyfunctionality and increased EOMES and PD1 expression. By using ChIP-qPCR and ATAC-seq we understood that deletion of BMI-1 leads to reduced H2AK119ub and increased chromatin accessibility around the promoters of transcription factors that regulate effector differentiation. Overall, we demonstrate that BMI-1 cPRC1 restrains terminal differentiation by repressing key transcription factors that drives differentiation and enables memory formation. Hence, BMI-1 and cRPRC1 is a crucial regulator of viral induced CD8+ T cell differentiation

Geometric Algorithms for the Visual Exploration of Spatiotemporal Data

The visualization of spatial data is an important research field in geoinformation science. Especially nowadays, where positioning sensors are widely spread, many (large) data sets have spatial information. As an example, take a set of bird observations where a data point corresponds to the location of a bird sighting and possibly additional information (timestamp, photo, species specification, etc.). Often, such data sets are large and complex. Visualizations from cartography allow users to explore and analyze the data. This ranges from visualizations that give an overview of the data, to tools that enable a detailed analysis of data patterns. In this thesis, we develop methods that support such visualizations. To be more precise, we apply methods from theoretical computer science to existing visualizations from cartography to improve them, e.g., to decrease the time needed to produce a visualization. This thesis has two parts. In the first part, we consider the spatiotemporal case where each data point is an event consisting of a point in space and time. For visualizing spatiotemporal data, it is common to use an interactive visualization. Here, we focus on filtering the data for time windows. Then, the data that temporally lies in the time window is visualized on a map. As visualizations, we consider three standard techniques for visualizing point sets. • A standard visualization is the representation of the events with one or multiple polygons, i.e., we aggregate the points that lie in the time window into one or multiple polygons. In particular, we build on the existing representation technique α-shapes. It is parameterized by a value α. Depending on α the representation ranges from the convex hull of the point set, over multiple, detailed polygons, to no polygons at all. Typically, one chooses an α value that still reflects the point set distribution while at the same time simplifying it. We also discuss a modification of the standard α-shapes which produces schematized α-shapes. • Another visualization of a point set is the spatial density map. Here, we overlay the map with a grid, and all grid cells that contain more data points than a given threshold are colored. Such a visualization can also color encode the number of points in the grid cells. As output, we receive a simplified and schematized aggregation of the points. • We also look at the labeling of point sets. Labeling is a standard cartography technique to display additional data information. Therefore, we place an icon (e.g., a symbol) on the map over the data point. To achieve good legibility, only a selection of labels is displayed. To guarantee a pleasant interaction for the user, the visualization must be displayed in real-time. Especially for large data sets this is a challenge. In this work, we develop data structures that guarantee a fast response time. Such data structures are called time-windowed data structures. As a general idea, we break down the visualizations into their atomic geometric elements. Then, we pre-process the set of all time-window queries for which each atomic geometric element is displayed. Furthermore, we also look at consistency criteria between two successive time-window queries. Especially, when the interaction is implemented in the user interface with a slider (time-window slider), an interaction with the time-window slider should not lead to flickering effects in the visualization. In the second part of the thesis, we consider a static case where we have a complex spatial geometry without any temporal information as input. While displaying this complex geometry with all its details can be needed for a thorough analysis, it can be unclear and overwhelming for a user who wants a high-level overview. For example, think of a very detailed border of a country. Often, such a border is used as an underlying base map to give the user a spatial orientation. To not distract the reader from the data that lies over the base map, the base map should not be too detailed. Hence, simplifying the border can be necessary for clear and readable visualizations. We simplify polygons by hulls i.e., a polygon that contains the input polygon.

Operationalizing Empathic and Supportive Communication in Natural Language Processing

Empathic communication is a significant aspect of support and health-oriented interactions. Theoretical models for clinical and counseling conversations outline its role in fostering open disclosure between patients and care providers, helping to understand health and support needs, and cooperatively determining treatment and therapeutic strategies. The significance of empathy in interpersonal interactions has motivated research in natural language processing (NLP) to create models of empathic communication to support interdisciplinary objectives and applications. It is believed that empathic communication skills integrated into conversational AI can improve user experiences in general, driving research into generative models of empathy. Research concerning empathy detection and generation for health purposes is often driven by a desire to integrate these models into digital educational tools that provide feedback and analysis to support training communication skills for doctor-patient and clinician-client dialogues. However, a significant limitation of empathy research in NLP is the need for clear conceptual operationalizations. This thesis addresses the challenge of how NLP methods can effectively operationalize multifaceted aspects of support-oriented interactions, with a focus on empathy, motivated by developing computational models that can support communication-oriented objectives in health domains. We begin by scrutinizing paradigms of empathy research in NLP against conceptualizations and operationalizations of empathy across psychology, cognitive science, and linguistics. In doing so, we identify several shortcomings in the research design. Generally, if provided at all, the conceptual definitions are too abstract, narrow, or ambiguous. This issue naturally contributes to shortcomings in measurement and observational methods that correspond to the construct. We empirically demonstrate the practical impacts of these issues through transferability experiments; we find little to no transferability and that the specificity of the conceptual operationalization has the most influence on transfer performance compared to other experimental factors. To address the need for specific conceptual operationalizations, we develop an annotation framework of clinical empathy rooted in a linguistic appraisal theory and apply it to a dataset of breaking bad news dialogues between doctors and patients. Furthermore, this thesis investigates supportive conversations in online mental health forums with contrastive computational models that provide insight into communicative phenomena in a large-scale data setting. We identify different support strategies by peers versus health professionals and ground the discussion of our findings in relevant psychotherapy concepts. Finally, we explore the opportunities and implications of generative language models developed for health applications, as well as the role of empathy

Effects of microRNA overexpression on cone photoreceptor survival and structure in health and disease

Inherited retinal diseases (IRDs) and age-related macular degeneration (AMD) are characterized by the loss of photoreceptors, the sensory neurons in the retina, leading to severe vision loss. Retinitis pigmentosa (RP), the most common IRD, involves mutations in more than 80 known genes, while AMD affects older individuals and is associated with both genetic and environmental risk factors. Central vision loss, primarily caused by cone degeneration in the central parts of the retina, severely impacts quality of life due to loss of high acuity vision. Given the complexity of genetic and non-genetic factors involved in disease development, gene therapy approaches are often impractical, highlighting the need for gene-independent therapeutic approaches. This study investigated the neuroprotective role of specific neuronal microRNAs (miRNA), miR-124, miR-182 and miR-183, on cone photoreceptors in the retinal degeneration mouse 1 (rd1) model of RP, as a gene-independent approach. In addition, the potential of miR-183 to accelerate cone photoreceptor development was investigated using stem cell-derived human retinal organoids (hRO). The goal was to enhance cone maturation to overcome the time-delayed development of photoreceptors and retinal ganglion cells (RGCs) that currently limits advanced functional analysis. Subretinal injections of adeno-associated viral (AAV) vectors encoding miR-124, miR-182 and miR-183 were performed at different stages of disease and retinal development in rd1 mice. miR-124 demonstrated promising effects, resulting in trends toward improved light aversion behavior after treatment, regardless of disease or retinal developmental stage. miR-182 and miR-183 treatment also resulted in trends toward improved light aversion behavior after treatment, although their efficacy seemed to depend on retinal developmental stage. In hROs, miR-183 significantly increased cone protrusion lengths, demonstrating its potential to enhance cone photoreceptor development in growing hROs. These findings highlight the therapeutic potential of miRNAs in both in vivo and in vitro models and suggest further exploration of their role in neuroprotection and cone photoreceptor development

    Essays in Financial Economics

This dissertation examines the role of insurance companies in financial markets and their implications for financial stability and monetary policy transmission. Insurance companies, which are among the largest financial intermediaries, directly connect households and financial markets through their investments in bonds, stocks, and other assets, exposing them to financial risks and creating potential contagion channels during crises. The three self-contained essays in this dissertation address key aspects of insurers' interactions with financial markets. The first chapter explores insurers' interlinkage with other financial institutions created by insurers' bond investments, yielding evidence that insurers value financial institutions' role in diversifying idiosyncratic risks. The second chapter, joint work with Christian Kubitza and Jakob Ahm Sørensen, investigates how monetary policy impacts insurance markets and, subsequently, housing and mortgage markets, revealing a novel transmission channel through price adjustments driven by regulatory frictions. The third chapter, joint work with Marcel Brambeer, analyzes how institutional investors' corporate bond demand spills over to loan markets, emphasizing the role of investor composition in shaping firms' funding responses to monetary policy. Together, these studies provide insights into insurers' pivotal role in financial systems and their impact on economic outcomes
