    Histoire et évolution des Orthopoxvirus

    Orthopoxviruses are double-stranded DNA viruses belonging to the large family of Poxviridae. Their replication occurs entirely in the cytoplasm of infected cells, and their structure features a conserved genomic core with variability in other genomic regions. These viruses have a large host range, spanning from rodents, often acting as reservoir species, to primates. They are primarily known for the devastating variola (VARV) pandemic, which decimated entire populations through time. However, orthopoxviruses possess multiple adaptive capacities, both environmental and host related, making them a threat to human and animal populations. Well-known viruses such as Cowpoxvirus (CPXV) and Monkeypoxvirus (MPXV) represent ongoing risks, while newly discovered viruses and emerging environmental and anthropogenic threats highlight the need-enhanced surveillance. Their evolutionary dynamics demand constant vigilance in order to anticipate epidemic risks and adapt therapeutic and preventive strategies.Les Orthopoxvirus sont des virus à ADN double brin, appartenant à la grande famille des Poxviridae. Ils sont caractérisés par une réplication cytoplasmique et une structure complexe incluant un génome dont la région centrale est très conservée et des régions périphériques variables. Ils possèdent un spectre d’hôtes large, allant des rongeurs, espèces souvent réservoir, aux primates. Ces virus sont surtout connus en raison de la pandémie de variole humaine (VACV) qui a décimé des populations entières. Ils possèdent pourtant de multiples capacités d’adaptation (environnementales et aux hôtes divers), ce qui en fait des menaces pour les populations humaines et animales. Certains virus connus, tels que le Cowpoxvirus (CPXV) ou le Monkeypoxvirus (MPXV), représentent une forme de menace, mais d’autres virus récemment découverts, ainsi que des facteurs environnementaux et humains, soulignent l’importance de les surveiller de façon plus accrue. Leur évolution impose une vigilance constante pour anticiper les risques épidémiques et adapter les stratégies thérapeutiques et préventives

Le soulagement de la douleur repose notamment sur sa prise en charge pharmacologique. Quatre familles de molécules sont ou pourraient être mobilisables pour une analgésie multimodale : les anesthésiques locaux, les α2-agonistes, les anti-inflammatoires et les opioïdes. En complément, la douleur peut être gérée par une approche dite éthologique, qui repose sur les facteurs émotionnels et attentionnels, ou sur l’entraînement des animaux

    International audienceDisposer de données de géolocalisation individuelles en bâtiment d’élevage constitue une source d’informations innovantes sur l’activité et le comportement des animaux. Le système Sewio mis en oeuvre repose sur la technologie radio UWB (Ultra Wide Band) du module de faible consommation DW1000 de DecaWave. L’UWB utilise le principe de triangulation du temps de vol des ondes radios émises par des balises avec une fréquence de 3 à 7 GHZ, une bande passante de 500MHz et une portée d’environ 20m. Grâce à plusieurs antennes disposées autour de la zone étudiée, cette technologie permet une télémétrie précise (environ 30 cm) et un suivi des balises en temps réel.Pour son utilisation en élevage nous avons dû répondre à diverses contraintes : la fixation des balises sur des ovins et la mise en place des antennes dans le bâtiment d’élevage. Pour la fixation de la balise sur l’animal, le harnais réglable, muni d’un boîtier imprimé en 3D, a été retenu parce qu’il permet le maintien de la balise en position dorsale, sans blesser l’animal.Concernant l’installation des antennes, il a fallu répondre aux contraintes d’un bâtiment en ossature fer auquel les ondes radios sont sensibles (emplacement des antennes, hauteur, écartement, etc.).Une matrice de précision a été réalisée afin de vérifier la justesse des données récoltées en fonction de la zone d’élevage.Différents tests ont permis de collecter les données de 46 balises émettant 3 signaux par seconde sur une période de 6 semaines. L’objectif est désormais d’équiper 140 animaux au Pôle de Phénotypage des Petits Ruminants (P3R) afin d’estimer des déplacements et les interactions entre individus

    localScore: an R package to highlight optimal and suboptimal segment in a sequence with associated p-values computation

    International audienceHighlighting atypical segments of a sequence is an important goal in very diverse domains. In the case where no prior information on the length of the segment to be highlighted is known, Karlin and Altschul defined in 1990 the local score for biological sequence analysis, and an asymptotic approximation of its distribution is proposed in 1992. There exist now many other theoretical results to establish the local score p-value in different contexts. We developed an R package gathering these results for a sequence modeled by independent and identically distributed variables. It allows to compute the local score, the suboptimal scores, their position, and proposes to establish the local score p-value using the different theoretical methods available so far. An automatic analysis is also proposed to perform the most appropriate method according to the analyzed sequence. We present here the package and different examples of application. Comparisons with other tools used depending on the context of application are also given. The localScore package is available on the Comprehensive R Archive Network

    Metabolic indicators of short-term nutritional stress in goat milk

    International audienceThis study aimed to identify metabolic indicators of nutritional stress in goat milk through both targeted and untargeted approaches. The experiment was conducted on 70 Alpine goats subjected to a 2-day nutritional challenge, with access to straw only. Milk samples were collected in the morning milking before the start (D0) and at end (D2) of the challenge. A targeted approach was used to quantify 13 milk metabolites, including β-hydroxybutyrate, cholesterol, choline, galactose, glucose-6-phosphate, glutamate, isocitrate, malate, free amino groups (NH2), triacylglycerols (TAG), urate, and urea. Untargeted metabolomics approach was applied using high-resolution liquid chromatography-mass spectrometry (LC-MS) to identify additional metabolic changes. The selection of potential biomarkers for the untargeted approach was based on two criteria: metabolites showing the same direction of response (increase vs. descrease) in all the goats and a fold change greater than 1.5. Following metabolite selection, we assessed their ability to discriminate between D0 and D2 samples using an AUC-ROC analysis. Among the targeted metabolites, five metabolites showed AUC-ROC > 0.9 : cholesterol, choline, glutamate, malate, and TAG. The best predictive metabolite was choline, with an AUC-ROC of 0.997. In the untargeted analysis, 12 metabolites met the selection criteria, all displaying an AUC-ROC > 0.94. These findings highlight key metabolic shifts in response to nutritional stress and contribute to identify potential milk-based biomarkers for monitoring nutrition perturbation in dairy goats.     Non-destructive assessment of multi-material micro-tissue mechanics reveals the critical role of rigidity gradients in tumour growth and pressure

    International audienceProbing stiffness anisotropies in three-dimensional materials non-destructively is a major challenge in disciplines as diverse as aeronautics and medicine. While the former typically relies on various mechanical tests—such as tensile, compression, bending, and shear—performed on sample parts, the latter often employs acoustic techniques or wave propagation through matter. The choice of techniques depends on the size of the sample of interest and the desired resolution. In our case, to probe the mechanical properties of sub-millimetre micro-tissues, it is necessary to use methods with high resolution and as furtive as possible. We present a method based, 1/ on imaging the displacement of microbeads within a hydrogel resulting from the growth of a three-dimensional micro-tissue and, 2/ on finite element modelling of the deformations underlying bead displacements. This approach allows us to determine the elastic properties of the hydrogel and, in particular, to show that beyond a certain thickness, incomplete cross-linking of the hydrogel results in a stiffness gradient. We show that when the micro-tissue contacts with an immediately rigid alginate wall, the pressure exerted over time increases very rapidly, whereas when the micro-tissue encounters a substrate with a stiffness gradient, the pressure increase is more gradual. Uncovering this could provide a better understanding of the role of tumour microenvironment stiffness in metastatic escape processes. Statement of significance Understanding factors modulating tumours growth is crucial for developing better cancer treatments. This study introduces a non-destructive method to assess the stiffness of subcomponents of a tissue avatar, a question unwieldly to tackle. The authors show that small changes in stiffness of the tumour-mimic surrounding tissue can strongly affects how the tumour cell aggregate grows. This is an outreach in cancer biology because it connects the mechanical environment of tissues to cancer behaviour in a original way. It provides a powerful tool for studying 3D biological systems and could help design more suited materials for biomedical research and therapy. This work is relevant for the fields of cancer biology, biomaterials, and tissue engineering

    Outils de sélection pour améliorer la résilience chez les porcs

    Pigs in production systems must cope with stressful factors that affect their productivity and welfare. These stressors are environmental factors that include management practices, pathogen load, interactions with other animals, etc. Therefore, breeding for resilient pigs is becoming increasingly important in pig production. This thesis explores methodology to select resilient pigs across environments. In the first part, we estimate the probability of the occurrence of an unrecorded environmental challenge on a given day using daily feed intake (DFI) data and evaluate the genetic determinism of environmental sensitivity in three pig lines (Landrace (LA), Large White (LW), and Piétrain (PI)) bred in real selection conditions. A Gaussian mixture model was used to estimate the probabilities of the occurrence of an unrecorded environmental challenge on a given day (with p=0 representing no stress and p=1 indicating the highest stress level), which was then incorporated as an environmental descriptor in genetic analyses. Variance components were estimated using a reaction norm animal model (RNAM). The genetic correlations between the intercept and the slope of DFI obtained for Landrace, Large White, and Piétrain were −0.52, 0.06, and −0.36, respectively. The study demonstrated that the slope of DFI is heritable and can effectively be used as an indicator of resilience to environmental challenges. In the second part, we estimated the genetic correlation between an indicator of environmental sensitivity (the slope of DFI) across an environmental (stress) gradient (EG) and traits of economic importance in the pig breeding goal (PI). We studied various growth, feed efficiency, carcass, and meat quality traits. Variance components were estimated via REML using the single-step GBLUP method in a series of multivariate RNAM with two phenotypes (DFI and each of the traits of economic importance). The probability of an unrecorded challenge on the given day was included as an environmental descriptor for DFI only, because DFI is recorded daily but the other traits are not. Estimates of genetic correlations between DFI (its total breeding value) and traits of economic importance in pig production varied across EG. Most traits of economic importance exhibited weak genetic correlations with the slope of DFI, indicating that selection for resilience based on the environmental sensitivity can be performed without adversely affecting these other traits. The third part examined the degree of genetic connectedness and G×E interaction for a maternal pig line between countries (France, China, and Thailand) for five traits: age at 100 kilograms, number of functional teats, birth weight (BW), backfat thickness at 100 kilograms, and number of piglets born alive. To study the genetic connectedness between animals from different countries, we computed the coefficient of determination (CD) of contrasts of estimated breeding values. We observed high connectedness across the three countries, (CD values ranging from 0.61 to 0.96) across all traits and time periods. Genetic correlations among the countries ranged from 0.70 to 0.97. No biologically significant G×E interaction was detected (except for BW), which suggests that there is no substantial reranking of animals between the countries. Therefore, a single breeding program across these countries is appropriate and effective.Les porcs élevés dans des systèmes de production doivent faire face à des facteurs de stress qui affectent leur productivité et leur bien-être. Ces facteurs de stress sont des facteurs environnementaux qui comprennent les pratiques de conduite, la charge pathogène, les interactions avec d'autres animaux, etc. Par conséquent, la sélection de porcs résistants devient de plus en plus importante dans la production porcine. Cette thèse explore la méthodologie permettant de sélectionner des porcs résistants dans différents environnements. Dans la première partie, nous estimons la probabilité d'occurrence d'un défi environnemental non enregistré un jour donné à l'aide des données quotidiennes sur la consommation journalière (CJ) et évaluons le déterminisme génétique de la sensibilité environnementale chez trois lignées de porcs (Landrace (LA), Large White (LW) et Piétrain (PI)) élevées dans des conditions de sélection réelles. Un modèle de mélange gaussien a été utilisé pour estimer les probabilités d'occurrence d'un défi environnemental non enregistré un jour donné (avec p=0 représentant l'absence de stress et p=1 indiquant le niveau de stress le plus élevé), qui a ensuite été intégré comme descripteur environnemental dans les analyses génétiques. Les composantes de variance ont été estimées à l'aide d'un modèle animal de norme de réaction (MANR). Les corrélations génétiques entre l'ordonnée à l'origine et la pente du DFI obtenues à partir du MANR pour les races LA, LW et PI étaient respectivement de −0,52, 0,06 et −0,36. L'étude a démontré que la pente de la CJ est héréditaire et peut être utilisée efficacement comme indicateur de résilience face aux défis environnementaux. Dans la deuxième partie, nous avons estimé la corrélation génétique entre un indicateur de sensibilité environnementale (la pente de la CJ) sur un gradient environnemental (GE, stress) et des caractères importants sur le plan économique dans l'objectif d'élevage porcin (PI). Nous avons étudié divers traits liés à la croissance, à l'efficacité alimentaire, à la carcasse et à la qualité de la viande. Les composantes de variance ont été estimées par REML à l'aide de la méthode GBLUP en une seule étape dans une série de MANR multivariée avec deux phénotypes (CJ et chacun des traits d'importance économique). La probabilité d'un défi non enregistré le jour donné a été incluse comme descripteur environnemental pour la CJ uniquement, car la CJ est enregistré quotidiennement, contrairement aux autres traits. Les estimations des corrélations génétiques entre la CJ (sa valeur d'élevage totale) et les caractéristiques d'importance économique dans la production porcine variaient selon GE. La plupart des caractéristiques d'importance économique présentaient de faibles corrélations génétiques avec la pente de la CJ, ce qui indique que la sélection pour la résilience basée sur la sensibilité environnementale peut être effectuée sans nuire à ces autres caractères. La troisième partie a examiné le degré de connexion génétique et l'interaction G×E pour une lignée porcine maternelle entre différents pays (France, Chine et Thaïlande) pour cinq caractères : l'âge à 100 kg, le nombre de tétines fonctionnelles, le poids à la naissance (PN), l'épaisseur du lard dorsal à 100 kg et le nombre de porcelets nés vivants Afin d'étudier la connexion génétique entre les animaux de différents pays, nous avons calculé le coefficient de détermination (CD) des contrastes des valeurs génétique additives estimées. Nous avons observé une forte connexion entre les trois pays (valeurs du CD comprises entre 0,61 et 0,96) pour tous les caractères et toutes les périodes. Les corrélations génétiques entre les pays variaient de 0,70 à 0,79. Aucune interaction G×E biologiquement significative n'a été détectée (à l'exception du PN), ce qui suggère qu'il n'y a pas de reclassement des animaux entre les pays. Par conséquent, un programme d'amélioration unique pour ces pays est approprié et efficace

    The future of systems genetics in farm animal sciences, a route out of the data jungle

    International audienceFarm animal species are under intense selection on relatively small population sizes. Genetic and genomic selection has provided remarkable genetic gains in the last century. Nevertheless, current methods aiming to link genome to phenome in such populations remain limited, notably due to the difficulty to identify causal variants for complextraits. The diversity of species as well as breeds in livestock has diluted the number of genomic datasets available for each genome as compared to model organisms or human diseases. In this article we propose a systems genetics approach as an opportunity to go beyond current limits and find a way out of the data jungle, taking advantage ofnovel computational development allowing integration of omics datasets from different analyses across species. A major challenge is that systems genetics requires careful but efficient data and metadata management, as well as rigorous statistical strategies on which approach to use. Here, we highlight examples of the broad contribution systems genetics can bring to farm animal sciences, particularly across species, notably in the genome-to-phenome field within the larger scope of agricultural challenges including adaptation to environmental changes and animal welfare

    Genetic parameters of slaughter traits measured on Greylag Landaise geese after induction of spontaneous liver steatosis

    The genetic feasibility of inducing hepatic steatosis in Greylag Landaise geese was investigated through a protocol that avoids traditional overfeeding. By restricting feed and then allowing free access to maize, spontaneous liver steatosis in geese was successfully triggered, revealing substantial genetic variability. The heritability estimates for liver weight ( 0.56 +/- 0.10), thigh weight (0.45 +/- 0.10 ), and breast muscle weight ( 0.69 +/- 0.11) were notably high, indicating strong potential for selective breeding to enhance these traits. The study also revealed favorable genetic correlations between liver weight and other economically important characteristics such as carcass weight (0.62 +/- 0.12 ) and thigh weight (0.69 +/- 0.11 ), while it was negligible (not significantly different from zero) with breast muscle weight. These results suggest that liver weight improvement can be achieved without any negative impact on the animal's other noble cuts. The genetic parameters for growth traits showed high heritability in the selection nucleus, with body weights at 9 and 14 weeks exhibiting heritabilities of 0.67 and 0.70, respectively. Weight gains were also heritable, albeit slightly less so, with a heritability of 0.33 between 9 and 14 weeks and a favorable genetic correlation of 0.48 +/- 0.14 with liver weight. These findings underscore the potential for selecting geese that can efficiently develop hepatic steatosis without compromising overall growth performance. The use of a categorical variable (LCAT) to classify livers highlighted the importance of identifying families that respond well to steatosis induction. It proved effective, with a high heritability of 0.67, suggesting that even simple visual classification can be a reliable tool to initiate selection. Moreover, the research emphasized the need for further strategies to scale up this protocol for industrial foie gras production while addressing regulatory constraints, as current legislation requires force-feeding for a product to be labeled as foie gras. The study's findings pave the way for developing a more sustainable and welfare-friendly approach to foie gras production, aligning with modern concerns about animal welfare and ethical farming practices
