Development of pipeline for alignment, denoising and post-processing of microscopy data
Transmission electron microscopy (TEM) is an imaging technique which allows the examination of a sample on a sub-nanometer resolution. While the high resolution allows the imaging of tiny structures, it also emphasizes the importance of image processing as the quality of the high-resolution data is easily impaired by different artefacts.
Denoising and alignment are image processing operations which are used to improve the quality of images. In the context of images, noise refers to the unwanted variation in the pixel intensities. Noise can exist in different forms, and a successful denoising requires that the characteristics of the noise have been estimated before the actual denoising. Image alignment is needed when the region of interest has been displaced or otherwise geometrically transformed between the images.
Although effective processing algorithms are available, using these algorithms may not be simple, especially for scientists who don’t have a background on image processing or programming. The microscopy data may also consist of many images, and therefore the processing needs to be automated. Furthermore, the high resolution of TEM images sets specific requirements for the processing, as improper processing may cause more artefacts and loss of data. These factors pose the need for a user interface to utilize the existing algorithms and effectively process large image stacks.
In this thesis, a pipeline with a graphical user interface is developed to assist in the processing of microscopy data. The software was developed by using MATLAB App Designer development environment to implement in total four applications for denoising, manual and automatic alignment, and post-processing tasks. These independent applications were then combined into a pipeline with a simple main menu. In this work, post-processing refers to contrast enhancement, adding graphical elements, and exporting the result to the desired format.
The implemented software is a useful tool for microscopy image processing. The user interface is intuitive, and the automated approach allows the user to conveniently process multiple images with only a little user input
Chaotic dynamics creates and destroys branched flow
The phenomenon of branched flow, visualized as a chaotic arborescent pattern of propagating particles, waves, or rays, has been identified in disparate physical systems ranging from electrons to tsunamis, with periodic systems only recently being added to this list. Here, we explore the laws governing the evolution of the branches in periodic potentials. On one hand, we observe that branch formation follows a similar pattern in all nonintegrable potentials, no matter whether the potentials are periodic or completely irregular. Chaotic dynamics ultimately drives the birth of the branches. On the other hand, our results reveal that for periodic potentials the decay of the branches exhibits new characteristics due to the presence of infinitely stable branches known as superwires. Again, the interplay between branched flow and superwires is deeply connected to Hamiltonian chaos. In this work, we explore the relationships between the laws of branched flow and the structures of phase space, providing extensive numerical and theoretical arguments to support our findings.Peer reviewe
Identifying and Visualizing Key Scenarios in a Serverless Edge-Node System
The growing use of IoT and edge computing has highlighted the need for more efficient monitoring and visualization. These distributed systems have significant potential for lightweight, real-time monitoring, but face critical challenges, including inconsistent logging and performance tracking. Addressing these gaps is essential to optimize energy use and improve system performance in IoT-driven infrastructures. The objective of this paper is to present a solution in the form of an intelligent monitoring framework that is capable of recognizing and visualizing key operational scenarios in serverless edge devices within a clustered environment. By leveraging system logs and performance metrics, our approach provides a smart dashboard that aggregates, analyzes, and visualizes data in real-time, offering insights into system behavior. Our implementation demonstrates the ability to detect various scenarios using a Kubernetes-based cluster management system and data collection from Loki and Prometheus, along with visualization from Grafana. These capabilities include normal operation, overload, error handling, and load balancing scenarios.Peer reviewe

Informaation leviämisen minimointi sosiaalisessa verkossa : sisäpiiritiedon kontrolloiminen rahoitusmarkkinoilla
Leviämistä, eli diffuusiota sosiaalisessa verkossa on tutkittu laajasti erityisesti lääketieteessä, markkinoinnissa ja tietotekniikassa. Leviämisen kohteena voi olla esimerkiksi tieto, sairaus, idea tai huhu. Aikaisempi sosiaalisia verkkoja ja leviämistä koskeva tutkimus on tarkastellut esimerkiksi sitä, miten leviäminen etenee verkossa, miten leviämiseen voidaan vaikuttaa ja miten sitä voidaan ennustaa sekä sitä, millaisia vaikutuksia ja seuraamuksia leviämisellä on. Jotta leviämistä voidaan hahmottaa ja mahdollisesti ennustaa, on kehitetty erilaisia leviämismalleja. Tässä tutkielmassa tutustutaan leviämisen dynamiikkaan perehtymällä SIR, SI ja SIS-mallien toimintaan sekä Linear Threshold- ja Independent Cascade-leviämismalleihin. Tutkielmassa sosiaalisella verkolla tarkoitetaan ihmisistä ja heidän välisistään yhteyksistä koostuvaa verkkomaista rakennetta, jota voidaan kuvata graafilla. Yhteyksien luonne voi vaihdella fyysisistä kohtaamisista puhelinkeskusteluihin.
Leviämismallien tarkoitus on siis hahmottaa itse diffuusioprosessia. Entäpä voidaanko leviämiseen vaikuttaa? Leviämistä koskevaa tutkimusta motivoi pyrkimys vaikuttaa leviämisprosessin kulkuun. Yksi lähestymistapa on leviämisen maksimointi. Käytännön esimerkkinä informaation maksimoinnista on mainonta. Toisaalta tavoitteena voi olla myös leviämisen minimointi, kuten estää taudin leviäminen epidemiaksi, tai minimoida haitallisen informaation leviämistä. Leviämisprosessin manipuloimiselle oleellista on löytää verkoston vaikutusvaltaisimmat solmut, eli ne avainhenkilöt, joiden olemassaolo aiheuttaa leviämisen laajimmalle alueelle. Näiden solmujen tunnistamiseksi on kehitetty erilaisia keskeisyysmittalukuja, joista tutkielmassa esitellään astekeskeisyys, välillisyyskeskeisyys, k-kuoriluku, sekä ominaisvektorikeskeisyys ja sen variaatiot: Googlen PageRank ja Katz-keskeisyys. Tutkielmassa tutustutaan myös Independent Cascade-mallin vaikutusfunktioon.
Tutkielmassa käsiteltävä tiedonleviämisen minimointiongelma on esitelty rahoitusmarkkinoilla leviävän sisäpiiritiedon kontekstissa. Ongelmaa tarkastellaan sosiaalisessa verkossa, jossa leviäminen tapahtuu Independent Cascade-leviämismallin mukaisesti. Ongelman viitekehys on rakennettu verkostorakenteen manipuloimiselle siten, että haitallisen sisäpiiritiedon leviäminen onnistutaan minimoimaan optimaalisesti. Tutkielman lopussa on kokeellinen osio, jossa esitellään säännönmukaisten interventioiden vaikutusta leviämiseen erilaisissa graafeissa, eli sosiaalisissa verkoissa. Optimaalista ratkaisua minimointiongelmaan haetaan käyttäen ahnetta algoritmia, johon sovelletaan keskeisyysmittalukuja sekä vaikutusfunktiota. Vaikka informaation diffuusioon liittyvää tutkimusta löytyy, on vielä tilaa minimointiongelman lisätutkimukselle, sekä yhä laskentatehokkaampien algoritmien kehittämiselle. Graafiteoreettisten menetelmien ja mallinnuksen hyödyntäminen uusissa sovelluksissa ja näkökulmissa voi auttaa vähentämään haitallisen informaation leviämisestä aiheutuvia kustannuksia
Kiviset holvisillat : Luonnonkivirakenteiden erityispiirteet, rakenteellinen toiminta, analysointi ja kantavuus
Diplomityössä tutkitaan kivisten holvisiltojen rakenteellista toimintaa ja kantavuutta. Tutkimuksen tavoitteena on tuottaa uutta tietoa suomalaisten siltojen toiminnasta sekä selkeyttää siltojen kantavuuden arviointiin käytettäviä menetelmiä.
Kiviset holvisillat ovat muurattuja rakenteita, joiden kyky vastustaa ulkoista kuormaa perustuu niiden geometriaan eli muotoon. Muurattuja holvisiltoja on perinteisesti rakennettu joko luonnonkivestä tai tiilestä. Sillan pääasiallinen kantava rakenne on siltaholvi. Holvin liikkeitä vastustavat pystysuunnassa sillan sivumuurit sekä sivu- ja pystysuunnassa sillan kantamuurit. Maatäytteisen holvisillan täytteen paino kasvattaa holvissa vaikuttavaa puristusta. Lisäksi täyte vastustaa holvin vaaka- ja pystysuuntaisia liikkeitä.
Siltojen rakenteellista toimintaa ryhdyttiin tutkimaan tieteellisesti noin 60 vuotta sitten. Tutkimus on edelleen ajankohtaista maissa, joissa muurattujen holvisiltojen osuus tie- tai rataverkon sillastosta on suuri. Kantavuuden arviointiin käytetyt laskennalliset menetelmät ovat toistaan tarkempia, eikä yleisesti hyväksyttyjä menetelmiä ole toistaiseksi kehitetty. Ennen 2000-lukua siltojen tutkimus keskittyi laajasti murtorajatilaan liittyviin ilmiöihin. Materiaaliltaan luja ja jäykkä silta muuntuu sortuessaan mekanismiksi. Kantavuuslaskennassa on usein käytetty yksinkertaista kaksiulotteista mallia, jossa sillan leveys otetaan huomioon tehollisen leveyden avulla. Todellisuudessa siltojen toiminta on voimakkaasti kolmiulotteista. Kokemusperäisesti on voitu osoittaa, että sillat harvoin sortuvat liiallisen kuorman alla. Uusimman tutkimuksen mukaan sillan kestävyys heikkenee, kun toistuva liikennekuorma aiheuttaa rakenteen saumojen avautumista ja sulkeutumista. Ilmiö voimistuu, mikäli sillan tuet ovat heikkokuntoiset. Tavanomaiset käyttörajatilatarkastelut eivät sovellu muuratuille holvisilloille, sillä tämänkaltaisille rakenteille halkeilu on luonteenomaista. Vaurioitumisen ennakoimiseksi on kehitetty uusi käyttörajatilaa vastaava rajatila Permissible Limit State (PLS).
Tutkimus koostuu kirjallisuustutkimuksesta sekä laskennallisista tarkasteluista. Kirjallisuustutkimuksessa on syvennytty muuratun kaaren analysoinnin historiaan, kaarien erilaisiin muotoihin sekä muuratun rakenteen ja luonnonkivirakenteiden materiaaliominaisuuksiin. Lisäksi on tutkittu suomalaisten siltojen erityispiirteitä sekä kantavuuden arviointiin soveltuvia uusimpia ohjeita ja menetelmiä. Laskentatarkasteluissa sillan toimintaa ja kantavuutta on tutkittu plastisen rajakuormamenetelmän avulla yksinkertaistetusti sekä tarkemmin sovellusohjelmalla RING 4.0.
Tutkimuksessa havaittiin, että maatäyte vaikuttaa huomattavasti kivisen holvisillan rakenteelliseen toimintaan sekä kantavuuteen sillan sortuessa. Laskennan tulokset riippuvat kuitenkin voimakkaasti laskentamalliin syötetyistä parametreista, kuten holvin puristuslujuudesta sekä täytteen ominaisuuksista. Lisäksi havaittiin, että tukipainumien vaikutusten arviointi on mahdollista käyttämällä plastista rajakuormamenetelmää, mutta tällöin arvio kantavuudesta perustuu vain holvin muodon vääristymiseen.This thesis investigates the structural behaviour and load-bearing capacity of stone masonry arch bridges. The objective is to provide new information about Finnish stone arch bridges and clarify the methods currently used to assess their strength.
Masonry arches gain their strength from their shape. Bridges are typically built from stone or brick masonry and their main supporting element is the arch to which spandrel walls provide resistance to upward movement. The abutments provide the vertical and horizontal resistance to restrain the arch. The weight of the soil infill pre-stresses the arch and thus enhances the resistance to external applied loads while providing passive restraint.
Research on masonry arch bridges has been ongoing for the past 60 years, particularly in countries where arch bridges form a significant proportion of total bridge stock. However, there is currently no widely accepted structural assessment procedure. At present bridges are mainly assessed using Ultimate Limit State (ULS) criteria, as earlier studies conducted in second half of the 20th century primarily focused on how bridges collapse under excessive loads. A simplified two dimensional calculation model has generally been used, although in reality, bridges are inherently three dimensional structures. Anecdotal evidence suggests that bridges rarely collapse due to excessive live loads. Recent research indicates that damage is more likely under the repeated action of service loads which causes opening and closing of masonry joints. Unlike other common materials, a Serviceability Limit State (SLS) with limiting factors cannot be applied to masonry arches. Thus, a new safety assessment criteria, Permissible Limit State (PLS), has recently been proposed to predict progressive degradation.
The first part of this thesis comprises a literature review, while the second part focuses on computational analysis. The literary review is divided into three sections, the first of which examines the historical development of the masonry arch, the variations of arch shapes used in Finnish stone bridges, and the mechanical and material properties of masonry and natural stone. The second section focuses on the structural components of masonry arch bridges and their combined behaviour. Additionally, it presents statistics on the Finnish road and railway bridge population. The third section evaluates the latest guidelines and procedures for bridge assessment. Plastic limit analysis is used to assess rigorously bridge behaviour and load-bearing capacity under collapse conditions using both a simplified model and an automated software program RING 4.0.
The findings indicate that limit analysis methods can be used to assess Finnish stone arch bridges, while soil infill significantly influences the behaviour and capacity of the bridge. However assessment results are highly dependent on input parameters, such as key parameters masonry compressive strength or specific weight and internal friction angle of soil. Furthermore, evaluating the effects of support movements becomes challenging using limit analysis methods, as analysis can be performed assessing only the distorted arch profile
