    Attenzione visiva e presa di decisione nei macachi : uno studio elettrofisiologico

    Nella vita di tutti i giorni l’interazione con il mondo esterno è mediata da diverse funzioni cognitive, spesso guidate dall’informazione visiva raccolta attraverso i movimenti oculari. Questa informazione viaggia verso la corteccia visiva primaria (V1) ma raggiunge anche strutture sottocorticali, come collicolo superiore (SC) e pulvinar, che sembrano essere fondamentali nel mediare l’elaborazione dell’informazione visiva in associazione con V1. La via retino-tettale-pulvinar garantisce una forma di visione V1-indipendente. Molti studi sperimentali hanno dimostrato un coinvolgimento di queste due strutture nel controllare e guidare i movimenti di raggiungimento e i movimenti saccadici degli occhi, così come nei processi cognitivi, quali attenzione visiva spaziale e presa di decisione. Qui, questi processi cognitivi sono investigati in due macachi usando diversi task comportamentali, in cui sono presentati stimoli visivi appartenenti a diverse categorie. Considerando ciò che è noto in letteratura, ipotizziamo che la categoria degli stimoli, l’effettore usato nelle risposte motorie (ovvero occhio o mano) e la richiesta attenzionale associata ai task, potrebbe guidare e modulare la performance comportamentale e l’attività neuronale. Per investigare questa ipotesi, è stata registrata l’attività neuronale di SC e pulvinar insieme alla risposta comportamentale, permettendo di studiare le proprietà visuomotorie e l’attività associata dei neuroni situati nelle strutture investigate. L’analisi del comportamento ha mostrato che 1) l’effettore usato (occhio versus mano) influenza la velocità della risposta comportamentale, 2) la categoria (non rilevante per il task) a cui lo stimolo appartiene influenza i tempi di reazione (RTs), e 3) la posizione dello stimolo nel campo visivo incide sulla latenza della sua detezione. Inoltre, l’analisi preliminare eseguita sulle risposte neuronali ci ha permesso di osservare che l’attività dei neuroni di SC e pulvinar sembra essere fortemente influenzata da questi tre fattori, suggerendo che loro giocano un ruolo nel selezionare il target visivo e guidare movimenti saccadici e di raggiungimento anche quando il soggetto deve scegliere tra due stimoli.In everyday life, the interaction with the external world is mediated by different cognitive functions, often guided by the visual information collected through eye movements. This information travels towards the primary visual cortex (V1) but it reaches also subcortical structures, such as the superior colliculus (SC) and pulvinar, which seem to be fundamental in mediating the processing of visual information in association with V1. The retino-tectal-pulvinar pathway can provide, in addition, a form of V1-indipendent vision. Several studies have demonstrated an involvement of these two structures in controlling and guiding reaching and saccadic eye movements, as well as in cognitive processes such as visuo-spatial attention and decision-making. Here, these cognitive processes are investigated in two macaque monkeys using different behavioural tasks in which visual stimuli belonging to different categories are presented. Based on existing literature, we hypothesized that the category of stimuli, the effector used for the motor responses (i.e. eye or hand) and the attentional demand associated with the tasks, could guide and modulate the behavioural performance and the neuronal activity. To investigate these hypotheses, we recorded neuronal activity of SC and pulvinar together with the behavioural response, allowing to study the visuomotor properties and the associated activity of the neurons hosted in the investigated structures. The analysis of behaviour showed that 1) the effector used (eye versus hand) influences the behavioural response speed, 2) the (task irrelevant) stimulus category influences the reaction times (RTs), and 3) the stimulus position in the visual field affects the latency of its detection. Moreover, preliminary analysis performed on neuronal responses allowed us to observe that the activity of SC and pulvinar neurons appears to be strongly affected by these three factors, suggesting that they play a role in selecting visual target and guiding saccadic and reaching movements even when the subject has to choose between two stimuli

    Street Food Revolution: transforming urban spaces with taste

    Lo studio si propone di svolgere un’analisi su come l’uomo ha cambiato il suo modo di fruire degli spazi all’aperto durante l’ora dei pasti. In particolare, ci si vuole concentrare sulla diffusione dello street food, diventato sempre più popolare grazie alla sua praticità e alla varietà di scelta che può offrire. L’obiettivo del progetto è quello di portare lo street food in una zona ora sottovalutata, quella del lungo Po di Piacenza, attraverso la creazione di stand sostenibili, adattabili a vari contesti e che permettano alla comunità di scoprire i sapori della tradizione locale.The study aims to conduct an analysis of how humans have changed the way they enjoy outdoor spaces during mealtimes. In particular, we want to focus on the spread of street food, which has become increasingly popular due to its convenience and the variety of choices it can offer. The goal of the project is to bring street food to a now undervalued area, that of Piacenza's Lungo Po, through the creation of sustainable stands that can be adapted to various contexts and allow the community to discover the flavors of local tradition

    Thoracic and abdominal penetrating trauma following wild boar attack in 66 dogs

    Wild boar hunting in Italy often involves the use of dogs, which exposes them to frequent and dangerous encounters with boars. Male boars, in particular, are larger and possess sharp tusks that can inflict deep, penetrating wounds. The study aims to describe the types of injuries, surgical treatments, complications, and outcomes for dogs injured by wild boars and to identify potential risk factors associated with these outcomes. It also notes that there is limited existing research on this specific topic, with only one other study addressing emergency traumatic injuries in hunting dogs caused by wild boars. In this study involving 66 dogs that underwent surgery for penetrating thoracic or abdominal trauma following wild boar attacks between January 2015 and July 2024 at the Veterinary Teaching Hospital of the Department of Veterinary Medical Sciences of the University of Parma and at the Clinica Veterinaria Monleale. Only dogs that had surgical exploration of the thorax and abdomen, with a minimum of 30 days of follow-up and complete post-operative data, were included. All dogs had at least one wound. Clinical parameters recorded included respiratory status, sensorium, gait, and details of the penetrating injuries. Surgical findings included internal organ injuries, diaphragmatic hernias, vascular lesions, and rib fractures. Various surgical techniques were noted, such as thoracotomy and celiotomy, along with the use of saline lavage, lobectomy, and drainage systems. All procedures followed standard protocols for trauma management and animal welfare. Penetrating wounds involved the thorax (38 dogs), abdomen (15 dogs), or both (13 dogs). Internal organ injuries were found in 33.3% of dogs, with the lungs, stomach, and intestines most commonly affected. Rib fractures occurred in 33.3% of dogs but no significant correlation with internal organ injuries was found, though multiple rib fractures may indicate more severe trauma, while 12.12% had evisceration. Surgery was performed on all dogs, with complications occurring intraoperatively in 19.7% of cases and postoperatively in 27%. The mortality rate was 5%, and no significant association was found between death and factors such as clinical or surgical data. Hospitalization duration ranged from 0 to 15 days, influenced by time to surgery, complications, weight, and age. Thoracic injuries were most common (53%), but unlike previous studies, they did not correlate with worse outcomes. Thoracoabdominal and abdominal wounds were more often linked to internal organ damage, and surgical exploration was advised in such cases. The pattern of injuries from wild boar attacks was compared to bullhorn injuries in human medicine, emphasizing that small external wounds may mask extensive internal damage. The study emphasizes the importance of early surgical intervention, extensive debridement, and lavage to minimize infection risk. While the infection rate was low (6%), it was recommended that bacterial cultures and susceptibility testing be done routinely for wild boar-related injuries. Factors such as time to surgery, intraoperative complications, weight, and age influenced the length of hospitalization. The study’s limitations include its retrospective nature and the variability in treatment approaches among different surgeons. In conclusion, penetrating abdominal and thoracic wounds caused by wild boar attacks are often linked to internal organ damage, particularly when both body cavities are involved. Surgical exploration of the affected cavity, combined with debridement of devitalized tissue and lavage, is strongly recommended. Surgery allows for thorough assessment and treatment of internal injuries and helps reduce infection-related complications, leading to shorter hospital stays. Quick admission to surgery is crucial for the effective management of these cases

    Dal microbiota delle piante ai batteri simbionti azotofissatori: indizi per lo sviluppo di nuovi approcci biotecnologici per soluzioni l’agricoltura sostenibile

    This thesis is the result of a three-years “journey” into the plant microbiome, from the complexities of the microbial communities to the intimate relationships between strains and plant genotypes. The central focus has been to understand the connections (through microbial ecology, ecological genetics and molecular approaches) between the microbiome and the host, to rationally develop novel approaches for low input agriculture. Many actors were playing a role in this journey; the microbiome change, depending on the host genotype and the environmental conditions, even a single microbial species can show dramatic differences among strains in the behaviour with the plant. Which are the players? Microbial taxa, microbial genes, plant genotypes, edaphic conditions, climate, agronomic practices, and even randomness. The chapters of this thesis are aimed at presenting the investigations and obtained results done part of such players. - Chapter 1 is dealing with microbial taxa and plant genotypes asking the question about the specificities of the plant microbiomes with respect to plant species (and varieties) and the way to improve its services to plant in terms of bioinoculant use. - Chapter 2 is moving to a specific taxon, where genotypes of single strains and plant genotypes display interactions and single bacterial genes in epistatic combinations contribute to plant phenotypes. - Chapter 3 enters into the genetic details of such combinations and investigates the ecological genetics of genetic transfer of symbiotic and nitrogen-fixation genes between plant symbiotic bacteria, which bring to strains with different symbiotic properties. - Chapter 4 continues the journey into the molecular aspects of the genetics below the differences in symbiotic behaviour of bacterial strains, presenting the results of investigations on epigenomic signatures of mutualistic interactions and strain-by-strain differences. The appendix is then reporting two case studies where methods and expertise gained during this “journey” have been applied to phytoremediation and the study of animal model microbiomes. Finally, the works in progress and the drafts of future publications are reported in the thesis

    Pianificazione del movimento e controllo di un sistema automatico di stoccaggio per macchine a taglio laser

    This thesis delves into a novel and scalable approach for motion planning in dual-gantry kinematics. Each gantry system has two arms, and this method effectively addresses the self-collision issue while ensuring G2-continuity and minimizing curvatures. Starting from collision-free start and target positions, the proposed technique defines the geometric master path using classical five-segment planar trajectory, described by fifth degree spline. Using a path scaling technique, the multidimensional spline defining the geometric path of the four end-effectors is then generated from the master path. The rototranslation of the loaded parts is evaluated in frames to establish sampled overlapping curves. These vectors are then used to compute splines that modify previously defined geometric paths to avoid collisions. In this process, a quadratic programming minimization is employed to reduce the curvature of these splines while preserving the kinematic properties of the original path. Isoparametric trajectory planning ensures compliance with kinematic axis constraints, resulting in an optimized motion profile to reduce task execution time. Finally, this approach is applied to a sorting system for a laser machine (LST) with a maximum of fourteen degrees of freedom. Two case studies for a single gantry configuration are presented and discussed to illustrate and clarify the methodology in typical sorting operations. The choice of detailing these case studies is justified as that configuration is the most widely used in this industrial field. The first of these applications involves a sequence of movements in which the anti-collision procedure is not used and corresponds to at least half of the machine's movements. In fact, these movements correspond to all those performed with unloaded end-effector tools and those in which the loaded part is in the shadow of the arm. Afterwards, some results regarding this case study are proposed. They are obtained by comparing the new method with the existing one in terms of overall performance. A more complex case study, in which the anti-collision algorithm is used, is then examined in depth. It's worth noting that the approach outlined in this work can be extended to other robotic systems with similar kinematic structures, providing a valuable tool for motion planning in pick-and-place applications

    Facial Emotion Recognition (FER) in Borderline Personality Disorder : a functional magnetic resonance study

    Soggetti affetti da Disturbo Borderline di Personalità (BPD) sembrano esibire un negativity bias che li porta a interpretare erroneamente come negativi stimoli interpersonali che in realtà sono neutri. Tuttavia, i meccanismi sottostanti a questa tendenza non sono stati ancora completamente compresi. L'obiettivo del presente studio è stato valutare se i soggetti con BPD manifestano una maggiore propensione nell’attribuire una valenza emotiva alle espressioni facciali neutre già nel primo stadio (riflessivo, automatico) del riconoscimento delle emozioni facciali. Si è anche ipotizzato che il processo di elaborazione di stimoli sociali, specialmente quelli di natura negativa ed eventualmente neutra, possa compromettere la capacità cognitiva di tali individui. Tale compromissione sarebbe evidente in una performance inferiore nel compito di working memory rispetto a una condizione di controllo, con l'obiettivo di chiarire i meccanismi neurali coinvolti. Lo studio ha coinvolto 28 pazienti con BPD e 33 controlli sani, i quali hanno completato una serie di questionari valutanti le capacità di autoregolazione, affettività negativa e caratteristiche cliniche associate comunemente al BPD. Tutti i partecipanti sono stati selezionati secondo criteri di inclusione ed esclusione e hanno successivamente partecipato a una scansione di risonanza magnetica funzionale (fMRI). Durante la fMRI, è stato somministrato loro un compito (FER task) che consisteva nel riconoscere espressioni facciali negative (tristezza, rabbia o disgusto) e neutre. Inoltre, è stato 7 somministrato un altro compito (MEIT task) per valutare la capacità di elaborazione delle emozioni facciali e la memoria di lavoro. Le immagini di risonanza magnetica sono state acquisite utilizzando uno scanner 3.0 Tesla, GE SIGNA™ Premier Evo, presso l'Azienda Ospedaliero-universitaria di Parma. I risultati hanno mostrato che le espressioni facciali neutre vengono erroneamente interpretate come emotive nei soggetti con BPD i due gruppi differiscono in accuratezza a seconda dell’espressione facciale mostrata (3,55= 4.5, 2 parziale = .20, p = .007), con minore accuratezza nel riconoscere da parte dei BPD i volti neutri (1,57 = 6.2, 2parziale = .10, p = .016). Non si è riscontrata alcuna influenza delle emozioni sui processi cognitivi, sebbene i soggetti con BPD abbiano mostrato una performance globalmente peggiore rispetto ai controlli sani in un task di working memory, con differenze di accuratezza rispetto ai pazienti BPD (1,57= 5.3, 2parziale = .08, p = .027). I dati di neuroimaging hanno osservato la presenza di alcune aree coinvolte sia nel FER task (giro precentrale sinistro e giro cingolato destro), sia nel MEIT task (insula di sinistra e giro cingolato medio destro). In conclusione, la tendenza dei pazienti con BPD a interpretare erroneamente le espressioni emotive è associata a una minore capacità di autoregolazione e all'attivazione di aree cerebrali coinvolte nella pianificazione dell'azione e nell'elaborazione automatica e riflessiva degli stimoli sociali. I risultati complessivi supportano l'ipotesi di un negativity bias nel BPD e suggeriscono che ciò sia dovuto a un'alterata interpretazione degli stimoli neutrali già nei primi stadi delle interazioni sociali, ma non supportano l'ipotesi di un'influenza negativa degli stimoli emotivi sulle funzioni esecutive.Subjects with Borderline Personality Disorder (BPD) appear to exhibit a negativity bias, leading them to misinterpret interpersonal stimuli as negative when they are actually neutral. However, the underlying mechanisms of this tendency have not been fully understood. The aim of this study was to assess whether individuals with BPD show a heightened tendency to attribute emotional valence to neutral facial expressions in the early (reflexive, automatic) stage of facial emotion recognition. It was also hypothesized that the processing of social stimuli, especially those of a negative or potentially neutral nature, might compromise the cognitive capacity of these individuals. This compromise would be evident in poorer performance on a working memory task compared to a control condition, with the goal of clarifying the neural mechanisms involved. The study involved 28 patients with BPD and 33 healthy controls, who completed a series of questionnaires assessing self-regulation abilities, negative affectivity, and clinically associated characteristics commonly found in BPD. All participants were selected according to inclusion and exclusion criteria and subsequently underwent functional magnetic resonance imaging (fMRI). During fMRI, they were administered a Facial Emotion Recognition (FER) task, which involved recognizing negative (sadness, anger, or disgust) and neutral facial expressions. Additionally, another task (MEIT task) was administered to assess facial emotion processing and working memory. Magnetic resonance images were acquired using a 3.0 Tesla GE SIGNA™ Premier Evo scanner at the University Hospital of Parma. The results showed that neutral facial expressions were erroneously interpreted as emotional by individuals with BPD, with the two groups differing in accuracy depending on the displayed facial expression (3,55 = 4.5, partial 2 = .20, p = .007), showing lower accuracy in recognizing neutral faces among those with BPD (1,57 = 6.2, partial 2 = .10, p = .016). There was no influence of emotions on cognitive processes, although individuals with BPD showed overall poorer performance compared to healthy controls on a working memory task, with accuracy differences compared to BPD patients (1,58 = 5.3, partial 2 = .08, p = .027). Neuroimaging data observed the involvement of certain areas in both the FER task (left precentral gyrus and right cingulate gyrus) and the MEIT task (left insula and right middle cingulate gyrus). In conclusion, the tendency of patients with BPD to misinterpret emotional expressions is associated with lower self-regulation capacity and activation of brain areas involved in action planning and automatic, reflexive processing of social stimuli. The overall results support the hypothesis of a negativity bias in BPD and suggest that this is due to an altered interpretation of neutral stimuli already in the early stages of social interactions, but do not support the hypothesis of a negative influence of emotional stimuli on executive functions

    Clinical application of anti-erythrocyte antibodies measured by flow cytometry and direct agglutination test (Coombs test) in cats with anemia

    Il test di Coombs e la citofluorimetria sono considerate strumenti utili per la diagnosi di Anemia Emolitica Immuno-Mediata (IMHA) nei cani, ma solo pochi studi hanno valutato la performance di questi test nei gatti. L’obiettivo di questo studio era di valutare la loro concordanza in diversi set clinici di gatti diagnosticati con anemia. È stato delineato uno studio retrospettivo trasversale per includere pazienti presentatisi con anemia presso l’Ospedale Veterinario Universitario Didattico dell’Università di Parma da gennaio 2023 a luglio 2024, sottoposti a Gel Test DAT (test di Coombs) e citofluorimetria (FC) per la valutazione di anticorpi anti-globuli rossi. I gatti sono stati categorizzati nel gruppo IMHA, diviso ulteriormente in IMHA rigenerativa (rIMHA) e non-rigenerativa (nrIMHA), e quelli che non avevano un’anemia emolitica immunomediata (non-IMHA). La concordanza tra Coombs e FC è stata misurata con il coefficiente Kappa di Cohen, sia nella popolazione totale che nei gruppi IMHA. Sono stati inclusi 17 gatti; tra questi, 12 erano nel gruppo IMHA, divisi in 10 nel rIMHA e 2 nell’nr-IMHA, e 5 nel gruppo non-IMHA. È stato trovato un livello moderato di concordanza (valore di Kappa di Cohen = 0,72; intervallo di confidenza del 95% 0,37-1) tra Coombs e citofluorimetria nella popolazione generale. Nella categoria IMHA sono stati riscontrati risultati negativi a entrambi i test in una minoranza di gatti mentre nella categoria nrIMHA tutti sono risultati negativi. Un paziente non-IMHA invece è risultato positivo a entrambi DAT e FC e la spiegazione è legata alla positività a Mycoplasma haemofelis. Per una diagnosi certa di IMHA è importante considerare altri fattori inclusi la presenza di segni di distruzione immuno-mediata, tramite Test di Agglutinazione Salina (SAT), ed emolisi, tramite i livelli di bilirubina. Nel primo caso, i risultati del SAT sono stati concordanti nella maggior parte dei gatti con quelli di DAT e FC, sia quando positivi che negativi. Riguardo i livelli di emoglobina, erano più alti nei pazienti rIMHA, soprattutto quelli con DAT e FC positivi. Infine, nella categoria IMHA, due gatti sono risultati positivi al test p27 ma negativi alla PCR del provirus FeLV. È quindi sempre necessario eseguire entrambi per escludere con certezza la FeLV. Alla luce di questi risultati è possibile affermare che DAT e FC rappresentano strumenti validi per la diagnosi di IMHA nei gatti ma non possono essere considerati diagnostici da soli. È necessario includerli dunque in un iter diagnostico che aiuti a escludere altre cause di anemia, prime fra tutti le malattie infettive.Coombs test and flow cytometry are considered useful tools in the diagnosis of Immune-Mediated Haemolytic Anaemia (IMHA) in dogs, but only a few studies assessed the performance of these tests in cats. The aim of this study was to assess their concordance in different clinical settings of cats diagnosed with anaemia. A retrospective cross-sectional study was designed to include cats that presented with anaemia at the Veterinary Teaching Hospital of the University of Parma between January 2023 and July 2024, provided with both Gel Test DAT method (Coombs test), and flow cytometry (FC) for an anti-RBC antibodies evaluation. Cats were categorized in IMHA group, further divided in cats with a regenerative IMHA (rIMHA) and cats with non-regenerative IMHA (nrIMHA), and those who did not have an immune-mediated anaemia (non-IMHA). The agreement between Coombs test and FC was measured using Cohen’s kappa coefficient, both in the overall population and in IMHA groups. Seventeen cats were included; among these, 12 were in IMHA group, divided between 10 in rIMHA and 2 in the nrIMHA category, and 5 in the non-IMHA group. A moderate level of agreement (Cohen’s kappa value = 0,72; 95% confidence interval 0,37 – 1) between Coombs and flow cytometry was found in the overall population. In the IMHA category negative results to both tests were detected in a minority of cats while in the nrIMHA all tests resulted negative. A non-IMHA patient instead, tested positive to both FC and DAT and the explanation is linked to its Mycoplasma haemofelis positivity. For a certain diagnoses of IMHA it is important to consider other factors including the presence of immune-mediated destruction, obtained through Saline Agglutination Test (SAT), and haemolysis, through bilirubin levels. In the first case, the results to SAT were for the most part concordant with those of DAT and FC, both when positive and negative. Concerning haemoglobin levels, they were higher in the rIMHA category especially in those cats with DAT and FC positive. Lastly, in the IMHA category, two cats tested positive to p27 antigen but negative to provirus FeLV PCR. It is therefore always necessary to perform both tests in order to rule out FeLV with certainty. In light of these results it is possible to affirm that DAT and FC represent valuable tools for the diagnoses of IMHA in cats but they cannot be considered diagnostic on their own. It is necessary to include them in a diagnostic protocol that will help to rule out also other causes of anaemias, first of all infectious disease

    The Bioristor: a novel in vivo sensor for plant phenotyping and variety selection

    Eventi climatici estremi, scarsità d'acqua e caldo eccessivo minacciano la gestione dell'agricoltura e la sicurezza alimentare. In questo scenario, la selezione di colture più adattabili è obbligatoria. I programmi di breeding sono ancora lunghi e costosi. Lo sfruttamento di nuove tecnologie di rilevamento può accelerare in modo significativo la selezione di genotipi superiori in condizioni ambientali avverse come la siccità e il caldo. In questo lavoro dimostriamo come l'uso di un sensore basato sugli OECT, chiamato bioristor, possa accelerare la selezione di materiale genetico migliore per combattere la siccità e agli stress termici. La risposta delle piante esposte allo stress è stata monitorata con il bioristor, consentendo di classificare e identificare le diverse risposte appartenenti a diversi genotipi, in termini di tolleranza e resilienza allo stress. Ciò ha dimostrato la fattibilità dell'applicazione del bioristor nei programmi di pre-breeding e il suo ruolo cruciale nell'approfondire le conoscenze sulla dinamica della risposta di difesa alla siccità e al calore. In questa tesi, il bioristor è stato integrato in una piattaforma di fenotipizzazione High-Throughput e la sua funzione convalidata nel monitoraggio in tempo reale, in vivo e in continuo della crescita delle piante e delle risposte alla siccità. Lo sfruttamento del bioristor nell'ambito di un approccio di smart agriculture per il monitoraggio delle piante nei paesi in via di sviluppo aggiunge valore all’attuale ricerca.Extreme weather events, water scarcity and excessive heat threaten agriculture management and food security. In this scenario, the selection of more adaptable crops is mandatory. Breeding programmes are still time consuming and costly. The exploitation of novel sensing technology can significantly accelerate the selection of superior genotypes under adverse environmental conditions such as drought and heat. In this work we demonstrate how the use of the OECT-based sensor called bioristor, can accelerate the selection of improved genetic material for drought and heat stress resilience. The response of plants exposed to stress was monitored with bioristor allowing for the classification and identification of different response belonging to different genotypes, in terms of tolerance and resilience to the stress. This demonstrated the feasibility to apply the bioristor in pre-breeding programs and its crucial role in deepening the knowledge on the dynamic of the defense response to drought and heat. Here, bioristor was integrated in a High-Throughput Phenotyping platform and its function validated in monitoring in realtime, in vivo and in continuous plant growth and responses to drought.     I disturbi ossei e la gestione associata a traumi e a varie malattie degenerative come l'osteoporosi, le infezioni ossee e i tumori, che causano dolore, disabilità e mortalità, sono in costante aumento nella popolazione mondiale, rappresentando così un problema clinico altamente critico. Per trattare queste condizioni, l'approccio più comune prevede l'uso di farmaci somministrati a livello sistemico e, in alcuni casi, la rimozione chirurgica dell'osso interessato. L’esigenza clinica principale è quindi quella di riparare l'osso colpito e fornire un trattamento medico efficace. Questa Tesi di Dottorato è perciò dedicata alla progettazione e allo sviluppo di sostitutivi ossei bioceramici porosi e bioattivi come piattaforme per il trasporto di farmaci, con l’obiettivo di sviluppare nuove terapie per il trattamento deidisturbi ossei. Questo lavoro mostra diversi metodi di funzionalizzazione di vari costrutti 3D a base di idrossiapatite, selezionata come biomateriale rilevante per la rigenerazione ossea, grazie alla sua elevata mimesi con la composizione minerale dell'osso, con l'obiettivo di ottenere scaffold medicati in grado di promuovere la rigenerazione ossea e garantire una terapia locale efficace. Tutti gli scaffold studiati in questa tesi sono particolarmente adatti per la rigenerazione di diversi siti ossei e sono stati funzionalizzati con diversi farmaci antibiotici e antitumorali. Dipendentemente dalla natura chimica del farmaco e dalle caratteristiche dello scaffold è stato ottimizzato l’approccio di funzionalizzazione. Un obiettivo rilevante della Tesi è la comprensione dei meccanismi che regolano il processo di rilascio dai diversi scaffold, una conoscenza fondamentale per lo sviluppo di dispositivi medicati e per ottenere una somministrazione farmacologica clinicamente efficace. In particolare, questo lavoro prova a spiegare come le proprietà fisico-chimiche e strutturali degli scaffold influenzino il meccanismo di rilascio tramite l’applicazione del modello matematico di Korsmeyer-Peppas (un modello semi-empirico che correla il rilascio esponenzialmente con il tempo). Dai risultati ottenuti si evince che la nanostruttura e le caratteristiche generali della porosità (il grado di porosità, la distribuzione e la dimensione dei pori e l’interconnettività) sono tra le caratteristiche più importanti degli scaffold che possono influenzare maggiormente la cinetica e il meccanismo di rilascio. Gli scaffold macroporosi sinterizzati trovano applicazione nella cranioplastica e nella chirurgia maxillo-facciale. Sono caratterizzati da una macroporosità aperta e interconnessa ma, a causa del processo di sinterizzazione utilizzato per il loro consolidamento, presentano un'attività superficiale relativamente bassa che impedisce la formazione di interazioni forti con il farmaco, portando così a un rilascio rapido. Per rallentare e modulare la cinetica di rilascio del farmaco, è stato necessario ricoprire lo scaffold con uno strato polimerico che agisce come da barriera estendendo il percorso di diffusione del farmaco stesso. I cementi ossei possono essere utilizzati in clinica nella chirurgia minimamente invasiva come vertebroplastica e fusione spinale o come riempitivo osseo. I cementi sviluppati in questo lavoro sono caratterizzati da una nanostruttura e da una microporosità diffusa. Dipendentemente dai bisogni clinici e dalla natura chimica dei farmaci testati, sono stati ottimizzati gli approcci di funzionalizzazione. Uno dei risultati più interessanti suggerisce che l'introduzione di nanoparticelle di idrossiapatite, caricate con farmaco, alla formulazione del cemento può essere un valido approccio per modulare il rilascio di farmaci. Tutti i cementi ossei medicati studiati risultano essere in grado di rilasciare farmaci in dosi cliniche rilevanti, come dimostrato dagli studi in-vitro, rendendo i cementi degli scaffold molto promettenti per il trattamento locale di diversi disturbi ossei. Gli scaffold biomorfi studiati in quest’attività di ricerca sono i Sostituti Ossei b.Bone™, forniti dall’azienda Greenbone Ortho S.p.A. nell’ambito del Progetto di Ricerca DINAMICA, e sono comunemente utilizzati per la rigenerazione delle ossa lunghe e portanti carico. Questi scaffold sono caratterizzati nanostruttura lamellare e porosità gerarchica multiscala. Queste caratteristiche permettono di funzionalizzare la superficie e ottenere un rilascio a lungo termine senza il bisogno di introdurre strati diffusivi. Oltre la consolidata biocompatibilità e biomimesi di questo scaffold, questo lavoro mostra la suacapacità quando medicato di rilasciare farmaci in dosi clinicamente rilevanti, come dimostrato da test in vitro, rendendolo un biomateriale in grado di promuovere la rigenerazione osseae di fornire un’efficiente terapia locale.Bone disorders and manage associated to traumas and various degenerative diseases such as osteoporosis, bone infections and tumours, causing pain, disability and mortality, are steadily increasing in the world population, thus representing a highly critical clinical problem. The most common approach to treat these conditions is the systemic administration of drugs and, in some cases, the surgical removal of the affected bone. The main clinical need is therefore to repair the affected bone and provide effective medical treatment for these conditions. This present thesis is therefore dedicated to the design and development of bioactive porous bioceramic scaffolds as drug delivery system with the aim of developing new effective therapies for the treatment of bone disorders. The work presents different methods for functionalising various 3D constructs based on hydroxyapatite (HA), selected as relevant biomaterial for bone regeneration, due to its high mimicry with the bone mineral composition, with the aim of obtaining medicated scaffolds ensuring of promoting bone regeneration and ensuring effective on-site therapy. The scaffolds investigated in this work are characterized by different chemical composition, structure and porosity, suitable for the treatment of different bony sites and have been functionalised with various antibiotic and anticancer drugs. The functionalisation approach has been optimised according to the chemical nature of the drug and the characteristics of the scaffold. A relevant objective of my thesis is to understand the mechanisms regulating the release process from the different scaffolds, which is a fundamental knowledge for the development of medicated devices, to achieve clinically effective drug delivery. In particular, this work attempts to explain how the physicochemical and structural properties of scaffolds may influence the release mechanism through the application of the Korsmeyer-Peppas model (a mathematical semi-empirical model that correlates release exponentially with time). The results show that the scaffold nanostructure and the overall porosity characteristics (degree of porosity, pore size and distribution, and interconnectivity) are the most important features that may have a major impact on the kinetic release mechanism. Macroporous sintered scaffolds are relevant in cranioplasty and maxillofacial surgery. They are characterised by an open and interconnected macroporosity but, due to the sintering process used for their consolidation, exhibit relatively low surface activity preventing strong linking to the drug, thus leading to burst drug release. To slacken and modulate the drug release kinetics, it was necessary to cover the scaffold with a polymer layer that acts as a barrier extending the diffusion path of the drug. Bone cements can be used in minimally invasive surgery such as vertebroplasty and spinal fusion or as bone fillers. The cements developed in this work are characterised by a nanostructure and diffuse microporosity. The functionalisation approaches were different, depending on the chemical nature of drugs tested. One of the most interesting results suggests that the introduction the introduction of apatitic nanoparticles linking the drug into the cement formulation may be a valid approach to modulate drug release. All medicated bone cements studied were able of releasing drugs at clinically relevant doses, as demonstrated by in vitro studies, making them as very promising scaffold for the local treatment of various bone diseases. The biomorphic scaffolds studied in this research activity are the b.Bone™ bone substitutes supplied by Greenbone Ortho S.p.A.as a partner of the DINAMICA research project and are commonly used for the regeneration of long and load-bearing bones. These scaffolds are characterised by lamellar nanostructure and hierarchic multiscale porosity. These features allow surface functionalisation and long-term release without the need to introduce diffusive layer. In addition to the well-established biocompatibility and biomimicry of this scaffold, this work shows its ability to release drugs at clinically relevant doses when medicated, as demonstrated by in vitro tests, making it a promising biomaterial that can promote bone regeneration and provide efficient local therapy.

    Pangenome-based Inference of human population history

    In questa tesi di dottorato ho esplorato le possibili applicazioni, sia nell’ambito della genetica di popolazioni che nel campo dell’evoluzione umana, del pangenoma umano recente- mente messo a disposizione della comunità scientifica dallo Human Pangenome Reference Consortium (HPRC). Questa struttura dati è il culmine di una serie di migliorie ed inno- vazioni dal punto di vista delle tecniche di sequenziamento per acquisire dati genetici, ma anche degli algoritmi utilizzati per processarli. Grazie all’incontro ed all’integrazione dei due filoni di ricerca, nel 2022, si è riusciti per la prima volta a determinare la sequenza completa da telomero a telomero del genoma umano (nota come CHM13) — un progetto che iniziò circa trent’anni fa e che produsse, circa dieci anni dopo nel 2003, la prima bozza di quella che viene comunemente identificato col termine di “genoma di riferimento umano” (con acronimo GRCh38). Sebbene questa sequenza di riferimento fornisca una rappresentazione della sequenza nucleotidica umana per ogni cromosoma, nel corso del tempo sono emersi alcuni limiti di questa risorsa. Per cominciare, malgrado nella nostra specie (Homo sapiens) il livello di diveristà genetica sia estremamente basso, un’unica sequenza non è in ogni caso rappresentativa della variabilità genetica umana su scala globale; se a questo si somma il fatto che, a discapito delle varie revisioni nel corso del tempo, la referenza è ancora parzialmente incompleta e presenta errori intrinseci in regioni del genoma di difficili da ricostruire, si può ragionevolmente concludere che le analisi da essa derivanti possano contenere un certo grado di distorsione, documentato in letteratura come “reference bias”. Per risolvere, o almeno ridurre, questi effetti è stata proposta una rappresentazione alternativa del genoma definita “pangenoma”, costituita da un insieme di aplotipi per la specie di interesse, codificati sotto forma di un’entità matematica nota come grafo. Nel settore informatico i grafi sono strutture dati molto versatili e, traslati a problemi biologici, permettono, col supporto del necessario insieme di programmi, di ricostruire in modo altamente fedele la configurazione di elementi genetici di un individuo della specie di interesse che non è presente nella struttura dati, ma la cui diversità genetica è potenzialmente osservabile nella suddetta specie. Proprio tale qualità è al centro dell’impiego del pangenoma in questo studio. Nello specifico, ho allineato all’attuale versione iniziale del pangenoma 279 campioni umani culturalmente e geograficamente eterogenei appartenenti al Simons Genome Diversity Project (SGDP) per mezzo di vg Giraffe, un algoritmo di allineamento di short reads ad un grafo con prestazioni competitive in termini di velocità ed accuratezza rispetto agli allineatori comunemente utilizzati con il genoma di riferimento; inoltre, ho identificato le varianti genetiche in ogni campione utilizzando Deep Variant, una rete neurale convoluzionale sviluppata per identificare polimorfismi a singolo nucleotide e piccole inserzioni-delezioni – inferiori a 50 paia basi – avente un’abilità superiore rispetto ad altri metodi. Questa pipeline, nel contesto più generale del workflow che ho ideato ed adeguato alle esigenze del progetto, mi ha permesso di processare, per la prima volta, l’insieme di campioni in questione sfruttando il pangenoma come sistema di coordinate. Ho poi esaminato la diversità genomica così ottenuta per condurre analisi esplorative nell’ambito della genetica di popolazioni. L’analisi delle componenti principali si è mostrata concorde con le aspettative ed in linea con quanto precedentemente documentato; in aggiunta, i grafici a dispersione per entrambi i tipi di varianti esibiscono lo stesso pattern di relazioni tra le popolazioni oggetto di studio. Anche la stima della diversità interna alle popolazioni ha evidenziato un pattern concorde con quanto docuentato in letteratura. Infine, mi sono occupato dell’inferenza di modelli demografici per descrivere l’evoluzione umana con l’obbiettivo di individuare lo scenario più verosimile riguardo l’uscita di Homo sapiens dall’Africa sulla base dei dati osservati, fornendo congiuntamente una visione in retrospettiva a confronto con quanto stabilito tramite l’uso di una singola referenza per la scoperta dei polimorfismi. A tal fine, attraverso l’uso dei calcoli bayesiani approssimati, ho stimato i parametri demografici di un modello evolutivo con due eventi di uscita dal continente africano, in linea con i più recenti studi riguardanti le dinamiche di espansione umana. Questi parametri, che includono aspetti chiave come le dimensioni delle popolazioni, i tempi di divergenza ed i tassi di mescolamento, sono stimati con un algoritmo di machine learning di tipo Random Forest, focalizzato sulle regioni neutrali del genoma. Sulla base delle stime ottenute, esiste una differenza temporale tra i due eventi di uscita dall’Africa sebbene gli intervalli di confidenza associati siano parzialmente sovrapposti, evidenziando un supporto per un doppio evento di dispersione datato c. 60 000 e 50 000 anni fa, ma lasciano aperta la possibilità di un unico evento sebbene con minor supporto.In the past ten years the field of genetics and genomics underwent a transformative change mostly attributed to advances in bioinformatics and computational methodologies; predominantly, there has been a change in sequencing technologies accompanied by the conception of intrinsically sophisticated data structures to better capture a more representative picture behind what is meant by genetic diversity. This is going to benefit at large specific areas of research mainly implicated with genetic applications to medical treatments; however, also other disciplines in the realm of biology will reap the fruits of this turning point of events. The current project exploits such novel developments and apply them to concrete problems in human population genetics and demographic inference modelling, factually reconstructing individual genomes as the most-closely matching set of haplotypes from a higher order data structure; this idea of personalized references is a long-term goal of any genetic analysis. In particular, I have successfully aligned an entire sequencing panel of 279 human samples to the recently published draft human pangenome reference, resolved their variants content and used this information to explore patterns of genetic diversity within and between populations by means of exploratory population genetics analyses. Additionally, I have integrated such process to work with downstream demographic inference tools designated to operate in linear reference coordinates and provided retrospective insights on this topic. Once more, what is evinced from the findings of this project supports a multiple dispersals hypothesis for the expansion of Homo sapiens out of the African continent. Yet simultaneously, in reason of the time gap between the first and the second out of Africa event being reduced to approximately a third compared to previous estimates according to both the approaches tested for, this work cannot totally confute a single dispersal scenario
