Simulazioni al calcolatore e fisica teorica: evoluzione o rivoluzione?
We oppose numerical physics, i.e. numerical calculations serving the needs of traditional theoretical physics, to Computer Simulation (with focus on Condensed Matter). The latter is based on the idea that we can solve, by brute computing power, models of matter subjected to the exact laws of physics. In the case of Condensed Matter that amounts to solve the Schroedinger equation or, possibly, justified approximations to it and apply to the mechanical solution so obtained the rules of Statistical Mechanics. By this token Computer Simulation has established itself as the key tool of Theoretical Physics to which it has become constitutive. Let us refer to that as to the modern Theoretical Physics. It is not an exaggeration to say that this process - still now not completely understood by the traditional theoreticians - has been much more a revolution than a simple evolution of the discipline. So much so that today the predictive power of Physics has gone largely beyond its historical boundaries invading (and being in part reshaped by) not only Chemistry and its related disciplines but also Biology, Materials Science etc: from simple fluids to human immune response! The paper presents briefly the fundamental tools of this approach (Monte Carlo, Molecular Dynamics, Ab initio, Path Integrals, etc) and discusses the ingredients of its present success. Special merits go to algorithms and the specific techniques developed in the domain of High Performance Computing. Special credits are due to the computing centres, like CASPUR, which have understood the importance of the field and invested in it
La bioinformatica come strumento per lo studio dell'espressione genica durante lo sviluppo embrionale
Regulation of gene expression during embryogenesis and development is a crucial cluefor a normal anatomy and physiology [1]. The combined use of experimental highthroughputmethods, such as DNA microarrays, and bioinformatic methods has innovatedthe analysis of temporal patterns of gene expression in embryos. Microarray analysis, infact, provides a large amount of data -at molecular level- that once acquired, must befunctionally integrated in order to find common patterns within a defined group of biologicalsamples.Through the use of cDNA microarrays, investigators can measure mRNA [1] levels forthousands of genes simultaneously, rather than one gene at a time. In fact, DNA microarraysare constituted by small glass or filter matrix that contain arrays of DNA sequences(each highly specific to a single gene) and by means hybridization of fluorescentcDNA, they are capable of simultaneously quantifying the expression of thousands ofgenes in a single experiment. The results of these experiments are spots whose brightnessvaries from gene to gene corresponding to the transcriptional activity of the examinedgenes (Fig. 1). This analysis requires sophisticated bioinformatics tool [2]. Aninterestingly application of DNA microarrays is the analysis of mRNA expression (suchas the transcriptome) in embryos. A systematic genomic approach to analyze globalgene expression patterns and functions during embryogenesis has recently been nameddevelopmental genomics or embryogenomics [3].Functional genomics of embryo development requires the integration of informationfrom genome sequence and structure, gene and protein expression, and metabolite profileswith knowledge databases by using computational and bioinformatics tools [1,4]
La certificazione di qualità ISO 9001:2000 come strumento per il miglioramento continuo di CASPUR
In the year 2006 a Quality Project was launched by CASPUR to further refine and improvethe management of its internal processes with the dual purpose to achieve the qualitycertification (ISO 9001:2000) and to raise its organizational structure and to guide it towardsthe philosophy of continuous improvement. In 2008 the project produced the QualityCertification ISO 9001:200 SINCERT, in conformity with relating guidelines and, inparticular, the "8 principles of quality management" and the Deming PDCA cycle, keyconcepts of Quality Management. The idea underlying the project was to recognize theorganizational and managerial strong points of CASPUR and to consolidate them byadding guidance, reference documents, best practices, monitoring systems, whereverthat could increase the satisfaction of our users and customers, and strengthening ourorganization in business practice. A Quality Plan, based on "Agile" methodology, wasdrawn up to manage complex projects in technological innovative services. Projectsmanagement has been improved, as consequence, of formalizing the various phases ofwork and, more, keeping the customer involved in product development. We have consolidatedprocedures and practices in networks and infrastructure areas as well, by implementinga plan of Platforms Management, where platform is intended as thecomputing facility part functional to specific users need and in order to define and tomeasure Service Level Agreement (SLAs) in providing internal and external clients withservices. The implementation of both “Platforms Management” and “Project Management”allowed us to representing two perspectives the services provided integrated in asingle matrix: a horizontal (or customer) vision of the service , and a vertical (or provider)vision of the infrastructure management. The work showed how the quality certificationshould not be regarded as a finishing point but as a starting point for whom, like CASPUR,wants to make the philosophy of continual improvement the engine of it’s organization
I moduli WF e OA: le novità per SURplus Bicocca
Two new components have been added to the University of Milano-Bicocca SURplus service: the WF (WorkFlow) module instance FA (Fondo di Ateneo), and the OA (Open Archive) module denoted BOA (Bicocca Open Archive).Il servizio SURplus dell'Università degli Studi di Milano-Bicocca si arricchisce di due nuovi componenti in produzione: l'istanza FA (Fondo di Ateneo) del modulo WF (WorkFlow) e il modulo OA (Open Archive), denominato BOA (Bicocca Open Archive)
L'acquisizione di sistemi HPC: un caso ed alcune note generali
At the end of 2008, CASPUR has released to its users a new HPC system. The new system,built-up by ClusterVision, has 258 nodes with two quad-core AMD Opteron processors, for a total of 2.064 cores. Nodes are linked through a broad band and low latencyInfiniband switch and have a total of 4.5Tbyte of dynamic memory. The system delivers17.3 TFlops (Rpeak) and 13.6 TFlops (Rmax). Performances and total core-hours peryear have grown 15 and 12 times respectively whilst cost/GFlops has declined to 1/40of the previous one. According to CASPUR, the process adopted to acquire the systemhas been a best practice, with respect of technology and economics results, suitablefor being used in future procurements. The article intends to illustrate such process, underliningmain considerations and motivations in terms of technology, innovation, userneeds adopted to define kind and size of the system as well as the parameters usedto perform the choice. Some more is reported about world-wide HPC innovation scenario, stressing differences between HPC procurement in Europe and in the USA. Eventually,a couple of draft proposals to improve the effectiveness of overall HPCinvestments in Italy
Il progetto EUPHORIC
The EUPHORIC project (EUropean Public Health Outcome Research and Indicators Collection)was funded by the European Commission, Directorate General for Health andConsumers, under the Program of Community Action in the Field of Public Health (2003–2008). The project focused on the strand of action “to improve information and knowledgefor the development of public health”.The EUPHORIC project aimed to define a common set of outcome indicators in someclinically relevant areas and to validate them among the participating European countries. The development of health indicators, as well as the collection and exchange of informationwithin and among Member States are relevant activities necessary for theimplementation of a public health monitoring system. Monitoring the efficiency andefficacy of different health systems at Community level enables the Commission andMember States to set appropriate strategies, policies and actions in order to guaranteethe quality of public healthcare.• The project was divided into three phases:• Survey: to make an inventory of outcome indicators in participating countries;• Pilot: to test selected indicators in participating countries;• Dissemination: to make results available on a web site. The project was guided by a network of 15 institutions from 10 European countriesand Israel. The network played a crucial role in the development of a joint effort toprovide a valuable source of information. The Istituto Superiore di Sanità acted as coordinationcentre and CASPUR as technological partner providing technical consultancyand support for both the design and the implementation of the website together withthe deployment and the housing of the site itself
