    Going Beyond Counting First Authors in Author Co-citation Analysis

    The present study examines one of the fundamental aspects of author co-citation analysis (ACA) - the way co-citation counts are defined. Co-citation counting provides the data on which all subsequent statistical analyses and mappings are based, and we compare ACA results based on two different types of co-citation counting - the traditional type that only counts the first one among a cited work's authors on the one hand and a non-traditional type that takes into account the first 5 authors of a cited work on the other hand. Results indicate that the picture produced through this non-traditional author co-citation counting contains more coherent author groups and is therefore considerably clearer. However, this picture represents fewer specialties in the research field being studied than that produced through the traditional first-author co-citation counting when the same number of top-ranked authors is selected and analyzed.     “Variations on the Author” discusses two of Eduardo Coutinho’s recent films (Um Dia na Vida, from 2010, and Últimas Conversas, posthumously released in 2015) and their contribution to the general question of documentary authorship. The director’s filmography is characterized by a consistent yet self-effacing form of authorial self-inscription: Coutinho often features as an interviewer that rather than express opinions propels discourses; an interviewer that is good at listening. This mode of self-inscription characterizes him as an author who is not expressive but who is nonetheless markedly present on the screen. In Um Dia na Vida, however, Coutinho is completely absent form the image, while Últimas Conversas, on the contrary, includes a confessional prologue that moves the director from the margins to the center of his films. This article examines the ways in which these works stand out in the filmography of a director who offers new insights into the notion of cinematic authorship

    Appropriate Similarity Measures for Author Cocitation Analysis

    We provide a number of new insights into the methodological discussion about author cocitation analysis. We first argue that the use of the Pearson correlation for measuring the similarity between authors’ cocitation profiles is not very satisfactory. We then discuss what kind of similarity measures may be used as an alternative to the Pearson correlation. We consider three similarity measures in particular. One is the well-known cosine. The other two similarity measures have not been used before in the bibliometric literature.     Dispelling the Myths Behind First-author Citation Counts

    We conducted a full-scale evaluative citation analysis study of scholars in the XML research field to explore just how different from each other author rankings resulting from different citation counting methods actually are, and to demonstrate the capability of emerging data and tools on the Web in supporting more realistic citation counting methods. Our results contest some common arguments for the continued use of first-author citation counts in the evaluation of scholars, such as high correlations between author rankings by first-author citation counts and other citation counting methods, and high costs of using more realistic citation counting methods that are not well-supported by the ISI databases. It is argued that increasingly available digital full text research papers make it possible for citation analysis studies to go beyond what the ISI databases have directly supported and to employ more sophisticated methods

    We have done our best to complete the author checklist relating to the use of animals in the hut study. Note that the objective for the hut study was to evaluate the IRS treatment applications for residual efficacy against Anopheles mosquitoes, including the local An. coluzzii mosquito population. Cows were only used to attract mosquitoes into the huts and no tests were carried out directly on the cows. The author checklist is intended for use with studies where experiments are carried out on animals, which is why we have had such difficulty in completing this for the hut study, as many of the questions do not relate to how the cows were used

    Fonksiyonel Proteom/peptidom çalışmalarında kullanılan biyolojik örneklerin doğası gereği karmaşık bir matrikse sahip olması zaman zaman istenilen biyomolekülün analizini imkansız hale getirmektedir. Özellikle, belirli bir hastalığın tanısı ve tedavisinde kullanılan veya biyobelirteç olarak görev alan peptid/proteinlerin analizi, düşük konsantrasyon seviyelerinde bulunmaları, çeşitliliğin fazla olması ve matriks kompleksliği sebebiyle çoğu zaman bu biyomolekülleri belirlemek ve/veya proteomik analiz için numune karmaşıklığını azaltmak için zenginleştirme veya ön fraksiyonlama gibi ön işlemlere gereksinim duymaktadır. Bu amaç doğrultusunda hazırlanacak materyalin istenilen biyomolekülü bulunduğu ortamdan seçimli olarak geri kazanması hedeflenmiştir. Bu bağlamda çeşitli biyolojik proseslerde tanı/tedavi amaçlı kullanılabilecek proteinlerin karakteristik özelliklerine göre seçimli zenginleştirmesine ve fraksiyonlanmasına yönelik afinite materyallerinin tasarlanması hedeflendi. SARS-CoV-2 enfeksiyonu, başlangıç ve pandemi olarak tanımlanmasından günümüze değin gerek tanı gerekse aşı/tedavi mekanizmaları yaygın olarak araştırılmaktadır. Bu bağlamda tez kapsamında SARS-CoV-2 PCR pozitif sürüntü örneklerinden SARS-CoV-2 antijenlerinin saflaştırılmasına yönelik Covid-19 spesifik antikor bağlı manyetik nanopartiküllerin hazırlanması gerçekleştirildi. Bu amaçla öncelikle SARS-CoV-2 PCR pozitif serum örneklerinde anti-COVID-19 IgG, IgA ve IgM varlığı ticari olarak temin edilen ELISA kitleri ile belirlendi. Bunlardan yüksek IgG, IgA ve IgM seviyelerini (çift ve üçlü pozitif) gösteren numuneler, antikor saflaştırma işlemi için seçildi. Birleştirilen serumlar amonyum sülfat (% 45) çöktürülmesi sonrasında immünoglobulinleri saflaştırmak için bir Protein A ve Protein A/G kolonuna uygulandı. %42±5 verimle elde edilen antikor preparatının karakterizasyonu; ELISA titer test, SDS-PAGE ve elektrokimyasal yöntemlerle gerçekleştirildi. Elde edilen poliklonal antikor preparatı EDC-NHS kimyası kullanılarak amino fonksiyonel Fe3O4 manyetik nanopartiküllerin yüzeyine 12.5 µg Ab/mg MNP oranında konjugasyonu sağlandı ve antijen saflaştırılması için test edildi. Hazırlanan MNP-Ab materyalinin optimizasyonu; bağlama tamponu, bağlama kapasitesi, bağlanma zamanı, elüsyon tamponu gibi parametrelerin incelenmesiyle gerçekleştirildi. Ayrıca, tekrar kullanılabilirlik ve depo kararlılığı gibi özellikleri de incelendi. Saflaştırılan antijenlerin karakterizasyonu; SDS-PAGE, elektrokimyasal ve kütle spektrometresi (LC-Q-TOF-MS/MS) ile yapılarak elde edilen preparatta majör olarak SARS-CoV-2 spike ve nükleokapsid proteinlerinin bulunduğu belirlendi. Bu çalışma sonuç olarak virüs enfekte hastaların serumlarından elde edilen poliklonal antikorları kullanarak manyetik nanopartikül tabanlı kolay ve hızlı bir şekilde sürüntüde bulunan antijenik yapıların saflaştırılması ve/veya zenginleştirilmesine yönelik model bir materyal hazırlanmış olup aynı zamanda virüs proteinlerinin belirlenmesinde kütle spektrometresinin potansiyel olarak kullanılabileceğini göstermektedir.It is sometimes hard to analyze the desired biomolecules in biological samples in Proteomics/Peptidomics applications because of their matrix complexity. Especially, peptides/proteins that play a role in diagnosis or treatment of the disease have some limitations to analyze; found at low concentration levels, wide range diversity, and matrix complexity. To overcome these limitations, and identification of biomolecules or decrease the sample complexity enrichment or pre-fractionation approaches are needed. For this purpose, the target is selective enrichment of desired biomolecule from its enviroment with prepared material. To sum, the aim of this thesis is preparation of affinity materials for selective enrichment of proteins valuable in diagnose/treatment approaches. Since the SARS-CoV-2 started and is introduced as an pandemic situation, both identification and vaccine/treatment mechanisms are focused until today. First, the presence of COVID-19 IgG, IgA, and IgM in SARS-CoV-2 PCR positive serum is determined by ELISA kits. The serum samples containing high level of immunoglobulins were pooled and pre-fractionated with 45% amonyum sulphate precipitation. After the dialysis, Protein A and Protein A/G immunoaffinity colums were used to obtain purified immunoglobulins. Antibody preparate is obtained with %42±5 yield and characterized by ELISA titer, SDS-PAGE, and electrochemical methods. The obtained antibodies were conjugated to amine functionalized Fe3O4 magnetic nanoparticle surface by using EDC-NHS chemistry linkage with 12.5 µg Ab/mg MNP ratio, and prepared material were tested for COVID-19 antigens purification. The optimization of the prepared MNP-Ab affinity material was carried out by examining the parameters such as binding buffer, binding capacity, binding time, elution buffer. Also, the reusability and storage stability of the material was investigated. Purified antigens were characterized by SDS-PAGE, electrochemical, and mass spectrometric (LC-Q-TOF-MS/MS) techniques. Obtained antigen mix include majorly SARS-CoV-2 spike and nucleocapsid protein. As a result of this study, a model material was prepared by using polyclonal antibodies obtained from the serums of infected patients for an easy and rapid purification and/or enrichment of antigenic structures from swab samples with a magnetic nanoparticle-based manner. it also suggests that mass spectrometry could potentially be used in the determination of virus proteins
