การตรวจหาลักษณะของ Vibrio parahaemolyticus ซีโรไทป์ O1 KUT สายพันธุ์ระบาดและการประเมินประสิทธิภาพของเทคนิค multiple-locus variable-number tandem repeat analysis (MLVA) เพื่อใช้ในการจำแนกสายพันธุ์ของเชื้อที่แยกได้จากผู้ป่วย
Thesis (Ph.D., Microbiology)--Prince of Songkla University, 2018Vibrio parahaemolyticus is one of the important causative agents of gastroenteritis, especially 03 K6 serotype which is considered as a pandemic serotype disseminated worldwide. Recently, the outbreaks of V. parahaemolyticus infection occurred not only by 03:K6 serotype but also its serovariants, 01:K25 and 01:KUT (untypeable). However, little information of 01:KUT serotype has become available. In order to obtain more knowledge of 01:KUT isolates it is imperative to explore their characteristics, and evaluate the novel method to discriminate the strains. In this study, A total of 46 pandemic V. parahaemolyticus isolates (tdh gene positive, trh gene negative, GS-PCR positive) serotypes 01: KUT (n=32), 01:K25 (n=8), and 03:K6 (n=6) obtained from diarrhea patients in Hat Yai hospital, Songkhla during 2001-2012 were examined for their antimicrobial resistance profiles and virulence characteristics. Resistant towards ampicillin, ciprofloxacin and norfloxacin were found in all (100%), 7 (15%) and 1 (2%) isolates, respectively. Interestingly, more than 50% of the isolates were found to be intermediated susceptibility to ciprofloxacin and/or norfloxacin. The virulence-associated genes encoding type III secretion systems (T3SS1 and T3SS2), and type VI secretion systems (T6SS1 and T6SS2) were widely distributed among the isolates in all serotypes. All isolates were able to produce the similar level of thermostable direct hemolysin (TDH) on the Wagatsuma blood agar. Of 46 isolates, 21 (46%) and 15 (33%) displayed high level of swarming and twitching motilities, respectively. All isolates except one were able to use hemoglobin as the only iron source. More than 80% of the isolates were able to grow in iron-depleted medium under hemoglobin concentration as low as 50 μM. There was no difference in the antimicrobial resistance profiles and virulence characteristics observed among different serotypes.
Due to the limitation of established K antisera, tracking the sources of KUT for epidemiological investigation is not available. Therefore, the effective molecular typing is required in order to discriminate the strains. This study demonstrated that arbitrarily primed PCR (AP2-PCR and AP4-PCR) and enterobacterial repetitive intergenic consensus PCR (ERIC-PCR) exhibited low resolution for typing among pandemic V. parahaemolyticus isolates. The discriminatory power of these methods ranged from 0.79, 0.30, and 0.24 for AP2- PCR, ERIC-PCR, and AP4-PCR, respectively. Pulsed-field gel electrophoresis (PFGE), a gold standard method, showed low ability to discriminate among isolates of the same serotypes. Most of the 01:KUT isolates obtained during 2001-2005 (n=12) showed similar PFGE profile. However, A minimum spanning tree (MST) based on PFGE revealed that PFGE profiles of all isolates were associated with their serotype and the period of strain isolation. In order to discriminate among all pandemic isolates, this study develops a multiplex multiple-locus variable-number tandem repeat (MLVA) assay for strain typing. The assay was based on the analysis of 4 variable number of tandem repeat (VNTR) loci. MLVA analysis of V. parahemolyticus isolates generated 38 distinct profiles whereas only 16 types were obtained from PFGE. High copy number variations of VNRT alleles in TR1, TR2, TR3, and TR4 loci were ranged from 5-44, 7-24, 5-44, and 7-38, respectively. The Nei's genetic diversity indices (DI) of the 4 VNTR loci ranged from 0.83-0.92. For stability study, some variations in TR2 were found after multiple subcultures and in stress conditions. In this work, MLVA resolved the 12 isolates of 01:KUT obtained in 2001-2005 with identical PFGE patterns into unique profiles. The multiplex MLVA developed in this study has higher discriminatory power (D=0.99) than PFGE (0.89), and is superior to PFGE for distinction pandemic V. parahaemolyticus including 01:KUT isolates. In addition, MLVA is more rapid than other typing methods used in this study.
This study highlight the antimicrobial resistant and multiple virulence characteristics among pandemic V. parahaemolyticus isolates which will be useful for further epidemiological and clinical investigations of this organism. In addition, the MLVA typing technique developed in this study would significantly contribute to surveillance and outbreak investigation of pandemic V. parahaemolyticus.Vibrio parahaemolyticus เป็นสาเหตุสําคัญของโรคกระเพาะอาหารและลําไส้อักเสบ โดยเฉพาะอย่างยิ่งเชื้อในซีโรไทป์ 03:K6 ที่เป็นสาเหตุหลักของการระบาดทั่วโลก ปัจจุบันพบว่าสาเหตุของการระบาดเกิดจากซีโรไทป์ 01:K25 และ 01:K untypeable (KUT) ด้วย อย่างไรก็ตามข้อมูลที่เกี่ยวข้องกับ V. parahaemolyticus ซีโรไทป์ O1:KUT มีเพียงเล็กน้อย ดังนั้นการศึกษาลักษณะของเชื้อและการประเมินเทคนิคใหม่ในการจําแนกสายพันธุ์ของเชื้อ จึงมีความจําเป็น ดังนั้นการศึกษานี้จึงมีวัตถุประสงค์เพื่อตรวจสอบรูปแบบการดื้อต่อยาปฏิชีวนะ และลักษณะที่เกี่ยวกับการก่อโรคของ V. parahaemolyticus สายพันธุ์ระบาดจํานวน 46 ไอโซเลท แบ่งเป็น ซีโรไทป์ O1:KUT จํานวน 32 ไอโซเลท 01:25 จํานวน 8 ไอโซเลท และ O3:K6 จํานวน 6 ไอโซเลท ซึ่งแยกได้จากผู้ป่วยในโรงพยาบาลหาดใหญ่ จังหวัดสงขลา ประเทศไทย ระหว่างปี พ.ศ. 2544-2555 จากการศึกษาพบว่าเชื้อทั้งหมดดื้อต่อยา ampicillin และมีเชื้อจํานวน 7 (ร้อยละ 15) และ 1 (ร้อยละ 2) ไอโซเลท ดื้อต่อยา ciprofloxacin และ norfloxacin ตามลําดับ ที่น่าสนใจ คือ เชื้อมากกว่าร้อยละ 50 มีความไวในระดับปานกลางต่อยา ciprofloxacin และ/หรือ norfloxacin นอกจากนี้ยังพบการกระจายของยีนที่เกี่ยวข้องกับระบบ type Ill secretion systems (T3 SS1 และ 13.552) และระบบ type VI secretion Systems (T6SS1 และ T6SS2) ในเชื้อทุกซีโรไทป์ การทดสอบการสร้างสารพิษ thermostable direct hemolysin (TDH) บนอาหารเลี้ยงเชื้อ wagatsuma blood agar พบว่าเชื้อทั้งหมดมีความสามารถในการสร้าง TDH ได้ในระดับเดียวกัน การศึกษาความสามารถในการเคลื่อนที่พบว่าเชื้อจํานวน 21 (ร้อยละ 46) และ 15 (ร้อยละ 33) ไอโซเลท มีความสามารถในการเคลื่อนที่แบบ Swarming และ twitching ตามลําดับ ในระดับสูง นอกจากนี้เชื้อจํานวน 45 ไอโซเลท สามารถใช้ฮีโมโกลบินเป็นแหล่งของ ธาตุเหล็กเพียงอย่างเดียวได้ โดยเชื้อมากกว่าร้อยละ 80 ของทั้งหมดสามารถเจริญในสภาวะ ที่มีฮีโมโกลบินในระดับความเข้มข้นต่ําเพียง 50 ไมโครโมลาร์ การศึกษานี้ไม่พบความแตกต่างของ รูปแบบการดื้อยาปฏิชีวนะ และลักษณะที่เกี่ยวกับการก่อโรคในเชื้อที่มีโรไทป์ต่างกัน
ปัจจุบันมีข้อจํากัดของซีรั่มที่ใช้ในการจําแนก K antigen จึงทําให้ไม่สามารถบ่งชี้แหล่งที่มาของเชื้อซีโรไทป์ KUT เพื่อศึกษาทางระบาดวิทยาได้ เทคนิคอณูชีวโมเลกุลจึงมีความจําเป็น ในการจําแนกเชื้อสายพันธุ์ดังกล่าว การศึกษานี้แสดงให้เห็นว่า เทคนิค arbitrarily primed PCR (AP2-PCR และ AP4-PCR) และเทคนิค enterobacterial repetitive intergenic consensus PCR (ERIC-PCR) เป็นเทคนิคที่มีความละเอียดต่ําในการจําแนก V. parahaemolyticus สายพันธุ์ระบาด โดยค่าประสิทธิภาพในการจําแนกเชื้อของเทคนิค AP2-PCR, ERIC-PCR และ AP4-PCR มีค่าเท่ากับ 0.79, 0.30 และ 0.24 ตามลําดับ การศึกษาเทคนิค pulsed-field gel electrophoresis (PFGE) ซึ่งเป็นเทคนิคมาตรฐานที่ใช้ในการจําแนกสายพันธุ์ของเชื้อ พบว่า PFGE ยังคงมีความสามารถใน การจําแนกสายพันธุ์ของเชื้อที่มีซีโรไทป์เดียวกันในระดับต่ํา โดยเชื้อซีโรไทป์ O1:KUT ซึ่งแยกได้ ในระหว่าง ปี พ.ศ. 2544-2548 มีรูปแบบ PFGE ที่เหมือนกัน อย่างไรก็ตามแผนภาพ minimum spanning tree (MST) ซึ่งสร้างจากรูปแบบ PFGE บ่งบอกความสัมพันธ์ของซีโรไทป์และช่วงเวลา ที่แยกเชื้อได้ ดังนั้นการศึกษานี้จึงได้พัฒนาเทคนิค multiplex multiple-locus variable-number tandem repeat (MLVA) เพื่อใช้ในการจําแนกสายพันธุ์ของเชื้อ โดยตรวจสอบจํานวนของ ลําาดับเบสบนโครโมโซมที่มีความผันแปร (variable number of tandem repeat; VNTR) จํานวน 4 ตําแหน่ง จากการใช้เทคนิค MLVA ในการจําแนกสายพันธุ์ของ V. parahaemolyticus พบรูปแบบ MLVA ที่แตกต่างกัน 38 รูปแบบ ซึ่งแตกต่างจากเทคนิค PFGE ที่ให้รูปแบบ PFGE ที่แตกต่างกันเพียง 16 รูปแบบเท่านั้น นอกจากนี้ ยังพบว่า จํานวน copy number ของ VNTR ทั้ง 4 ตําแหน่ง มีความหลากหลายสูงโดย TR1, TR2, TR3 และ TR4 มีจํานวน copy number อยู่ ระหว่าง 5-44, 7-24, 5-44 และ 7-38 ตามลําดับ ซึ่งค่า Nei's genetic diversity indices (DI) ของ VNTR ทั้ง 4 มีค่าอยู่ระหว่าง 0.83 0.92 การศึกษาความเสถียรพบว่า TR2 มีความผันแปรไป เมื่อผ่านการ Subculture และสภาวะเครียด เทคนิค MLVA ที่พัฒนาขึ้นสามารถจําแนกความแตกต่างของเชื้อซีโรไทป์ O1:KUT ทั้ง 12 ไอโซเลทที่มีรูปแบบ PFGE เหมือนกันออกจากกันได้ มีประสิทธิภาพในการจําแนกเชื้อ (D-0.99) สูงกว่าเทคนิค PFGE (0.89) มีความสามารถสูงกว่า เทคนิค PFGE ในการจําแนก V. parahaemolyticus ซีโรไทป์ O1:KUT สายพันธุ์ระบาด และ มีความรวดเร็วกว่าเทคนิคอื่น ๆ ที่ใช้ในการศึกษาลายพิมพ์ดีเอ็นเอในครั้งนี้

Going Beyond Counting First Authors in Author Co-citation Analysis
The present study examines one of the fundamental aspects of author co-citation analysis (ACA) - the way co-citation
counts are defined. Co-citation counting provides the data on which all subsequent statistical analyses and mappings
are based, and we compare ACA results based on two different types of co-citation counting - the traditional type that
only counts the first one among a cited work's authors on the one hand and a non-traditional type that takes into
account the first 5 authors of a cited work on the other hand. Results indicate that the picture produced through this non-traditional author co-citation counting contains more coherent author groups and is therefore considerably clearer. However, this picture represents fewer specialties in the research field being studied than that produced through the traditional first-author co-citation counting when the same number of top-ranked authors is selected and analyzed. Reasons for these effects are discussed
Variations on the Author
“Variations on the Author” discusses two of Eduardo Coutinho’s recent films (Um Dia na Vida, from 2010, and Últimas Conversas, posthumously released in 2015) and their contribution to the general question of documentary authorship. The director’s filmography is characterized by a consistent yet self-effacing form of authorial self-inscription: Coutinho often features as an interviewer that rather than express opinions propels discourses; an interviewer that is good at listening. This mode of self-inscription characterizes him as an author who is not expressive but who is nonetheless markedly present on the screen. In Um Dia na Vida, however, Coutinho is completely absent form the image, while Últimas Conversas, on the contrary, includes a confessional prologue that moves the director from the margins to the center of his films. This article examines the ways in which these works stand out in the filmography of a director who offers new insights into the notion of cinematic authorship
Appropriate Similarity Measures for Author Cocitation Analysis
We provide a number of new insights into the methodological discussion about author cocitation analysis. We first argue that the use of the Pearson correlation for measuring the similarity between authors’ cocitation profiles is not very satisfactory. We then discuss what kind of similarity measures may be used as an alternative to the Pearson correlation. We consider three similarity measures in particular. One is the well-known cosine. The other two similarity measures have not been used before in the bibliometric literature. Dispelling the Myths Behind First-author Citation Counts
We conducted a full-scale evaluative citation analysis study of scholars in the XML research field to explore just how different from each other author rankings resulting from different citation counting methods actually are, and to demonstrate the capability of emerging data and tools on the Web in supporting more realistic citation counting methods. Our results contest some common arguments for the continued
use of first-author citation counts in the evaluation of scholars, such as high correlations between author rankings by first-author citation counts and other citation
counting methods, and high costs of using more realistic citation counting methods that are not well-supported by the ISI databases. Characterization and Analysis of Clustered Regularly Interspaced Short Palindromic Repeats (CRISPRs) in Pandemic and Non-Pandemic <i>Vibrio parahaemolyticus</i> Isolates from Seafood Sources
Vibrio parahaemolyticus is one of the significant seafood-borne pathogens causing gastroenteritis in humans. Clustered regularly interspaced short palindromic repeats (CRISPR) are commonly detected in the genomes of V. parahaemolyticus and the polymorphism of CRISPR patterns has been applied as a genetic marker for tracking its evolution. In this work, a total of 15 pandemic and 36 non-pandemic V. parahaemolyticus isolates obtained from seafood between 2000 and 2012 were characterized based on hemolytic activity, antimicrobial susceptibility, and CRISPR elements. The results showed that 15/17 of the V. parahaemolyticus seafood isolates carrying the thermostable direct hemolysin gene (tdh+) were Kanagawa phenomenon (KP) positive. The Multiple Antibiotic Resistance (MAR) index ranged between 0.1 and 0.4, and 45% of the isolates have an MAR index ≥ 0.2. A total of 19 isolates were positive for CRISPR detection, including all tdh+ trh− isolates, two of tdh− trh+, and each of tdh+ trh+ and tdh− trh−. Four spacer types (Sp1 to Sp4) were identified, and CRISPR-positive isolates had at least one type of spacer homolog to the region of Vibrio alginolyticus megaplasmid. It is of interest that a specific CRISPR profile and spacer sequence type was observed with correlations to the hemolysin genotype (tdh/trh). Thus, these provide essential data on the exposure of foreign genetic elements and indicate shared ancestry within different genotypes of V. parahaemolyticus isolates

We have done our best to complete the author checklist relating to the use of animals in the hut study. Note that the objective for the hut study was to evaluate the IRS treatment applications for residual efficacy against Anopheles mosquitoes, including the local An. coluzzii mosquito population. Cows were only used to attract mosquitoes into the huts and no tests were carried out directly on the cows. The author checklist is intended for use with studies where experiments are carried out on animals, which is why we have had such difficulty in completing this for the hut study, as many of the questions do not relate to how the cows were used
Comparison of virulence gene profiles and genomic fingerprints of Vibrio cholerae O1 and non-O1/non-O139 isolates from diarrheal patients in southern Thailand
Abstract Background Vibrio cholerae is associated with severe watery diarrheal disease among people in many parts of the world, including the coastal provinces of Southern Thailand. There are relatively few studies focusing on the genetic characterization among V. cholerae isolates in this region. Therefore, this study aimed at exploring the presence of virulence genes and DNA fingerprints among V. cholerae O1 and non-O1/non-O139 isolates obtained from clinical samples in four southern coastal provinces during the period of 2001–2009 (n = 21). Results All V. cholerae O1 isolates possessed ctxA, tcpA, zot, ace, hlyA, and vasH genes. However, only hlyA, vcsV2, and vasH genes were detected in the majority of the non-O1/non-O139 isolates. All O1 isolates showed indistinguishable PCR fingerprints by arbitrarily primed (AP)-PCR and enterobacterial repetitive intergenic consensus (ERIC)-PCR regardless of the geographical area and period of isolation. However, the multi-locus variable-number of tandem-repeat analysis (MLVA) could differentiate these O1 isolates (n = 11) into eight profiles. Isolates exhibiting an undistinguished MLVA profile also showed identical pulsed-field gel electrophoresis (PFGE). In addition, the O1 isolates were grouped into the same cluster by all methods used in this study. Conclusions This study demonstrated the presence of virulence genes and genetic diversity among different serogroups of V. cholerae isolates from clinical samples in southern Thailand. V. cholerae O1 isolated over a period of multiple years were genetically related, suggesting that they had a clonal origin, whereas non-O1/non-O139 isolates could have evolved independently
