    Going Beyond Counting First Authors in Author Co-citation Analysis

    The present study examines one of the fundamental aspects of author co-citation analysis (ACA) - the way co-citation counts are defined. Co-citation counting provides the data on which all subsequent statistical analyses and mappings are based, and we compare ACA results based on two different types of co-citation counting - the traditional type that only counts the first one among a cited work's authors on the one hand and a non-traditional type that takes into account the first 5 authors of a cited work on the other hand. Results indicate that the picture produced through this non-traditional author co-citation counting contains more coherent author groups and is therefore considerably clearer. However, this picture represents fewer specialties in the research field being studied than that produced through the traditional first-author co-citation counting when the same number of top-ranked authors is selected and analyzed.     Rôle des ILC2 dans la régénération musculaire squelettique

    Le muscle squelettique possède une importante capacité de régénération en réponse aux dommages causés par des blessures, des exercices intensifs ou des myopathies, grâce aux cellules souches musculaires (MuSCs) situées sous la lame basale des fibres en état de quiescence au repos. Suite à une lésion, ces cellules s'activent, prolifèrent et se différencient en myoblastes, lesquels fusionnent pour former de nouveaux myotubes. La régénération musculaire implique également un recrutement de cellules immunitaires qui sont essentielles à l'élimination des débris nécrotiques et au retour à l'homéostasie. Ce processus nécessite donc une coordination spatio-temporelle précise entre MuSCs, les progéniteurs fibro-adipogéniques (FAPs) et les cellules immunitaires, fournissant un microenvironnement optimal pour la prolifération et la différenciation des MuSCs. Les cellules lymphoïdes innées (ILC) ont été identifiées comme un sous-ensemble de leucocytes, subdivisé en trois groupes (ILC)1, 2 et 3, qui remplissent des fonctions essentielles dans le maintien de l'homéostasie des tissus. Le rôle essentiel des ILCs, et notamment des ILC2s, dans la réparation tissulaire a été démontré dans plusieurs tissus tels que le poumon et la peau cependant leur implication dans le processus de régénération musculaire n'a à ce jour pas été étudiée. Nous avons émis l'hypothèse, à travers deux objectifs, que les ILC2 pourraient contrôler la régénération des muscles squelettiques par la modulation des réponses inflammatoires et/ou des interactions avec les MuCSs et les FAPs. La cinétique d'infiltration des ILCs au cours de la régénération musculaire a été déterminé par cytométrie en flux sur des souris sauvage. Les ILCs sont des cellules hautement plastiques qui présentent une empreinte transcriptionnelle spécifique au tissu leur permettant de s'adapter à leur micro-environnement. Nous avons donc voulu décrypter la signature transcriptomique des l'ILCs, et plus précisément des ILC2s du muscle squelettique par des expériences de Single Cells RNAseq. Enfin dans un deuxième objectif, nous avons déterminé l'implication de ces cellules au cours de la réparation musculaire en utilisant des souris déplétés en ILC2 (RORαfl/fl ;IL7rcre/+). Nous avons mis en évidence que l'infiltration des ILCs était maximale 4 jours après blessure dans le muscle tibial antérieur (TA) des souris sauvages. De plus, nous avons identifié la présence d'ILCs dans les ganglions lymphatiques poplités, qui drainent le tibial antérieur. Les expériences de scRNA-seq ont démontré que seuls, les ILC1s et ILC2s, étaient présentes au sein du muscle blessé. Par ailleurs, l'analyse histologique des muscles de souris déplétées en ILC2s a mis en évidence un défaut de régénération caractérisé par un retard de maturation des fibres et une augmentation des dépôts de fibrose, confirmé par une diminution de l'expression des gènes de myosine mature et une augmentation de l'expression des gènes du collagène. De plus, la déplétion en ILC2 entraîne une perturbation de la réponse immunitaire post-blessure illustrée par une forte diminution de l'infiltration des éosinophiles et une proportion plus élevée de macrophages totaux, principalement représentés par des macrophages pro-inflammatoires. Cette altération de la réponse immunitaire persiste jusqu'à 10 jours après la lésion, comme le montre la réduction de l'expression d'IL4 et d'IL9. Par ailleurs, nous avons pu mettre en évidence un nombre plus importants de FAPs 4 et 7 jours après blessure dont la présence accrue peut participer à l'augmentation des dépôts de fibrose en absence d'ILC2.En conclusion, nous avons démontré que la déplétion en ILC2 dans le contexte d'une blessure aiguë conduit à une régénération musculaire altérée associée au développement de la fibrose. Des expériences de RNA seq sur les macrophages et FAPs isolés du muscle squelettique post-blessure aideront à décrypter les mécanismes par lesquels les ILC2s modulent la régénération musculaire.The skeletal muscle has a remarkable capacity to regenerate following injury, elicited by muscle stem cells (MuSCs) located beneath the basal lamina of muscle fibres. They exist in a quiescent state in the muscle. Following an injury, they become activated, proliferate and differentiate into myoblasts, which fuse together to form new myotubes, enabling the damaged muscle fibres to be renewed, while part of them return to a quiescent state to respond to future injury. During muscle regeneration, the myogenic process is accompanied by the recruitment of immune cells, which initiate the inflammatory response essential to clear necrotic debris and promote a return to tissue homeostasis. This process requires a precise spatio-temporal interaction between MuSCs, fibro-adipogenic progenitors (FAPs) and immune cells, which provide the optimal microenvironment for MuSC proliferation and differentiation. Innate lymphoid cells (ILCs) have been identified as a subset of leukocytes, subdivided into three groups (ILCs)1, 2 and 3, which exhibit essential functions in the maintenance of tissue homeostasis. Objectives: The essential role of ILCs, and in particular ILC2s, in tissue repair has been demonstrated in several tissues such as lung and skin, but their involvement in the muscle regeneration process has not yet been studied. We hypothesised, through two objectives, that ILC2 could control skeletal muscle regeneration by modulating inflammatory responses and/or interactions with MuCSs and FAPs. Materials and methods: We used wild-type mice to determine the infiltration kinetics of ILCs during muscle regeneration using flow cytometry. ILCs are highly plastic cells with a tissue-specific transcriptional signature allowing them to adapt to their microenvironment. We therefore wanted to decipher the transcriptomic signature of ILCs, and more specifically of skeletal muscle ILC2s, using Single Cell RNAseq experiments. The second objective was to determine the involvement of these cells in muscle repair using ILC2-depleted mice (RORαfl/fl ;IL7rcre/+) by evaluating myogenesis, fibrosis and immune cells infiltration at different times post-injury. Results and discussion: ILC2 are detected as early as 2 days post injury, exhibiting a peak at 4 days, in the tibialis anterior (TA) muscle of wild-type mice. In addition, we identified the presence of ILCs in the popliteal lymph nodes, which drain the tibialis anterior, peaking between 4 and 7 days after injury. The scRNA-seq experiments showed that only ILC1s and ILC2s were present in the injured muscle. Histological analysis of muscles from ILC2s-depleted mice revealed a regeneration defect characterised by a delay in fiber maturation and an increase in fibrosis deposits, confirmed by a decrease in the expression of mature myosin genes and an increase in the expression of collagen genes. In addition, ILC2 depletion leads to disrupted post-injury immune response, illustrated by a strong decrease in eosinophil infiltration and a higher proportion of total macrophages, mainly represented by pro-inflammatory macrophages. This alteration in the immune response persists for up to 10 days after injury, as shown by the reduction in IL4 and IL9 expression upon ILC2 depletion. In addition, we were able to identify a greater number of FAPs 4 and 7 days after injury, which may contribute to the increase in fibrosis deposits. Conclusion and perspectives: In conclusion, we demonstrated that ILC2 depletion in the context of acute injury leads to impaired muscle regeneration associated with the development of fibrosis. Ongoing RNA seq experiments on macrophages and FAPs isolated from post-injury skeletal muscle will help to decipher the mechanisms by which ILC2s modulate muscle regeneration

    L’homéostasie du muscle squelettique est assurée par sa remarquable aptitude à réguler différents paramètres physiologiques tels que ses fonctions métaboliques ou sa masse. La régulation de la masse musculaire représente un enjeu important pour l’organisme car une dérégulation de cette dernière impacte le métabolisme énergétique global ainsi que d’autres paramètres tels que la locomotion. Ce tissu présente également une capacité importante de régénération suite à des blessures causées par des exercices intensifs ou des myopathies. La régénération du muscle squelettique nécessite une interaction spatio-temporelle précise entre les cellules satellites (SC) et les cellules immunitaires, qui fournissent le microenvironnement optimal pour la prolifération et la différenciation des SCs.Les rythmes circadiens, générés par notre horloge biologique, contrôlent diverses fonctions physiologiques telles que le métabolisme et l’immunité. Ce système permet aux organismes d'anticiper des changements environnementaux prévisibles tels que l’alternance jour/nuit. Au niveau métabolique, il coordonne la mise en place des voies nécessaires au stockage des nutriments ou au contraire à la dépense énergétique. Concernant l’immunité, le rôle majeur de l’horloge est de réguler la circulation et la fonction des différentes cellules immunitaires afin de préparer ce système durant les phases de la journée où le risque d’infection est le plus élevé. Dans ce contexte, nous nous sommes intéressés au rôle de l’horloge circadienne dans le contrôle de la masse du muscle squelettique mais également dans sa capacité régénérative. Le laboratoire a préalablement démontré un rôle majeur de Rev-erbα, un composant moléculaire de l’horloge circadienne, dans la fonction du muscle squelettique. En effet, ce récepteur nucléaire régule la capacité oxydative musculaire en contrôlant les processus de biogenèse mitochondriale et d’autophagie. Les résultats obtenus durant ma thèse mettent en évidence un rôle essentiel de Rev-erbα dans le contrôle de la masse musculaire. Précisément, une délétion globale de Rev-erbα chez la souris entraine une diminution de la masse musculaire associée à une augmentation de l’expression des gènes relatifs à l’atrophie musculaire. De façon intéressante, l’activation pharmacologique de ce récepteur permet de contrer l’atrophie musculaire induite par un traitement aux glucocorticoïdes.En parallèle, j’ai également mis en évidence le rôle de l’horloge biologique dans le processus de régénération musculaire. Nous avons montré que des perturbations environnementale et génétique de l'horloge ont un impact sur la régénération du muscle squelettique associé à une altération du recrutement des cellules immunitaires et principalement des cellules myéloïdes. En outre, l’utilisation de modèles génétiques d’altération de l’horloge dans les cellules myéloïdes a mis en évidence des défauts de régénération démontrant l’importance d’une horloge fonctionnelle au sein de cette population pour contrôler la réparation du muscle squelettique. Des analyses transcriptomiques nous ont permis de relier ce défaut de régénération à une expression perturbée de chimiokines, essentielles dans la communication entre les cellules immunitaires et les cellules satellites, pouvant être à l’origine du défaut de myogenèse observé dans nos modèles.Par ailleurs, nous nous sommes intéressés dans ce contexte de régénération musculaire à l’étude d’une population immunitaire nouvellement identifiée : les cellules lymphoïdes innées (ILCs). Ces cellules de l’immunité innée sont présentes essentiellement dans les tissus muqueux comme les poumons ou les intestins où elles assurent un rôle de sentinelle. Dans ce contexte, nous avons montré que les ILCs, et principalement les ILC2, étaient présentes dans le muscle squelettique après une blessure. De surcroît, nous avons mis en évidence que la délétion en ILC2 conduisait à un processus de régénération altéré.Skeletal muscle homeostasis is ensured by its remarkable ability to control many of its physiological parameters such as its metabolic function or its mass according to the needs of the organism. Muscle mass regulation is essential for global health since its deregulation not only impacts overall energy metabolism but also other parameters such as locomotion. This tissue has an important capacity to regenerate following injuries caused by intensive exercises or myopathies. Skeletal muscle regeneration requires a well-orchestrated spatio-temporal interaction between satellite cells (SCs) and immune cells, which provides the optimal microenvironment for SC proliferation and differentiation.Circadian rhythms, generated by our biological clock, control various physiological functions such as metabolism and immunity. This ancestral system is present in all organisms allowing them to anticipate and optimize physiological functions to predictable daily changes. The clock integrates signals related to energy state and, in turn, regulates many metabolic pathways gating them to the most relevant time of the day. Concerning immunity, the major role of the clock is to coordinate leucocyte circulation and function allowing the body to anticipate phases of the day with higher risk of infections. In this context, we are interested in the role of the circadian clock in the control of skeletal muscle mass but also in its regenerative capacity. The role of Rev-erbα, a key component of the biological clock, has already been demonstrated in this tissue by our laboratory. Indeed, this nuclear receptor regulates muscle oxidative capacity by controlling mitochondrial biogenesis and autophagy. My thesis results highlight that Rev-erbα is also essential in the regulation of muscle mass. Specifically, global deletion of Rev-erbα leads to muscle mass decrease associated with increased expression of genes related to muscle atrophy. Interestingly, pharmacological activation of this receptor prevents muscle atrophy induced by glucocorticoid treatment.During my thesis, I also highlighted the role of the circadian clock in the control of muscle regeneration process. We have shown that environmental and genetic clock disruption lead to defective skeletal muscle regeneration associated with an alteration of immune cells recruitment, mainly myeloid cells. Furthermore, regenerative process defects observed in our myeloid cells-specific genetic clock disruption models bring out the importance of a functional clock in these cells to control skeletal muscle repair. Transcriptomic analyses allowed us to associate this regeneration defect to disturbed expression of chemokines essential in the communication between immune cells and satellite cells, which could elicit myogenesis alteration.In the context of muscle regeneration, we also investigated the role of a newly identified immune population: innate lymphoid cells (ILCs). This innate immune cells are located essentially in mucosal tissues such as lung or intestine where they ensure a sentinel function. We have shown that ILCs, and mainly ILC2, are present in skeletal muscle after injury. Interestingly, we have demonstrated that ILC2 depletion results in impaired regenerative process

    “Variations on the Author” discusses two of Eduardo Coutinho’s recent films (Um Dia na Vida, from 2010, and Últimas Conversas, posthumously released in 2015) and their contribution to the general question of documentary authorship. The director’s filmography is characterized by a consistent yet self-effacing form of authorial self-inscription: Coutinho often features as an interviewer that rather than express opinions propels discourses; an interviewer that is good at listening. This mode of self-inscription characterizes him as an author who is not expressive but who is nonetheless markedly present on the screen. In Um Dia na Vida, however, Coutinho is completely absent form the image, while Últimas Conversas, on the contrary, includes a confessional prologue that moves the director from the margins to the center of his films. This article examines the ways in which these works stand out in the filmography of a director who offers new insights into the notion of cinematic authorship

    Appropriate Similarity Measures for Author Cocitation Analysis

    We provide a number of new insights into the methodological discussion about author cocitation analysis. We first argue that the use of the Pearson correlation for measuring the similarity between authors’ cocitation profiles is not very satisfactory. We then discuss what kind of similarity measures may be used as an alternative to the Pearson correlation. We consider three similarity measures in particular. One is the well-known cosine. The other two similarity measures have not been used before in the bibliometric literature.     Dispelling the Myths Behind First-author Citation Counts

    We conducted a full-scale evaluative citation analysis study of scholars in the XML research field to explore just how different from each other author rankings resulting from different citation counting methods actually are, and to demonstrate the capability of emerging data and tools on the Web in supporting more realistic citation counting methods. Our results contest some common arguments for the continued use of first-author citation counts in the evaluation of scholars, such as high correlations between author rankings by first-author citation counts and other citation counting methods, and high costs of using more realistic citation counting methods that are not well-supported by the ISI databases. It is argued that increasingly available digital full text research papers make it possible for citation analysis studies to go beyond what the ISI databases have directly supported and to employ more sophisticated methods

    We have done our best to complete the author checklist relating to the use of animals in the hut study. Note that the objective for the hut study was to evaluate the IRS treatment applications for residual efficacy against Anopheles mosquitoes, including the local An. coluzzii mosquito population. Cows were only used to attract mosquitoes into the huts and no tests were carried out directly on the cows. The author checklist is intended for use with studies where experiments are carried out on animals, which is why we have had such difficulty in completing this for the hut study, as many of the questions do not relate to how the cows were used
