Exploring systemic RNA interference in insects: a genome-wide survey for RNAi genes in
Background: RNA interference (RNAi) is a highly conserved cellular mechanism. In some organisms, such as Caenorhabditis elegans, the RNAi response can be transmitted systemically. Some insects also exhibit a systemic RNAi response. However, Drosophila, the leading insect model organism, does not show a robust systemic RNAi response, necessitating another model system to study the molecular mechanism of systemic RNAi in insects. Results: We used Tribolium, which exhibits robust systemic RNAi, as an alternative model system. We have identified the core RNAi genes, as well as genes potentially involved in systemic RNAi, from the Tribolium genome. Both phylogenetic and functional analyses suggest that Tribolium has a somewhat larger inventory of core component genes than Drosophila, perhaps allowing a more sensitive response to double-stranded RNA (dsRNA). We also identified three Tribolium homologs of C. elegans sid-1, which encodes a possible dsRNA channel. However, detailed sequence analysis has revealed that these Tribolium homologs share more identity with another C. elegans gene, tag-130. We analyzed tag-130 mutants, and found that this gene does not have a function in systemic RNAi in C. elegans. Likewise, the Tribolium sid-like genes do not seem to be required for systemic RNAi. These results suggest that insect sid-1-like genes have a different function than dsRNA uptake. Moreover, Tribolium lacks homologs of several genes important for RNAi in C. elegans. Conclusion: Although both Tribolium and C. elegans show a robust systemic RNAi response, our genome-wide survey reveals significant differences between the RNAi mechanisms of these organisms. Thus, insects may use an alternative mechanism for the systemic RNAi response. Going Beyond Counting First Authors in Author Co-citation Analysis
The present study examines one of the fundamental aspects of author co-citation analysis (ACA) - the way co-citation
counts are defined. Co-citation counting provides the data on which all subsequent statistical analyses and mappings
are based, and we compare ACA results based on two different types of co-citation counting - the traditional type that
only counts the first one among a cited work's authors on the one hand and a non-traditional type that takes into
account the first 5 authors of a cited work on the other hand. Results indicate that the picture produced through this non-traditional author co-citation counting contains more coherent author groups and is therefore considerably clearer. However, this picture represents fewer specialties in the research field being studied than that produced through the traditional first-author co-citation counting when the same number of top-ranked authors is selected and analyzed. Etablierung und Funktion maternaler Proteingradienten im Tribolium Blastoderm
Early systems of embryonic patterning along the anterior-posterior axis in insects are crucial for its further development. These mechanisms are already very well understood in Drosophila melanogaster. However they are very specialized and poorly transferable to other insects, due to the long-germ mode of development, and the exclusive presence of the factor BICOID in higher diptera. Therefore this work should provide new insights into the pattern formation of the more basal beetle Tribolium castaneum.
For this purpose, the foundation of a modular built maternal misexpression system was laid. By using endogenous maternal promoter elements and specific 3'UTRs it should be possible to achieve a localized misexpression of genes of interest in early developmental stages and therefore analyze its functions. Moreover the system is build on the GAL4/UAS-system, whereby a specific temporal and spatial misexpression can be achieved.
The second part of this thesis deals with the precise understanding of the function and interactions of the individual factors within the Tc'zen2/Tc'Mex3/Tc'cad - system in the Tribolium blastoderm. All three individual factors were temporarily misexpressed by embryonic heatshock in early stages of development, and the consequences were analyzed.
It could be shown that Tc'ZEN2 actually inhibits the translation of Tc'cad mRNA.
Furthermore the reduction of Tc'CAD expression after HSzen2 offers the chance to analyze the function of Tc'cad during blastodermal patterning. Larval phenotypes showed severe losses of anterior segments. After additional analysis of the embryonic phenotypes, it was possible to originate two models of how Tc'CAD could affect the correct segmentation along the anterior-posterior axis in the Tribolium blastoderm.
On the one hand Tc'CAD seems to have a regulatory influence on the level of pair rule genes, particularly on Tc'eve, where the extension and steepness of the Tc'CAD protein gradient seems to play a role. On the other hand, Tc'CAD apparently initiates the gap gene cascade by the activation of Tc'hb and thus the expression of all other classes of genes that are required for proper segmentation.
So Tc'CAD represents an essential factor of early embryonic patterning along the anterior-posterior axis and therefore can be placed at the top of the segmentation cascade in Tribolium.
The results of this study also support the hypothesis of CAUDAL being originally the main initiator of embryonic patterning in basal insects.Die früh-embryonalen Musterbildungsprozesse entlang der anterior-posterioren Achse in Insekten sind von entscheidender Bedeutung für ihre weitere Entwicklung. In Drosophila melanogaster sind diese Mechanismen bereits sehr gut verstanden. Jedoch sind sie auf Grund der Langkeim-Entwicklung und der exklusiven Anwesenheit des Faktors BICOID in höheren Dipteren sehr spezialisiert und nur schlecht auf andere Insekten übertragbar. Deshalb sollte diese Arbeit neue Erkenntnisse über die Musterbildung im basaleren Käfer Tribolium castaneum liefern.
Hierfür wurde zum einen der Grundstein für ein modular-aufgebautes, maternales Misexpressions-System gelegt. Durch den Einsatz endogener maternaler Promotoren und spezifischer 3'UTRs soll es in Zukunft möglich sein jedes Gen von Interesse, lokalisiert, in frühen Entwicklungsstadien zu misexprimieren und so seine jeweilige Funktion zu analysieren. Das System ist zudem auf dem Gal4/UAS-System aufgebaut, wodurch eine gezielte zeitliche und räumliche Misexpression erreicht werden kann.
Der zweite Teil dieser Arbeit beschäftigt sich mit dem genaueren Verständnis der Funktionen und Interaktionen der einzelnen Faktoren innerhalb des Tc'zen2/Tc'Mex3/Tc'cad - Systems im Tribolium Blastoderm. Alle drei Einzel-Faktoren wurden in frühen Entwicklungsstadien mittels embryonalem Hitzeschock, zeitlich begrenzt, misexprimiert und die Auswirkungen analysiert. Es konnte gezeigt werden, dass Tc'ZEN2 tatsächlich die Translation der Tc'cad mRNA inhibiert.
Die Reduktion der Tc'CAD Expression nach HSzen2 eröffnete zudem die Möglichkeit, die Funktion von Tc'cad während der blastodermalen Musterbildungsprozesse eingehender zu untersuchen. Auf Ebene der larvalen Phänotypen zeigten sich starke Verluste anteriorer Segmente. Durch die zusätzliche Analyse der embryonalen Phänotypen, konnten letztendlich zwei Modelle entwickelt werden, wie Tc'CAD die korrekte Segmentierung entlang der anterior-posterioren Achse des Tribolium Blastoderms beeinflusst.
Zum einen besitzt es wohl einen regulatorischen Einfluss auf die Ebene der Paarregel-Gene, insbesondere Tc'eve, wobei hier die Ausbreitung und Steilheit des Tc'CAD Protein-Gradienten eine Rolle zu spielen scheint. Zum anderen initiiert Tc'CAD, über die Aktivierung von Tc'hb, scheinbar die Gap-Gen-Kaskade, und somit letztendlich die Expression aller weiteren Genklassen, welche für die korrekte Segmentierung benötigt werden.
Tc'CAD stellt also einen essentiellen Faktor in der früh-embryonalen Musterbildung entlang der anterior-posterioren Achse dar und kann an die Spitze der Segmentierungskaskade in Tribolium castaneum gestellt werden.
Die Ergebnisse dieser Arbeit untermauern zudem die Hypothese, dass CAUDAL ursprünglich in basalen Insekten der Hauptinitiator der embryonalen Musterbildungsprozesse ist
Variations on the Author
“Variations on the Author” discusses two of Eduardo Coutinho’s recent films (Um Dia na Vida, from 2010, and Últimas Conversas, posthumously released in 2015) and their contribution to the general question of documentary authorship. The director’s filmography is characterized by a consistent yet self-effacing form of authorial self-inscription: Coutinho often features as an interviewer that rather than express opinions propels discourses; an interviewer that is good at listening. This mode of self-inscription characterizes him as an author who is not expressive but who is nonetheless markedly present on the screen. In Um Dia na Vida, however, Coutinho is completely absent form the image, while Últimas Conversas, on the contrary, includes a confessional prologue that moves the director from the margins to the center of his films. This article examines the ways in which these works stand out in the filmography of a director who offers new insights into the notion of cinematic authorship
Appropriate Similarity Measures for Author Cocitation Analysis
We provide a number of new insights into the methodological discussion about author cocitation analysis. We first argue that the use of the Pearson correlation for measuring the similarity between authors’ cocitation profiles is not very satisfactory. We then discuss what kind of similarity measures may be used as an alternative to the Pearson correlation. We consider three similarity measures in particular. One is the well-known cosine. The other two similarity measures have not been used before in the bibliometric literature. iBeetle-Base: a database for RNAi phenotypes in the red flour beetle Tribolium castaneum
The iBeetle-Base (http://ibeetle-base.uni-goettingen.de) makes available annotations of RNAi phenotypes, which were gathered in a large scale RNAi screen in the red flour beetle Tribolium castaneum (iBeetle screen). In addition, it provides access to sequence information and links for all Tribolium castaneum genes. The iBeetle-Base contains the annotations of phenotypes of several thousands of genes knocked down during embryonic and metamorphic epidermis and muscle development in addition to phenotypes linked to oogenesis and stink gland biology. The phenotypes are described according to the EQM (entity, quality, modifier) system using controlled vocabularies and the Tribolium morphological ontology (TrOn). Furthermore, images linked to the respective annotations are provided. The data are searchable either for specific phenotypes using a complex ‘search for morphological defects’ or a ‘quick search’ for gene names and IDs. The red flour beetle Tribolium castaneum has become an important model system for insect functional genetics and is a representative of the most species rich taxon, the Coleoptera, which comprise several devastating pests. It is used for studying insect typical development, the evolution of development and for research on metabolism and pest control. Besides Drosophila, Tribolium is the first insect model organism where large scale unbiased screens have been performed
Evolution früher Faktoren der Segmentierungskaskade: Funktionelle Untersuchungen in Bruchidius, Tribolium und Oncopeltus.
Segmentation in Drosophila melanogaster is regulated by a hierarchical gene cascade. Most of the genes involved also play important roles during embryogenesis of other insect species. However, many aspects of Drosophila embryogenesis are highly derived, i.e. not all findings in this species also apply to other insect taxa. Thus, the investigation of other insect model organisms is necessary in order to identify different strategies of embryonic development and to understand general principles behind diverse modes of insect development. I investigated the Drosophila homolog hunchback in the long-germ beetle Bruchidius obtectus (project 1). In-situ Hybridisation, larval RNAi phenotypes and expression analysis of the pair-rule gene paired in B.o. hb-RNAi knockdown embryos, showed that the gap gene function of B.o. hunchback is more similiar to that of distantly related long-germ Drosophila rather than with the more closely related short-germ Tribolium. Hunchback homologs can be found in all insects studied so far. By contrast, Bicoid - which is also responsible for the repression of the gene caudal in the anterior part of the embryo - is restricted to the cyclorrhaphan flies. In Tribolium the KH-domain protein Mex-3 represses caudal translation. My analysis of mex-3 in the beetle Bruchidius obtectus and in the bug Oncopeltus fasciatus (project 2) showed that mex-3 is necessary also for the segmentation process in these species, which supports the idea that Mex-3 represents the ancestral mode of caudal repression in insects. Finally, I investigated the atypical gap gene mille-pattes in the short-germ beetle Tribolium (project 3). mille-pattes codes several small peptides and is in Drosophila not necessary for the segmentation process. Thus, Mille-pattes peptides might represent a feature specific to short-germ segmentation, but their function in Tribolium was unclear. I generated transgenic lines where mlpt can be overexpressed via activation from a heat-shock promoter. However, after heat-shock no phenotypes could be observed at the cuticle level. This could indicate that the function of Mlpt is connected to a spatially regulated effector protein, which would restrict the effect of overexpressing mlpt alone. Based on work in Drosophila, a candidate interacting gene was the transcription factor shavenbaby. I showed that T.c. shavenbaby is coexpressed with mlpt, and that its knockdown results in RNAi effects very similar to those of mlpt RNAi. This indicates that Shavenbaby also in Tribolium segmentation is the likely target gene of Mlpt peptides.Die Segmentierung der Taufliege Drosophila melanogaster wird von einer hierarchischen Genkaskade gesteuert. Ein Großteil der dabei beteiligten Gene spielt auch eine wichtige Rolle in der Embryogenese phylogentisch weit entfernter Insekten. Jedoch lassen sich nicht alle Erkenntnisse, die aus der Untersuchung der Drosophila-Embryogenese gewonnen wurden, auf die Embryonalentwicklung anderer Insektenspezies übertragen, da Drosophila in vielfacher Hinsicht einen abgeleiteten Entwicklungstyp repräsentiert. Die Untersuchung verschiedener Insekten-Modellorganismen dient dazu, alternative Strategien der Embryonalentwicklung zu verstehen und allgemein gültige Prinzipien der Insektenentwicklung abzuleiten. Im Rahmen dieser Arbeit habe ich das Gapgen hunchback im Langkeimkäfer Bruchidius obtectus untersucht (Projekt 1). Durch in-situ-Hybridisierung, Generierung von Knockdown Phänotypen sowie der Analyse des Paarregelgens paired in B.o. hb-RNAi-Embryonen bestätigte sich, dass die Gapgen-Funktion von hunchback an den Entwicklungsmodus der Langkeimentwicklung gekoppelt ist, in Bruchidius also eher der hb-Funktion in Drosophila entspricht als der in Kurzkeiminsekten wie Tribolium. Während hunchback-Homologe in allen bisher untersuchten Insekten gefunden werden konnten, ist Bicoid, das auch für die Repression von Caudal im anterioren Bereich der Fliegen-Embryonen notwendig ist, auf die cyclorrhaphen Fliegen beschränkt. In Tribolium wurde gezeigt, dass das KH-Domänen-Protein Mex-3 die Translation von caudal reprimiert. Meine Analyse der Funktion von Mex-3 im Käfer Bruchidius obtectus und in derWanze Oncopeltus fasciatus (Projekt 2) zeigte, dass mex-3 auch für die Segmentierung dieser Spezies wichtig ist, dies also wohl den ursprünglichen Mechanismus der Caudal-Repression darstellen dürfte. Schließlich habe ich noch das atypische Gapgen mille-pattes im Kurzkeimer Tribolium untersucht, das für mehrere kleine Peptide codiert (Projekt 3). Das mille-pattes-Homolog polished-rice spielt in der Drosophila-Segmentierung keine Rolle und repräsentiert daher möglicherweise eine Kurzkeim-spezifische Musterbildungsfunktion. Da die Funktionsweise der Mille-pattes-Peptide in Tribolium unbekannt war, habe ich zunächst transgene mlpt-Linien hergestellt, bei denen durch Hitzeaktivierung mlpt zu bestimmten Zeitpunkten der Embryonalentwicklung überexprimiert werden konnte. Leider zeigte jedoch die Überexpression von mille-pattes alleine keine phänotypischen Auswirkungen, weshalb die Vermutung nahe lag, dass die Mlpt-Funktion an einen lokalisiert exprimierten Effektor gebunden ist. In Drosophila ist das der Transkriptionsfaktor shavenbaby und ich konnte für T.c. shavenbaby zeigen, dass dieser mit mlpt koexprimiert wird und sein Knockdown zu mlpt-ähnlichen Phänotypen führt
Regulation früher Follikelzellpopulationen in der telotrophen Oogenese von Tribolium castaneum
Besides spermatogenesis, it is oogenesis that produces the basis for the next generation. In insects, however, oogenesis is not limited to the generation of a haploid egg cell. The embryonic axes are established as well, for which follicle cells that surround the egg cell in the ovariole are essential.
So far oogenesis has been studied most extensively in the fly Drosophila melanogaster. There, the follicle cells are produced by follicle stem cells, which are regulated in part by the same factors as germline stem cells. This fact can hamper the analysis of the follicle stem cell lineage. Since in telotrophic meroistic oogenesis of adult Tribolium castaneum beetles no germline stem cells are present, this hindrance is circumvented. Although in Tribolium not as much is yet known about oogenesis as is in Drosophila, it is already obvious that in order to identify relevant genes for the follicle stem cell lineage the usefulness of a candidate gene approach is limited. In some cases the functions of homologous genes are conserved, in other cases however they are vastly different when compared to Drosophila. Additionally, Tribolium follows a different mode of oogenesis and it is therefore reasonable to assume, that different genes are needed for oogenesis to proceed correctly. In order to identify genes that are required in the follicle cells, with an emphasis on early populations, I participated in the genome-wide RNAi screen iBeetle.
The iBeetle screen aimed to evaluate the function of genes on different developmental processes in an unbiased way. Utilizing RNA interference (RNAi), the dosage of genes was reduced and the resulting effects studied in a variety of processes, including embryogenesis, myogenesis and oogenesis. From the results of the screen I assembled a list of candidate genes that possess a potential function for the follicle cells and analyzed them.
Out of these analyses, TC003132 emerged as a most promising candidate. Due to a conserved domain it is considered to be a member of the casein kinase 2 substrate protein family. A member of the same protein family has been shown to be involved in the regulation of the cell cycle in humans. Therefore, I established an EdU incorporation assay to study cell division dynamics. Not only was a function in the cell cycle confirmed for TC003132, the EdU experiments also revealed a new, slow dividing follicle cell population. This new population can be found anterior of the all other follicle cells. This position together with the slow cell cycle hints at the possibility that these cells might be the so far unknown follicle stem cells in Tribolium. These putative follicle stem cells are also lost in the RNAi against TC003132. This is likely due to a role of TC003132 in specifying or maintaining the putative follicle stem. Judging from double knockdowns, TC003132 appears to be in some respects upstream of Cut and Notch about which new insights were gained as well. Primarily, the putative follicle stem cells exhibited increased rates of mitosis after a knockdown of Cut, whereas the remaining follicle cells were only mildly affected. Therefore, it appears to repress mainly the mitosis of early follicle cell populations. Thus, this work did not only lead to the identification of the putative follicle stem cells in Tribolium, TC003132 and Cut were revealed to be required for their specification or maintenance as well.Die Oogenese ist, neben der Spermatogenese, der Prozess, in dem die Grundlage für die nächste Generation geschaffen wird. In Insekten beschränkt sich dieser Prozess jedoch nicht nur auf die Produktion einer haploiden Eizelle. Während der Insekten-Oogenese findet bereits die Spezifikation der embryonalen Achsen statt. Essentiell dafür sind die Follikelzellen, die die Keimbahnzellen in der Ovariole umgeben.
Am ausführlichsten wurde bisher die polytroph-meroistische Oogenese der Fliege Drosophila melanogaster untersucht. Bei dieser werden die Follikelzellen aus Stammzellen gebildet, die zum Teil von den gleichen Faktoren wie die Keimbahnstammzellen reguliert werden. Dies kann eine Analyse der Follikelstammzelllinie erschweren. In der telotroph-meroistischen Oogenese des Käfers Tribolium castaneum existiert dieses Problem jedoch nicht, da in den adulten Tieren keine Keimbahnstammzellen mehr vorhanden sind. Obwohl bei Tribolium noch nicht so viel über die Oogenese bekannt ist, hat sich bereits gezeigt, dass ein Kandidatengenansatz nur bedingt weiterhilft, Gene zu identifizieren, die an diesem Prozess beteiligt sind. Zum Teil sind die Funktionen zu Drosophila homologer Gene konserviert, in anderen Fällen unterscheiden sie sich jedoch deutlich. Da Tribolium zudem um einen anderen Typus der Oogenese hat, liegt die Vermutung nahe, dass zum Teil andere Gene für den korrekten Ablauf benötigt werden als in der Fliege. Um diese Gene zu identifizieren, deren Funktionen für die Follikelzelllinie und im Besonderen für die frühen Follikelzellen von Tribolium essentiell sind, habe ich am genomweiten RNAi-Screen iBeetle teilgenommen.
Der iBeetle-Screen war darauf ausgerichtet, unvoreingenommen den Einfluss jedes Gens auf verschiedene Aspekte der Entwicklung zu untersuchen. Dafür wurde die Expression der Gene mittels RNA Interferenz (RNAi) reduziert und die Auswirkungen unter anderem in der Embryonalentwicklung, Muskelbildung und Oogenese untersucht. Anhand der Ergebnisse des Screens habe ich eine Liste an Kandidatengenen mit einer potentiellen Funktion in der Regulation der Follikelzellen zusammengestellt ihre Funktion eingehender analysiert.
Das Gen TC003132 erwies sich bei den Analysen als am vielversprechendsten. Aufgrund einer konservierten Proteindomäne wurde es in die Familie der Casein Kinase 2 Substrate eingeordnet. Ein Protein, das zu der gleichen Proteinfamilie gehört, ist im Menschen an der Regulation des Zellzyklus beteiligt. Daher habe ich einen EdU-Inkorporationsassay etabliert, der mir erlaubte die Zellteilungsdynamiken zu analysieren. Die EdU-Experimente bestätigten zum einen, dass TC003132 eine Funktion im Zellzyklus hat. Zum anderen wurde durch die Versuche eine neue, sich nur langsam teilende Follikelzellpopulation identifiziert. Diese Population befindet sich anterior der anderen Follikelzellen. Die Position, zusammen mit der geringen Teilungsrate, deutet darauf hin, dass es sich bei diesen Follikelzellen um die bisher unbekannten Follikelstammzellen in Tribolium handeln könnte. Durch die RNAi gegen TC003132 gingen diese putativen Follikelstammzellen verloren. Vermutlich ist TC003132 daher auch an der Spezifikation oder Aufrechterhaltung der putativen Follikelstammzellen beteiligt. Anhand von Doppelknockdowns konnte TC003132 in der Genhierarchie teilweise über Cut und Notch eingeordnet werden, über deren Funktion ebenfalls neue Erkenntnisse gewonnen wurden. So kann die Überproliferation der Follikelzellen, zu der es nach Cut-RNAi kommt vor allem in dem Bereich beobachtet werden, in dem sich die putativen Follikelstammzellen befinden. Cut scheint also seine Mitose reprimierende Funktion vor allem in den frühen Follikelzellpopulationen auszuüben. In dieser Arbeit konnten somit nicht nur die putativen Follikelstammzellen in Tribolium identifiziert werden, sondern mit TC003132 und Cut auch zwei Faktoren für ihre Spezifikation bzw. Aufrechterhaltung charakterisiert werden
Dispelling the Myths Behind First-author Citation Counts
We conducted a full-scale evaluative citation analysis study of scholars in the XML research field to explore just how different from each other author rankings resulting from different citation counting methods actually are, and to demonstrate the capability of emerging data and tools on the Web in supporting more realistic citation counting methods. Our results contest some common arguments for the continued
use of first-author citation counts in the evaluation of scholars, such as high correlations between author rankings by first-author citation counts and other citation
counting methods, and high costs of using more realistic citation counting methods that are not well-supported by the ISI databases. It is argued that increasingly available digital full text research papers make it possible for citation analysis studies to go beyond what the ISI databases have directly supported and to employ more
sophisticated methods
