Genome-wide association studies to dissect the genetic architecture of yield-related traits in maize and the genetic basis of heterosis
This dissertation includes a general introduction (Chapter 1), three journal manuscripts (Chapters 2 to 4) and a section of general conclusions (Chapter 5). The paper in Chapter 2, which compares three statistical approaches for conducting GWAS and identifies the genetic architecture controlling for KRN trait, has been submitted for publication. I made major contributions include designing and performing the experiments, analyzing data and writing the manuscript under the guidance of Dr. Schnable. Dr. Nettleton and Dr. Dekkers provided technical support and conceptual advice for this work. The paper in Chapter 3, which investigates the modes of inheritance of trait-associated variants for seven yield-related traits and provides insight into heterosis, will soon be submitted for publication. I made major contributions to this experiment that include designing the experiments, supervising the data collection, data investigations, and writing the manuscript under the guidance of Dr. Schnable. Dr. Nettleton provided technical support and conceptual advice for this work. The paper in Chapter 4 reports a new method (termed XP-GWAS,) that uses pools of extreme-phenotype for conducting GWAS, will also be submitted for publication. My contributions to this paper include developing the concept, designing experiments, analyzing data and writing the manuscripts under the guidance of Dr. Schnable. The co-first author, Haiying Jiang assisted with data collection. Dr. Nettleton advised on the data analysis and wrote some custom R scripts for the data analysis.</p

This critical review forms a reflection on the research published within the following publications:
Patrick Procktor: Art and Life (Unicorn Press, 2010)
Keith Vaughan: The Mature Oils 1946-1977, (Sansom & Co., 2012)
The research is on two artists, Patrick Procktor (1936-2003), and Keith Vaughan (1912-1977). The monograph on Procktor – previously one of the least documented of the generation of artists who came to prominence in London in the Sixties – positions him in a history of art from which he had been notably absent. The research on Vaughan asserts a new reading of his work, one that is both deeper and more nuanced in its analysis of the ways in which personal experience and sexuality are encoded autobiographically within his work. Crucially, in both artists biography and work are symbiotically linked; the research therefore examines the links between life and art.
Revisionary in intent, the work examines trajectories of experience of gay British (or rather, English) artists in the twentieth century, artists who sought to express themselves and forge careers within the constraints of a heteronormative society, albeit one in which attitudes to sexuality were undergoing change. As gay men, both were constrained by the social mores of their times, and each used painting as a means to affirm personal and sexual identities. A key research interest is in the ways in which sexuality and persona are reflected in critical responses to the artist’s work: in Vaughan, Procktor and other gay male artists of the period. The writing on both Procktor and Vaughan examines the relationship between their personal and professional/artistic lives, framed within a broader socio-political and art historical context. It asserts the place of biography as a means to understand and form new readings of the work. The work adds substantially to the literature and wider discourse on post-war British painting and social history

This timely new book skillfully examines the work of the award-winning writer Patrick Chamoiseau. Considered by many as one of the most innovative writers to hit the French literary scene in over 40 years, Chamoiseau made his name with his book Texaco (published in 1992 and winner of the highest literary prize in France, the Prix Goncourt). His books have gone on to sell millions and his work has been translated by a number of academic presses. Distinct genetic architectures for phenotype means and plasticities in Zea mays
Phenotypic plasticity describes the phenotypic variation of a trait when a genotype is exposed to different environments. Understanding the genetic control of phenotypic plasticity in crops such as maize is of paramount importance for maintaining and increasing yields in a world experiencing climate change. Here, we report the results of genome-wide association analyses of multiple phenotypes and two measures of phenotypic plasticity in a maize nested association mapping (US-NAM) population grown in multiple environments and genotyped with ~2.5 million single-nucleotide polymorphisms. We show that across all traits the candidate genes for mean phenotype values and plasticity measures form structurally and functionally distinct groups. Such independent genetic control suggests that breeders will be able to select semi-independently for mean phenotype values and plasticity, thereby generating varieties with both high mean phenotype values and levels of plasticity that are appropriate for the target performance environments.This is a manuscript of an article published as Kusmec, Aaron, Srikant Srinivasan, Dan Nettleton, and Patrick S. Scanning microarrays at multiple intensities enhances discovery of differentially expressed genes
Motivation: Scanning parameters are often overlooked when optimizing microarray experiments. A scanning approach that extends the dynamic data range by acquiring multiple scans of different intensities has been developed.
Results: Data from each of three scan intensities (low, medium, high) were analyzed separately using multiple scan and linear regression approaches to identify and compare the sets of genes that exhibit statistically significant differential expression. In the multiple scan approach only one-third of the differentially expressed genes were shared among the three intensities, and each scan intensity identified unique sets of differentially expressed genes. Multi-trait Genomic Selection Methods for Crop Improvement
Plant breeders make selection decisions based on multiple traits, such as yield, plant height, flowering time, and disease resistance. A commonly used approach in multi-trait genomic selection is index selection, which assigns weights to different traits relative to their economic importance. However, classical index selection only optimizes genetic gain in the next generation, requires some experimentation to find weights that lead to desired outcomes, and has difficulty optimizing nonlinear breeding objectives. Multi-objective optimization has also been used to identify the Pareto frontier of selection decisions, which represents different trade-offs across multiple traits. We propose a new approach, which maximizes certain traits while keeping others within desirable ranges. Optimal selection decisions are made using a new version of the look-ahead selection (LAS) algorithm, which was recently proposed for single-trait genomic selection, and achieved superior performance with respect to other state-of-the-art selection methods. To demonstrate the effectiveness of the new method, a case study is developed using a realistic data set where our method is compared with conventional index selection. Results suggest that the multi-trait LAS is more effective at balancing multiple traits compared with index selection.This is a pre-copyedited, author-produced version of an article accepted for publication in Genetics following peer review.

The investigation in "Dora Bruder" of Patrick Modiano
reservedIl presente lavoro si propone di affrontare il tema dell’indagine, dell’inchiesta investigativa nel romanzo “Dora Bruder” dello scrittore francese Patrick Modiano, pubblicato nel 1997. Si tratta del più noto successo editoriale dell’autore, il quale, in una narrazione al contempo biografica ed autobiografica, si mette sulle tracce di Dora Bruder, una giovane ragazza ebrea scomparsa nel 1941, di cui si sono perse definitivamente le tracce. La presente tesi si compone di tre capitoli. Nel primo, si analizzeranno i motivi che spingono l’autore ad occuparsi della vicenda della giovane ragazza scomparsa proprio durante la seconda guerra mondiale. Successivamente, nel secondo capitolo, si passerà ad affrontare come l’autore compie la propria indagine per comprendere che cosa le sia accaduto, diventando una sorta di investigatore su un vecchio caso di scomparsa. Ed infine, nell’ultimo capitolo, si analizzerà quale sarà l’esito della sua indagine.This work proposes to deal with the subject of investigation in the novel "Dora Bruder" by French writer Patrick Modiano, published in 1997. It’s the most known publishing success of the author, which, in a narrative in the meantime biographical and autobiographical, goes on the trail of Dora Bruder, a young Jewish girl disappeared in 1941, of whom all traces have been definitively lost. This thesis is composed by three chapters. In the first, we will analyse the reasons why the author deal with the story of the young girl vanished during the Second World War. Then, in the second chapter, we will approach how the author does his own investigation to understand what happened to her, becoming sort of a detective on an old case of disappearence. Finally, in the last chapter, we focus on which it’ll be the outcome of his investigation
Algorithm for DNA copy number variation detection with read depth and paramorphism information
Next-generation sequencing (NGS) has revolutionized the detection of structural variation in genome. Among NGS strategies, read depth is widely used and paramorphism information contained inside is generally ignored. We develop an algorithm that can fully exploit both read depth and paramorphism information. We embed mutation procedure in our system model for estimating prior likelihood of single nucleotide base. Hidden Markov model (HMM) is used to connect single base into segments and belief propagation algorithm is performed for the optimal solution of the HMM model. Simulations show promising results in detecting important types of structural variation. We have applied the algorithm on the maize B73 and MO17 genome data and compared the results with those obtained from array CGH method based micro-array data.
