Investigation into the biosynthesis of fungal borosins
Peptide weisen ein großes Potential als Wirkstoffklasse auf: Infolge ihrer molekularen Größe und spezifischen Struktur können sie oftmals die Lücke zwischen Small Molecules und mono-klonalen Antikörpern füllen und deren pharmakologische Eigenschaften vereinen. In der the-rapeutischen Anwendung sind sie aber aufgrund ihrer geringen oralen Bioverfügbarkeit häufig insuffizient. Um diesem Nachteil entgegenzusteuern, haben sich unter anderem strukturelle Modifikationen am Peptidrückgrat als wirkmächtige Maßnahmen erwiesen. Dazu gehören die N-Methylierung und Makrozyklisierung, die beispielsweise auch das Immunsuppressivum Cyclosporin A aufweist.
Das selektiv nematizide Undodecapeptid Omphalotin A wird durch den Basidiomyceten Om-phalotus olearius ribosomal synthetisiert und verfügt über beide genannte Modifikationen: Es hat neun N-Methylierungen auf seinem Kopf-zu-Schwanz zyklisierten Peptidrückgrat vorzu-weisen. Omphalotin A gehört zur RiPP (ribosomal synthetisierte und posttranslational modifi-zierte Peptide)-Klasse der Borosine, die sich durch ihre besonderen posttranslational-modifizierenden Enzyme auszeichnet, mit einer einzigartigen N-Methyltransferase als Kern-element der Enzymkaskade. In der Subklasse der fungalen Borosine ist die N-Methyltransferase mit ihrem Substrat fusioniert und methyliert somit ihren eigenen C-Terminus in N- zu C-terminaler Richtung. Im Anschluss an die Methylierungs-Reaktion wird das Precur-sor-Protein durch weitere Enzyme – unter anderem eine Prolyloligopeptidase – prozessiert, wodurch das modifizierte Core-Peptid von der N Methyltransferase abgetrennt und makrozyk-lisiert wird. Neben Omphalotin A sind eine Reihe von Derivaten bekannt, die zusätzliche Modi-fikationen wie Hydroxylierungen und Acetylierungen aufweisen und ebenfalls nematizid wir-ken. Borosine gehören somit nicht nur zu den wenigen überhaupt bekannten fungalen RiPPs, sondern zeichnen sich durch ein einzigartiges Enzymsystem aus, das zu spezifischen post-translationalen N-Methylierungen am Peptid-Rückgrat fähig ist.
In der vorliegenden Arbeit wurde die Biosynthese von Omphalotin – anknüpfend an die durch Dr. Sascha Ramm im Arbeitskreis Süssmuth getätigten Vorarbeiten – eingehend untersucht. Dabei sollte das Verständnis für die daran beteiligten Enzyme auf struktureller und mechanis-tischer Ebene vertieft werden. Die N-Methyltransferase und die Prolyloligopeptidase standen als putatives Schlüsselenzympaar zur Biosynthese von Omphalotin A im Vordergrund. Auch ihre engsten bekannten Homologe aus zwei verwandten Basidiomyceten, Lentinulin aus Lentinula edodes und Dendrothelin aus Dendrothele bispora wurden betrachtet. Die weitge-hende Aufklärung der Proteinstrukturen und des Biosynthesemechanismus durch konkurrie-rende Forschungsgruppen im Verlauf der Arbeit wurde dafür genutzt, die Promiskuität der En-zympartner zu untersuchen. So sollte durch Bioengineering die Anwendbarkeit der fungalen Borosin-Systeme als biochemisches Werkzeug für die Synthese von N-methylierten makro-zyklischen Peptidwirkstoffen erforscht werden.
Als neuer – und gegenüber dem bislang verwendeten und publizierten Pichia pastoris-System effizienterer – heterologer Expressionswirt wurde Escherichia coli für die Biosynthese der fun-galen Methyltransferasen und Prolyloligopeptidasen etabliert. Dabei wurde die Biosynthese der Borosine nicht nur im Rahmen von Co-Expressionsstudien rekonstituiert, sondern erstma-lig in vitro durch die Kooperation der beiden Enzympartner massenspektrometrisch aufge-zeigt. Nach derzeitigem Kenntnisstand ist dies die erste etablierte Plattform zur Borosin-Biosynthese, die sowohl in E. coli als auch in vitro funktional ist. Mit diesem Assays konnte zum einen die hohe Promiskuität der beiden Enzympartner aus allen drei betrachteten Pilz-stämmen und zum anderen auch ihre Fähigkeit zur Kooperation mit nicht-nativen homologen Partnern nachgewiesen werden. Folglich wurden mit den in dieser Arbeit getätigten Versuchen – unter Beachtung des bestehenden Optimierungsbedarfs – wichtige Schritte auf dem möglichen Weg zur Nutzung des Borosin-Systems zur Generierung N-methylierter, makrozyklischer Peptidwirkstoffe aufgezeigt.Peptides have great potential as effective drug candidates, as their molecular size and specific structure enable them to fill the gap between small molecules and monoclonal antibodies by combining their pharmacological properties. However, due to their low oral bioavailability, they are often insufficient for therapeutic applications. The most effective measures to counteract this disadvantage have proven to be structural modifications to the peptide backbone, such as N-methylation and macrocyclization, which are also found in the immunosuppressant cyclo-sporin A, for example.
The undodecapeptide omphalotin A, which exhibits selective nematicidal properties, is synthesized ribosomally by the basidiomycete Omphalotus olearius. It combines both above-mentioned modifications in the form of nine N-methylations on its head-to-tail cyclized peptide backbone. Omphalotin A is classified as a member of the RiPP (ribosomally synthesized and post-translationally modified peptides) class of borosins, which is distinguished by its special post-translational modifying enzymes, with an unusual N-methyltransferase serving as the core element of the enzyme cascade. Omphalotin A belongs to the subclass of fungal boro-sins, whose N-methyltransferase is fused to its substrate, thereby methylating its own C-terminus in an N-to-C-terminal manner. Following the methylation reaction, the precursor pro-tein is processed by other enzymes, including a prolyl oligopeptidase, and the modified core peptide is separated from the N-methyltransferase and subsequently macrocyclized. In addi-tion to omphalotin A, a number of derivatives containing further modifications such as hydrox-ylations and acetylations are known, which are also nematicidically active. Borosins are not only among the few known fungal RiPPs, but also have a unique enzyme system capable of specific post-translational N-methylations on the peptide backbone under physiological conditions.
The present work builds on preliminary studies conducted by Dr. Sascha Ramm in the Süss-muth group, investigating the biosynthesis of omphalotins in more detail. The objective was to gain a deeper understanding of the enzymes at a structural and mechanistic level, with a par-ticular focus on both N-methyltransferase and prolyl oligopeptidase as the putative key en-zyme pair for omphalotin A biosynthesis. In addition, the closest known homologues from two related basidiomycetes, lentinulin from Lentinula edodes and dendrothelin from Dendrothele bispora, were considered. The extensive elucidation of the protein structures and of the bio-synthesis mechanism – some of it performed by competing research groups – during the course of this work was used to investigate the promiscuity of the enzyme partners in order to examine the applicability of fungal borosin systems as a biochemical tool for the synthesis of N-methylated macrocyclic peptide drugs by bioengineering.
As a new and more efficient expression host than the previously used and published P. pastoris system, E. coli was established as the host for the biosynthesis of fungal methyl-transferases and prolyl oligopeptidases. The biosynthesis of borosins was not only reconsti-tuted within the framework of co-expression studies, but also for the first time in vitro through the cooperation of both enzyme partners in a mass spectrometry-based assay. As far as cur-rently known, the platform for borosin biosynthesis established hereby is the first one that is functional in E. coli and in vitro. By application of this assay, both the high promiscuity of the enzyme partners from all three investigated fungal strains and their ability to cooperate with non-native homologous partners could be shown. Consequently, the experiments conducted in this thesis – taking into account the existing necessity for optimization – have demonstrated important steps on the potential pathway to utilizing the borosin system for the generation of N-methylated, macrocyclic peptide drugs
Characterization and manipulation of the biosynthetic pathway of cyanobacterial tricyclic microviridins in E. coli
Microviridine sind ribosomal synthetisierte, cyanobakterielle Depsipeptide. Die genetische Basis der Microviridinproduktion ist ein Gencluster mit den Genen mdnABCDE. Zwei neuartige ATP-grasp-Ligasen, MdnB und MdnC, katalysieren die Bildung von Lacton- und Lactamringen durch die Einführung von zwei -Ester-und einer -Amidbindung. Die Prozessierung wird von einer bislang unbekannten Peptidase durchgeführt. Neben den filamentösen Nostoc und Planktothrix gehört die einzellige, blütenbildende Cyanobakteriengattung Microcystis zu den Microviridinproduzenten. Die inhibitorische Aktivität gegenüber Serinproteasen verleiht Microviridinen ökologische und pharmazeutische Relevanz. Im Rahmen dieser Arbeit wurde eine kleine Microviridin Expressionsplattform konstruiert. Ein neuartiges Microviridin Gencluster aus Microcystis aeruginosa Nies843 wurde heterolog in E. coli exprimiert, bioinformatisch analysiert und mutiert. Das hochkonservierte PFFARFL-Motif im Precursorpeptid MdnA wurde als Erkennungssequenz für die ATP-grasp Ligasen identifiziert. Manipulationen am C-Terminus des leader-Peptids führten zu einer Inhibierung der Aktivität von MdnB. Peptid-Protein-Interaktionen zwischen MdnA und den ATP-grasp Ligasen wurden untersucht. Der ABC-Transporter MdnE stabilisiert höchstwahrscheinlich einen Microviridin Biosynthesekomplex an der inneren Membran, wofür zwei mögliche Modelle vorgeschlagen werden. Punktmutationen in der Microviridin core-Sequenz offenbarten Flexibilität des Microviridin-Biosyntheseapparates für das peptide engineering. Es wurde eine Mutante konstruiert, deren inhibitorische Aktivität gegen Elastase um den Faktor 100 verbessert wurde. Durch die Konstruktion einer Precursoraustauschplattform konnten bisher kryptische Microviridine produziert werden. Diese Methode hat Potential für den Bau von Microviridinbibliotheken. Letztlich wird eine Hypothese zum Bindungsmechanismus von Microviridinen an Proteasen aufgestellt.Microviridins are ribosomally synthesized cyanobacterial oligopeptides. These peptides comprise an unrivaled multicyclic cage-like structure, carrying two characteristic ester and one amide bond, which are introduced by the two novel ATP-grasp ligases MdnB and MdnC. In addition to the filamentous species Nostoc and Planktothrix, the unicellular, bloom-forming cyanobacterium Microcystis aeruginosa Nies843 is one of the microviridin producer strains. The potent serine protease inhibitory activity contributes to both ecological and pharmacological relevance of microviridins. During this work, a small expression platform carrying the microviridin gene cassette mdnABCDE was established. Microviridins were heterologously expressed in E. coli and analyzed using bioinformatics and mutational analysis. The strictly conserved PFFARFL motif in the precursor peptide MdnA was identified and characterized as a binding sequence for the ATP-grasp ligases. Protein interactions of MdnA with B and C were studied. The ABC transporter MdnE was unveiled to be crucial for cyclization and processing of microviridins, probably stabilizing a putative microviridin maturation complex at the inner membrane. Two initial models for the peptide recognition and processing have been proposed. Point mutations in the microviridin core sequence showed some flexibility of the microviridin biosynthetic pathway to be used for peptide engineering. The exchange of a phenylalanine against a leucine in position 5 of the core region resulted in more than a 100-fold increased inhibitory activity against the attractive drug target elastase. The possibility to express cryptic microviridin precursor peptides in a precursor exchange platform showed the potential to create peptide libraries. Finally, a hypothesis about the binding mechanism of microviridins is presented
A different type of “microscope”: Using MD simulations to understand the conformational dynamics of bioactive peptides with non-trivial conformational ensembles
Protein-protein interactions (PPI) are the fundamental driving forces for many biological processes ranging from intercellular communication to the functioning of complex machineries such as the ribosome. To understand and predict PPIs, the occurring complexes and resulting biological functions, a structural-dynamical perspective is often required. Molecular dynamics simulations are a powerful tool that can provide this insight with atomistic precision, and can be pivotal for the understanding of biomolecules. In this thesis, we investigate two aspects of PPI research within the framework of two projects: Firstly, we study the recognition event that mediates the PPI between h-FBP21 and the spliceosomal core Sm protein B/B’. In this recognition event, a tandem WW domain of h-FBP21 selectively binds to proline- rich sequences of Sm B/B’. Here, we will create and characterise the complex structure of h-FBP21 tWW and a selected peptide sequence of Sm B/B’ based on MD simulations and experimental data. We devise a workflow, which allows the systematic investigation of binding structures from recognition domains in tandem repeats.
In the second project, we investigate strong RNA polymerase II inhibitors: the amatoxins. Amatoxins are a family of cyclic octapeptides featuring a tryptathionine bridge. In combination, the strong inhibition capacity and the exceptionally stable structure make amatoxins very attractive for the design of anti-body drug conjugates (ADCs). To this end, it is important to understand the synthesis and possible structural modifications of the amatoxins. Here, we will present a novel synthetic route to establish the tryptathionine bridge. Using MD simulations and experimental data, we show that this allows us to selectively synthesise isomers for the amatoxin scaffold. To describe the isomers unambiguously, we propose a novel nomenclature, which might also hold for other cyclic peptides. Finally, we will examine N-methylation as a possible way to modify the amatoxins. We believe that our results could encourage further SAR-studies, which are needed to exploit the potential of the amatoxins as possible ADCs.Protein-Protein-Wechselwirkungen (PPI) sind die grundlegenden Antriebskräfte für viele biologische Prozesse, von der interzellulären Kommunikation bis hin zum Funktionieren komplexer Maschinen wie dem Ribosom. Um PPI, die entstehenden Komplexe und die daraus resultierenden biologischen Funktionen zu verstehen und vorherzusagen, ist häufig eine strukturell-dynamische Perspektive erforderlich. Molekulardynamiksimulationen sind ein leistungsfähiges Instrument, das diesen Einblick mit atomarer Präzision ermöglicht und für das Verständnis von Biomolekülen von entscheidender Bedeutung sein kann. In dieser Arbeit beleuchten wir zwei Aspekte der PPI-Forschung im Rahmen von zwei Projekten: Zunächst untersuchen wir das Bindungsereignis, das die PPI zwischen h-FBP21 und dem Sm Protein B/B’, einem Bestandteil des Spliceosomes, vermittelt. Bei diesem Bindungsereignis bindet eine tandem-WW-Domäne von h-FBP21 selektiv an prolinreiche Sequenzen von Sm B/B’. In diesem Projekt werden wir die Komplexstruktur von h-FBP21 tWW und einer ausgewählten Peptidsequenz von Sm B/B’ auf der Grundlage von MD-Simulationen und experimentellen Daten erstellen und charakterisieren. Wir entwickeln darüber hinaus einen Arbeitsablauf, der es uns ermöglicht, die Komplexstruktur von paarweise auftretenden und funktionell der h-FBP21 tWW ähnlichen Domänen systematisch zu bestimmen. Im zweiten Projekt untersuchen wir starke RNA-Polymerase-II-Inhibitoren: die Amatoxine. Amatoxine sind eine Familie von zyklischen Oktapeptiden mit einer Tryptathionin-Brücke. Ihre Eigenschaft, die Funktionsweise von RNA-Polymerase II stark zu hemmen, und ihre außergewöhnlich stabile Struktur machen Amatoxine für die Entwicklung von Antikörper-Wirkstoff-Konjugaten (ADKs) sehr attraktiv. Zu diesem Zweck ist es wichtig, die Synthese und mögliche strukturelle Modifikationen der Amatoxine zu verstehen. In diesem Projekt stellen wir einen neuen Syntheseweg zur Herstellung der Tryptathionin-Brücke vor. Mit Hilfe von MD-Simulationen und experimentellen Daten zeigen wir, dass auf diese Weise Isomere für das Amatoxin-Gerüst selektiv synthetisiert werden können. Zur eindeutigen Beschreibung dieser Isomere schlagen wir eine neue Nomenklatur vor, die auch für andere zyklische Peptide gelten könnte. Schließlich werden wir die N-Methylierung als eine mögliche Methode zur strukturellen Modifizierung der Amatoxine untersuchen. Wir glauben, dass unsere Ergebnisse weitere SAR-Studien anregen könnten, die notwendig sind, um das Potenzial der Amatoxine als mögliche ADKs zu nutzen
Multireactive PV-electrophiles for cysteine directed bioconjugation
In der vorliegenden Arbeit werden drei neue Klassen von modular zugänglichen Elektrophilen für die Biokonjugation von Cystein vorgestellt.
Diethynyl-phosphinate (DPs) wurden als bisreaktive Elektrophile für die cysteinselektive Markierung von Peptiden, Proteinen und Antikörpern entwickelt. In diesen Molekülen können beide elektronenarmen Dreifachbindungen unter physiologischen Bedingungen mit Thiol-Nukleophilen reagieren und die erhaltenen Konjugate sind in menschlichem Plasma und in Gegenwart großer Mengen an reduziertem Glutathion stabil. Darüber hinaus wurden DPs in der selektiven Herstellung verschiedener Protein-(Doppel)-Konjugate angewandt. Neben der klassischen Proteinmodifikation können DPs auch zur kovalenten Verbrückung der Disulfidbrücken von Antikörpern eingesetzt werden.
Weiters wurde mit Hilfe von Dichtefunktionaltheorie-Berechnungen werden Ethinyl-triazolyl-phosphinate (ETP) als eine neue Klasse hochreaktiver Elektrophile für die Cystein-Biokonjugation entdeckt. Die Berechnungen zeigen, dass sowohl die elektronenziehenden als auch die π-Elektronen donierenden Eigenschaften des Triazolrings die Reaktivität erhöhen. Vor allem aber wird gezeigt, dass ETP-Elektrophile über die chemoselektive Cu(I)-katalysierte Azid-Alkin-Cycloaddition in ein azidhaltiges Molekül eingebaut werden können. Da diese Reaktion problemlos in wässrigen Puffersystemen abläuft, konnte eine Vielzahl funktioneller Elektrophile, einschließlich elektrophiler Peptide und Proteine, aus DPs erzeugt werden.
Schließlich wurden Diethinylphosphinoxide als chemoselektive Reagenzien zur Disulfidvererbrückung untersucht. Insbesondere Diethinyl-Triazolyl-Phosphinoxide (DTP) sind vielversprechende Kandidaten, da sie die modulare Synthese von ETP-Elektrophilen mit den beiden reaktiven Gruppen in DPs kombinieren. Die Fähigkeit der DTP-Reagenzien, Disulfide zu verbrücken, wurde durch die Bildung mehrerer funktioneller Antikörperkonjugate gezeigt.The present work introduces three new classes of modular accessible electrophiles for cysteine bioconjugation.
Diethynyl-phosphinates (DPs) were developed as bisreactive electrophiles for the cysteine-selective modification of peptides, proteins and antibodies. Both electrophilic alkynes can react with thiol-nucleophiles under physiological conditions. The corresponding double-conjugates are stable in human plasma and in the presence of a large excess reduced glutathione. Furthermore, the general applicability of diethynyl phosphinates for cysteine selective bioconjugation was established by the generation of various protein-(double)-conjugates and their application in cell experiments. Additionally, DPs can be employed to covalently rebridge the interchain disulfides of therapeutically relevant IgG1 antibodies.
Furthermore, with the help of density functional theory based calculations, ethynyl-triazolyl-phosphinates (ETP) were discovered as a new class of highly reactive electrophilic warheads for cysteine bioconjugation. According to the calculations, both the electron withdrawing as well as the π-electron donating properties of the triazole-ring enhance the reactivity of the electrophile. Most importantly, it was demonstrated that ETP electrophiles can be incorporated into a given azide containing molecule via the chemoselective CuI-catalyzed azide alkyne cycloaddition. ETP-reagents were used to obtain functional peptide-, protein- and antibody-conjugates, as well as site-specifically linked diubiquitins.
Finally, diethynyl phosphine oxides were explored as chemoselective reagents for disulfide rebridging. Especially diethynyl-triazolyl-phosphine oxides (DTP) are promising candidates since they combine the modular synthesis of ETP-electrophiles with the two reactive groups present in diethynyl phosphinates. The capability of DTP-reagents to rebridged disulfides was proven by the formation several functional antibody conjugates
Implikationen für die Behandlung von Störungen des Wasserhaushalts
In response to the antidiuretic hormone arginine-vasopressin (AVP), inducing elevated levels of the second messenger 3’,5’-cyclic adenosine monophosphate (cAMP) and the activation of the cAMP-dependent protein kinase (protein kinase A, PKA), the water channel aquaporin-2 (AQP2) is redistributed from intracellular vesicles into the plasma membrane of renal collecting duct principal cells. Its insertion into the plasma membrane induces the water reabsorption from primary urine and fine-tunes body water homeostasis. Dysregulation of this process causes or is associated with water balance disorders, such as diabetes insipidus (DI) (Olesen and Fenton, 2021; Christ-Crain and Gaisl, 2021). The mechanisms which control the AQP2 localization are not completely understood.
The main part of this thesis describes the discovery of a hitherto unknown role of aurora kinase A (AURKA) in the control of the AQP2 localization. Two AURKA-selective inhibitors, aurora-A inhibitor I and alisertib, inhibited the cAMP-dependent AQP2 redistribution in two cell models by effects on the actin cytoskeleton. Novel derivatives of aurora-A inhibitor I provided insights into the structure–activity–relationship (SAR) of the inhibitor. Filamentous (F-) actin containing stress fibers can either serve as transport tracks for AQP2-bearing vesicles en route to the plasma membrane (Nedvetsky et al., 2007; Sasaki, Yui and Noda, 2014) or as a physical barrier by blocking the vesicles’ access to the plasma membrane (Klussmann et al., 2001; Tamma et al., 2001; Simon et al., 1993). Aurora-A inhibitor I induced the depolymerization of the actin transport tracks by activating the actin-depolymerizing protein cofilin-1 (CFL1). In contrast, alisertib promoted the formation of the actin barrier. Alisertib did not affect the CFL1 activity and must thus control the actin cytoskeleton and the AQP2 localization via different mechanisms.
The second part builds on published work on the antimycotic drug fluconazole, which elicits antidiuretic effects by inducing the AQP2 redistribution to the plasma membrane of renal principal cells in the absence of AVP (Vukićević et al., 2019). The antimycotic drug tebuconazole was identified as another interesting candidate to modulate the AQP2 localization, which is of potential interest for treating certain forms of DI.
In the third part, the molecular phenotype of a novel heterozygous mutation of the AQP2 gene, causing autosomal dominant nephrogenic DI (NDI), was characterized. The mutation led to an intracellular retention of AQP2 and an increase in the complex glycosylation of the protein.
This thesis contributes to a better understanding of the molecular mechanisms underlying the AVP-induced AQP2 redistribution. Further, it opens new perspectives for the treatment of water balance disorders with modulators of the AQP2 localization.In Antwort auf das antidiuretische Hormon Arginin-Vasopressin (AVP), welches den Anstieg des Second Messengers 3’,5’-zyklischen Adenosinmonophosphat (cAMP) und die Aktivierung der cAMP-abhängigen Proteinkinase (Proteinkinase A, PKA) bewirkt, wird das Wasserkanalprotein Aquaporin-2 (AQP2) von intrazellulären Vesikeln in die Plasmamembran der Hauptzellen des renalen Sammelrohrs umverteilt. Seine Insertion in die Plasmamembran induziert die Wasserrückresorption aus dem Primärharn und dient der Feinregulation der Wasserhomöostase im Körper. Die Fehlregulation dieses Prozesses ist Ursache von oder assoziiert mit Störungen des Wasserhaushalts, wie z.B. dem Diabetes insipidus (DI) (Olesen and Fenton, 2021; Christ-Crain and Gaisl, 2021). Die Mechanismen, die der Kontrolle der AQP2-Lokalisation dienen, sind noch nicht vollständig aufgeklärt.
Der Hauptteil dieser Arbeit beschreibt die Entdeckung einer bislang unbekannten Rolle der Aurorakinase A (AURKA) in der Kontrolle der AQP2-Lokalisation. Zwei AURKAselektive Inhibitoren, Aurora-A inhibitor I und Alisertib, inhibierten die cAMP-abhängige AQP2-Umverteilung in zwei Zellmodellen durch Effekte auf das Aktin-Zytoskelett. Neuartige Derivate von Aurora-A inhibitor I ermöglichten Einblicke in die Struktur–Wirkungs–Beziehung (SAR) des Inhibitors. Filamentöses (F-) Aktin-enthaltende Stressfasern können entweder als Transportschienen für AQP2-tragende Vesikel auf dem Weg zur Plasmamembran dienen (Nedvetsky et al., 2007; Sasaki, Yui and Noda, 2014) oder aber als physische Barriere den Zugang der Vesikel zu der Plasmamembran blockieren (Klussmann et al., 2001; Tamma et al., 2001; Simon et al., 1993). Aurora-A inhibitor I induzierte die Depolymerisierung der Aktin-Transportschienen, indem es das Aktin-depolymerisierende Protein Cofilin-1 (CFL1) aktivierte. Im Gegensatz dazu förderte Alisertib die Bildung der Aktin-Barriere. Alisertib beeinflusste nicht die CFL1-Aktivität, weshalb davon ausgegangen werden muss, dass es das Aktin-Zytoskelett und die AQP2-Lokalisation durch andere Mechanismen kontrolliert.
Der zweite Teil baut auf publizierten Erkenntnissen über das Antimykotikum Flukonazol auf, welches antidiuretische Effekte aufweist, indem es die AQP2-Umverteilung in die Plasmamembran renaler Hauptzellen unabhängig von AVP induziert (Vukićević et al., 2019). Das Antimykotikum Tebukonazol wurde als weiterer interessanter Kandidat für die Modulation der AQP2-Lokalisation identifiziert. Dies ist von potentiellem Interesse für die Behandlung bestimmter Formen von DI.
Im dritten Teil wurde der molekulare Phänotyp einer neuen heterozygoten AQP2-Genmutation charakterisiert, welche Ursache für einen autosomal dominanten nephrogenen Zusammenfassung XDI (NDI) ist. Die Mutation führte zu einer intrazellulären Retention von AQP2 und einer Erhöhung der komplexen Glykosylierung des Proteins.
Diese Arbeit trägt zu einem besseren Verständnis der molekularen Mechanismen bei, denen die AVP-vermittelte AQP2-Umverteilung unterliegt. Darüber hinaus eröffnet sie neue Perspektiven für die Behandlung von Störungen des Wasserhaushalts mithilfe von Modulatoren der AQP2-Lokalisation
Structural and biochemical characterization of the biosynthesis of the class IV-lanthipeptide Curvocidin
Lanthipeptide sind ribosomal exprimierte und posttranslational modifizierte Peptide (RIPPs), deren verbindendes Strukturmotiv spezielle intramolekulare Thioetherbrücken darstellen, die (Methyl-)Lanthionin und (Methyl-)Labionin genannt werden. Abhängig von Aufbau und Struktur der Synthetasen werden Lanthipeptide in vier Klassen eingeteilt. Während die mono- und bifunktionalen Synthetasen der Klassen I und II weitestgehend charakterisiert sind, ist über Struktur und Mechanismus der trifunktionalen Synthetasen der Klassen III und IV bisher kaum etwas bekannt.
Curvocidin ist ein neuartiges Klasse IV-Lanthipeptid, das von dem extremophilen Bakterium Thermomonospora curvata gebildet wird. Es ist mit einer Länge von 21 Aminosäuren und drei Methyl-Lanthioninbrücken ein relativ kleines Lanthipeptid mit einer verhältnismäßig geringen Zahl an posttranslationalen Modifikationen. Auch das Gencluster ist mit nur fünf Genen relativ klein. Aus diesen Gründen eignet sich das System Curvocidin hervorragend als Modell für die intensive Untersuchung der trifunktionalen Synthetasen der Klasse III und IV.
Durch Klonierung und Aufreinigung der rekombinanten Curvocidin-Synthetase und deren Substrat, dem rekombinanten Curvocidin Vorläufer-Peptid, konnte die Funktion des Enzyms in vitro analysiert werden. Ausgehend von den Ergebnissen wurde ein Modell erstellt, das den iterativen Syntheseprozess der drei Methyl-Lanthioninbrücken abbildet. Darüber hinaus konnten spezifische Aminosäuren in der Synthetase-Primärstruktur identifiziert werden, die eine essentielle Rolle bei der Katalyse einnehmen.
Für ein eingehendes Verständnis der Enzymfunktion ist ein detailliertes Strukturmodell erforderlich. Bisher ist keine Struktur einer trifunktionalen Lanthionin-Synthetase bekannt. Durch umfangreiche Optimierungen konnten große Mengen an hochreiner Curvocidin-Synthetase aufgereinigt werden. Damit wurden durch Hochdurchsatz-Testierungs-Methoden (screening) die besten Bedingungen für eine Kristallisation des Enzyms ermittelt. Mithilfe der Röntgen-Proteinkristallographie konnte das erste Strukturmodell einer trifunktionalen Lanthionin-Synthetase erstellt werden. Trotz Cokristallisation sind Substrat, Cofaktoren und Mg(2+)- wie auch Zn(2+)-Ionen nicht in der Elektronendichtekarte sichtbar.Lanthipeptides are ribosomally synthesized and post-translationally modified peptides (RiPPs) that contain specific intramolecular thioether bridges called (methyl-)lanthionine or (methyl)labionin. These modifications are formed by specific lanthionine-synthetases which are categorized into four distinct classes depending on their organization and structure. The mono- and bifunctional synthetases of classes I and II are largely characterized. However, there is little known about the structure and mechanism of the lanthionine-synthetases of classes III and IV.
Curvocidine is a novel class IV lanthipeptide produced by the extremophile bacterium Thermomonospora curvata. It comprises 21 amino acids and three methyllanthionine bridges, therefore representing a relatively small lanthipeptide with a low degree of post-translational modification. Also the gene cluster consisting of only five genes is relatively small. Thus, the Curvocidine system is well suited to serve as a model for an intensive study of class III and IV lanthionine-synthetases.
By means of cloning and isolating recombinant Curvocidine synthetase and the respective substrate, recombinant Curvocidine precursor peptide, we were able to analyse the enzyme function in vitro. Based on these results a model is proposed illustrating an iterative synthesis process. Moreover, specific amino acids in the synthetase sequence were identified that are crucial to the catalytic function.
A more sophisticated insight into the enzyme’s catalytic mechanism requires a detailled structure model. As of yet there is no such structure of a trifunctional lanthionine-synthetase available. By means of extensive optimization a large quantity of highly pure protein was isolated and used for screening for optimal cristallization conditions. Using X-ray protein cristallography we were able to achieve the first structure model of a trifunctional lanthionin-synthetase. Despite efforts of co-cristallization, the substrate, co-factors as well as Mg(2+)-and Zn(2+)-ions are not visible in the electron density map
Totalsynthese, Überarbeitung der endgültigen Struktur und biologische Bewertungen von Paenilamicin B2
Exploration of secondary metabolites produced by insect pathogenic bacteria has emerged as a successful strategy to identify novel bioactive chemical entities and to shed light on ecology and evolution of bacterial defensive mechanisms.
The paenilamicins are a group of four complex secondary metabolites produced by the honey bee brood pathogen Paenibacillus larvae – a causative agent of the worldwide spread devastating American Foulbrood disease. Structurally paenilamicins are linear polycationic polyketide-peptide hybrids bearing unusual hydroxylated and N-methylated building blocks, as well as D-amino acids and a polyamine moiety. The paenilamicins show antibacterial and antifungal activities while not affecting the mortality of bee larvae and only influencing the time course of the disease, which led to the hypothesis that the main function of paenilamicin is to outcompete ecological niche competitors of Paenibacillus larvae in the honey bee larval gut. The first identification and characterization of paenilamicins was accomplished by SÜSSMUTH et al. employing chromatography methods and NMR spectroscopy. Since then, continuous efforts towards the total synthesis of paenilamicin have been being made, finally resulting in two stereoisomers which showed no identity to the natural product.
This doctoral thesis aimed to achieve the final total synthesis of the correct stereoisomer of paenilamicin B2, motivated by the fact that the total synthesis is a powerful tool for an unambiguous structural confirmation and is crucial for sufficient supply for exploring biological functions and understanding structure-activity relations.
As continuation of previous efforts towards the total synthesis of paenilamicins in our group, this work shows the synthesis of the all necessary non-proteinogenic amino acid building blocks, their assembly to the final correct stereoisomer of paenilamicin B2 and revision of the originally reported structure. Special attention is paid to the synthesis of the correct isomers of galantinic acid (Gla) and agmatinamic acid (Aga) fragments. Sufficient supply of paenilamicins enabled further evaluation of their biological activities. These studies revealed the N-terminal fragment of paenilamicin as an important pharmacophore for antimicrobial activity and for mediating the self-resistance in the producer organism P . larvae. Additional in vivo experiments of paenilamicins corroborate their role of an agent to control the number of bacterial competitors. Finally, the data is shown that classifies paenilamicins as potential ribosome inhibitors.Die Erforschung von Sekundärmetaboliten, die von insektenpathogenen Bakterien produziert werden, hat sich als erfolgreiche Strategie zur Identifizierung neuer bioaktiver chemischer Einheiten und zur Aufklärung der Ökologie bakterieller Abwehrmechanismen erwiesen. Paenilamicine sind eine Gruppe von vier komplexen Sekundärmetaboliten, die vom Honigbienenbrutpathogen Paenibacillus larvae produziert werden – einem Erreger der weltweit verbreiteten verheerenden Bienenkrankheit Amerikanische Faulbrut. Strukturell sind Paenilamicine lineare polykationische Polyketid-Peptid-Hybride, die ungewöhnliche hydroxylierte und N-methylierte Bausteine, D-Aminosäuren sowie eine Polyamineinheit tragen. Paenilamicine wirken antibakteriell und antimykotisch ohne sich direkt auf die Mortalität der Bienenlarven auszuwirken. Sie beeinflussen stattdessen den zeitlichen Verlauf der Krankheit, was zur Hypothese führte, dass die Hauptfunktion von Paenilamicinen in der Bekämpfung ökologischer Nischenkonkurrenten von Paenibacillus larve im Honigbienenlarvendarm besteht.
Die erste Identifizierung und Charakterisierung von Paenilamicinen gelang SÜSSMUTH et al. unter Einsatz von chromatographischen Methoden und NMR-Spektroskopie. Seitdem wurden kontinuierliche Anstrengungen zur Totalsynthese von Paenilamicin unternommen, was zur Synthese von zwei Stereoisomeren führte, die mit dem Naturstoff nicht identisch waren.
Das Ziel dieser Dissertation ist es die abschließende T otalsynthese des korrekten Stereoisomers von Paenilamicin B2 zu erreichen, motiviert durch die Tatsache, dass die chemische Totalsynthese von Naturstoffen einerseits ein mächtiges Werkzeug zur eindeutigen Strukturaufklärung ist und andererseits zur Bereitstellung ausreichender Stoffmengen für die Erforschung ihrer biologischen Funktion und zum Aufklärung ihrer Struktur-Aktivitäts- Beziehungen dient.
Als Fortsetzung der systematischen Anstrengungen zur Totalsynthese von Paenilamicin in unserem Arbeitskreis zeigt diese Doktorarbeit den Weg zur Synthese aller notwendigen nicht- proteinogenen Aminosäurebausteine, deren Zusammenbau zum korrekten Stereoisomer von Paenilamicin B2, sowie die Revision der ursprünglich berichteten Struktur. Besonderes Augenmerk wird auf die Synthese der korrekten Stereoisomere von Galantinsäure (Gla) und Agmatinamsäure (Aga) gelegt. Ein ausreichender Nachschub mit Paenilamicin ermöglichte weitere Bewertungen ihrer biologischen Aktivitäten. Diese Studien zeigten, dass das N- terminale Fragment von Paenilamicin einen wichtigen Pharmakophor für die antimikrobielle Aktivität und für die Vermittlung der Selbstresistenz im Produzentenorganismus P. larvae darstellt. Zusätzliche in vivo Experimente von Paenilamicine bestätigen seine Rolle als ein Wirkstoff zur Kontrolle der Anzahl bakterieller Konkurrenten. Schließlich werden die ersten Daten gezeigt, die Paenilamicine als potentielle Ribosomeninhibitoren einstufen
Structure elucidation of natural products from bacteria of the genus Streptomyces
In der vorliegenden Arbeit werden acht neue Naturstoffe aus vier verschiedenen Bakterienstämmen der Gattung Streptomyces in ihrer chemischen Struktur beschrieben. Zur Strukturaufklärung wurden umfangreiche massenspektrometrische und NMR-spektroskopische Analysemethoden eingesetzt. Bei den Naturstoffen handelt es sich zum einen um sieben Vertreter der Klasse I-Polyketide, zu anderen um einen Vertreter der Aranciamycine, welche aus einem kondensierten, hocharomatischen System der Klasse II-Polyketide bestehen. Die Bakterienstämme sind ausschließlich der Gattung Streptomyces zuzuordnen, wobei diese jedoch aus völlig unterschiedlichen Habitaten isoliert wurden. Während die eine Gruppe von Stämmen aus einem mitteleuropäischen Nadelwald isoliert worden ist, kommt ein weiterer Stamm aus der Atacamawüste, welche mit ihren extremen klimatischen Bedingungen eine der trockensten Orte der Erde darstellt. Im Anschluss an ihre strukturchemische Charakterisierung wurden die Verbindungen in verschiedenen biologischen Testsystemen auf ihre Wirkung hin untersucht. Dabei zeigte sich ein breites Wirkspektrum der unterschiedlichen Substanzen bei antibakteriellen, antitumor- und enzyminhibierenden Testierungen. Die hierbei gewonnen Erkenntnisse tragen zu einem besseren Verständnis über Struktur und Wirkung von Naturstoffen bei.In the present study, eight new natural products from four different strains of bacteria of the genus Streptomyces were described in their chemical structure. The structure elucidation was done on the basis of extensive mass spectrometry and NMR spectroscopic analysis. Among the eight natural products, seven compounds belong to the class I polyketides, and the eighth is a representative of the group of aranciamycins, which consist of a condensed, highly aromatic structure of the class II polyketides. The bacterial strains are exclusively assigned to the genus Streptomyces, which were isolated from completely different habitats. While one group of strains has been isolated from a central European coniferous forest, another strain comes from the Atacama Desert, which is due to their extreme climatic conditions, one of the driest places on earth. Following their structural characterization, the compounds were tested in different biological test systems. Among the different substances, the biological tests revealed a wide spectrum of antibacterial, anticancer and enzyme inhibitory activity. The findings obtained here contribute to a better understanding of the structure and activity of natural substances
Incorporation of non-natural amino acids into the lantibiotic lichenicidin and generation of protein hybrids of the proteins PabB and TrpE of B. subtilis
Antibiotika sind für die Therapie von Infektionskrankheiten essentiell. Die Ausbildung von Resistenzen gegen Antibiotika stellt eine der großen Herausforderungen für die medizinische Forschung zur Findung und Testierung neuer Wirkstoffkandidaten dar. Als ribosomal synthetisierte Peptidantibiotika beinhaltet die Klasse der Lantibiotika interessante Substanzen. Das gemeinsame Strukturmotiv der Lantipeptide, denen die Lantibiotika angehören, sind intramolekulare Thioetherbrücken, die posttranslational durch spezialisierte Enzyme gebildet werden. Das Klasse II-Lantibiotikum Lichenicidin wurde aus dem Gram-positiven Bakterium Bacillus licheniformis I89 isoliert und besteht aus den Untereinheiten BliA und BliB. Die Gene der Lichenicidin-Biosynthese sind in Bacillus licheniformis I89 in einem Gencluster organisiert, das erfolgreich in den heterologen Wirt Escherichia coli transferiert werden konnte.
Im ersten Teil dieser Arbeit wurde die Biosynthese der Lichenicidin-Untereinheiten gezielt mit nicht-kanonischen Aminosäure-Analogen (ncAA) der Aminosäuren Methionin, Tyrosin, Lysin und Arginin modifiziert. Dabei wurde die Promiskuität des Translationssystems unter selektivem Druck in auxotrophen Escherichia coli-Stämmen zur Akzeptanz der ncAA ausgenutzt. Nachfolgend wurden Mutanten erzeugt, bei denen ausgewählte Aminosäure-Positionen durch Methionin oder Alanin ersetzt wurden. Diese Methionin-Mutanten wurden ebenfalls mit Hilfe von ncAA unter Selektionsdruck modifiziert. Die erhaltenen Mutanten und Kongenere wurden im nächsten Schritt auf ihre antibiotische Wirkung gegen den Indikatorstamm Micrococcus luteus untersucht. Die postbiosynthetische Modifikation mit Hilfe der Klick-Chemie wurde anhand der Amzidohomoalanin- und Homopropargylglycin-Kongenere der Lichenicidin- Untereinheit BliA untersucht.
Die Synthese von para-Aminobenzoat und Anthranilat und deren nachgelagerten Biosynthesen des Folats und der Aminosäure Tryptophan stellen wichtige Biosynthesewege in der bakteriellen Zelle dar. Ebenso sind diese Biosynthesewege Angriffspunkte für verschiedene Antibiotika. Innerhalb dieser Biosynthesewege bilden die para-Aminobenzoat-Synthase und Anthranilat-Synthase ausgehend vom selben Edukt, Chorismat regioisomere Verbindungen.
Im zweiten Teil dieser Arbeit wurden die Enzyme PabB und TrpE untersucht und ein Konzept erarbeitet, bei dem die nicht-konservierten Bereiche der Enzyme aus B. subtilis gezielt gegen die entsprechenden Bereiche des jeweils anderen Enzyms ausgetauscht werden können. Die so erhaltenen Mutanten wurden in E. coli synthetisiert und das erhaltene Produkt der enzymatischen Umsetzung massenspektrometrisch untersucht.Antibiotics are essential for the treatment of bacterial infections. Nevertheless, the formation of resistance against one or several antibiotics is a challenging factor for medical research in respect to find and test next generation antibiotics.
Ribosomally synthesized peptide antibiotic are an important group of secondary metabolites. Among them, lantibiotics constitute interesting compounds such as the class II lantibiotic lichenicidin. Lichenicidin was isolated from Gram-positive bacteria Bacillus licheniformis I89. Lichenicidin is formed by two subunits BliA and BliB. Subsequent to ribosomal peptide synthesis, lantipeptides, which lantibiotics are part of, are enzymatically and posttranslationally modifed to form intramolecular thioether bridges. In Bacillus licheniformis I89, the genes for lichenicidin biosynthesis are clustered. This cluster was successfully transferred to heterologous host Escherichia coli for peptide synthesis.
In the first part of this work, lichenicidin was used to introduce noncanonical amino acids (ncAA) by selective pressure induced incorporation in auxotrophic Escherichia coli strains. Methionine, lysine, arginine and tyrosine were chosen to introduce ncAAs, using the similarity of ncAA analogues to corresponding canonical amino acid to be accepted by biosynthesis machinery and posttranslational modification enzymes of lichenicidin biosynthesis. In second step, peptide mutants were generated, where elected amino acid positions were exchanged by methionine or alanine. The methionine-mutants were modified once more in vivo by using ncAAs. Subsequently, these congeners and mutants were tested against the bacteria Micrococcus luteus in inhibition assay assessing the antibacterial effects. The postbiosynthetical modification was investigated by click-reaction. Therefore, the Azidohomoalanine and Homopropargyle congeners of BliA were chosen. Synthesis of para-aminobenzoic acid and anthranilate and following pathways towards folate and tryptophan are important for bacterial cell growth. Several antibiotics are interacting with these biosynthetic pathways. Within this biosynthetic pathways, the para-aminobenzoic acid-synthase and anthranilate-synthase are producing region isomeric compounds out of the same precursor Chorismate.
In the second part of this work, the enzymes PabB and TrpE where analyzed and a way was established to exchange non-conserved regions of these two enzymes from Bacillus subtilis with the corresponding region in the second enzyme. These proteinmutants were synthesized in Escherichia coli. The product of enzymatic reaction was analyzed by mass spectrometry
