    Etude structurale de la nucléoprotéine du virus de la rage

    Le virus de la rage appartient à l'ordre des Mononegavirales. Ces virus sont enveloppés, et leur génome est composé d'une seule molécule d'ARN de polarité négative. Dans le cas du virus de la rage, cet ARN encode cinq protéines virales dont la nucléoprotéine (N) qui est fortement impliquée dans la réplication et la transcription du virus. L'objectif de mon travail de thèse consistait à obtenir des informations structurales à la meilleure résolution possible sur la nucléoprotéine (N) du virus de la rage, ceci afin de mieux comprendre les mécanismes impliqués dans la multiplication virale. La nucléoprotéine existe sous deux formes: en complexe soluble avec la phosphoprotéine (P), ou associée à l'ARN viral. Le complexe N-ARN viral est la matrice utilisée par l' ARN-polymérase pour effectuer la transcription et la réplication. Il est possible de produire de manière recombinante des complexes N-ARN en forme d'anneaux composés d'un nombre de nucléoprotéines allant de 9 à 15 sous-unités par complexe. La mise au point d'une technique biochimique pour purifier ces différentes espèces suivie d'études en microscopie électronique et en cristallographie aux rayons X ont conduit à l'obtention d'un modèle atomique à une résolution de 3.5 Å. L'ultrastructure du complexe dont la structure a été résolue est formée par l'association entre II nucléoprotéines et un brin d'ARN de 99 bases. Il s'agit de la première structure de nucléoprotéine d'un virus à ARN négatif associée à son substrat, l'ARN. Cette structure permet de constater que la nucléoprotéine séquestre étroitement l'ARN limitant ainsi la formation d'ARN double brin et le protégeant de la réponse immunitaire innée. Pour devenir accessible à la polymérase virale, l' ARN génomique du virus de la rage doit être dissocié localement de quelques protomères de nucléoprotéine. Ce mode de fonctionnement spécifique existe probablement pour d'autres virus comme celui de la rougeole, Ebola ou la grippe, responsables eux aussi de pathologies humaines graves.     Le but de ce travail a été d'obtenir des informations structurales à haute résolution sur la nucléoprotéine (N) du virus de la rage. Celle-ci existe sous deux formes: associée à l'ARN viral ou en complexe avec la phosphoprotéine. La fonction du complexe N-ARN est commune à tous les virus à ARN négatif. Une molécule empêchant la présentation des bases nucléotidiques par N, la fixation de l'ARN, la polymérisation de N ou son association avec la polymérase pourrait inhiber ces virus. La microscopie électronique a été utilisée pour des études ultrastructurales des complexes N-ARN du virus de la rage et de Marbourg. Pour accéder à la résolution atomique, le complexe N-phosphoprotéine a été produit in vivo et sa caractérisation biochimique et biophysique a montré qu'il est allongé et composé d'une molécule de N pour deux de phosphoprotéine.     Analyse d'images de microscopie électronique de biopolymères hélicoïdaux flexibles

    Le virus de la Rougeole reste le plus meurtrier des virus contre lesquels il existe un vaccin, avec environ 350000 décès par an dans le monde. Ce virus appartient à la famille des Paramyxoviridae, qui sont des virus enveloppés de forme sphérique dont le génome est composé d un seul brin d ARN de polarité négative. L élément central de la réplication et de la transcription du génome viral est le complexe, de forme hélicoïdale, entre l ARN du virus et la nucléoprotéine. Cette association intime appelée nucléocapside a des propriétés étonnantes non encore élucidées. En effet, l ARN des virus à ARN négatif a la particularité de n être jamais nu, même lors des étapes de réplication/transcription nécessitant pourtant le passage de la polymérase virale. On suppose que l interaction avec la phosphoprotéine, cofacteur de la polymérase, provoque un changement de la conformation de la nucléoprotéine pour rendre l ARN viral accessible à la polymérase. Lorsque la nucléoprotéine est exprimée dans des cellules d insectes, elle se fixe aux ARNs cellulaires et forme des nucléocapsides recombinantes. Les études précédentes sur d autres virus à ARN négatif (Rage, Marbourg, Sendaï) ont montré que les nucléocapsides recombinantes sont semblables aux nucléocapsides virales. Au sein de la nucléocapside, le domaine C-terminal de la nucléoprotéine joue un rôle crucial en interagissant avec de nombreux partenaires viraux et cellulaires, notamment avec la phosphoprotéine dans les étapes de réplication/transcription du génome viral. Cependant, des observations en microscopie électronique à transmission avaient montré que les nucléocapsides recombinantes contenant la nucléoprotéine entière était trop flexibles pour envisager leur reconstruction tridimensionnelle par analyse d image, ce qui avait conduit à les rigidifier par un traitement protéasique dont l effet latéral est justement l élimination du domaine C-terminal de la nucléoprotéine. Nous avons mis au point des conditions de préparation en coloration négative permettant de rigidifier la nucléocapside intacte, afin d en calculer une reconstruction tridimensionnelle à basse résolution et de la comparer avec celle de la nucléocapside protéolysée. Nous avons ainsi montré que les nucléocapsides de la Rougeole changeaient radicalement de structure tridimensionnelle en réponse au traitement protéolytique, non seulement en terme de pas de l hélice ou de nombre de sous-unités par tour, mais aussi au niveau de la conformation de la nucléoprotéine et de ses contacts avec les sous-unités adjacentes, ce qui n avait encore jamais été observé aussi clairement.Flexible helical protein polymers exemplified by actin filaments, microtubules and bacterial flagella areubiquitous in biology. Due to their size and intrinsic irregularities, the structure of these polymers cannot be solved by Xraycrystallography. Since half a century, three-dimensional (3D) reconstruction from two-dimensional (2D) ElectronMicroscopy (EM) images appears as a method of choice to solve the structure of large helical polymers. However,depending on the degree of flexibility of the analyzed helices, the 3D reconstruction process can still be a daunting task.For the most regular helices, the classical reciprocal space-based Fourier-Bessel approach can allow both to determinethe helical symmetry and to calculate 3D structures. For more flexible structures, recent single-particle approachesconsist in segmentation of long irregular helices into short (i.e. locally more regular) segments and their processing asasymmetrical objects with defined symmetry-imposed constraints (Egelman, 2000; Sachse et al., 2007). However, twomajor difficulties remain: the heterogeneous data must be sorted into homogeneous populations and the helical symmetryfor each population has to be determined. In the presented work, we explored various single-particle approaches,developed new analysis methods, and implemented most of them into a user-friendly processing pipeline. The targetbiological objects were helical nucleocapsids of two negative strand RNA viruses, Measles (MeV) and VesicularStomatitis Virus (VSV ; the prototype for Rabies), the latter being particularly flexible in terms of helical parameters(diameter, number of subunits per turn). Nucleocapsids are formed by the viral genomic RNA coated by thenucleoprotein and serve as a template for viral replication and transcription. To overcome the heterogeneity problem, weused 2D classification, described general processing protocols and applications for helical segments, and introduced anew classification method based on the power spectra of the images. The determination of helical symmetry(ies) wasaddressed by a novel approach relying on ab initio exhaustive search of helical parameters whereby we start from asingle 2D image, reconstruct as many 3D structures as parameters to test by cropping the image and assigning views tothe obtained segments, and calculate the cross-correlation (CC) of the reprojection of the 3D model with the initialimage. Applied to artificial data sets, the method was effectively able to detect a maximum of CC for the true symmetryparameters, but also showed intrinsic ambiguities of helical symmetry determination on which we extensively comment.Altogether, the result of this method-oriented work allowed us to address several biological questions. First, the 3Dreconstruction by negative stain EM of two forms of nucleocapsids of MeV coupled to a docking of a homologouscrystal structure enabled us to determine the orientation of the nucleoprotein and of the RNA in the nucleocapsids.Secondly, we assessed the structure of in vitro formed nucleocapsids of VSV and showed that assemblies close to thenative viral nucleocapsids can be formed in the absence of any other viral proteins, thus providing new insights into theassembly of this virus.     Going Beyond Counting First Authors in Author Co-citation Analysis

    The present study examines one of the fundamental aspects of author co-citation analysis (ACA) - the way co-citation counts are defined. Co-citation counting provides the data on which all subsequent statistical analyses and mappings are based, and we compare ACA results based on two different types of co-citation counting - the traditional type that only counts the first one among a cited work's authors on the one hand and a non-traditional type that takes into account the first 5 authors of a cited work on the other hand. Results indicate that the picture produced through this non-traditional author co-citation counting contains more coherent author groups and is therefore considerably clearer. However, this picture represents fewer specialties in the research field being studied than that produced through the traditional first-author co-citation counting when the same number of top-ranked authors is selected and analyzed.     “Variations on the Author” discusses two of Eduardo Coutinho’s recent films (Um Dia na Vida, from 2010, and Últimas Conversas, posthumously released in 2015) and their contribution to the general question of documentary authorship. The director’s filmography is characterized by a consistent yet self-effacing form of authorial self-inscription: Coutinho often features as an interviewer that rather than express opinions propels discourses; an interviewer that is good at listening. This mode of self-inscription characterizes him as an author who is not expressive but who is nonetheless markedly present on the screen. In Um Dia na Vida, however, Coutinho is completely absent form the image, while Últimas Conversas, on the contrary, includes a confessional prologue that moves the director from the margins to the center of his films. This article examines the ways in which these works stand out in the filmography of a director who offers new insights into the notion of cinematic authorship

    Appropriate Similarity Measures for Author Cocitation Analysis

    We provide a number of new insights into the methodological discussion about author cocitation analysis. We first argue that the use of the Pearson correlation for measuring the similarity between authors’ cocitation profiles is not very satisfactory. We then discuss what kind of similarity measures may be used as an alternative to the Pearson correlation. We consider three similarity measures in particular. One is the well-known cosine. The other two similarity measures have not been used before in the bibliometric literature.     Caractérisations biophysiques et structurales du complexe de réplication des Rhabdoviridae

    Le virus de la stomatite vésiculaire (VSV) sert de modèle pour l'étude de la multiplication des virus (Mononegavirales) alors que la rage(RV) reste un sérieux problème de santé publique. Le génome de VSV et RV code notamment la nucléoprotéine (N) et la phosphoprotéine (P). N s'associe étroitement à l'ARN viral. Ce complexe N-ARN sert de matrice pour la réplication et la transcription virale. P est le cofacteur de la polymérase virale (L) et chaperonne N. En interagissant avec N-ARN (domaine C-terminal) et avec L (domaine N-terminal), P assure le lien physique entre l'ARN viral et L. La stœchiométrie de P, sa structure et son rôle exact pendant la transcription et la réplication restent incertains. Mon travail a consisté à une caractérisation biophysique et structurale de P et des complexes N-ARN-P pour mieux comprendre la dynamique du complexe de réplication de ces virus. L'analyse biophysique montre que P RV & VSV existent sous forme de dimère allongé en solution. L'analyse bioinformatique a révélé une organisation modulaire, confirmé par des études biochimiques et biophysiques de mutants de P RV. La structure du domaine C-terminal de P VSV a été résolue par RMN et montre une homologie celle du C-ter de P RV. La caractérisation de l'interaction entre P et les anneaux N-ARN a révélé l'existence de deux types de complexes N-ARN-P (contenant un et 2 dimères de P par anneau). L'étude par ME des complexes nucléocapsides-P a permis de mettre en évidence un changement de conformation important. Pour devenir accessible à L, l'ARN viral doit se dissocier localement de N. L'interaction N-ARN-P représente potentiellement une nouvelle cible pour le développement d'antiviraux.Vesicular stomatitis virus (VSV) serves as a model for studying the multiplication of viruses (Mononegavirales), whereas rabies (RV) is still a serious health problem. VSV & RV genomes encode in particular the nucleoprotein (N) and the phosphoprotein (P). N binds to the viral genome forming an N-RNA complex that serves as a matrix for viral transcription and replication. P is a cofactor of the viral polymerase (L), and a chaperone of N. P binds to N-RNA (C-terminal domain) and to L (N-terminal domain), making a physical link between the viral genome and L. The stoechiometry, the structure and the exact functions of P oligomers are controversial or unknown. The aim of this work was to undertake a structural and biophysical characterization of P and of the complexes that it forms with N-RNA in order to understand the dynamic of the replicative complex of theses viruses.Biophysical studies of RV & VSV P show that these proteins behave as elongated dimers in solution. Bioinformatics analysis indicates a modular organisation of P, confirmed with biochemical and biophysical datas of RV P mutants. Structure of the C-terminal domain of VSV P was solved by NMR showing a homology with the C-terminal domain of RV P. Characterization of the interaction between P and N-ARN rings complexes revealed two forms of N-RNA-P complexes, with one and 2 dimers of P. Structural analysis with electron microscopy of the nucleocapsid-P complexes revealed an important conformational change.The viral genome must dissociate locally from N to allow the viral polymerase to access to the genome information.     Etude structurale par microscopie electronique et cristallographie aux rayons x de la capside des adenovirus

    Les Adénovirus sont des virus non enveloppés à symétrie icosaédrique et constituent la famille des Adenoviridae. Ils existent une grande variété de souches pouvant infecter des hôtes allant de l'homme jusqu'au poisson. L'étude de l'Adénovirus a été stimulée par la découverte en 1962 par Trentin et collaborateurs de leur capacité à induire des tumeurs chez les bébés hamsters. Sur le plan structural, de nombreuses études en Microscopie Electronique ont été menées pour comprendre l'assemblage et la formation de la capside. Depuis les années 90, avec la progression de l'informatique et des techniques liées à l'analyse d'images, la structure de la capside des Adénovirus humains est de mieux en mieux comprise mais la localisation de certaines protéines mineures restaient encore incertaine ou inconnue. Nous avons, à travers l'utilisation de la Microscopie Electronique associée à l'analyse d'images, obtenu des reconstructions 3D pour plusieurs souches d'Adénovirus humains, canins et aviaires. L'obtention d'un modèle 3D à haute résolution pour l'Adénovirus humain de type 5 nous a permis de reconstituer un modèle quasiatomique par la méthode de fitting et de déterminer avec plus de précisions la position de certaines protéines mineures comme la protéine IX, IIIa et VIII. L'étude d'une souche mutante d'Adénovirus de type 5 en complexe avec un Fab ainsi que d'une souche canine nous a permis de localiser précisément l'extrémité C terminale de la protéine IX. Enfin l'obtention d'une structure à haute résolution d'un virus immature dérivé de l'Adénovirus humain de type 2 a ouvert la voie sur l'étude et la compréhension de la maturation et de la phase précoce de son cycle cellulaire.Adenoviruses are non-enveloped icosahedral viruses. They were found during the 50 s and since constitute the huge Adenoviridae family. You can found a large variety of strains able to infect a large variety of hosts from humans to fishes. Fundamental studies on adenoviruses were largely stimulated since the discovery in 1962 by Trentin et al. of their ability to induce tumours in baby hamsters. From the structural point of view, many studies based on electron microscopy were done to understand how the adenovirus capsid is assembled. Since the last fifteen years, progress made in computer science and Electron Microscopy based techniques for 3D image analysis helped scientific community to get a better understanding of the adenovirus capsid structure but many minor proteins were uncertainly localised or totally unknown. Our work is based on Electron Microscopy and 3D image analysis. We obtained 3D models of different adenovirus strains like human, fowl and canine ones where two are below 10 Å resolution. A high resolution 3D reconstruction of Human Adenovirus type 5 helped us to reconstitute a quasi atomic model of the entire capsid and to determine the localisation of minor proteins like IX, IIIa and VIII. We also localised the C terminal part of protein IX from a 3D model of a mutant Human Adenovirus type 2 complexed with a Fab antibody and a canine Adenovirus. Finally, we were interested in the 3D structure of the non mature strain ts1 derived from Human Adenovirus type 2.     Dispelling the Myths Behind First-author Citation Counts

    We conducted a full-scale evaluative citation analysis study of scholars in the XML research field to explore just how different from each other author rankings resulting from different citation counting methods actually are, and to demonstrate the capability of emerging data and tools on the Web in supporting more realistic citation counting methods. Our results contest some common arguments for the continued use of first-author citation counts in the evaluation of scholars, such as high correlations between author rankings by first-author citation counts and other citation counting methods, and high costs of using more realistic citation counting methods that are not well-supported by the ISI databases. It is argued that increasingly available digital full text research papers make it possible for citation analysis studies to go beyond what the ISI databases have directly supported and to employ more sophisticated methods
