Going Beyond Counting First Authors in Author Co-citation Analysis
The present study examines one of the fundamental aspects of author co-citation analysis (ACA) - the way co-citation
counts are defined. Co-citation counting provides the data on which all subsequent statistical analyses and mappings
are based, and we compare ACA results based on two different types of co-citation counting - the traditional type that
only counts the first one among a cited work's authors on the one hand and a non-traditional type that takes into
account the first 5 authors of a cited work on the other hand. Results indicate that the picture produced through this non-traditional author co-citation counting contains more coherent author groups and is therefore considerably clearer. However, this picture represents fewer specialties in the research field being studied than that produced through the traditional first-author co-citation counting when the same number of top-ranked authors is selected and analyzed. Functiona! characterization ofsomatic genetic rescue-associated e!F6 mutants in the context o f Shwachman-Diamond syndrome
Le syndrome de Shwachman Diamond (SDS) est une ribosomopathie génétique rare entraînant une altération de la synthèse protéique associée à de nombreux symptômes, notamment une insuffisance médullaire et une neutropénie pouvant évoluer vers un syndrome de myélodysplasie ou une leucémie myéloïde aiguë. Les mutations bialléliques du gène SBDS sont responsables de plus de 90 % des cas de SDS et nous avons récemment identifié des mutations bialléliques EFL1 comme une nouvelle cause génétique de SDS. SBDS et EFL1 évincent le facteur elF6 de la sous-unité ribosomale pré60S, permettant à cette dernière d'interagir avec la sous-unité 40S pour former le ribosome mature 80S. L'acquisition naturelle d'événements génétiques somatiques au fil du temps participe au développement des maladies liées à l'âge et au développement des cancers. Cependant, dans les maladies mendéliennes, ces événements peuvent, dans de rares cas, contrer l'effet délétère de la mutation germinale et conférer un avantage sélectif aux cellules somatiquement modifiées, un phénomène appelé sauvetage génétique somatique (SGR). Nous avons récemment montré que plusieurs événements génétiques somatiques affectantl'expression ou la fonction d'elF6 sont fréquemment détectés dans les clones sanguins de patients atteints de SDS mais pas chez les individus sains, suggérant un mécanisme de SGR. Alors que la plupart de ces mutations somatiques induisent une déstabilisation de elF6 ou une haploinsuffisance d'EIF6, une mutation récurrente (N106S) n'affecte pas l'expression/stabilité d'elF6 mais réduit sa capacité à interagir avec la sous-unité 60S. Afin d'étudier plus en détail les conséquences fonctionnelles de l'haploinsuffisance de EIF6 et de la mutation N106S dans un contexte de SDS, j'ai introduit via CRISPR/Cas9 ces mutations dans des lignées fibroblastiques immortalisées de patients SDS et de contrôle. Ces modèles cellulaires originaux ont permis de déterminer l'impact de la mutation N106S sur la la localisation et la fonction d'elF6 mais aussi de préciser les effets de ces mutations sur plusieurs aspects du « fitness » cellulaire, notamment la biogenèse des ribosomes, le taux de traduction et la prolifération cellulaire. Dans l'ensemble, le développement de ce modèle a aidé à caractériser comment la mutation N106S et l'haploinsuffisance somatique de elF6 confèrent un avantage sélectif dans les cellules déficientes en SBDS ou EFL1.Shwachman Diamond syndrome (SDS) is a rare genetic ribosomopathy leading to impaired protein synthesis, which causes numerous symptoms including bone marrow failure and neutropenia that can evolve to myelodysplasia syndrome or acute myeloid leukaemia. Biallelic mutations in the SBDS gene are responsible of above 90% of the SDS cases and we recently identified biallelic EFL1 mutations as a novel cause of SDS. SBDS together with EFL1 remove the anti-association factor elF6 from the pre60S ribosomal subunit, allowing its interaction with the 40S subunit to form the mature ribosome 80S. Natural acquisition of somatic genetic events over time participâtes to age-related diseases and cancer development. However, in Mendelian diseases these events can, in rare case, counteract the deleterious effect of the germline mutation and provide a sélective advantage to the somatically modified cells, a phenomenon dubbed Somatic Genetic Rescue (SGR). We recently showed that several somatic genetic events affecting the expression or function of elF6 are frequently detected in blood clones from SDS patients but not in healthy individuals, suggesting a mechanism of SGR. While most of these somatic mutations induce elF6 destabilization or EIF6 haploinsufficiency, one récurrent mutation (N106S) did not affect the expression of elF6 but rather impact its ability to interact with the 60S subunit. In order to further investigate the functional conséquences of ElF6 haploinsufficiency and N106S mutation in a context of SDS, I introduced via CRISPR/Cas9 these mutations in immortalized fibroblastic cell line from SDS patients and control. These original cellular models hâve made it possible to détermine the impact of the N106S mutation on the localisation and function of elF6 and also to clarify the effects of these mutations on several aspects of cellular fitness, in particular ribosome biogenesis, translation rate and cell prolifération. Overall, the development of these cellular models has helped to characterise how the somatic N106S mutation and elF6 haploinsufficiency confer a sélective advantage in cells déficient in SBDS or EFL1
Variations on the Author
“Variations on the Author” discusses two of Eduardo Coutinho’s recent films (Um Dia na Vida, from 2010, and Últimas Conversas, posthumously released in 2015) and their contribution to the general question of documentary authorship. The director’s filmography is characterized by a consistent yet self-effacing form of authorial self-inscription: Coutinho often features as an interviewer that rather than express opinions propels discourses; an interviewer that is good at listening. This mode of self-inscription characterizes him as an author who is not expressive but who is nonetheless markedly present on the screen. In Um Dia na Vida, however, Coutinho is completely absent form the image, while Últimas Conversas, on the contrary, includes a confessional prologue that moves the director from the margins to the center of his films. This article examines the ways in which these works stand out in the filmography of a director who offers new insights into the notion of cinematic authorship
Appropriate Similarity Measures for Author Cocitation Analysis
We provide a number of new insights into the methodological discussion about author cocitation analysis. We first argue that the use of the Pearson correlation for measuring the similarity between authors’ cocitation profiles is not very satisfactory. We then discuss what kind of similarity measures may be used as an alternative to the Pearson correlation. We consider three similarity measures in particular. One is the well-known cosine. The other two similarity measures have not been used before in the bibliometric literature. Phenotypic and molecular characterization of human deficiencies resulting from telomere dysfunctions and / or DNA repair defect
Le maintien de l'intégrité du génome est essentiel pour la survie cellulaire et la propagation de l'information génétique. Une mauvaise prise en charge des dommages de l’ADN et / ou une aberration de la maintenance de l’intégrité des télomères - les extrémités des chromosomes linéaires - provoquent chez l'homme des pathologies associées à une instabilité génétique. Ainsi, des dysfonctions télomériques sont à l’origine de la Dyskératose Congénitale (DC), et de sa forme rare et sévère, le Syndrome de Hoyeraal-Hreidarsson (HHS). Les DC et HHS se caractérisent principalement par une insuffisance médullaire progressive, des défauts développementaux et une prédisposition à développer des cancers. Par ailleurs, de nombreux syndromes associant déficits immunitaires et anomalies développementales sont causés par des défauts de réparation de l'ADN (cas de déficits immunitaires sévères, de l’Anémie de Fanconi (FA), de l’ataxie télangiectasie (AT), etc …). Au cours de ce travail, nous avons réalisé une étude phénotypique et génétique de patients atteints de deux pathologies aux caractéristiques cliniques distinctes. Ce travail de thèse a permis : 1) d'une part d'identifier des mutations de RTEL1 chez 3 patients atteints de HHS, décrivant ainsi une nouvelle cause moléculaire de cette pathologie. L'analyse des cellules de ces patients a révélé le rôle crucial que joue RTEL1 sur la stabilité du génome et le maintien des télomères dans des cellules humaines. 2) d'autre part, d'identifier un défaut en MYSM1, une histone déubiquitinase, dans un nouveau syndrome immuno-hématologique associé à des défauts de réparation de l’ADN présentant certaines similitudes avec l'anémie de Fanconi. Cette étude démontre pour la première fois, qu'outre son rôle dans la régulation transcriptionnelle, MYSM1 participe également aux mécanismes de réparation des lésions de l'ADN.Maintaining genome integrity is essential for cell survival and propagation of the genetic information. Improper management of DNA damages and / or aberrations in maintenance of telomere - the ends of linear chromosomes - causes humans disorders associated with genetic instability. Thus, in humans, telomere dysfunction causes Dyskeratosis Congenita (DC), and its rare and severe form, Hoyeraal-Hreidarsson Syndrome (HHS). DC and HHS are mainly characterized by progressive bone marrow failure, developmental defects and predisposition to cancer. In addition, many syndromes involving immunodeficiency and developmental abnormalities are caused by defects in DNA repair (e.g. severe immune deficiencies, Fanconi Anemia (FA), Ataxia Telangiectasia (AT),…). In this work, we performed a phenotypic and genetic study of patients with two syndromes presenting distinct clinical features. This work permitted : 1) on one hand, to identify RTEL1 mutations in patients with HHS and describe a new molecular cause of this disease. The analysis of patients’ cells revealed the crucial role for RTEL1 in genome stability and telomere maintenance in human cells. 2) on the other hand, to identify mutations in MYSM1, a histone deubiquitinase, in a new immuno-hematological syndrome associated with defects in DNA repair and sharing some similarities with Fanconi anemia. This study demonstrates for the first time that, in addition to its role in transcriptional regulation, MYSM1 is required to cope with DNA damages
Identification and analysis of a disease-causing separation of function mutation in RAD50
Le complexe MRN (MRE11-RAD50-NBS1) est un des acteurs centraux de la réparation des cassures double brin de l'ADN. Nous avons identifié un patient présentant un retard du développement associé à une insuffisance médullaire et porteur de mutations bialléliques du gène RAD50. La première mutation conduit à un allèle nul tandis que la seconde (notée RAD50E1035del) entraîne l'expression d'une protéine ayant perdue un unique résidu dans une des heptades répétées du domaine en bobine enroulée de RAD50. Une analyse phénotypique exhaustive démontre que RAD50E1035del représente une mutation séparation de fonction qui perturbe les fonctions du complexe MRN garantissant la réparation, la réplication et la résection de l'ADN, sans pour autant affecter sa capacité d'activer ATM. Les résultats obtenus, confirmés par l'utilisation de protéines recombinantes purifiées, suggèrent que c'est l'activité nucléasique de MRE11 qui est affectée. L'expression ectopique de la forme sauvage de la protéine RAD50 dans les cellules du patient restaure les capacités de réparation et de réplication montrant un lien direct entre le phénotype observé et la mutation de RAD50 portée par le patient. La mutation correspondante chez Saccharomyces cerevisiae entraine un défaut de réparation et d'activation de la voie Tel1 (ATM) thermosensible extrêmement sévère. Cette étude démontre l'importance du domaine en bobine enroulée de RAD50 pour garantir la régulation de l'activité de résection de MRE11 au sein du complexe MRN.The MRN complex (MRE11-RAD50-NBS1) plays a central role in response to DNA double-strand breaks. We identified a patient with developmental defects and bone marrow failure carrying biallelic RAD50 mutations. One of the mutations creates a null allele while the other (noted RAD50E1035del) leads to the expression of a protein that has lost a single residue in one of the repeated heptad of the coiled-coil domain of RAD50. We show that RAD50E1035del represents a separation-of-functions mutation that impairs the DNA repair, the DNA replication and the resection warranted by the MRN complex whithout affecting its ability to activate ATM. The results, confirmed by the analysis of purified recombinant proteins, suggest that RAD50E1035del directly impacts the nuclease activity of MRE11. The ectopic expression of the wild type form of RAD50 complemented the defects observed in the patient's cells demonstrating the casual link between the phenotype and the RAD50 mutations carried by the patient. The corresponding mutation in Saccharomyces cerevisiae caused severe thermosensitive defects in both DNA repair and Tel1ATM dependent signaling. Collectively, this study emphasizes the importance of the RAD50 coiled-coil to regulate MRE11-dependent DNA end resection
Dispelling the Myths Behind First-author Citation Counts
We conducted a full-scale evaluative citation analysis study of scholars in the XML research field to explore just how different from each other author rankings resulting from different citation counting methods actually are, and to demonstrate the capability of emerging data and tools on the Web in supporting more realistic citation counting methods. Our results contest some common arguments for the continued
use of first-author citation counts in the evaluation of scholars, such as high correlations between author rankings by first-author citation counts and other citation
counting methods, and high costs of using more realistic citation counting methods that are not well-supported by the ISI databases. It is argued that increasingly available digital full text research papers make it possible for citation analysis studies to go beyond what the ISI databases have directly supported and to employ more

Study of the implication of MYSM1 and ZNF699 in the DNA damage response
Au cours des 20 dernières années, d'importantes connaissances ont été acquises concernant les implications de la réponse aux dommages de l'ADN (DDR) dans le développement, la maturation et la fonction du système immunitaire. Le laboratoire DGSI a contribué à cette aventure en montrant que, en effet, des défauts dans la DDR peuvent entraîner des déficits immunitaires et, dans certains cas, une prédisposition au cancer. La première partie de la thèse est basée sur l'analyse d'un patient présentant un déficit immunitaire et des anomalies du développement. Une mutation faux-sens homozygote affectant le site catalytique de la déubiquitinase d'histone MYSM1 a pu être identifiée chez ce dernier. MYSM1 est une métallo-protéase, ciblant la forme monoubiquitinée de l'histone H2A en position K119 (H2AK119ub), un marqueur de la chromatine associé à la répression transcriptionnelle. Il a été décrit, à partir de modèles murins, que MYSM1 participe à la dérépression transcriptionnelle de gènes impliqués dans l'homéostasie des cellules souches hématopoïétiques, l'hématopoïèse et la différenciation des lymphocytes. Le patient déficient en MYSM1 présente une absence totale de lymphocytes B, une lymphopénie T, une hématopoïèse défectueuse et des anomalies du développement. Comme chez les souris KO MYSM1, la plupart de ces caractéristiques pourraient être dues à la dérégulation transcriptionnelle de facteurs impliqués dans le développement immuno-hématologique. Cependant, les fibroblastes du patient présentent une hypersensibilité à des agents génotoxiques. Ces résultats indiquent que la réponse aux dommages de l'ADN est compromise dans les cellules du patient, un phénotype non décrit dans les études de souris KO, et suggèrent un rôle de MYSM1 dans la DDR. Une deuxième partie de la thèse porte sur le facteur ZNF699. Une insertion homozygote d'un nucléotide, conduisant à un décalage du cadre de lecture, a été identifiée dans le gène codant ZNF699, un facteur à doigts de zinc, chez un patient atteint d'insuffisance médullaire associée à un vieillissement accéléré et des télomères courts. Les cellules de ce patient présentent une hypersensibilité à des agents génotoxiques, suggérant une fonction de ZNF699 dans la réparation de l'ADN. L'objectif de cette thèse est de comprendre l'implication des facteurs MYSM1 et ZNF699 dans la pathologie respective de chaque patient, ainsi que l'implication de ces facteurs dans les mécanismes de réponses aux dommages de l'ADN (DDR).For the last 20 years, important knowledge were acquired regarding the implication of the DNA damage response (DDR) in the development, maturation and function of the immune system. The lab DGSI has shown that DNA repair deficiencies can lead to immune disorders and in some cases to cancer predisposition. The first part of this thesis is based on the study of a patient exhibiting an immune deficiency and developmental problems. An homozygous misense mutation affecting the catalytic site of the protein MYSM1 was identified for this patient. MYSM1 is a metalloprotease, targeting monoubiquitinated histone H2A on lysine 119 (H2AK119ub), a marker of transcription silencing. Based on murine models, MYSM1 was described as a transcriptional derepresser of genes implicated in hematopoietic stem cells homeostasis and lymphocytes differentiation. The MYSM1 deficient patient suffered from a complete absence of B cells, a T cell lymhopenia, some hematopoietic defects and developmental abnormalities. As observed in the murine model, those symptoms could be explained by a transcriptional deregulation of factors implicated in the immuno-hematopoietic development. However, patient's fibroblasts are hypersensitive to certain genotoxic compounds. Hence, the DDR seems to be impaired in the patient cells, which is not described in murine models, and suggests an implication of MYSM1 in the DDR. A second part of the thesis focuses on ZNF699, wich is a zinc finger protein. An homozygous insertion of one nucleotide, leading to a frameshift, was identified in the gene coding for ZNF699 in a patient suffering from medullar aplasia, accelerated aging and short telomeres. Cells from this patient are also hypersensitive to some gentoxic compounds, suggesting the implication of ZNF699 in the DDR. The aim of this work is to understand the role of these two factors MYSM1 and ZNF699 in each patient pathology, and decipher their respective implication in the DDR
