Going Beyond Counting First Authors in Author Co-citation Analysis
The present study examines one of the fundamental aspects of author co-citation analysis (ACA) - the way co-citation
counts are defined. Co-citation counting provides the data on which all subsequent statistical analyses and mappings
are based, and we compare ACA results based on two different types of co-citation counting - the traditional type that
only counts the first one among a cited work's authors on the one hand and a non-traditional type that takes into
account the first 5 authors of a cited work on the other hand. Results indicate that the picture produced through this non-traditional author co-citation counting contains more coherent author groups and is therefore considerably clearer. However, this picture represents fewer specialties in the research field being studied than that produced through the traditional first-author co-citation counting when the same number of top-ranked authors is selected and analyzed. Phosphoproteome mapping regulated by class I PI3K isoforms in pancreatic cancer
L'adénocarcinome pancréatique est un des cancers les plus létaux, avec une survie à 5 ans après diagnostic de seulement 5%. L'absence de traitement curatif et les nombreux échecs des thérapies ciblées mettent en avant l'urgence d'identifier une stratégie thérapeutique efficace. L'atteinte de cet objectif doit passer par l'identification de biomarqueurs diagnostic et pronostic, l'identification de nouvelles cibles thérapeutiques et la connaissance des mécanismes de résistance induits par les thérapies ciblées. La voie PI3K/Akt/mTOR, une des voies les plus altérées dans les cancers, est suractivée dans les cancers du pancréas et corrélée à un mauvais pronostic. Chez les Vertébrés, la famille des phosphoinositide-3-kinases (PI3K) de classe I est constituée des isoformes p110a, p110ß, p110d et p110?. Bien qu'elles réalisent toutes la même réaction biochimique (phosphorylation du PIP2 en PIP3, second messager lipidique), chaque isoforme de PI3K possède des rôles physiologiques spécifiques. Les inhibiteurs globaux de PI3Ks actuellement testés en phase I/II dans les cancers solides avancés présentent un bénéfice thérapeutique limité à des doses maximales tolérées. Les inhibiteurs des isoformes de PI3K sont actuellement les agents les plus prometteurs car ils offrent les avantages d'être, à de faibles doses, plus efficaces, plus puissants dans l'inhibition d'une PI3K et donc moins toxiques que les inhibiteurs pan-PI3K. Les objectifs de cette thèse sont de déterminer les rôles isoforme-spécifiques des PI3K et l'intérêt thérapeutique de cibler une ou plusieurs isoformes dans la pancréatite et l'adénocarcinome pancréatique, par l'identification de voies isoforme-spécifiques et l'étude des réponses adaptatives induites par le ciblage d'une ou de toutes les isoformes de PI3K. Dans un premier temps, mon travail a permis de mettre en évidence, valider et compléter des résultats obtenus dans l'équipe, visant à démontrer l'importance de la signalisation PI3K/Akt dans ces deux processus physiopathologiques : la pancréatite chronique et l'initiation de la carcinogenèse pancréatique. Plus précisément, l'hyperactivation de la voie PI3K/Akt observée dans des échantillons humains et murins atteints de pancréatique chronique est corrélée avec l'enrichissement d'une signature transcriptomique d'activation de l'isoforme p110a. Par ailleurs, l'inactivation génétique et pharmacologique de p110a lors d'une inflammation chronique pancréatique ou en présence de Kras oncogénique empêche l'apparition de métaplasies acino-canalaires, structures associées à l'initiation de la carcinogenèse pancréatique. L'élaboration d'un protocole de transdifférenciation acino-canalaire in vitro m'a permis de valider que seule l'isoforme p110a est nécessaire à cette étape d'initiation de la carcinogenèse pancréatique en régulant les petites GTPases Rho, essentielles au remodelage du cytosquelette d'actine. Dans un deuxième temps, grâce à une analyse quantitative du phosphoprotéome d'une lignée cancéreuse pancréatique traitée ou non à différents temps par un inhibiteur pan- ou isoforme-sélectif, j'ai démontré pour la première fois l'existence de cibles, de réseaux de signalisation et de réponses adaptatives régulés par chaque isoforme de PI3K. Pour conclure, l'ensemble des résultats démontrent le rationnel de l'utilisation combinatoire d'inhibiteurs isoforme-spécifiques de PI3K chez les patients atteints de cancer du pancréas pour une meilleure réponse clinique.Pancreatic ductal adenocarcinoma is one of the most lethal cancers, with a 5 year-survival rate below 5%. Lack of curative treatment and failure of targeted therapies urge the need to identify novel efficient therapeutic strategy. Achievement of this goal will be obtained through the identification of diagnosis and prognosis biomarkers, identification of novel therapeutic targets and the knowledge of resistance mechanisms induced by these targeted therapies. PI3K/Akt/mTOR signalling, one of the most altered in cancers, is overactivated in pancreatic cancer and correlated with poor prognosis. In the Vertebrates, the family of class I phosphoinoitide-3-kinase (PI3K) includes four isoforms: p110a, p110ß, p110d and p110?. Although they all perform the same biochemical reaction (phosphorylation of PIP2 in PIP3, a membrane lipid messenger), each isoform were demonstrated to have specific physiological roles. Global PI3K inhibitors are currently being tested in phase I/II clinical trials in advanced solid cancers, but show at maximal doses tolerated a limited therapeutic benefit. Isoform-selective PI3K inhibitors are currently the most promising agents because, at low doses, they are more efficient to inhibit one PI3K isoform, and thus, less toxic than pan-PI3K inhibitors. The objectives of this thesis are to determine isoform-specific PI3K roles and the therapeutic interest to target one or more isoforms in pancreatitis and PDAC, by the identification of isoform-specific pathways and the study of adaptive responses induced by targeting of one or all isoforms of PI3K. In a first part, my work has highlighted, validated and completed results obtained in the team, to demonstrate the significance of PI3K/Akt signalling in two physiological processes: chronic pancreatitis and initiation of pancreatic carcinogenesis. Precisely, the overactivation of PI3K/Akt pathway measured on human and murine chronic pancreatitis samples is correlated with a specific p110a activation gene expression signature. Moreover, genetic and pharmacologic inactivation of p110a during pancreatic chronic inflammation or cancerogenesis (by oncogenic Kras) prevents the formation of acino-ductal metaplasia, structures at the origin of pancreatic carcinogenesis initiation. Development of in vitro acino-ductal transdifferentiation protocol allowed me to demonstrate that only p110a is necessary at this initial step of pancreatic carcinogenesis by the regulation of Rho small GTPases, further regulating actin remodelling. In the second part, by a phosphoproteomic-based approach, I quantified PI3K downstream phosphorylation-regulated targets in a pancreatic cancer cell line treated or not by a pan- or selective PI3K inhibitor at different times. I demonstrated for the first time existence of targets, signalling pathways and adaptive responses regulated by each PI3K isoform. To conclude, all these results demonstrate the rational of combinatorial use of isoform-specific PI3K inhibitors in patients with pancreatic cancer for better clinical response
Variations on the Author
“Variations on the Author” discusses two of Eduardo Coutinho’s recent films (Um Dia na Vida, from 2010, and Últimas Conversas, posthumously released in 2015) and their contribution to the general question of documentary authorship. The director’s filmography is characterized by a consistent yet self-effacing form of authorial self-inscription: Coutinho often features as an interviewer that rather than express opinions propels discourses; an interviewer that is good at listening. This mode of self-inscription characterizes him as an author who is not expressive but who is nonetheless markedly present on the screen. In Um Dia na Vida, however, Coutinho is completely absent form the image, while Últimas Conversas, on the contrary, includes a confessional prologue that moves the director from the margins to the center of his films. This article examines the ways in which these works stand out in the filmography of a director who offers new insights into the notion of cinematic authorship
Appropriate Similarity Measures for Author Cocitation Analysis
We provide a number of new insights into the methodological discussion about author cocitation analysis. We first argue that the use of the Pearson correlation for measuring the similarity between authors’ cocitation profiles is not very satisfactory. We then discuss what kind of similarity measures may be used as an alternative to the Pearson correlation. We consider three similarity measures in particular. One is the well-known cosine. The other two similarity measures have not been used before in the bibliometric literature. Translatome-based classification of pancreatic cancer
Le cancer du pancréas, ou encore l'adénocarcinome pancréatique (ACP) est la 4ème cause de décès liée au cancer dans les pays industrialisés. Non seulement l'absence de signes cliniques spécifiques à la maladie conduit à un diagnostic tardif, souvent à un stade métastasique, la classification actuelle des patients atteints de ce cancer ne permet pas d'orienter le choix de prise en charge des patients. Cette absence de traitement efficace se traduit par un très faible taux de réponse aux chimiothérapies et une médiane de survie à 5 ans, inférieure à 5%. L'importante hétérogénéité génomique inter-tumorale ainsi que l'abondance du stroma perturbent l'analyse du processus de carcinogénèse pancréatique, et rendent particulièrement complexe le ciblage d'une voie spécifique. Par conséquent, les différentes classifications établies par des analyses génomiques et transcriptomiques ont permis de séparer les patients principalement en deux sous-groupes "basal" et "classique" avec des différences marquées de survie, mais pas de sensibilité particulière à un agent thérapeutique. Cependant, plusieurs groupes de recherche, dont le nôtre, ont montré que l'ACP comportait d'importantes dérégulations au niveau de la traduction des ARN messagers, démontrant ainsi que l'abondance des ARNm et le niveau de protéines ne sont pas toujours corrélés. Mes travaux ont permis d'identifier un sous-groupe de tumeurs portant une signature traductionnelle spécifique, indécelable au niveau transcriptionnel, grâce à l'analyse du traductome de 28 PDX pancréatiques par une approche bio-informatique non-supervisée. Dans ces tumeurs, la voie de "Integrated Stress response" (ISR) est activée de manière constitutive, associée à une baisse de la synthèse protéique globale. Cette particularité semble contribuer à un mécanisme de résistance aux stress, notamment aux chimiothérapies activatrices de l'ISR. Ce phénotype pourrait être expliqué par une résistance accrue à l'apoptose dans ces cellules cancéreuses. Néanmoins, la caractérisation de ce sous-type démontre une dépendance très particulière liée au métabolisme d'un acide aminé. En conséquence, le ciblage de cette voie pourrait constituer une nouvelle approche thérapeutique, spécifique à ces tumeurs pancréatiques.Pancreatic cancer, also known as pancreatic ductal adenocarcinoma (PDA) is the 4th cause of cancer related death in industrialized countries. The absence of specific clinical symptoms of this disease leads to a late diagnosis, mostly at a metastatic stage. Moreover, the current classification of PDA patients does not allow personalized patient management, which may explain the lack of efficient treatment, resulting in a poor treatment response rate and a 5-year survival rate not exceeding 7%. The important genomic heterogeneity between tumors and the high abundance of the stroma hinder the analysis of the pancreatic carcinogenesis process, and make particularly complex the targeting of a specific pathway. Different classifications of PDA tumors based on mutational landscape and genome wide transcriptomic analysis emerged principally two subtypes "basal-like" and "classical", correlating with patient overall survival but not to a particular sensitivity to a molecule class. Nonetheless, several research groups including ours, demonstrated the presence of a high deregulation in mRNA translation mechanisms in PDA, showing that the abundance of mRNA and the level of the associated protein do not always correlate. My work allowed the identification of a tumor subgroup with a particular translational signature, undetectable at the transcriptional level, through the translatome analysis of 28 pancreatic patient-derived xenografts (PDX) by unsupervised bioinformatics approaches. The Integrated Stress Response (ISR) pathway is constituvely activated in these tumors, in association with a global protein synthesis attenuation. This particularity seems to contribute in increasing resistance to stress, including ISR-activating chemotherapies, and could be explained by an increased resistance to apoptosis in these cancer cells. Nonetheless, the characterization of this subtype revealed an important dependency on a specific amino acid metabolism. As a consequence, targeting this metabolic pathway might be an interesting therapeutic approach for these pancreatic tumors
Translational consequences of 4E-BP1 loss in pancreatic cancer
L'adénocarcinome pancréatique est la 4ème cause de décès liés aux cancers dans les pays occidentaux et constitue un véritable défi, tant l'absence de traitement curatif assombrit son pronostic. Les récurrents échecs des thérapies ciblées soulignent la particularité de sa physiopathologie vis-à-vis des autres cancers et la nécessité d'identifier de nouvelles cibles thérapeutiques. La mutation activatrice de l'oncogène KRAS, considérée comme l'événement initiateur de la carcinogenèse pancréatique, est retrouvée dans plus de 90% des cas. L'activation consécutive des voies de signalisation MAPK et PI3K amorce la transformation tumorale et constitue un trait caractéristique du cancer pancréatique. Si la synthèse protéique est altérée dans de nombreux cancers, elle semble jouer un rôle encore plus important dans le cancer du pancréas, puisqu'elle se situe au carrefour de voies fortement activées. Les altérations des facteurs régulant l'initiation sont majoritaires, et ont pour but de détourner la machinerie traductionnelle, à l'avantage de la cellule cancéreuse. Si la cellule cancéreuse présente un niveau de synthèse protéique globalement élevé, l'augmentation sélective de la traduction de certains ARNm semble définir des comportements propres aux différents types de cancers. L'adénocarcinome pancréatique est caractérisé par une perte d'expression du répresseur traductionnel 4E-BP1 dès les stades précoces de la transformation, qui n'est observée dans aucun autre cancer. L'objectif de ces travaux était de mettre en évidence les processus cellulaires affectés par la perte de 4E-BP1, ainsi que leurs conséquences sur le développement du cancer pancréatique. Mes résultats démontrent que si l'absence de 4E-BP1 est favorable à la régénération tissulaire dans le contexte de la pancréatite, elle confère un avantage prolifératif aux cellules cancéreuses pancréatiques exprimant KRAS muté, en favorisant leur réplication. Cette faculté est acquise au travers d'une dérégulation de la synthèse d'effecteurs décisifs pour l'entrée en phase S et l'initiation de la réplication. Ceci suggère que la perte de 4E-BP1 pourrait constituer un mécanisme de résistance à la chimiothérapie en favorisant la réplication des cellules cancéreuses. En effet l'amorçage de nouveaux foyers de réplication pourrait permettre d'échapper à l'incorporation d'analogues toxiques de nucléosides tels que la gemcitabine. L'utilisation d'inhibiteurs de la traduction pourrait ainsi constituer une nouvelle approche thérapeutique, en bloquant la réplication et en potentialisant l'effet de la chimiothérapie.Pancreatic ductal adenocarcinoma (PDAC) is the 4th cause of cancer-related deaths in western countries with a 5-years overall survival of 5% that has not improved for years. The lack of bona fide curative therapeutics brings major challenges for the development of tailored therapies. Recent clinical failures remind the particular pathophysiology of PDAC compared to other cancers and the need for new strategies to be uncovered. Mutated KRAS is considered to be the initial event in the onset of pancreatic carcinogenesis, and is found in more than 90% of cases. Consequent activation of MAPK and PI3K signaling pathways primes transformation and is particularly significant in PDAC. While protein synthesis is altered in several cancers, it seems to be highly contributive to pancreatic carcinogenesis, as it stands at the junction of hyperactivated pathways. Alterations in initiation factors are the most common, and lead to a "hijack" of the translation machinery to the advantage of the cancer cell. While global translation rates are generally higher in cancer cells, specialized cancer behaviors seem to rely on the specific translation of subsets of mRNAs. PDAC is characterized by a loss of the translational repressor 4E-BP1 that happens early in the transformation process, and which seems specific of this malignancy. Our results demonstrate that while 4E-BP1 deficiency improves tissue regeneration in the context of pancreatitis, this confers proliferative advantage to pancreatic cancer cells expressing mutated KRAS through increased replication. This ability is acquired through enhanced synthesis of effectors involved in S phase entry and replication initiation. Those results suggest that 4E-BP1 loss may serve as a mechanism of resistance to chemotherapy, by promoting cancer cells replication. Priming of new replication foci could be an escape from incorporation of toxic nucleosides such as gemcitabine. The use of translation inhibitors might be a novel therapeutic approach through replication blocking and chemotherapy potentiation
Implication of the translation initiation factor eIF4E3 in normal haematopoiesis and acute myeloid leukemia
Les leucémies aiguës myéloïdes (LAM) sont des hémopathies malignes caractérisées par une dérégulation de l'hématopoïèse. Les altérations (translocations chromosomiques et/ou mutations) conduisent à un blocage de la différenciation cellulaire, une prolifération clonale accrue et une accumulation de blastes myéloïdes dans la moelle osseuse et le sang. Il en résulte une absence de cellules matures et fonctionnelles permettant l'équilibre du tissu hématopoïétique. Afin d'identifier les acteurs pouvant être impliqués dans le développement des LAM, un séquençage de l'ARN incluant des échantillons normaux ainsi que des échantillons de patients atteints de LAM a été réalisé. L'expression de tous les facteurs régulant la synthèse protéique (initiation, élongation et terminaison de la traduction) et de tous les acteurs des voies de signalisation qui contrôlent leurs activités ont été scrutés. Parmi eux, les deux facteurs eIF4E1 et eIF4E3 ont attiré notre attention. Ils appartiennent à la famille eIF4E (eukaryotic translation initiation factor 4E) des facteurs d'initiation de la traduction qui régulent la traduction coiffe-dépendante des ARNm. L'initiation de la traduction est régulée par les voies de signalisation des MAPK et PI3K/AKT/mTOR. eIF4E1, un facteur bien connu, joue un rôle dans la survie et la prolifération des cellules normales et cancéreuses alors que eIF4E3 est peu décrit. L'objectif de ce projet a été de démontrer l'implication du facteur d'initiation eIF4E3 dans l'hématopoïèse normale et dans la LAM. D'après nos données, le facteur d'initiation de la traduction eIF4E3 participe à la différenciation des cellules hématopoïétiques en monocytes. Chez les patients atteints de LAM, son expression variable et dérégulée semble participer aux processus oncogéniques. De plus une forte expression d'eIF4E3 participe à la résistance des blastes leucémiques aux inhibiteurs de mTOR. En revanche, l'utilisation de différents inhibiteurs de la kinase MNK présente des effets divergents sur la différenciation monocytaire. De plus, l'analyse du traductome d'eIF4E3 et d'eIF4E1 est essentielle afin d'identifier les ARNm cibles traduits par ces deux facteurs. Cela pourrait également suggérer des ARNm dont les protéines seraient potentiellement impliquées dans le développement des LAM. L'ensemble de ces résultats est un premier pas dans la compréhension et la caractérisation du facteur d'initiation de la traduction eIF4E3. Comprendre les fonctions de ce facteur impliqué dans la différenciation hématopoïétique devient essentiel et pourrait permettre une meilleure prise en charge thérapeutique des patients.Acute myeloid leukaemias (AML) are haematological malignancies characterised by deregulation of haematopoiesis. Alterations (chromosomal translocations and/or mutations) lead to a block in cell differentiation, increased clonal proliferation and an accumulation of myeloid blasts in the bone marrow and blood. The result is a lack of mature, functional cells to balance the haematopoietic tissue. In order to identify the players that may be involved in the development of AML, RNA sequencing was carried out on normal samples and samples from patients with AML. The expression of all the factors regulating protein synthesis (initiation, elongation and termination of translation) and of all the players in the signalling pathways controlling their activities were examined. Among them, the two factors eIF4E1 and eIF4E3 caught our attention. They belong to the eIF4E (eukaryotic translation initiation factor 4E) family of translation initiation factors that regulate the cap-dependent translation of mRNAs. Translation initiation is regulated by the MAPK and PI3K/AKT/mTOR signalling pathways. eIF4E1, a well-known factor, plays a role in the survival and proliferation of normal and cancerous cells, whereas eIF4E3 is little described. The aim of this project was to demonstrate the involvement of the eIF4E3 initiation factor in normal haematopoiesis and in AML. According to our data, the translation initiation factor eIF4E3 is involved in the differentiation of haematopoietic cells into monocytes. In patients with AML, its variable and deregulated expression appears to be involved in oncogenic processes. In addition, high expression of eIF4E3 is involved in the resistance of leukaemic blasts to mTOR inhibitors. On the other hand, the use of different MNK kinase inhibitors has divergent effects on monocyte differentiation. In addition, translational analysis of eIF4E3 and eIF4E1 is essential to identify the target mRNAs translated by these two factors. This could also suggest mRNAs whose proteins are potentially involved in the development of AMLs. Taken together, these results represent a first step towards understanding and characterising the translation initiation factor eIF4E3. Understanding the functions of this factor involved in haematopoietic differentiation is becoming essential and could lead to better therapeutic management of patients
Dispelling the Myths Behind First-author Citation Counts
We conducted a full-scale evaluative citation analysis study of scholars in the XML research field to explore just how different from each other author rankings resulting from different citation counting methods actually are, and to demonstrate the capability of emerging data and tools on the Web in supporting more realistic citation counting methods. Our results contest some common arguments for the continued
use of first-author citation counts in the evaluation of scholars, such as high correlations between author rankings by first-author citation counts and other citation
counting methods, and high costs of using more realistic citation counting methods that are not well-supported by the ISI databases. It is argued that increasingly available digital full text research papers make it possible for citation analysis studies to go beyond what the ISI databases have directly supported and to employ more
