Going Beyond Counting First Authors in Author Co-citation Analysis
The present study examines one of the fundamental aspects of author co-citation analysis (ACA) - the way co-citation
counts are defined. Co-citation counting provides the data on which all subsequent statistical analyses and mappings
are based, and we compare ACA results based on two different types of co-citation counting - the traditional type that
only counts the first one among a cited work's authors on the one hand and a non-traditional type that takes into
account the first 5 authors of a cited work on the other hand. Results indicate that the picture produced through this non-traditional author co-citation counting contains more coherent author groups and is therefore considerably clearer. However, this picture represents fewer specialties in the research field being studied than that produced through the traditional first-author co-citation counting when the same number of top-ranked authors is selected and analyzed. Reasons for these effects are discussed
Variations on the Author
“Variations on the Author” discusses two of Eduardo Coutinho’s recent films (Um Dia na Vida, from 2010, and Últimas Conversas, posthumously released in 2015) and their contribution to the general question of documentary authorship. The director’s filmography is characterized by a consistent yet self-effacing form of authorial self-inscription: Coutinho often features as an interviewer that rather than express opinions propels discourses; an interviewer that is good at listening. This mode of self-inscription characterizes him as an author who is not expressive but who is nonetheless markedly present on the screen. In Um Dia na Vida, however, Coutinho is completely absent form the image, while Últimas Conversas, on the contrary, includes a confessional prologue that moves the director from the margins to the center of his films. This article examines the ways in which these works stand out in the filmography of a director who offers new insights into the notion of cinematic authorship
Appropriate Similarity Measures for Author Cocitation Analysis
We provide a number of new insights into the methodological discussion about author cocitation analysis. We first argue that the use of the Pearson correlation for measuring the similarity between authors’ cocitation profiles is not very satisfactory. We then discuss what kind of similarity measures may be used as an alternative to the Pearson correlation. We consider three similarity measures in particular. One is the well-known cosine. The other two similarity measures have not been used before in the bibliometric literature. Repertoire, unified nomenclature and evolution of the Type III effector gene set in the Ralstonia solanacearum species complex
Background: Ralstonia solanacearum is a soil-borne beta-proteobacterium that causes bacterial wilt disease in many food crops and is a major problem for agriculture in intertropical regions. R. solanacearum is a heterogeneous species, both phenotypically and genetically, and is considered as a species complex. Pathogenicity of R. solanacearum relies on the Type III secretion system that injects Type III effector (T3E) proteins into plant cells. T3E collectively perturb host cell processes and modulate plant immunity to enable bacterial infection. [br/] Results: We provide the catalogue of T3E in the R. solanacearum species complex, as well as candidates in newly sequenced strains. 94 T3E orthologous groups were defined on phylogenetic bases and ordered using a uniform nomenclature. This curated T3E catalog is available on a public website and a bioinformatic pipeline has been designed to rapidly predict T3E genes in newly sequenced strains. Systematical analyses were performed to detect lateral T3E gene transfer events and identify T3E genes under positive selection. Our analyses also pinpoint the RipF translocon proteins as major discriminating determinants among the phylogenetic lineages. [br/] Conclusions: Establishment of T3E repertoires in strains representatives of the R. solanacearum biodiversity allowed determining a set of 22 T3E present in all the strains but provided no clues on host specificity determinants. The definition of a standardized nomenclature and the optimization of predictive tools will pave the way to understanding how variation of these repertoires is correlated to the diversification of this species complex and how they contribute to the different strain pathotypes
Analyse fonctionnelle des effecteurs de type III (RipAX2, RipH2, RipH3 et RipG7) de la bactérie phytopathogène Ralstonia solanacearum
La bactérie phytopathogène du sol, Ralstonia solanacearum cause la maladie du flétrissement bactérien sur un grand nombre de plante hôtes. Un des déterminants clefs de son pouvoir pathogène est le système de sécrétion de type III. Celui-ci permet à la bactérie d'injecter des protéines directement dans les cellules de l'hôte. Dans ma thèse je me suis attaché à décrire et analyser finement la contribution au pouvoir pathogène de la bactérie de certains de ces substrats de l'appareil de sécrétion de type III (RipAX2, RipH2, RipH3 et RipG). Des expériences de double-hybride nous ont permis d'identifier des protéines des plantes hôtes pouvant être ciblées par ces effecteurs de type III. Dans une autre partie de mon travail j'ai contribué à l'étude de RipAX2 qui est induit spécifiquement la résistance dans des lignées d'aubergines porteur d'un locus de résistance. J'ai également travaillé sur l'identification des cellules de plantes soumises à l'injection de type III dans une interaction compatible. Pour cela j'ai utilisé la plante hôte Medicago truncatula, en exprimant dans certaines lignées cellulaires un effecteurs (RipG7) pour lequel nous avions démontré que son expression constitutive das M. truncatula pouvait restaurer l'infection de ces plantes par un mutant bactérien dans ce même effecteur. Enfin, j'ai aussi contribué à l'analyse structure-fonction fine de l'effecteur RipG7 dans sa fonction de contribution au pouvoir pathogène de R. solanacearum sur la plante hôte M. truncatula. Ce travail nous a permis d'identifier les acides aminés de RipG7 qui sont sous sélection positive, et parmi ceux-là, ceux qui contribuent directement à la fonction de RipG7 sur M. truncatula.The soil-borne pathogen Ralstonia solanacearum causes bacterial wilt in a broad range of plants. The type III secretion system (T3SS) and its associated type III effectors (T3Es) are the main virulence determinants of R. solanacearum. In my PhD study, to understand the mode of action of several "core" effectors (RipH2, RipH3, RipG7, RipG6) from R. solanacearum in host cells. We performed yeast two-hybrid screening of plant cDNA library to identify their protein targets. Besides, we also collaborated on the identification and characterization of a specific type III effector RipAX2 which is an avirulence factor that triggers a hypersensitive response in specific Eggplant lines. To understand which plant root cells are actually subjected to type III injection during the compatible interaction, I have generated transiently transformed Medicago truncatula lines (hairy root), expressing a host specificity and core T3E RipG7 in different root cell layers. When the transformed plant expressing RipG7 under 35S promoter, the plant can be infected and colonized by the ripG7 single mutant strain. The study could be refined by using specific root cell layer promoter to identify the root cell layers that are key players in this interaction. We also worked on the characterization of the structure-function of RipG7 from R. solanacearum. Our work revealed the genetic and functional variation of RipG7. Furthermore, positive selection study and mutagenesis analysis enabled us to identify essential functional residues which likely to have been differentially selected during the host-pathogen co-evolution. Role during infection and on plant defense of the type III effectors RipH1,2,3 and RipAX2 from Ralstonia Pseudosolanacearum
Le système de sécrétion de type III est un des déterminants majeurs de la pathogénicité de Ralstonia pseudosolanacearum qui lui permet d’injecter des effecteurs de type III (les « Rip », « Ralstonia Injected Protein ») directement dans les cellules des plantes hôtes. Les effecteurs RipH1, RipH2 et RipH3 sont des effecteurs de type III conservés dans la plupart des souches séquencées. Au cours de ma thèse, le rôle de ces effecteurs RipH lors de l’infection de différentes plantes a été étudié en prenant comme point d’entrée les protéines de tomates avec lesquelles ces effecteurs interagissent. Un criblage par double hybride dans la levure a permis d’identifier 19 de ces protéines « cibles » de tomate. Des méthodes de génétique inverse ont ensuite été utilisées pour chercher le rôle des orthologues de ces protéines dans différentes plantes modèles lors de l’infection par Ralstonia pseudosolanacearum. Du VIGS chez Nicotiana benthamiana a permis de mettre en évidence l’implication des orthologues de la protéine TOM3 : la multiplication bactérienne est moins importante dans les feuilles lorsque l’expression de ces gènes est diminuée. Dans Arabidopsis thaliana, des mutants d’un gène orthologue de la cible TOM9, décrit comme jouant entre autres un rôle dans la remodélisation de la chromatine, est plus résistant à l’infection par R. pseudosolanacearum. Dans un deuxième chapitre correspondant à un article publié, le rôle de l’effecteur RipAX2 a été étudié dans la résistance des aubergines AG91-25. La présence de cet effecteur dans la souche GMI1000 est nécessaire à l’établissement de la résistance de cette variété dans laquelle le locus de résistance EBWR9 a été mis en évidence. L’ajout de RipAX2 dans la souche PSS4, une souche pathogène de AG91-25 qui ne possède pas cet effecteur naturellement, la rend non pathogène. De plus, le motif protéique putatif « zincbinding » qui est décrit comme nécessaire pour l’induction de réponses de défense chez l’espèce proche de l’aubergine Solanum torvum n’est pas nécessaire pour la résistance de AG91-25. Enfin, la conservation de l’effecteur RipAX2 dans les différentes souches du complexe d’espèces de Ralstonia solanacearum a été étudiée pour évaluer l’efficacité potentielle de cette source de résistance contre différentes souches.One of the major virulence determinants of plant pathogenic Ralstonia species is the type III secretion system that enables it to inject proteins (also called “Ralstonia Injected Proteins” or Rip) into the host cells. The RipH1,2,3 type III effectors are conserved in different strains of the Ralstonia solanacearum species complex. The role of these effectors during infection has been studied, taking as an entry point the tomato proteins they interact with. Using yeast-two-hybrid screenings we have identified 19 tomato targets of these three RipH. Reverse genetics methods have then been used to study the role of orthologous genes of these targets in other model plants. Virus induced gene silencing in Nicotiana benthamiana showed that the orthologous genes of TOM3 were involved in plant response to Ralstonia pseudosolanacearum, as the bacterial multiplication was diminished in plants silenced for these genes. In Arabidopsis thaliana, mutants of the TOM9 orthologous gene which is described as involved in chromatin remodelisation were more tolerant to infection. In a second chapter corresponding to a published article, the role of RipAX2 has been studied. This effector triggers specific resistance in AG9125 eggplant which carry the major resistance locus EBWR9. This eggplant accession AG9125 is resistant to the wild type R. pseudosolanacearum strain GMI1000, while a ripAX2 defective mutant of this strain can cause wilt. The addition of ripAX2 from GMI1000 to the naturally pathogenic strain PSS4 suppresses its pathogenicity, demonstrating that RipAX2 causes AG9125 resistance. Moreover, a zinc binding motif described as necessary to induce defenses on the eggplant wild relative Solanum torvum upon RipAX2 recognition is not necessary for AG91-25 resistance. Dispelling the Myths Behind First-author Citation Counts
We conducted a full-scale evaluative citation analysis study of scholars in the XML research field to explore just how different from each other author rankings resulting from different citation counting methods actually are, and to demonstrate the capability of emerging data and tools on the Web in supporting more realistic citation counting methods. Our results contest some common arguments for the continued
use of first-author citation counts in the evaluation of scholars, such as high correlations between author rankings by first-author citation counts and other citation
counting methods, and high costs of using more realistic citation counting methods that are not well-supported by the ISI databases. It is argued that increasingly available digital full text research papers make it possible for citation analysis studies to go beyond what the ISI databases have directly supported and to employ more
