Estudo de associação entre variantes dos genes HLA-DRB e CTLA4 e pênfigo foliáceo endêmico (fogo selvagem)
Orientadora: Maria Luiza Petzl-ErlerDissertação (mestrado) - Universidade Federal do Paraná, Setor de Ciências BiológicasResumo: O pênfigo foliáceo endêmico (fogo-selvagem) é uma doença caracterizada por bolhas intra-epidérmicas e por anticorpos anti-desmogleína 1, uma proteína dos desmossomos, estruturas de adesão celular. A área de endemicidade localiza-se na região central da América do Sul, principalmente no centro-oeste do Brasil. Os auto-anticorpos promovem a perda da adesão entre os queratinócitos, um processo chamado acantólise. As bolhas resultantes localizam-se nas camadas superficiais da pele. Proteínas HLA têm um papel fundamental no desenvolvimento da resposta imune, apresentando antígenos aos linfócitos T e formando o repertório de linfócitos que participará da resposta imune periférica. Associações entre alelos de genes HLA e doenças autoimunes são frequentes na literatura. Já foram observadas associações entre alelos dos genes HLA-DRB e DQB e pênfigo foliáceo endêmico. O gene CTLA4 tem um papel fundamental na homeostase do sistema imune. Várias associações já foram observadas entre variantes de CTLA4 e doenças autoimunes. O objetivo deste trabalho foi investigar possíveis associações entre variantes dos genes HLA-DRB (DRB1, DRB3 e DRB5) e CTLA4 e pênfigo foliáceo endêmico. A amostra de pacientes e de controles foi composta por 147 e 182 indivíduos, respectivamente. A maior parte dos pacientes foi coletada no Hospital Adventista do Pênfigo (Campo Grande/MS) e a amostra de controles foi coletada em Campo Grande e Curitiba. As variantes gênicas foram tipadas através da técnica PCR-SSO. A análise estatística foi realizada utilizando o programa computacional RxC (algoritmo metropolis) e a magnitude das associações foi expressa através da OR (odds ratio). Associações positivas com a doença foram observadas com os alelos DRB1*0102, *0404, e *1602 (OR = 6,25; 1,98 e 2,66, respectivamente). Também foram observadas associações positivas com os alelos DRB1*0406 e *1406 (OR = 14,09 e 16,77, respectivamente). Estas OR elevadas são devidas, provavelmente, ao pequeno número de indivíduos que possuem estes alelos, por isso devem ser examinadas com cautela. Associações negativas foram observadas com os alelos *0301, *0701, *1101, *1104, *1301 e *1303 (OR = 0,23; 0,07; 0,05; 0,12; 0,33 e 0,09, respectivamente). Observou-se uma associação positiva com o alelo DRB5*0202 e uma associação negativa com DRB3*0202. Não foi possível determinar se a associação primária é com os alelos DRB1*16 ou com DRB5*0202. A associação com DRB3*0202 é consequente do desequilíbrio de ligação com alelos de DRB1 associados negativamente. Os resultados sugerem que os genes HLA-DRB tem um importante papel no estabelecimento da patogênese do pênfigo foliáceo endêmico, e que o gene CTLA4 não está influenciando de forma expressiva o desenvolvimento desta doença. No entanto, parece haver uma interação entre determinados genótipos de CTLA4 e HLA-DRB 1 na determinação do pênfigo foliáceo endêmico
Going Beyond Counting First Authors in Author Co-citation Analysis
The present study examines one of the fundamental aspects of author co-citation analysis (ACA) - the way co-citation
counts are defined. Co-citation counting provides the data on which all subsequent statistical analyses and mappings
are based, and we compare ACA results based on two different types of co-citation counting - the traditional type that
only counts the first one among a cited work's authors on the one hand and a non-traditional type that takes into
account the first 5 authors of a cited work on the other hand. Results indicate that the picture produced through this non-traditional author co-citation counting contains more coherent author groups and is therefore considerably clearer. However, this picture represents fewer specialties in the research field being studied than that produced through the traditional first-author co-citation counting when the same number of top-ranked authors is selected and analyzed. Variations on the Author
“Variations on the Author” discusses two of Eduardo Coutinho’s recent films (Um Dia na Vida, from 2010, and Últimas Conversas, posthumously released in 2015) and their contribution to the general question of documentary authorship. The director’s filmography is characterized by a consistent yet self-effacing form of authorial self-inscription: Coutinho often features as an interviewer that rather than express opinions propels discourses; an interviewer that is good at listening. This mode of self-inscription characterizes him as an author who is not expressive but who is nonetheless markedly present on the screen. In Um Dia na Vida, however, Coutinho is completely absent form the image, while Últimas Conversas, on the contrary, includes a confessional prologue that moves the director from the margins to the center of his films. This article examines the ways in which these works stand out in the filmography of a director who offers new insights into the notion of cinematic authorship
Appropriate Similarity Measures for Author Cocitation Analysis
We provide a number of new insights into the methodological discussion about author cocitation analysis. We first argue that the use of the Pearson correlation for measuring the similarity between authors’ cocitation profiles is not very satisfactory. We then discuss what kind of similarity measures may be used as an alternative to the Pearson correlation. We consider three similarity measures in particular. One is the well-known cosine. The other two similarity measures have not been used before in the bibliometric literature. Dispelling the Myths Behind First-author Citation Counts
We conducted a full-scale evaluative citation analysis study of scholars in the XML research field to explore just how different from each other author rankings resulting from different citation counting methods actually are, and to demonstrate the capability of emerging data and tools on the Web in supporting more realistic citation counting methods. Our results contest some common arguments for the continued
use of first-author citation counts in the evaluation of scholars, such as high correlations between author rankings by first-author citation counts and other citation
counting methods, and high costs of using more realistic citation counting methods that are not well-supported by the ISI databases. It is argued that increasingly available digital full text research papers make it possible for citation analysis studies to go beyond what the ISI databases have directly supported and to employ more

Caracterização molecular de proteínas hipotéticas diferencialmente expressas em Tripamastigota Metacíclico
Desde sua descoberta, no inicio do século 20, o protozoário parasita causador da Doença de Chagas, Trypanosoma cruzi, se tornou alvo de estudo em diversas instituições de pesquisa ao redor do mundo. Portador de características peculiares interessantes, T. cruzi é um excelente modelo de estudo de processo de regulação pós-transcricional. O parasita teve o seu genoma sequênciado em 2005, e foi observado que muitos dos genes contidas em seu genoma não apresentaram uma descrição funcional confiável, sendo anotados como codificadores de "proteínas hipotéticas". Tendo em vista essa ausência de caracterização funcional de uma parcela considerável do genoma de T. cruzi, o presente trabalho se propôs a realizar a caracterização molecular de um grupo de 10 proteínas de T. cruzi anotadas como "hipotéticas", e que se apresentavam diferencialmente expressas na forma celular tripomastigota metacíclica do parasita, a forma infectiva não-replicativa que inicialmente infecta o hospedeiro mamífero na via usual de transmissão da doença via o inseto vetor. Após amplificação, todos os dez genes selecionados no estudo foram clonados em vetor de entrada (pDONRTM221, Invitrogen), a partir do qual foi possível a transferência do fragmento gênico para outros vetores, visando diferentes abordagens de análise. Todos os genes foram transferidos com sucesso para o vetor de expressão pDESTTM17, de expressão em Escherichia coli, e nove para o vetor pTcGFP, de expressão no próprio T. cruzi e que fusiona à proteína uma etiqueta fluorescente. Dos genes inseridos no pDESTTM17, sete deles foram com sucesso expressos em E. coli, sendo obtidos anticorpos policlonais contra seis das proteínas expressas. Os ensaios de western blot realizados com os soros obtidos contra extratos das quatro formas celulares de T. cruzi corroboram os dados previamente obtidos de sequenciamento de mRNA. Foram realizados ensaios de imunolocalização com os soros obtidos, no entanto, os padrões encontrados nas imunolocalizações foram diferentes dos observados pelas proteínas fusionadas à etiqueta fluorescente GFP. Ensaios de nocaute gênico das proteínas estudadas foram iniciados, e em breve virão a contribuir para o trabalho. Espera-se que os dados obtidos com esse estudo venham melhorar a anotação funcional e a compreensão das proteínas selecionadas.Since it discovery in early 20th century, the Chagas Disease causative protozoan parasite, Trypanosoma cruzi, became the subject of study in several research institutions around de world. Given this lack of functional characterization of a considerable portion of T. cruzi genome, the present study proposed to perform a molecular characterization of a group of ten T. cruzi proteins annotated as "hypothetical" that in mRNA studies had showed to be differentially expressed in the parasite metacyclic trypomastigotes cell form, the infective non-replicative that initially infect the mammalian host in the usual route of transmission of the disease via the insect vector. After been amplified all the ten genes selected in the study were cloned into entry vector
(pDONRTM221, Invitrogen) from which it was possible to transfer the gene fragment to other vectors, targeting different approaches to analysis. All genes were successfully transferred to pDESTTM17 expression vector, for expression in Escherichia coli, and nine to the pTcGFP vector, for expression of the protein fused to a fluorescent tag in T. cruzi. From all genes inserted into pDESTTM17, seven were successfully expressed in E. coli, which six were purified and inoculated in mice for obtaining polyclonal antibody. Western blot assays performed against protein extracts of the four T. cruzi cell forms using this sera corroborate the date previously obtained by mRNA sequencing. Immunolocalization assays were performed, however, the localization patterns observed in the immunolocalizations were different from those observed by the proteins fused to the GFP fluorescent tag. Gene knockout assays of the studied proteins were started and soon will come to contribute to this characterization work. It is hoped that the data obtained from this study will improve the functional annotation and understanding of the selected proteins

We have done our best to complete the author checklist relating to the use of animals in the hut study. Note that the objective for the hut study was to evaluate the IRS treatment applications for residual efficacy against Anopheles mosquitoes, including the local An. coluzzii mosquito population. Cows were only used to attract mosquitoes into the huts and no tests were carried out directly on the cows. The author checklist is intended for use with studies where experiments are carried out on animals, which is why we have had such difficulty in completing this for the hut study, as many of the questions do not relate to how the cows were used
Análise do transcritoma do Trypanosoma cruzi e da célula hospedeira durante o processo de infecção

Curitiba, PR, Brasil.O processo de infecção nas células mamíferas pelo T. cruzi envolve uma série de etapas que geram mudanças estruturais, funcionais e bioquímicas na célula hospedeira e no parasita como reflexo de uma série de alterações na expressão gênica. Dentre as tecnologias mais recentes que permitem a análise dessas alterações gênica em grande escala, estão as tecnologias de sequenciamento do RNA (RNA-Seq). Estas permitem a identificação de todos os transcritos de um sistema celular, incluindo aqueles pouco representados, como os de um parasita durante o processo de infecção. O objetivo principal deste trabalho foi a avaliação do perfil da expressão gênica tanto do T. cruzi como da célula hospedeira através da tecnologia de sequenciamento em larga escala. Para tal propósito utilizamos a linhagem celular Vero e as cepas Dm28c e Y do T. cruzi e avaliamos o transcritoma de ambas as células durante a infecção através da tecnologia de RNA-Seq com o equipamento SOLiD (Applied Biosystems). Os pontos avaliados ao longo da cinética de infecção foram 2, 6, 24 e 48 h pós infecção. Um grande número de genes diferencialmente expressos foi identificado na célula hospedeira, totalizando 1061 e 831 genes nas infecções com Dm28c e Y, respectivamente. Esses genes foram relacionados principalmente com a resposta imune, o ciclo celular e sua regulação e metabolismo energético. Os genes modulados positivamente na célula hospedeira durante a infecção foram relacionados à resposta imune como, quimiocinas e citocinas pró e anti-inflamatórias, e ao metabolismo celular, principalmente à B-oxidação de ácidos graxos. Por outro lado, os genes com expressão diminuída estão envolvidos no ciclo celular com papel regulatório na progressão das fases do ciclo e no processo de replicação do DNA. Além disso, foram identificados genes modulados envolvidos na apoptose e citoesqueleto. Este trabalho foi pioneiro ao estudar a modulação do transcritoma do parasita durante a infecção na interação T. cruzi-célula hospedeira. Ao todo 2372 genes foram identificados como modulado em Dm28c e 1233 a cepa Y, dentre os quais, cerca de 46% foram identificados como proteínas hipotéticas. Proteínas de superfície celular que desempenham importante papel na adesão com a célula hospedeira foram reprimidos durante a infecção e representaram 20 % dos genes modulados. Os genes com expressão aumentada em 24 horas para Dm28c e em 6 horas para Y estão envolvidos no metabolismo energético e divisão celular. A infecção com ambas as cepas do T. cruzi levou a uma mudança no transcritoma da célula hospedeira de maneira muito semelhante apesar da diferença no perfil de infecção. Além disso, as cepas do T. cruzi demonstraram utilizar vias de sinalização comuns e particulares durante o processo de infecção.The process of infection in mammalian cells by T. cruzi involves a series of steps which generate structural, biochemical and functional changes in the host cell and the parasite as a result of a series of changes in gene expression. Among the latest methodologies available to analyze large scale gene alterations are the RNA sequencing technology (RNA-Seq.). This allows the identification of all transcripts of a cellular system, including those underrepresented, such as a parasite during intracellular infection. The main objective of this study was to evaluate the gene expression profile of both T. cruzi and the mammalian cell during the infection by large scale sequencing technology. For this purpose we use the Vero cell culture and Dm28c and Y strains of Trypanosoma cruzi and evaluated the transcriptome of both cells during infection by RNA- Seq technology with equipment SOLiD (Applied Biosystems). The infection kinetic was evaluated 2, 6, 24 and 48 h after infection. Significative number, 1061 and 831, of differentially expressed genes were identified in the host cell in infection with Dm28c and Y, respectively. These genes were mainly related to the immune response, cell cycle and its regulation and energetic metabolism. Positively modulated genes in the host cell during infection were related to immune response as chemokines and cytokines pro and antiinflammatory, and cellular metabolism, mainly in β- oxidation of fatty acids. On the other hand, genes with decreased expression are involved in cell cycle regulation with role in the progression of the cell cycle stages and on DNA replication process. In addition, modulated genes involved in apoptosis and cytoskeleton were identified. This study was pioneer on the modulation of transcriptome parasite during infection in the interaction T. cruzi-host cell. In all 2372 genes were identified as modulated in Dm28c and 1233 in Y strain, among which about 46% were identified as hypothetical proteins. Cell surface proteins that play an important role in adherence with the host cell were repressed during the infection, which represented 20 % of modulated genes in parasite. Genes with increased expression in 24 hours to Dm28c and 6 hours for Y are involved in energetic metabolism and cell division. The infection with both strains of T. cruzi led to change in the transcriptome of the host cell in a manner very similar despite the difference in the profile of infection. Furthermore, the strains of T. cruzi demonstrated use common and particular signaling pathways during the infection process
