Segmentation of axillary lymph nodes in PET/CT scans in the context of breast cancer using a hybrid method with hierarchical models and convolutional neural networks
L'objectif de cette thèse est d'analyser les avantages d'une représentation des images médicales de patientes atteintes de cancer du sein par des modèles hiérarchiques et d'étudier la plus-value que ces modèles peuvent apporter à un algorithme d'apprentissage profond. Nous présentons une méthode hybride qui couple des modèles hiérarchiques et des approches d'apprentissage profond pour la détection et la segmentation automatique des tumeurs des ganglions lymphatiques dans des images multimodales (tomographie par émission de positrons, TEP / tomodensitométrie à rayons X, CT) afin de faciliter l'analyse ultérieure effectuée par les médecins. La stadification du cancer du sein repose sur plusieurs facteurs pronostiques, dont l'analyse des ganglions lymphatiques axillaires et supraclaviculaires. Une détection et une segmentation efficaces des tumeurs des ganglions lymphatiques à partir d'images médicales 3D PET/CT sont donc d'une importance capitale. La représentation hiérarchique des données, permet une mise en œuvre efficace en termes de temps de calcul, ainsi qu'une gestion cohérente des régions de l'image avec différentes possibilités d'interprétation (spectrale, texturale et morphologique). Ainsi, les modèles hiérarchiques permettent de représenter les régions correspondant aux tumeurs dans l'image TEP comme des régions connexes, et d'extraire des caractéristiques "régions" pour une analyse ultérieure. Nous nous appuyons sur une étude préliminaire basée sur un paradigme de random-forest qui fournit une liste de caractéristiques "régions" hautement pertinentes pour la détection de ces tumeurs. Les caractéristiques pertinentes calculées à partir de l'arbre des coupes de la TEP sont modélisées sous forme de cartes de caractéristiques "régions". À cette fin, nous proposons un processus d'aplatissement qui permet de traiter et transformer les informations orientées graphe en volumes tridimensionnels. Une architecture de réseau de neurones convolutif 3D multicanaux composée de deux encodeurs et d'un décodeur est construite. Ce réseau de neurones convolutif prends en entrée des images bimodales (PET/CT) et les cartes de caractéristiques de manière unifiée. Nous proposons une étude expérimentale sur l'impact de différents facteurs concernant l'architecture CNN et les caractéristiques impliquées.The goal of this thesis is to analyze the advantages of representing medical images of breast cancer patients by hierarchical models and to study the added value that these models can bring to a deep learning algorithm. We present a hybrid method that couples hierarchical models and deep learning approaches for automatic detection and segmentation of lymph node tumors in multimodal images (positron emission tomography, PET / X-ray CT, CT) to facilitate the analysis further carried out by physicians. Staging of breast cancer is based on several prognostic factors, including axillary and supraclavicular lymph node analysis. Effective detection and segmentation of lymph node tumors from 3D PET/CT medical images is therefore of paramount importance. Hierarchical data representation, allows for efficient implementation in terms of computational time, as well as consistent management of image regions with different interpretation possibilities (spectral, textural and morphological). Thus, hierarchical models allow representing regions corresponding to tumors in the PET image as related regions, and extracting "region" features for further analysis. We build on a preliminary study based on a random-forest paradigm that provides a list of "region" features that are highly relevant to the detection of these tumors. Relevant features calculated from the PET slice tree are modeled as "region" feature maps. To this end, we propose a flattening process that processes and transforms the graph-oriented information into three-dimensional volumes. A multi-channel 3D convolutional neural network architecture composed of two encoders and one decoder is built. This convolutional neural network takes as input bimodal images (PET/CT) and feature maps in a unified way. Data-driven respiratory blur evaluation and correction in nuclear medicine
Le mouvement respiratoire engendre une dégradation des images de médecine nucléaire et a des conséquences cliniques en termes de détectabilité et de caractérisation des lésions. Nous présentons dans ce travail plusieurs expérimentations concernant deux méthodes destinées à la correction du flou respiratoire en médecine nucléaire, sans nécessité de recours à un quelconque matériel externe.Une première méthode est basée sur l’estimation du signal respiratoire à partir de l’évolution de l’activité de la région diaphragmatique en TEMP et en scintigraphie planaire pulmonaire. Cette méthode détecte automatiquement la région diaphragmatique et permet, après filtrage, de recueillir un signal respiratoire fidèle. L’amplitude du signal sert de base pour la formation d’une image figée, affranchie du flou respiratoire.Une seconde méthode est basée sur la sélection aléatoire de portions de l’acquisition, l’image finale retenue correspondant à l’arrangement aléatoire le moins flou. Cette méthode recourt à un index d’estimation objectif du flou cinétique, développé et testé dans ce travail.Respiratory motion decreases the quality of nuclear medicine acquisitions and may hinder the detection and characterization of true pathological lesions. We present in this work several experimentations on two data-driven gating methods.The first one derives the respiratory signal from a diaphragmatic time activity curve on lung SPECT and planar acquisitions. This method allows the obtention of a reliable respiratory signal that is then used to reconstruct an amplitude-based motion-corrected acquisition.The second method is based on random rebinning of portions of the acquisition. Multiple rebinned acquisitions are generated: the sharpest one is then selected using a blur index. This index is developped and tested in this thesis
Going Beyond Counting First Authors in Author Co-citation Analysis
The present study examines one of the fundamental aspects of author co-citation analysis (ACA) - the way co-citation
counts are defined. Co-citation counting provides the data on which all subsequent statistical analyses and mappings
are based, and we compare ACA results based on two different types of co-citation counting - the traditional type that
only counts the first one among a cited work's authors on the one hand and a non-traditional type that takes into
account the first 5 authors of a cited work on the other hand. Results indicate that the picture produced through this non-traditional author co-citation counting contains more coherent author groups and is therefore considerably clearer. However, this picture represents fewer specialties in the research field being studied than that produced through the traditional first-author co-citation counting when the same number of top-ranked authors is selected and analyzed. Reasons for these effects are discussed
IAMM - nuclear Imaging Analysis in a Multimodal and Multitemporal context
Ces travaux de thèse portent sur la proposition de stratégies de segmentation des tumeurs cancéreuses dans un contexte multimodal et multitemporel. La multimodalité fait référence au couplage de données TEP/TDM pour exploiter conjointement les deux sources d’information pour améliorer les performances de la segmentation. La multitemporalité fait référence à la disposition des images acquises à différents dates, ce qui limite une correspondance spatiale possible entre elles.Dans une première méthode, une structure arborescente est utilisée pour traiter et pour extraire des informations afin d’alimenter une segmentation par marche aléatoire. Un ensemble d'attributs est utilisé pour caractériser les nœuds de l'arbre, puis le filtrer et projeter des informations afin de créer une image vectorielle. Un marcheur aléatoire guidé par les données vectorielles provenant de l'arbre est utilisé pour étiqueter les voxels à des fins de segmentation.La deuxième méthode traite le problème de la multitemporalité en modifiant le paradigme de voxel à voxel par celui de nœud à nœud. Deux arbres sont alors modélisés à partir de la TEP et de la TDM avec injection de contraste pour comparer leurs nœuds par une différence entre leurs attributs et ainsi correspondre à ceux considérés comme similaires en supprimant ceux qui ne le sont pas.Dans une troisième méthode, qui est une extension de la première, l'arbre calculé à partir de l'image est directement utilisé pour mettre en œuvre l'algorithme développé. Une structure arborescente est construite sur la TEP, puis les données TDM sont projetées sur l’arbre en tant qu’informations contextuelles. Un algorithme de stabilité de nœud est appliqué afin de détecter et d'élaguer les nœuds instables. Des graines, extraites de la TEP, sont projetées dans l'arbre pour fournir des étiquettes (pour la tumeur et le fond) à ses nœuds correspondants et les propager au sein de la hiérarchie. Les régions évaluées comme incertaines sont soumises à une méthode de marche aléatoire vectorielle pour compléter l'étiquetage de l'arbre et finaliser la segmentation.This work focuses on the proposition of cancerous tumor segmentation strategies in a multimodal and multitemporal context. Multimodal scope refers to coupling PET/CT data in order to jointly exploit both information sources with the purpose of improving segmentation performance. Multitemporal scope refers to the use of images acquired at different dates, which limits a possible spatial correspondence between them.In a first method, a tree is used to process and extract information dedicated to feed a random walker segmentation. A set of region-based attributes is used to characterize tree nodes, filter the tree and then project data into the image space for building a vectorial image. A random walker guided by vectorial tree data on image lattice is used to label voxels for segmentation.The second method is geared toward multitemporality problem by changing voxel-to-voxel for node-to-node paradigm. A tree structure is thus applied to model two hierarchical graphs from PET and contrast-enhanced CT, respectively, and compare attribute distances between their nodes to match those assumed similar whereas discarding the others.In a third method, namely an extension of the first one, the tree is directly involved as the data-structure for algorithm application. A tree structure is built on the PET image, and CT data is then projected onto the tree as contextual information. A node stability algorithm is applied to detect and prune unstable attribute nodes. PET-based seeds are projected into the tree to assign node seed labels (tumor and background) and propagate them by hierarchy. The uncertain nodes, with region-based attributes as descriptors, are involved in a vectorial random walker method to complete tree labeling and build the segmentation
Variations on the Author
“Variations on the Author” discusses two of Eduardo Coutinho’s recent films (Um Dia na Vida, from 2010, and Últimas Conversas, posthumously released in 2015) and their contribution to the general question of documentary authorship. The director’s filmography is characterized by a consistent yet self-effacing form of authorial self-inscription: Coutinho often features as an interviewer that rather than express opinions propels discourses; an interviewer that is good at listening. This mode of self-inscription characterizes him as an author who is not expressive but who is nonetheless markedly present on the screen. In Um Dia na Vida, however, Coutinho is completely absent form the image, while Últimas Conversas, on the contrary, includes a confessional prologue that moves the director from the margins to the center of his films. This article examines the ways in which these works stand out in the filmography of a director who offers new insights into the notion of cinematic authorship
Appropriate Similarity Measures for Author Cocitation Analysis
We provide a number of new insights into the methodological discussion about author cocitation analysis. We first argue that the use of the Pearson correlation for measuring the similarity between authors’ cocitation profiles is not very satisfactory. We then discuss what kind of similarity measures may be used as an alternative to the Pearson correlation. We consider three similarity measures in particular. One is the well-known cosine. The other two similarity measures have not been used before in the bibliometric literature. Dispelling the Myths Behind First-author Citation Counts
We conducted a full-scale evaluative citation analysis study of scholars in the XML research field to explore just how different from each other author rankings resulting from different citation counting methods actually are, and to demonstrate the capability of emerging data and tools on the Web in supporting more realistic citation counting methods. Our results contest some common arguments for the continued
use of first-author citation counts in the evaluation of scholars, such as high correlations between author rankings by first-author citation counts and other citation
counting methods, and high costs of using more realistic citation counting methods that are not well-supported by the ISI databases. It is argued that increasingly available digital full text research papers make it possible for citation analysis studies to go beyond what the ISI databases have directly supported and to employ more

We have done our best to complete the author checklist relating to the use of animals in the hut study. Note that the objective for the hut study was to evaluate the IRS treatment applications for residual efficacy against Anopheles mosquitoes, including the local An. coluzzii mosquito population. Cows were only used to attract mosquitoes into the huts and no tests were carried out directly on the cows. The author checklist is intended for use with studies where experiments are carried out on animals, which is why we have had such difficulty in completing this for the hut study, as many of the questions do not relate to how the cows were used
