The role of pneumococcal carbon metabolism in colonisation and invasive disease
Streptococcus pneumoniae is a common asymptomatic commensal of
the human nasopharynx. However, it is better known as a threatening
pathogen that causes serious diseases such as pneumonia, meningitis
and sepsis, as well as other less severe but more prevalent infections
(e.g. otitis media). With the increase of antibiotic resistance and the limited
efficacy of vaccines, pneumococcal infections remain a major problem.
Therefore, the discovery of new therapeutic targets and preventive drugs

patogénico causador de doenças graves, tais como pneumonia, bacteremia e meningite e
outras menos graves mas mais prevalentes tais como otites. O seu habitat natural são as
mucosas da nasofarínge, onde co-existe com outra microbiota humana sem causar
doença. A transição de organismo comensal a patogénico apenas ocorre quando os
pneumococos invadem componentes normalmente estéreis das vias respiratórias.
Durante esta progressão entre nichos ecológicos as bactérias são forçadas a adaptar-se
às diferentes condições nutricionais encontrados em cada nicho. Entre os vários
nutrientes, os açúcares têm um papel preponderante na fisiologia de pneumococos. Este
microrganismo é estritamente fermentativo, gerando energia para crescer e se
multiplicar durante a conversão de açúcares a piruvato através da via glicolítica. Posto
isto, é mais do que razoável imaginar um papel importante dos açúcares na capacidade
de S. pneumoniae causar doença invasiva.
Este trabalho tem por objectivo estudar o metabolismo de dois açúcares, a
glucose e a galactose, que se sabem estar presentes em dois dos nichos frequentados por
S. pneumoniae, o sangue e a nasofarínge, respectivamente. A primeira tarefa consistia
em obter o perfil de crescimento de pneumococos estirpe R6 em ambos os açúcares (1%
m/v) num meio quimicamente definido. Contudo, e embora várias tentativas, não se
conseguia obter perfis de crescimento reprodutíveis. Todas as culturas eram inoculadas
com uma pré-cultura crescida durante a noite nas mesmas condições da cultura
principal, e iniciadas pela adição de cultura stock da estirpe R6 guardada em glicerol a
-80ºC. Uma caracterização detalhada da cinética do crescimento das pré-culturas
permitiu concluir que a irreprodutibilidade observada nos crescimentos das culturas
principais se devia principalmente ao facto de se utilizar como inóculo pré-culturas em
fases distintas do crescimento. Uma vez identificado o problema, fixaram-se condições
de preparação e recolha da pré-cultura (fase exponencial tardia) que permitiram então
uma caracterização detalhada dos parâmetros de crescimento nos dois açúcares.
Sumariamente, S. pneumoniae tem a capacidade de crescer quer em glucose quer em
galactose como fontes únicas de energia, mas a glucose permite taxas de crescimento
mais elevadas. Enquanto que o metabolismo da glucose é tipicamente do tipo
homoláctico, a galactose induz um desvio metabólico a uma fermentação de ácidos

mistos, com produção de formato, acetato e etanol além de lactato. Este padrão pode em
parte explicar-se pela diminuição da actividade (cerca de 8 vezes) de desidrogenase do
lactato, em células crescidas em galactose. Já a actividade de cinase do piruvato é
idêntica nos dois açúcares.
Uma análise completa do metabolismo não é possível sem determinar os
conteúdos intracelulares em cada condição. A análise de metabolitos in vitro requer que
a amostra utilizada para o efeito reflicta o estado metabólico de interesse. Para tal, a
inactivação instantânea (quenching celular) do metabolismo é essencial. Quando a
separação de metabolitos intracelulares e extracelulares é um requisito, é necessário
garantir que o procedimento de quenching celular não afecte a integridade celular. Por
outro lado, sabe-se que métodos de extracção apresentam desvantagens, tais como a
degradação e a insolubilidade de metabolitos específicos. Para cada organismo, têm que
se optimizar e validar métodos de quenching celular e extracção de metabolitos. Que
nos estejamos conscientes, este procedimentos experimentais nunca foram aplicados a
S. pneumoniae. Assim sendo, grande parte deste trabalho de tese consistiu em testar
diferentes procedimentos de quenching celular (metanol a -20ºC, solução aquosa a 60%
de metanol a -40ºC, 60% de metanol em solução de 0,85% de carbonato de amónio (pH
5,5) a -40ºC), bem como diferentes métodos de extracção (perclórica, etanólica a
quente, e metanólica). Concluímos que as três soluções de quenching celular testadas
afectaram a integridade celular resultando em perdas significativas de metabolitos; no
que respeita aos tipos de extracção, a extracção perclórica revelou ser a mais promissora
para estudos futuros. Tendo em conta estes resultados, testámos também um método em
que os procedimentos de quenching celular e de extracção ocorrem num só passo, pela
mistura rápida de uma solução fria de ácido perclórico com cultura celular. São
apresentados resultados preliminares relativos a alguns metabolitos glicolíticos.
Discute-se a necessidade de testar novos métodos e/ou optimizar os aqui já utilizados
para quenching celular e/ou extracção de metabolitos em S. pneumoniae
Understanding the relationship between central metabolism and virulence in the human pathogen Streptococcus pneumoniae
Dissertation presented to obtain the Ph.D. degree in BiochemistryStreptococcus pneumoniae is a normal inhabitant of the human
nasopharynx, but it is better known for its role in a plethora of human diseases.
Growing emergence of antibiotic-resistant streptococci and non-type vaccine
strains increases the urgency of finding new targets for the development of novel
therapeutic and preventive drugs. As a major concern for global public health,
S. pneumoniae has always attracted great attention from the scientific community,
which has translated into knowledge on pathogenesis and virulence and the
development of a considerable “toolbox” for genetic manipulation and genomic
analysis, as well as a large number of deciphered genome sequences.
Interestingly, genome-wide studies have consistently pinpointed genes involved in
carbohydrate uptake and metabolism as essential for the virulence of
S. pneumoniae. These global studies offered the opportunity to investigate in
greater depth the potential connections between basic physiology, and in
particular central metabolism, and pneumococcal virulence and pathogenesis.
The general goal of this thesis is to achieve a deeper understanding of the
molecular mechanisms underlying sugar metabolism and their relation to
virulence factors in S. pneumoniae, with a special focus on capsule production. In
the present work, glucose (Glc) and galactose (Gal) were used as carbon sources
for the study of pneumococcal sugar metabolism. This choice was made for two
reasons: Firstly, Glc is a common preferred sugar and is also found as a major
carbon source in niches potentially occupied by S. pneumoniae during host
inflammation or hyperglycaemia. Secondly, Gal, generally a slowly metabolized
non-preferred sugar, is a major carbohydrate in the human nasopharynx, the

Going Beyond Counting First Authors in Author Co-citation Analysis
The present study examines one of the fundamental aspects of author co-citation analysis (ACA) - the way co-citation
counts are defined. Co-citation counting provides the data on which all subsequent statistical analyses and mappings
are based, and we compare ACA results based on two different types of co-citation counting - the traditional type that
only counts the first one among a cited work's authors on the one hand and a non-traditional type that takes into
account the first 5 authors of a cited work on the other hand. Results indicate that the picture produced through this non-traditional author co-citation counting contains more coherent author groups and is therefore considerably clearer. However, this picture represents fewer specialties in the research field being studied than that produced through the traditional first-author co-citation counting when the same number of top-ranked authors is selected and analyzed. Reasons for these effects are discussed
Variations on the Author
“Variations on the Author” discusses two of Eduardo Coutinho’s recent films (Um Dia na Vida, from 2010, and Últimas Conversas, posthumously released in 2015) and their contribution to the general question of documentary authorship. The director’s filmography is characterized by a consistent yet self-effacing form of authorial self-inscription: Coutinho often features as an interviewer that rather than express opinions propels discourses; an interviewer that is good at listening. This mode of self-inscription characterizes him as an author who is not expressive but who is nonetheless markedly present on the screen. In Um Dia na Vida, however, Coutinho is completely absent form the image, while Últimas Conversas, on the contrary, includes a confessional prologue that moves the director from the margins to the center of his films. This article examines the ways in which these works stand out in the filmography of a director who offers new insights into the notion of cinematic authorship
Appropriate Similarity Measures for Author Cocitation Analysis
We provide a number of new insights into the methodological discussion about author cocitation analysis. We first argue that the use of the Pearson correlation for measuring the similarity between authors’ cocitation profiles is not very satisfactory. We then discuss what kind of similarity measures may be used as an alternative to the Pearson correlation. We consider three similarity measures in particular. One is the well-known cosine. The other two similarity measures have not been used before in the bibliometric literature. Dispelling the Myths Behind First-author Citation Counts
We conducted a full-scale evaluative citation analysis study of scholars in the XML research field to explore just how different from each other author rankings resulting from different citation counting methods actually are, and to demonstrate the capability of emerging data and tools on the Web in supporting more realistic citation counting methods. Our results contest some common arguments for the continued
use of first-author citation counts in the evaluation of scholars, such as high correlations between author rankings by first-author citation counts and other citation
counting methods, and high costs of using more realistic citation counting methods that are not well-supported by the ISI databases. It is argued that increasingly available digital full text research papers make it possible for citation analysis studies to go beyond what the ISI databases have directly supported and to employ more

We have done our best to complete the author checklist relating to the use of animals in the hut study. Note that the objective for the hut study was to evaluate the IRS treatment applications for residual efficacy against Anopheles mosquitoes, including the local An. coluzzii mosquito population. Cows were only used to attract mosquitoes into the huts and no tests were carried out directly on the cows. The author checklist is intended for use with studies where experiments are carried out on animals, which is why we have had such difficulty in completing this for the hut study, as many of the questions do not relate to how the cows were used
