Regulation of chloroplast gene expression : RNA and Protein
Le chloroplaste, siège de la photosynthèse, dériverait d’un évènement d’endosymbiose. Une cyanobactérie aurait été capturée et domestiquée pour devenir l’organite étudié à ce jour. La domestication entraina un transfert d’une majorité de son matériel génétique vers le noyau le réduisant à des gènes photosynthétiques ou essentiels et la rendant dépendante de son hôte. Les fonctions du chloroplaste dépendent de l’import de protéines codées dans le noyau, et même l’expression de ses gènes est étroitement contrôlée de façon gène-spécifique par des facteurs codés par le noyau et importés dans l’organite agissant en trans (OTAF ou Organellar Trans-Acting factors), Ils permettent une régulation fine de l’expression car ils sont nécessaires pour la stabilité et la traduction des transcrits. Le chloroplaste conserve à la fois des caractéristiques procaryotiques, notamment sa machinerie d’expression, mais a également développé de nouveaux mécanismes de régulations de son expression pour s’adapter à son nouvel environnement. Ces nouvelles régulations sont illustrées dans cette thèse. Les ARN antisens (ARNas) sont un mécanisme important de régulation de l’expression des gènes chez les procaryotes, où la formation de duplexes avec les ARNm peut augmenter ou diminuer l’expression de ces derniers en impactant leur stabilité ou leur traduction. L’accumulation d’ARNas a été observée dans le chloroplaste, nous avons étudié leur possible potentiel régulateur en exprimant des ARNas artificiels ciblant différentes régions des transcrits pour étudier leur effet. Nous avons exploré l’importance d’une autre étape du métabolisme des ARNm, celle de leur maturation. Les transcrits du chloroplaste sont souvent synthétisés sous forme de transcrits précurseurs et leur forme mature est protégée des dégradations exonucléasiques par la fixation d’OTAF en 5’ et par une structure tige-boucle en 3’UTR. Nous avons observé pour le transcrit chloroplastique atpB, codant la sous-unité β de l’ATP synthétase, une corrélation entre les maturations en 5’ et en 3’. La forme précurseur serait caractéristique des transcrits complets permettant la synthèse d’une protéine entière. Pour explorer l’hypothèse d’une régulation de la traduction par la maturation des transcrits nous avons étudié les transcrits atpB en cours de traduction ainsi que l’effet de modification de ses extrémités. Concernant l’étape finale de l’expression, la traduction, nous nous sommes intéressés aux effets du réchauffement climatique, pour anticiper son impact écologique. Nous avons analysé l’impact d’un stress chaud sur la biogenèse du chloroplaste. Par des analyses de profilage ribosomique et de l’accumulation des transcrits et protéines, nous avons identifié une régulation spécifique de la traduction des certaines protéines photosynthétiques au début de l'acclimatation, réversible après trois heures. Après sa synthèse, une protéine photosynthétique codée dans le chloroplaste, doit être intégrée dans un complexe dont l’assemblage se réalise dans un ordre précis avec l’aide de facteurs. La caractérisation de mutants de facteurs impliqués dans différentes étapes d’assemblage du PSII par analyse de la synthèse protéique et par complexomique a montré un effondrement de la synthèse et/ou de la stabilité des protéines non assemblées et a permis d’identifier de nouveaux partenaires potentiels de l’assemblage du PSII.The chloroplast, seat of photosynthesis, would derive from an endosymbiosis event. Antisense RNAs (asRNAs) are an important mechanism for regulating gene expression in prokaryotes, where the formation of duplexes with mRNAs can increase or decrease the expression of the latter by impacting their stability or translation. The accumulation of asRNAs has been observed in the chloroplast, we studied their possible regulatory potential by expressing artificial asRNAs targeting different regions of transcripts to study their effect. We explored the importance of another step in mRNA metabolism, that of mRNA maturation. Chloroplast transcripts are often synthesized as precursor transcripts and their mature form is protected from exonuclease degradation by the attachment of OTAF at the 5' and by a stem-loop structure at the 3'UTR. We observed for the chloroplast transcript atpB, encoding the ATP synthetase β subunit, a correlation between 5' and 3' maturation. The precursor form would be characteristic of complete transcripts allowing the synthesis of a whole protein. To explore the hypothesis of a regulation of translation by the maturation of the transcripts we studied the atpB transcripts during translation and the effect of modification of its ends. Concerning the final step of expression, translation, we were interested in the effects of global warming, to anticipate its ecological impact. We analyzed the impact of a hot stress on chloroplast biogenesis. By ribosomal profiling and transcript and protein accumulation analyses, we identified a specific regulation of the translation of some photosynthetic proteins at the beginning of acclimation, reversible after three hours. After its synthesis, a photosynthetic protein encoded in the chloroplast, must be integrated into a complex whose assembly is carried out in a precise order with the help of factors. The characterization of mutants of factors involved in different steps of PSII assembly by protein synthesis analysis and complexomics showed a collapse of the synthesis and/or stability of non-assembled proteins and allowed the identification of new potential partners of PSII assembly

Going Beyond Counting First Authors in Author Co-citation Analysis
The present study examines one of the fundamental aspects of author co-citation analysis (ACA) - the way co-citation
counts are defined. Co-citation counting provides the data on which all subsequent statistical analyses and mappings
are based, and we compare ACA results based on two different types of co-citation counting - the traditional type that
only counts the first one among a cited work's authors on the one hand and a non-traditional type that takes into
account the first 5 authors of a cited work on the other hand. Results indicate that the picture produced through this non-traditional author co-citation counting contains more coherent author groups and is therefore considerably clearer. However, this picture represents fewer specialties in the research field being studied than that produced through the traditional first-author co-citation counting when the same number of top-ranked authors is selected and analyzed. Reasons for these effects are discussed
Variations on the Author
“Variations on the Author” discusses two of Eduardo Coutinho’s recent films (Um Dia na Vida, from 2010, and Últimas Conversas, posthumously released in 2015) and their contribution to the general question of documentary authorship. The director’s filmography is characterized by a consistent yet self-effacing form of authorial self-inscription: Coutinho often features as an interviewer that rather than express opinions propels discourses; an interviewer that is good at listening. This mode of self-inscription characterizes him as an author who is not expressive but who is nonetheless markedly present on the screen. In Um Dia na Vida, however, Coutinho is completely absent form the image, while Últimas Conversas, on the contrary, includes a confessional prologue that moves the director from the margins to the center of his films. This article examines the ways in which these works stand out in the filmography of a director who offers new insights into the notion of cinematic authorship
Appropriate Similarity Measures for Author Cocitation Analysis
We provide a number of new insights into the methodological discussion about author cocitation analysis. We first argue that the use of the Pearson correlation for measuring the similarity between authors’ cocitation profiles is not very satisfactory. We then discuss what kind of similarity measures may be used as an alternative to the Pearson correlation. We consider three similarity measures in particular. One is the well-known cosine. The other two similarity measures have not been used before in the bibliometric literature. Dispelling the Myths Behind First-author Citation Counts
We conducted a full-scale evaluative citation analysis study of scholars in the XML research field to explore just how different from each other author rankings resulting from different citation counting methods actually are, and to demonstrate the capability of emerging data and tools on the Web in supporting more realistic citation counting methods. Our results contest some common arguments for the continued
use of first-author citation counts in the evaluation of scholars, such as high correlations between author rankings by first-author citation counts and other citation
counting methods, and high costs of using more realistic citation counting methods that are not well-supported by the ISI databases. It is argued that increasingly available digital full text research papers make it possible for citation analysis studies to go beyond what the ISI databases have directly supported and to employ more

We have done our best to complete the author checklist relating to the use of animals in the hut study. Note that the objective for the hut study was to evaluate the IRS treatment applications for residual efficacy against Anopheles mosquitoes, including the local An. coluzzii mosquito population. Cows were only used to attract mosquitoes into the huts and no tests were carried out directly on the cows. The author checklist is intended for use with studies where experiments are carried out on animals, which is why we have had such difficulty in completing this for the hut study, as many of the questions do not relate to how the cows were used
