Inférence de certificats pour la vérification statique des programmes Java
La Sécurité des Systèmes d'Information est l'un des défis les plus urgents des différents organismes de la société actuelle. Le problème de sécurité a émergé du progrès technologique rapide qui pousse à l'utilisation des \emph{Systèmes d'Information}. L'un de ces progrès est l'utilisation de code mobile. En effet, pour protéger ses informations critiques d'une éventuelle menace d'un code mobile, un organisme doit chercher des solutions de plus en plus élaborées. Une des approches émergeantes pour aborder ce problème est la compilation certifiée. Il s'agit d'une approche statique, basée sur le langage et génère en plus du code objet, un certificat constitué des informations relatives aux aspects de sécurité d'un programme. En plus des avantages de l'analyse statique, cette approche fait coopérer le producteur du code et son consommateur. De plus, ce dernier n'a plus à faire confiance au producteur. Dans cette thèse nous avons appliqué cette approche au langage Java afin de vérifier statiquement la sécurité. En effet, Java couvre une gamme de périphériques, d'ordinateurs et de réseaux grâce à son évolutivité, son efficacité, sa portabilité et sa sécurité. Toutefois, les propriétés de sécurité de haut niveau sont vérifiées dynamiquement dans Java par le vérificateur du \emph{bytecode} et le gestionnaire de sécurité. Nous proposons alors de concevoir et d'implanter un compilateur certificateur pour Java (JACC) afin d'accroître la flexibilité, l'efficacité et la robustesse de l'architecture de sécurité de Java. Le certificat que génère JACC est vérifié statiquement par le vérificateur de l'architecture JACC. Il est constitué d'annotations qui essaient de reporter et abstraire au mieux le comportement du programme. Les principaux résultats qui nous ont permis d'atteindre ces objectifs sont: \begin{enumerate} \item la définition de la syntaxe et sémantique des annotations du certificat; \item la conception et l'implantation de JACC en partant de Jikes, un compilateur pour le langage Java développé par IBM. Nous avons également pu mener une étude expérimentale pour mesurer la performance de JACC ainsi que la taille des fichiers \emph{.class} générés et nous les avons comparés à Jikes; \item l'élaboration d'un cadre formel pour spécifier le module d'inférence. Cette spécifi\-cation décrit la sémantique opérationnelle de chaque étape d'inférence et ce pour l'ensemble des \emph{opcodes} ainsi qu'un système de types pour les annotations du certificat. \end{enumerate}Information Systems Security is one of the most pressing challenges facing all kind of organizations today. The security problem has raised from rapid technological advances that are stimulating a greater use of \emph{Information Systems} in world-wide organizations. One of these advances is the use of mobile code. Keeping critical information safe from malicious mobile code is challenging. One way to address the security issue for mobile code is using certifying compilation. The certifying compilation is a language-based, static technique used to collect information (certificate) regarding the safety and security of a software. In addition to the advantages of the static analysis, this approach alleviates the burden on the consumer. The other advantage of this approach is to restrict the trust of the consumer to the verifier only. In this thesis we have applied this approach to Java to check safety and security statically. As we know, Java is present in a wide range of devices, computers, and networks due to it's versatility, efficiency, platform portability and security . Nevertheless, high-level security properties are verified by bytecode verifier and security manager at run time. The main objectives of this thesis are the design and the implementation of a Java certifying compiler (JACC) that helps to increase the flexibility, efficiency and robustness of the Java security architecture. Indeed, JACC certificate is verified statically by the JACC verifier to ensure high-level security properties. The certificate is made up of annotations that try to capture the behavior of a software and represent it in an abstract form. This behavior could be critical and aims to threaten the software user. The main research contributions that led to reach these objectives are: \begin{enumerate} \item the definition of the certificate syntax and semantic; \item the design and the implementation of JACC based on Jikes. We have also measured the generated \emph{.class} files sizes and JACC performance and compared them to Jikes; \item the elaboration of a formal framework in which we formally specify the certificate inference. This specification describes the operational semantic of each inference step as long as a type system for the certificate annotations. \end{enumerate
Identification de peptides antibactériens issus de co-produits de crabe des neiges (Chionoecetes opilio) par une stratégie de peptidomique et de génomique
Les coproduits de crabe des neiges (Chionoecetes opilio) riches en chitine sont majoritairement utilisés dans le compost. Toutefois, ils sont aussi riches en biomolécules actives tels les peptides antibactériens notamment générés par une hydrolyse enzymatique. Cependant, l’origine et la localisation de ces peptides dans les coproduits de C. opilio n’ont pas encore été élucidées. Diverses matrices composant les coproduits de C. opilio ont été isolées puis hydrolysées avec le mélange d’enzymes commerciales Protamex®. Chaque hydrolysat des différentes matrices a été fractionné en utilisant une colonne de chromatographie d’interactions hydrophobes de type Sep-pack C18 et l’activité antibactérienne a été vérifiée contre trois souches bactériennes indicatrices : Escherichia coli ATCC 25922, Listeria innocua HPB13 et Vibrio parahemolyticus ATCC 17802. Une activité antibactérienne contre Listeria innocua HPB13 a été décelée dans un extrait peptidique provenant de l’hépatopancréas. L’analyse en chromatographie liquide couplée à la spectrométrie de masse en tandem (LC-MS/MS) a permis d’identifier quatre peptides ayant des homologies supérieures à 80% avec des peptides antibactériens connus. Parmi ces peptides (Odorranain-C7, YFGAP : Yellowfin tuna GAPDH-related antimicrobial peptide, crustine, peptide antibactérien prédit), la crustine est le seul peptide provenant des crustacés retrouvé majoritairement dans l’hémolymphe, mais n’a jamais été identifié chez C. opilio. L’extraction protéique de l’hémolymphe de C. opilio, suivie par une purification en chromatographie liquide des protéines à basses pressions (FPLC) et une migration protéique par électrophorèse sur gel de polyacrylamide en conditions dénaturantes (SDS-PAGE), a permis de visualiser des bandes de protéines correspondant à la taille moyenne de la crustine. L’analyse en spectrométrie de masse d’ionisation par électronébulisation (ESI-MS/MS) a permis d’identifier un peptide ayant une homologie avec la crustine qui était supérieure à 80 %. Ces analyses ont été complétées par une amplification du gène codant pour la crustine avec plusieurs combinaisons d’amorces suivie par un séquençage. Les résultats obtenus ont permis de confirmer la présence d’une activité antibactérienne provenant de l’hépatopancréas de C. opilio et d’identifier une homologie avec le peptide antibactérien apparenté à la crustine. Le résultat obtenu à partir du SDS-PAGE suggère aussi la présence de ce peptide dans l’hémolymphe de C. opilio contrairement aux résultats, moins concluants, de l’amplification du gène codant pour la crustine. De nouvelles stratégies d’amplification seraient nécessaires pour confirmer les résultats obtenus en biochimieSnow crab (Chionoecetes opilio) by-products rich in chitin are mainly used in compost. However, they are also rich in active biomolecules such as antibacterial peptides that could be generated by enzymatic hydrolysis. However, the origin and location of these peptides from C. opilio by-products have not been elucidated yet. Various matrices constituting C. opilio by-products were isolated and then hydrolyzed with the commercial enzyme mixture Protamex®. Each hydrolysate of the different matrices was fractionated using a hydrophobic interaction Sep-pack C18 column and the antibacterial activity was verified against three indicative strains: Escherichia coli ATCC 25922, Listeria innocua HPB13 and Vibrio parahemolyticus ATCC 17802. Antibacterial activity was detected from the hepatopancreas’ peptide extract against Listeria innocua HPB13 only. Liquid chromatography coupled with tandem mass spectrometry (LCMS/MS) analysis has allowed identifying four peptide fractions with homologies greater than 80% with known antibacterial peptides (Odorranain-C7, YFGAP: Yellowfin tuna GAPDHrelated antimicrobial peptide, crustin, predicted antibacterial peptide). Among these peptides, crustin is the only peptide derived from crustaceans found mainly in the haemolymph, but not identified in C. opilio. Protein extraction from the C. opilio hemolymph, followed by Fast Protein Liquid Chromatography (FPLC) purification and protein migration on denaturing polyacrylamide gel electrophoresis (SDS-PAGE), allowed visualizing bands associated with proteins having the average size of crustin. Electrospray ionization tandem mass spectrometry (ESI-MS/MS) analysis allowed identifying a peptide with homology greater than 80% with crustin. Complementary analyzes were performed by amplification of the gene coding for crustin with several combinations of primers followed by sequencing. The results confirmed the presence of an antibacterial activity from C. opilio hepatopancreas and allowed identifying a homology with the crustin-like antibacterial peptide. The SDS-PAGE results also suggest the presence of this peptide in the hemolymph of C. opilio contrary to the gene coding for crustin amplification, which were less conclusive. Further amplification strategies would be needed to confirm the results obtained from biochemistry
Étude fonctionnelle du promoteur de BI-1chez les plantes
La mort cellulaire programmée (MCP) est un phénomène physiologique essentiel constaté chez les organismes vivants. Cette mort peut être induite par plusieurs stimuli comme les stress biotiques, abiotiques ou physiologiques. Une panoplie de molécules est impliquée dans la réception et la transduction des stimuli ainsi que dans la régulation et dans les activités associées à la mort cellulaire. Les régulateurs de la MCP chez les plantes sont moins connus que chez les animaux. Des travaux de recherches antécédents ont toutefois montré, chez plusieurs espèces végétales, l'existence de la protéine antiapoptotique BI-1 (abréviation anglaise pour Bax Inhibitor-1). Cette protéine inhibe ou restreint la mort cellulaire induite par la protéine Bax, une protéine, surtout connue dans le règne animal pour favoriser le suicide cellulaire. Localisée principalement au reticulum endoplasmique (RE), l'action de BI-1 pourrait se situer à ce niveau. Pour vérifier cette hypothèse, nous avons, tout d'abord, identifié la séquence ERSE dans le promoteur de BI-1.Cette séquence, est connue comme étant un motif présent au niveau des promoteurs de plusieurs gènes notamment ceux liés aux stress du RE avec un rôle important dans l'expression de ces gènes lors d'un stress du RE. Nous avons aussi entrepris des études pour vérifier l'effet de la tunicamycine (TM), substance inductrice d'un stress du RE, et des UV-C, traitement pour l'expression de BI-1, dans les plantes de tabac et d'Arabidopsis transformées avec le promoteur intact et le promoteur muté. La mutation a été réalisée en supprimant le motif ERSE du promoteur. Les résultats montrent l'effet néfaste des traitements sur la croissance et la teneur en chlorophylle d'Arabidopsis et une augmentation du niveau d'expression de BI-1 et d'autres protéines de réponse au stress au niveau des plantes stressées. Nous avons également signalé une diminution de l'activité du promoteur de BI-1, voire même son inexistence en l'absence du motif ERSE. L'ensemble des résultats présentés conforte l'hypothèse d'une action de BI-1 au sein de la réponse au stress du RE
Going Beyond Counting First Authors in Author Co-citation Analysis
The present study examines one of the fundamental aspects of author co-citation analysis (ACA) - the way co-citation
counts are defined. Co-citation counting provides the data on which all subsequent statistical analyses and mappings
are based, and we compare ACA results based on two different types of co-citation counting - the traditional type that
only counts the first one among a cited work's authors on the one hand and a non-traditional type that takes into
account the first 5 authors of a cited work on the other hand. Results indicate that the picture produced through this non-traditional author co-citation counting contains more coherent author groups and is therefore considerably clearer. However, this picture represents fewer specialties in the research field being studied than that produced through the traditional first-author co-citation counting when the same number of top-ranked authors is selected and analyzed. Variations on the Author
“Variations on the Author” discusses two of Eduardo Coutinho’s recent films (Um Dia na Vida, from 2010, and Últimas Conversas, posthumously released in 2015) and their contribution to the general question of documentary authorship. The director’s filmography is characterized by a consistent yet self-effacing form of authorial self-inscription: Coutinho often features as an interviewer that rather than express opinions propels discourses; an interviewer that is good at listening. This mode of self-inscription characterizes him as an author who is not expressive but who is nonetheless markedly present on the screen. In Um Dia na Vida, however, Coutinho is completely absent form the image, while Últimas Conversas, on the contrary, includes a confessional prologue that moves the director from the margins to the center of his films. This article examines the ways in which these works stand out in the filmography of a director who offers new insights into the notion of cinematic authorship
Appropriate Similarity Measures for Author Cocitation Analysis
We provide a number of new insights into the methodological discussion about author cocitation analysis. We first argue that the use of the Pearson correlation for measuring the similarity between authors’ cocitation profiles is not very satisfactory. We then discuss what kind of similarity measures may be used as an alternative to the Pearson correlation. We consider three similarity measures in particular. One is the well-known cosine. The other two similarity measures have not been used before in the bibliometric literature. Dispelling the Myths Behind First-author Citation Counts
We conducted a full-scale evaluative citation analysis study of scholars in the XML research field to explore just how different from each other author rankings resulting from different citation counting methods actually are, and to demonstrate the capability of emerging data and tools on the Web in supporting more realistic citation counting methods. Our results contest some common arguments for the continued
use of first-author citation counts in the evaluation of scholars, such as high correlations between author rankings by first-author citation counts and other citation
counting methods, and high costs of using more realistic citation counting methods that are not well-supported by the ISI databases. We have done our best to complete the author checklist relating to the use of animals in the hut study. Note that the objective for the hut study was to evaluate the IRS treatment applications for residual efficacy against Anopheles mosquitoes, including the local An. coluzzii mosquito population. Cows were only used to attract mosquitoes into the huts and no tests were carried out directly on the cows. The author checklist is intended for use with studies where experiments are carried out on animals, which is why we have had such difficulty in completing this for the hut study, as many of the questions do not relate to how the cows were used
