Passive membrane permeability: beyond the standard solubility-diffusion model
The spontaneous diffusion of solutes through lipid bilayers is still a challenge for theoretical predictions. Since permeation processes remain beyond the capabilities of unbiased molecular dynamics simulations, an alternative strategy is currently adopted to gain insight into their mechanism and time scale. This is based on a monodimensional description of the translocation process only in terms of the position of the solute along the normal to the lipid bilayer, which is formally expressed in the solubility-diffusion model. Actually, a role of orientational and conformational motions has been pointed out, and the use of advanced simulation techniques has been proposed to take into account their effect. Here, we discuss the limitations of the standard solubility-diffusion approach and propose a more general description of membrane translocation as a diffusion process on a free energy surface, which is a function of the translational and rotational degrees of freedom of the molecule. Simple expressions for the permeability coefficient are obtained under suitable conditions. For fast solute reorientation, the classical solubility-diffusion equation is recovered. Under the assumption that well-defined minima can be identified on the free energy landscape, a mechanistic interpretation of the permeability coefficient in terms of all possible permeation paths is given
Carrot specific features of the phenylpropanoid pathway identified by feeding cultured cells with defined intermediates
Plants produce a vast array of secondary metabolites, many of which have important biological propertiesin animals when consumed as part of the diet. Interestingly, although the activities and benefits of plantsecondary metabolites in animals are well established, comparatively little is known about the endogenousfunctions of these compounds in plants. One way to investigate the role of secondary products inplants is to modify the secondary metabolome and investigate the impact of such modifications on thephenotype.We have designed a novel feeding approach using different hydroxycinnamic acids (HCAs) and thecyanidin precursor dihydroquercetin (DHQ) to modify the metabolome of carrot R3M suspension cells.This strategy increased the accumulation of specific metabolites in a predictable way, and providednovel insights into the carrot phenylpropanoid pathway, suggesting that (a) cells use HCA hexose estersas substrates in the biosynthetic pathway leading to the accumulation of the various HCA derivativesand (b) pcoumaricacid derivative levels play a key roles in the regulation the flux of HCAs along thepathway.Moreover, this rapid strategy for metabolome modification does not depend on the availability ofmolecular tools or knowledge and can therefore be applied to any plant species
An NMR-based metabolomic approach to identify the botanical origin of honey
NMR can be used in food analysis for origin discrimination and biomarker discovery using a metabolomic approach. Here, we present an example of this strategy to discriminate honey samples of different botanical origins. The NMR spectra of 353 chloroform extracts of selected honey samples were analyzed to detect possible markers of their floral origin. Six monofloral Italian honey types (acacia, linden, orange, eucalyptus, chestnut, and honeydew) were analyzed together with polyfloral samples. Specific markers were identified for each monofloral origin: two markers for acacia (chrysin and pinocembrin), one for chestnut (γ-LACT-3-PKA), two for orange (8-hydroxylinalool and caffeine), one for eucalyptus (dehydrovomifoliol), one for honeydew (a diacylglycerilether) and two for linden (4-(1-hydroxy-1-methylethyl)cyclohexa-1,3-diene-carboxylic acid and 4-(1-methylethenyl)cyclohexa-1,3-diene-carboxylic acid). An NMR-based metabolomic approach that used O2PLS-DA multivariate data analysis allowed us to discriminate the different types of honey. Two different classifiers were built based on different multivariate techniques. The high precision of the classification obtained suggests that this approach could be useful to develop generally applicable metabolomic tools to discriminate the origin of honey samples
Untargeted metabolomics: an emerging approach to determine the composition of herbal products
Natural remedies, such as those based on traditional Chinese medicines, have become more popular also in western countries over the last 10 years. The composition of these herbal products is largely unknown and difficult to determine. Moreover, since plants respond to their environment changing the metabolome, the composition of plant material can vary depending on the plant growth conditions.However, there is a growing need of a deeper knowledge on such natural remedies also in view of the growing number of reports of toxicity following the consumption of herbal supplements. Untargeted metabolomics is a useful approach for the simultaneous analysis of many compounds in herbal products. In particular, liquid chromatography/mass spectrometry (LC-MS) can determine presence, amount and sometime structures of plant metabolites in complex herbal mixtures, with significant advantages over techniques such as nuclear magnetic resonance (NMR) spectroscopy and gas chromatography/mass spectrometry (GC-MS)
Going Beyond Counting First Authors in Author Co-citation Analysis
The present study examines one of the fundamental aspects of author co-citation analysis (ACA) - the way co-citation
counts are defined. Co-citation counting provides the data on which all subsequent statistical analyses and mappings
are based, and we compare ACA results based on two different types of co-citation counting - the traditional type that
only counts the first one among a cited work's authors on the one hand and a non-traditional type that takes into
account the first 5 authors of a cited work on the other hand. Results indicate that the picture produced through this non-traditional author co-citation counting contains more coherent author groups and is therefore considerably clearer. However, this picture represents fewer specialties in the research field being studied than that produced through the traditional first-author co-citation counting when the same number of top-ranked authors is selected and analyzed. Reasons for these effects are discussed
Variations on the Author
“Variations on the Author” discusses two of Eduardo Coutinho’s recent films (Um Dia na Vida, from 2010, and Últimas Conversas, posthumously released in 2015) and their contribution to the general question of documentary authorship. The director’s filmography is characterized by a consistent yet self-effacing form of authorial self-inscription: Coutinho often features as an interviewer that rather than express opinions propels discourses; an interviewer that is good at listening. This mode of self-inscription characterizes him as an author who is not expressive but who is nonetheless markedly present on the screen. In Um Dia na Vida, however, Coutinho is completely absent form the image, while Últimas Conversas, on the contrary, includes a confessional prologue that moves the director from the margins to the center of his films. This article examines the ways in which these works stand out in the filmography of a director who offers new insights into the notion of cinematic authorship
Appropriate Similarity Measures for Author Cocitation Analysis
We provide a number of new insights into the methodological discussion about author cocitation analysis. We first argue that the use of the Pearson correlation for measuring the similarity between authors’ cocitation profiles is not very satisfactory. We then discuss what kind of similarity measures may be used as an alternative to the Pearson correlation. We consider three similarity measures in particular. One is the well-known cosine. The other two similarity measures have not been used before in the bibliometric literature. Dispelling the Myths Behind First-author Citation Counts
We conducted a full-scale evaluative citation analysis study of scholars in the XML research field to explore just how different from each other author rankings resulting from different citation counting methods actually are, and to demonstrate the capability of emerging data and tools on the Web in supporting more realistic citation counting methods. Our results contest some common arguments for the continued
use of first-author citation counts in the evaluation of scholars, such as high correlations between author rankings by first-author citation counts and other citation
counting methods, and high costs of using more realistic citation counting methods that are not well-supported by the ISI databases.
