    Analysis of the long-read sequencing data using computational tools confirms the presence of 5-methylcytosine in the Saccharomyces cerevisiae genome

    Modification of DNA bases plays important roles in the epigenetic regulation of eukaryotic gene expression. Among the diferent types of DNA methylation, 5-methylcytosine (5mC) is common in higher eukaryotes. Although bisulfite sequencing is the established detection method for this modification, newer methods, such as Oxford nanopore sequencing, have been developed as quick and reliable alternatives. An earlier study using sensitive liquid chromatography tandem mass spectrometry (LC-MS/MS) indicated the presence of 5mC at very low concentration in Saccharomyces cerevisiae. More recently, a comprehensive study of the yeast genome found 40 5mC sites using the computational tool Nanopolish on nanopore sequencing output raw data. In the present study, we are trying to validate the prediction of the 5mC modifications in yeast with Nanopolish and two other nanopore software tools, Tombo and DeepSignal. Using publicly available genome sequencing data, we compared the open-access computational tools, including Tombo, Nanopolish and DeepSignal, for predicting 5mC. Our results suggest that these tools are indeed capable of predicting DNA 5mC modifications at a specific location from Oxford nanopore sequencing data. We also predicted that 5mC present in the S. cerevisiae genome might be located predominantly at the RDN locus of chromosome 1

    Altered vitamin B12 metabolism in the central nervous system is associated with the modification of ribosomal gene expression: new insights from comparative RNA dataset analysis

    Recent studies have confirmed the direct role of vitamin B12 (VitB12) in the central nervous system (CNS) homeostasis; nevertheless, the detailed mechanisms are poorly understood. By analyzing RNA-Seq and microarray datasets obtained from databanks, this study aims to identify possible basic mechanisms, related to the brain, involved in altering the gene expression under VitB12 deficiency mimicking conditions. The database inquiry returned datasets generated from distinctly heterogeneous experimental sets and considering the quality and relevance requirements, two datasets from mouse and one from rat models were selected. The analyses of individual datasets highlighted a change in ribosomal gene expression in VitB12 deficiency mimicking conditions within each system. Specifically, a divergent regulation was observed depending on the animal model: mice showed a down regulation of the ribosomal gene expression, while rats an upregulation. Interestingly, E2f1 was significantly upregulated under VitB12 deficiency mimicking conditions in the animal models, with a greater upregulation in rats. The rat model also revealed putative E2F1 Transcription Factor Binding Sites (TFBSs) in the promoter of the differently regulated genes involved in ribosomal gene expression. This suggested the possibility that E2F1, being greater expressed in rats, could activate the ribosomal genes having E2F1 TFBSs, thus giving a plausible explication to the divergent regulation observed in animal models. Despite the great diversity of the experimental sets used to generate the datasets considered, a common alteration of the ribosomes exists, thereby indicating a possible basic and conserved response to VitB12 deficiency. Moreover, these findings could provide new insights on E2F1 and its association with CNS homeostasis and VitB12 deficiency. Graphical Abstract: [Figure not available: see fulltext.

Research over the years has identified a relationship between liver diseases and hypovitaminosis or defects in vitamin metabolism. The exact mechanisms remain elusive; however, the crucial involvement of specific vitamins in metabolic functions, alongside the reclassification of liver disease as metabolic dysfunction-associated steatotic liver disease (MASLD), has prompted researchers to investigate the potential cause-effect dynamics between vitamin deficiency and liver disease. Moreover, scientists are increasingly investigating how the deficiency of vitamins might disrupt specific organ crosstalk, potentially contributing to liver disease. Although the concept of a dysmetabolic circuit linking adipose tissue and the liver, leading to liver disease, has been discussed, the possible involvement of vitamin deficiency in this axis is a relatively recent area of study, with numerous critical aspects yet to be fully understood. In this review, we examine research from 2019 to July 2024 focusing on the possible link between liver-adipose tissue crosstalk and vitamin deficiency involved in the onset and progression of non-alcoholic fatty liver disease (NAFLD).     Vitamin B12 (VitB12) is a micronutrient and acts as a cofactor for fundamental biochemical reactions: the synthesis of succinyl-CoA from methylmalonyl-CoA and biotin, and the synthesis of methionine from folic acid and homocysteine. VitB12 deficiency can determine a wide range of diseases, including nervous system impairments. Although clinical evidence shows a direct role of VitB12 in neuronal homeostasis, the molecular mechanisms are yet to be characterized in depth. Earlier investigations focused on exploring the biochemical shifts resulting from a deficiency in the function of VitB12 as a coenzyme, while more recent studies propose a broader mechanism, encompassing changes at the molecular/cellular levels. Here, we explore existing study models employed to investigate the role of VitB12 in the nervous system, including the challenges inherent in replicating deficiency/supplementation in experimental settings. Moreover, we discuss the potential biochemical alterations and ensuing mechanisms that might be modified at the molecular/cellular level (such as epigenetic modifications or changes in lysosomal activity). We also address the role of VitB12 deficiency in initiating processes that contribute to nervous system deterioration, including ROS accumulation, inflammation, and demyelination. Consequently, a complex biological landscape emerges, requiring further investigative efforts to grasp the intricacies involved and identify potential therapeutic targets

    A review of medical malpractice cases involving trainees in the emergency department

    Abstract Background This study characterizes medical malpractice lawsuits involving trainees providing care in the emergency department (ED), affording insight into the types of patients involved, clinical scenarios, and legal outcomes of these cases. Methods Cases were identified using the legal database, Westlaw. Per chart review methods, relevant information was abstracted by 2 trained reviewers onto a standardized data abstraction form, with a senior author arbitrating disagreements. Results We identified 60 cases reported between 1982 and 2017 in which a trainee was named in a lawsuit related to patient care provided in the ED. The most common alleged errors included diagnostic (n = 37, 61%), treatment (n = 13, 21%), and procedural errors (n = 19, 16%). In 21 cases (35%), it was alleged that no attending physician was directly involved in the care at any time. The attending was noted to have seen the patient in person at any point in only 11 total cases (18%). Of the 50 cases with known outcomes, 15 (30%) decided in favor of the patient, 21 (42%) were resolved in the physician's favor, and 14 (28%) were settled. Conclusion This study underscores that trainees are vulnerable to malpractice cases and that lack of direct supervision is a prominent theme in these cases. This information suggests areas for further work and may help training programs, trainees, and supervising physicians design their practice patterns in ways that mitigate these risks in the future

    Connecting theory and fiction: Margaret Atwood's novels and second wave feminism

    This thesis undertakes an examination of the manner in which a novelist interacts with a contemporary theoretical discourse. I argue that the novelist and the theoretical discourse enter into a symbiotic relationship in which each influences and is influenced by the other. This process, I suggest, is simultaneous and complex. The thesis demonstrates how the prevailing theoretical discourse is absorbed by the contemporary author, is developed and redefined in conjunction with alternative concerns, and comes to permeate the narrative in an altered state. The novelist's new perspectives, frequently problematising theoretical claims, are then disseminated by the novel, promoting further discussion and development of the theoretical discourse. The thesis focuses on the novels of Margaret Atwood, considering them in relation to the history and development of second wave feminism. "Second wave feminism" is understood as an umbrella term that incorporates a wide variety of related but diverse and occasionally contradictory discourses, centring on the subjects of gender, femininity, and sexuality. The focus of the discussion is dual and presented simultaneously. Atwood's novels are analysed chronologically, and within the parameter of this analysis I demonstrate how her work has been influenced by earlier feminist theories, how it comments upon a variety of contemporary feminist ideas, and how it can be seen to anticipate further discussions within feminist discourse. Finally, I identify moments in Atwood's writing when alternative discourses compete with feminism to create new directions for feminist criticism. Examples of these discourses include Canadian nationalism, liberalism, communitarianism and environmentalism. The specificity of the novelist's interests and politics create a unique site of interaction for feminism which, I argue, benefits feminist theory by challenging, broadening and diversifying its focus. The thesis concludes that the symbiotic relationship of the theorist and the novelist is self-perpetuating and is also necessary and beneficial to both parties

    It is common to think of care ethics and justice ethics as being opposed to each other, and also to think of economic life as being opposed to social life. As a result, it may be hard to see how care ethics, seen as interpersonal, could be applicable to business, when the latter is perceived as asocial. This essay uncovers the origins of these beliefs in unhelpful dualistic cognitive habits and in gender-biases in the development of the discipline of economics. In particular, feminist analysis reveals the mythical nature of both "economic man" and the belief in mechanical "profit maximization." The essay calls for unveiling and recognizing the ethical and connected dimensions that already characterize business life, and including these in thinking about how to create a more humane economy.

    Plastic pollution in Indonesia and the Philippines: current status and upcoming knowledge needs

Accurate data on plastic waste generation, leakage to rivers and waterways, and total flux to the marine environment is lacking. The ASEAN-Norwegian cooperation project on local capacity building for reducing plastic pollution in the ASEAN region (ASEANO) provides research and knowledge to develop regional reduction measures and actions necessary for a global decrease of plastic waste pollution. Here, a summary of waste management, frameworks and environmental awareness in Indonesia and the Philippines is presented, in addition to an overview of relevant industries for plastic waste. Finally, we point to key future knowledge needs for effects on plastic pollution reduction to be seen globally.publishedVersio

However, in young individuals, this effect is inconsistent and emerging evidence suggests resistance-exercise may increase arterial stiffness. Two-dimensional (2D)-Strain imaging of the common carotid artery (CCA) is more sensitive at detecting endurance-training induced alterations in CCA stiffness than conventional methods, but has not been used to examine CCA stiffness in young resistance-trained individuals. Therefore, we compared CCA 2D-Strain parameters at rest, during acute exercise and recovery between resistance-trained, endurance-trained, and untrained young men. Methods: Short-axis CCA ultrasound images were obtained from 12 endurance-trained [27yrs (95%CI; 24-29)], 14 resistance-trained [24yrs (23-26)] and 12 untrained [23yrs (22-24] men at rest, during isometric handgrip (IHG) exercise and recovery. 2D-Strain analysis quantified CCA peak circumferential strain (PCS) and systolic (S-SR) and diastolic (D-SR) strain rates. Conventional stiffness indices included aortic pulse-wave velocity, CCA β-stiffness (β1) and Petersons elastic modulus (Ep). Results: Resting conventional stiffness indices were not different between groups (P > 0.05). Resting PCS and S-SR were comparable between resistance- [11.6% (10.6-12.5) and 1.46 s-1 (1.37-1.55), respectively] and endurance-trained [11.4% (10.7-12.2) and 1.5 s-1 (1.38-1.62)] men and superior to untrained men [9.5% (9.19-9.9); P < 0.004 and 1.24 s-1 (1.17 - 1.31); P < 0.018)]. Both trained groups displayed comparable reductions in PCS and S-SR during IHG, which returned to resting values during recovery (P < 0.001), whereas these parameters remained unchanged in untrained men. D-SR decreased during IHG in all groups (P < 0.001), but to a lesser extent in endurance-trained men (P < 0.023), whereas β1 and Ep increased to a similar magnitude in all groups and returned to resting values during recovery (P < 0.001). Conclusion: Resistance- and endurance-trained men display comparable CCA 2D-Strain parameters that are superior to untrained men, which contends previous reports that resistance-training increases CCA stiffness
